Abstract:The conformation of a new recombinant RGD-hirudin, which has the activities of anti-thrombin and anti-platelet aggregation, was investigated by multi-dimensional NMR spectroscopy. The H-1 NMR spectra of this protein are assigned in a sequential manner by using a combination of 2D NMR techniques to demonstrate through-bond and through-space (<5 angstrom) connectivities. The secondary structure of recombinant RGD-hirudin was deduced from chemical shift indices, sequential NOEs and (3)J(HN alpha) coupling constants. The results show that the recombinant RGD-hirudin has two anti-parallel beta-sheets and no alpha-helix, and also that the Arg-Gly-Asp (RGD) binding motif of this protein is located at the end of a long arm, which consists of two anti-parallel beta-strands (residues 26-31 and 36-41). As the strands are connected by a beta-turn, the recombinant RGD-hirudin acquires high flexibility and inhibits platelet aggregation more effectively. Copyright (c) 2005 John Wiley & Sons, Ltd.

Abstract:The solution structure of a new recombinant RGD-hirudin, which has the activities of anti-thrombin and anti-platelet aggregation, was determined by (1)H nuclear magnetic resonance spectroscopy and compared with the conformations of recombinant wild-type hirudin and hirudin (variant 2, Lys47) of the hirudin thrombin complex. On the basis of total 1284 distance and dihedral angle constraints derived from a series of NMR spectra, 20 conformers were computed with ARIA/CNS programs. The structure of residues 3-30 and 37-48 form a molecular core with two antiparallel beta-sheets as the other two hirudins. However, significant differences were found in the surface electrostatic charge distributions among the three hirudins, especially in the RGD segment of recombinant RGD-hirudin. This difference may be greatly beneficial to its additional function of anti-platelet aggregation. The difference in extended C-terminal makes its both ionic and hydrophobic interactions with the fibrinogen recognition exosite of thrombin more effective.
Expression, Purification, and Mass Spectrometric Analysis of 15N, 13C-Labeled RGD-hirudin, Expressed in Pichia Pastoris, for NMR Studies.

Abstract:A novel recombinant hirudin, RGD-hirudin, inhibits the activity of thrombin and the aggregation of platelets. Here, we successfully expressed (15)N, (13)C-labeled RGD-hirudin in Pichia pastoris in a fermenter. The protein was subsequently purified to yield sufficient quantities for structural and functional studies. The purified protein was characterized by HPLC and MALDI-TOF mass spectroscopy. Analysis revealed that the protein was pure and uniformly labeled with (15)N and (13)C. A bioassay showed that the anti-thrombin activity and the anti-platelet aggregation ability of the labeled protein were the same as those of unlabeled RGD-hirudin. Multidimensional heteronuclear NMR spectroscopy has been used to determine almost complete backbone (15)N, (13)C and (1)H resonance assignments of the r-RGD-Hirudin. The (15)N-(1)H HSQC spectrum of uniformly (15)N, (13)C-labeled RGD-hirudin allowed successful assignment of the signals. Examples of the quality of the data are provided for the (15)N-(l)H correlation spectrum, and by selected planes of the CBCA(CO)NH, CBCANH, and HNCO experiments. These results provide a basis for further studies on the structure-function relationship of RGD-hirudin with thrombin and platelets.
Structure Study of Recombinant RGD-Hirudin by Vibrational and Circular Dichroism Spectroscopy

Abstract:The secondary structure of a new type of recombinant RGD-hirudin; which has the activities of anti-thrombin and anti-platelet aggregation, has been studied by Fourier transform infrared spectroscopy (FT-IR), Raman spectroscopy and circular dichroism (CD) methods. The distribution of various secondary structure elements was determined using only a very small amount of sample protein. It was found that the recombinant RGD-hirudin contains about 26% extended chain, 21% beta-turn and 53% unordered structure, leaving no alpha-helix. The results showed that the regular secondary structure of recombinant RGD-hirudin is increased compared with wild-type hirudin. The RGD segment that is located at the end of a long arm of a beta-sheet is thought to play an important role in the additional function of anti-platelet aggregation. Throughout the experiments, FT-IR, Raman spectroscopy and CD generated mutually reinforcing results.

Abstract:The novel recombinant hirudin, r-RGD-hirudin, inhibits thrombin and platelet aggregation. Here, we reported over-expression of (15)N-labeled r-RGD-hirudin by Pichia pastoris in minimal medium. After extensive optimization, the yield of active r-RGD-hirudin reached ≈600 mg/L when the yeast cells were culture in a fermenter. The purified (15)N-labeled r-RGD-hirudin retained full biological activity and was uniformly labeled. Heteronuclear NMR of the (15)N-labeled r-RGD-hirudin was performed for the first time, and all signals in the heteronuclear single quantum coherence (HSQC) spectrum were successfully assigned.

Abstract:Bile acids are the main body of enterohepatic circulation in vivo. They have essential functions such as emulsifying fat, bacteriostasis and regulating multiple metabolic pathways as signal molecules. However, the assignments of NMR signals for some low-concentration bile acids are still needed. This study combined 1D nuclear magnetic resonance (NMR) and 2D NMR techniques including 1H—1H correlation spectroscopy (COSY), 1H—1H total correlation spectroscopy (TOCSY), 1H J-resolved spectroscopy (J-Res), 1H—13C heteronuclear single quantum coherence spectroscopy (HSQC), and 1H—13C heteronuclear multiple bond correlation spectroscopy (HMBC) to assign the 1H and 13C signals of six bile acids in aqueous solution at physiological pH (～7.4) and nine bile acids in methanol. These data are of importance to the NMR-based studies on lipid digestion, absorption, and metabolism.

Abstract:NMR experiments were used to identify the two main conformations of Larotrectinib and its synthetic precursor, the nitro compound 4. Conformational analysis by dynamic NMR was performed in different temperature and solvents, combining 2D EXSY and NOE experiments. The results revealed the conformations of Larotrectinib and compound 4 were caused by the barrier to rotation of C11–N17. Meanwhile, the conformational specific structures of compound 4 were postulated based on NOE data and molecular simulation. The complete assignments of 1H and 13C NMR data for compounds 1, 4 and 5 were reported for the first time.

Abstract:The human hepatitis B virus enhancer II B1 binding factor (hB1F), which regulates the expression of hepatitis B virus genes, is identified as a nuclear receptor. It regulates several liver-specific genes and plays an important role in the bile acid biosynthesis pathway. A significantly optimized protocol has been worked out to prepare 15N and/or 13C-labeled hB1F ligand-binding domain in minimal medium with high yields for NMR studies. Under the various conditions optimized for the purification of His6-hB1F ligand-binding domain, the yield of the purified protein is estimated to be 25–30mg from 0.5L of M9 minimal media. Electrospray ionization mass spectrometry data confirm the correctness of the primary sequence. Dynamic light scattering experiment proves that the protein exists as a monomeric form. In addition, the circular dichroism results show that the protein has a well-regulated secondary structure and a high α-helical content in ammonium bicarbonate buffer at 20°C and pH 7.4. Finally, uniformly 15N-labeled protein is characterized by a TROSY–HSQC spectrum, and the dispersion of 15N–1H cross-peaks in the spectrum indicates the presence of well-ordered and properly folded protein as a monomer.
Molecular dynamic and pharmacological studies on protein‐engineered hirudin variants of Hirudinaria manillensis and Hirudo medicinalis

Abstract:BACKGROUND AND PURPOSE: Hirudin variants are the most powerful thrombin inhibitors discovered to date, with a lower risk of bleeding than heparin. For anticoagulation, the C-termini of hirudin variants bind to the exocite I of thrombin. Anticoagulant effects of gene-recombinant hirudin are weaker than natural hirudin for the reason of lacking tyrosine O-sulfation at C-terminus.EXPERIMENTAL APPROACH: An integrative pharmacological study was carried out using molecular dynamic, molecular biological and in vivo and in vitro experiments to elucidate the anticoagulant effects of protein-engineered hirudins.KEY RESULTS: Molecular dynamic analysis showed that modifications of the C-termini of hirudin variant 1 of Hirudo medicinalis (HV1) and hirudin variant 2 of Hirudinaria manillensis (HM2) changed the binding energy of the C-termini to human thrombin. The study indicated that Asp61 of HM2 that corresponds to sulfated Tyr63 of HV1 is critical for inhibiting thrombin activities. Further, the anticoagulant effects of HV1 and HM2 were improved when the amino acid residues adjacent to Asp61 were mutated to Asp. These improvements were prolongation of the activated partial thromboplastin time, prothrombin time and thrombin time of human blood, and decreased K<sub>i</sub> and IC<sub>50</sub> values. In the in vivo experiments, mutations at C-termini of HV1 and HM2 significantly changed partial thromboplastin time, prothrombin and thrombin time CONCLUSION AND IMPLICATIONS: The study indicated that the anticoagulant effects of gene-engineered HM2 are stronger than gene-engineered HV1 and HM2-E60D-I62D has the strongest effects and could be an antithrombotic with better therapeutic effects.

Abstract:FNC (2'-deoxy-2'-bfluoro-4'-azidocytidine) is a novel nucleoside analogue with pharmacologic effects on several human diseases. In this work, the binding of FNC to human hemoglobin (HHb) have been investigated by absorption spectroscopy, fluorescence quenching technique, synchronous fluorescence, three-dimensional fluorescence and molecular modeling methods. Analysis of fluorescence data showed that the binding of FNC to HHb occurred via a static quenching mechanism. Thermodynamic analysis and molecular modeling suggest that hydrogen bond and van der Waals force are the mainly binding force in the binding of FNC to HHb.
Studies on the Separation and Purification of Recombinant Hirudin Variant 3 from the Bacillus Subtilis

Abstract:[Objective] The research aimed to get the optimized separation and purification conditions of the hirudin produced from Bacillus subtilis DB403(pUBH5).[Method]Through the systemic pretreatment,preliminary chromatography and fine chromatography.[Result]The optimized separation and purification conditions were that:Supernatant was treated by trichloroacetic acid,then by ultrafiltration desalt and anion exchange chromatography.Strong anion Q F.F.was better than weak anion DEAE F.F.The proper balanced solution was Tris-HCl(pH 8.0).The proper conductivity was 6.0 mS/cm.The maximum applied sample was 240.0 ATU/ml to matrix of strong anion Q F.F.This optimized procedure was magnified in strong anion exchange HiPrep 16/10Q with the 90.0% recovery and 70.2% purity.The purification of gel filtration of Sephacryl S-100 to hirudin was not relative to flow rate within certain scope.The application size of sample was 10ml.The purity checked by HPLC was 95.1%,and the recovery was 93.0%,and the band of SDS-PAGE was single.[Conclusion] The research provided the reference of the further industrialization separation and purification of hiruin.
Molecular cloning of hirudin derivative cDNA gene and expression in mammalian cell

Abstract:Purpose. In order to design a new hirudin variant which has more specific anticoagulation effects. Methods. The gene encoding hirudin was chemically synthesized and fused with sequence of 3 peptide RGD. The coding sequence of hirudin derivative consisted of 220 bp. Ten oligonucleotides were synthesized. N-terminal fragment was composed of six oligonucleotides, C-terminal fragment was composed of four oligonucleotides. The two fragments were linked at Kpn I site and then ligated between EcoR I and BamH I sites of pUC19. The complete gene of hirudin derivation was recombined with a eukaryotic expression plasmid pAPRM8 containing CMV promote. Chinese hamster lung cells were transfected by the recombinant plasmid and screened by G418, the expression clone was picked up. The activity of hirudin was determined. Results. The activity of recombinant hirudin derivation in the culture medium reached 10 ATU/ml and a certain inhibitory effect on platelet condensation was also observed. Conclusions. The new hirudin variant has potent application prospects in the prevention of thrombosed diseases, but its expression level and stability need to be futher improved.
Reduced Dimensionality (4,3)D-hnCOCANH Experiment: An Efficient Backbone Assignment tool for NMR studies of Proteins

Abstract:Sequence specific resonance assignment and secondary structure determination of proteins form the basis for variety of structural and functional proteomics studies by NMR. In this context, an efficient standalone method for rapid assignment of backbone (1H, 15N, 13Ca and 13C') resonances and secondary structure determination of proteins has been presented here. Compared to currently available strategies used for the purpose, the method employs only a single reduced dimensionality (RD) experiment -(4,3)D-hnCOCANH and exploits the linear combinations of backbone (13Ca and 13C') chemical shifts to achieve a dispersion relatively better compared to those of individual chemical shifts (see the text) for efficient and rapid data analysis. Further, the experiment leads to the spectrum with direct distinction of self (intra-residue) and sequential (inter-residue) carbon correlation peaks; these appear opposite in signs and therefore can easily be discriminated without using an additional complementary experiment. On top of all this, the main strength of the method is its efficient and robust assignment strategy based on: (a) multiple, but unidirectional sequential 15N and 13C correlations (i-->i-1) and (b) the distinctive peak patterns of self and sequential peaks in different [(F1(13C)-F3(1H) and (F2(15N)-F3(1H)] planes of the 3D spectrum which enable ready identification of certain specific triplet sequences (see the text) and thus serve as check points for mapping the stretches of sequentially connected HSQC cross peaks on to the primary sequence for assigning the resonances sequence specifically. Overall, the standalone method presented here will be an important backbone assignment tool for structural and functional proteomics, protein folding, and drug discovery research programs by NMR.

Abstract:Homonuclear 1H NMR (nuclear magnetic resonance) spectra such as the [1H,1H]-NOESY (Nuclear Overhauser Enhancement spectroscopy) are essential for biomolecular structural biology. However, the spectrum contains hundreds to thousands of cross peaks meaning that within approximately 100 ppm2 there is significant signal overlap. Spectral resolution is thus a limiting factor for data interpretation for dynamics and structure elucidation. Acquiring the spectra at higher magnetic fields such as at a 1.2 GHz 1H frequency helps to reduce spectral crowding, since resolution scales proportionally to the magnetic field strength. Here, we show that the linewidths' of cross peaks in [1H,1H]-NOESY and [1H,1H]-TOCSY spectra can be further reduced by a factor of 2–3 in each dimension by super-resolution spectroscopy. In the indirect dimension a composite exponential-cosine weighted number of scans along the time increments are recorded and digitally smoothened by a window function. Furthermore, measurement time saving by reduced-acquisition super-resolution (RASR) is introduced. Application to the 20 kDa protein KRAS shows that highly resolved NMR spectra suitable for automated analysis can be acquired within less than 3 hours. The method opens an avenue towards automated chemical shift assignment, dynamics and structure determination of unlabeled small and medium size proteins within 24 hours.

Abstract:Uniformly 13C‐ and/or 15N‐labeled chondroitin polysaccharides were prepared by bacterial fermentation. NMR signal assignment has been successfully performed for the isotopically labeled chondroitins. Solution nuclear magnetic resonance (NMR) analysis of polysaccharides can provide valuable information not only on their primary structures but also on their conformation, dynamics, and interactions under physiological conditions. One of the main problems is that non‐anomeric 1H signals typically overlap, and this often hinders detailed NMR analysis. Isotope enrichment, such as with 13C and 15N, will add a new dimension to the NMR spectra of polysaccharides, and spectral analysis can be performed with enhanced sensitivity using isolated peaks. For this purpose, here we have prepared uniformly 13C‐ and/or 15N‐labeled chondroitin polysaccharides –4)‐β‐D‐glucuronopyranosyl‐(1–3)‐2‐acetamido‐2‐deoxy‐β‐D‐galactopyranosyl‐(1– with molecular weights in the range from 310 to 460 k by bacterial fermentation. The enrichment ratios for 13C and 15N were 98.9 and 99.8%, respectively, based on the mass spectrometric analysis of the constituent chondroitin disaccharides. 1H and 13C NMR signals were assigned mainly based on HSQC and 13C‐detection experiments including INADEQUATE, HETCOR, and HETCOR‐TOCSY. The carbonyl carbon signal of the N‐acetyl‐β‐D‐galactosamine residue was unambiguously distinguished from the C6 carbon of the β‐D‐glucuronic acid residue by the observation of 13C peak splitting due to 1JCN coupling in 13C‐ and 15N‐labeled chondroitin. The T2* and T1 were measured and indicate that both rigid and mobile sites are present in the long sequence of chondroitin. The conformation, dynamics, and interactions of chondroitin and its derivatives will be further analyzed based on the results obtained in this study.

Abstract:Hirudin is the most potent natural inhibitor of thrombin and a powerful anticoagulant. Large-scale production of recombinant hirudin is desirable for therapy. In this study, the gene encoding hirudin variant III was redesigned and synthesized by usingBacillus subtilispreferred codons, and the recombinant hirudin variant III (rHV3) was overexpressed inB. subtilisDB403 with strong anticoagulation activity for the first time. The hirudin activity from the supernatant of culture with optimized expression conditions could reach 210 ATU/ml. The protein in culture supernatant was precipitated by trichloroacetic acid, then desalted by ultrafiltration and purified by anion exchange chromatography. Strong anion Q F.F. performed better than weak anion DEAE F.F. The proper pH and conductivity was determined at pH 8 and 6 ms/cm, respectively. The maximum applied sample was 240 ATU/ml to medium of strong anion Q F.F. This optimized procedure was employed in strong anion exchange HiPrep 16/10Q with the 90% recovery rate and 70.2% purity. After gel filtration, the purity of rHV3 checked by HPLC could reach 95.1%, and the recovery rate was 93% for this step. The purified recombinant rHV3 showed a single band in SDS-PAGE. The rHV3 was stable at 100 °C and acidity condition, but was unstable under the condition of both heating and alkalinity.
