Abstract:Northern blot analysis of small RNA species, such as miRNAs, is a widely used technique to assess accumulation levels of miRNAs of interest. This technique, combined with polyacrylamide gel electrophoresis, allows examination of expression properties of target miRNAs, determination of their sizes, and validation of predicted miRNAs. Northern blotting involves the use of electrophoresis to separate RNA samples by size and detection with a hybridization probe complementary to part of or the entire target sequence. When the first miRNAs were described, Northern blotting was used to detect these small RNAs. To date, the Northern blot remains the gold standard of miRNA expression profiling. However, there are several technical limitations that prevent researchers from using the Northern blot as a routine miRNA expression profiling tool. Northern Blotting using radioactive probes is very sensitive, but very time-consuming. Northern blotting is not practical in large clinical studies to detect the expression of hundreds of miRNAs and it also requires large amounts (5-25 mu g) of total RNA from each sample. A modified version of the Northern blot using locked nucleicacid-modified oligonucleotides was developed by Valoczi (Nucleic Acids Res 32:e175, 2004). The sensitivity was improved tenfold as compared to conventional DNA probes. Ramkissoona et al. show that an RNA oligonucleotide labeled with a single DIG molecule can successfully be used to identify target miRNAs with equivalent sensitivity to isotope-labeled probes (Mol Cel Probes 20: 1-4, 2006). Nonisotopic detection methods are generally faster, more convenient, and reduce radiation exposure to researchers. The ability to use nonisotopic methods and yet obtain sensitive and reliable results offers an advantage to investigators who prefer to avoid isotopes.

Abstract:In this paper, a simple, rapid and safe method of Reverse Northern was introduced. A non-radioactive labeling system was used to label the probe. During the process, the quality of probe was normalized three times to rule out the possibility of false results. Samples were dotted as microarray and were hybridized effectively. The method is effective and expected to be widely used in laboratories.

Abstract:Background Small non-coding RNAs are essential regulators of gene expression at the transcriptional and posttranscriptional levels. High-throughput sequencing has revealed thousands of predicted small RNAs; however, only a few of these have been well characterized. Northern blotting is the most convincing method for small RNA validation. Findings In this study, we improved the Northern blot method by using biotin-labeled probes. miRNAs and siRNAs derived from both Arabidopsis thaliana and Oryza sativa were investigated. The results suggest that this improved method is sensitive and efficient, with approximately 5 μg of total RNA being sufficient for detection. Furthermore, long-term storage of probes labeled in this manner is more convenient, less contaminative and degradative compared with traditional probes. Conclusions This protocol is an alternative strategy for small RNA detection and represents an efficient means of researching small RNAs.

Abstract:Small noncoding RNAs are essential for gene expression at transcriptional and posttranscriptional levels. Northern blot is the most used method for small RNA detection in tissues. Here we present an improved protocol for the Northern blot-based small RNA detection from plant tissues by using biotin-labeled probes. MicroRNAs and small interfering RNAs derived from Arabidopsis and Oryza sativa, respectively, have been detected with this methodology. Results suggest that this method is sensitive and efficient enough to detect small RNAs from plant tissues by using as low as 5 μg of total RNA. Furthermore, biotin-labeled probes are safer and easier to store for long term than radiolabeled probes.

Abstract:Used alkaline-phosphatase-labeled DNA as a probe to examine the expression of foreign UidA gene in transgenic plants. Alkaline phosphatase coupled with polyethyleneimine (PEI) using P-benzoquine as the cross-linking reagent was covalently linked to single-stranded DNA via glutraldehyde. Such DNA-enzyme complexes were used as a probe for dot hybridization and Southern blot. After hybridization and incubation with a substrate solution, results can be observed directly in three to six hours and the results showed that it was a sensitive, specific, rapid, safe and economical probe. Dot hybridization analysis showed that the UidA gene was transformed into the target plants and southern blot showed that there were at least 5 copies of UidA gene in transgenic plants.

Abstract:Newcomers to the DIG System often inquire about the possibility of performing Northern blot hybridizations with nonradioactive techniques. With the following examples, we would like to share our protocol for performing highly sensitive Northern blots. This procedure strictly adheres to the standard procedures detailed in our manuals and pack inserts, and there are no special "tricks" required. As a target, we have used total human skeletal muscle RNA (Clontech). We selected two probes: beta-actin and a probe comprising the cDNA of the transcription factor CTF1, which expresses a low abundant mRNA. We used in vitro transcribed RNAs exclusively as probes because, during the development of the DIG System, we have found that RNA probes exhibit a 10-100-fold higher sensitivity with RNA targets than do DNA probes. They are also less prone to background problems caused by probe concentrations that are too high. For DNA probes, we recommend an optimal probe concentration of 25 ng/ml. Using a probe concentration that is even slightly too high (e.g., 1.5 fold) will dramatically increase the background. For RNA probes, we recommend an optimal probe concentration of 100 ng/ml, which will not lead to background problems. In the following examples, we describe all experimental details, starting from the gel run for the blot.

Abstract:The use of methods for nonradioactive labelling of nucleic acids has increased in recent years because they avoid disadvantages associated with radioisotopes. The most frequently used label is digoxigenin (DIG). The greatest problem of nonradioactive methods is their high nonspecific background mainly caused by the multistep detection. A diffuse background can mask the specific signal; furthermore nonspecific signals can make it difficult to interpret the result. In this study we have attempted to identify elements which could generate background. We have also determined the probe and antibody concentrations by which the higher sensitivity is obtained.

Abstract:Viruses cause severe crop losses. Studying the interaction between viruses and plants is very important for development of control measures. Northern blot is a well-accepted but very challenging technique to monitor the infection of viruses. Here, we modified the high-molecular-weight (hmw)RNA Northern blot experiment process, utilizing vertical electrophoresis to separate the RNA with denatured agarose gel. This protocol is compatible with regular equipment for Western blots and small RNA Northern blots and requires less input of total RNA. A new method to label the probe with biotin was also developed, which requires commonly used T4 DNA polymerase and detects viral RNA with high sensitivity. These new protocols made hmwRNA Northern blot cost-effective and easy-to-operate, very suitable for studying virus–host interactions.

Abstract:The discovery of microRNAs (miRNAs), which are ∼21-23 nucleotides that can regulate targeted mRNA by transcript cleavage or protein translation suppression, has changed the landscape of biomedical field greatly. At present, Northern blot analysis based on radioisotopes is still the most popular method on the detection of miRNAs for its high sensitivity. However, radioisotopes have been known for certain disadvantages, such as instability, expense, and safety; thus, developing a nonradioactive and highly sensitive method is needed. Here, we report a simple, nonradioactive, and sensitive method for miRNAs detection based on 5'-phos-3'-DIG-labeled probes prepared through splinted ligation and EDC cross-linking (DSLE). The method was more sensitive than traditional Northern blots with a DIG-labeled DNA probe and can detect as low as 2 fmol of miRNAs. The whole procedure can be completed within 6-8 h. DSLE method is very convenient, cost-effective, time-saving, and highly sensitive.

Abstract:This report describes a chemiluminescence-based detection method for RNAs on northern blots, designated Chemi-Northern. This approach builds on the simplicity and versatility of northern blotting, while dispensing of the need for expensive and cumbersome radioactivity. RNAs are first separated by denaturing gel electrophoresis, transferred to a nylon membrane, and then hybridized to a biotinylated RNA or DNA antisense probe. Streptavidin conjugated with horseradish peroxidase and enhanced chemiluminescence substrate are then used to detect the probe bound to the target RNA. Our results demonstrate the versatility of this method in detecting natural and engineered RNAs expressed in cells, including messenger and noncoding RNAs. We show that Chemi-Northern detection is sensitive and fast, detecting attomole amounts of RNA in as little as 1 sec, with high signal intensity and low background. The dynamic response displays excellent linearity. Using Chemi-Northern, we measure the reproducible, statistically significant reduction of mRNA levels by human sequence-specific RNA-binding proteins, PUM1 and PUM2. Additionally, we measure the interaction of the poly(A) binding protein, PABPC1, with polyadenylated mRNA. Thus, the Chemi-Northern method provides a versatile, simple, and cost-effective method to enable researchers to analyze expression, processing, binding, and decay of RNAs.

Abstract:Hybridization is a very important molecular biology technique to measure the degree of genetic similarity between DNA sequences, and detect the foreign genes in transgenic organisms. To label a DNA or RNA probe plays a key role in hybridization. A method using nonradioactive material alkaline phosphatase to label UidA(Gus) DNA as probe has been studied. On that basis of Renz and our previous work, alkaline phosphatase-labeled DNA was used as a probe to examine the transformation of the foreign UidA(Gus) gene in transgenic tritordeum. Such DNA–enzyme complexes were characterized and examined carefully, the results showed that it was a sensitive, specific, safe and economical probe. For dot hybridization and Southern blot under full-stringency conditions with alkaline phosphatase as the detector and 5-bromo-4-chloro-3-indolyl phosphate (BCIP)-Nitro Blue Tetrazolium (NBT) as the substrate, dot hybridization showed that the UidA(Gus) gene was transformed into the target plants and inherited stable, Southern blot showed that at least two copies of UidA(Gus) gene were inserted into one line of our transgenic tritordeum. Histochemical staining with X-Gluc of transgenic tritordeum also certified that the foreign UidA(Gus) DNA were transformed into the transgenic tritordeum.

Abstract:An alternative nonradioactive labeling method and a highly sensitive technique for detecting specific DNA sequences are described. The labeling method requires the "Klenow" fragment of DNA polymerase I and random hexanucleotides (synthesized or naturally extracted) as a primer for the production of highly sensitive DNA probes. The system has three main steps: (i) labeling of DNA with biotinylated 11-dUTP; (ii) detection of biotinylated DNA by a one-step procedure with streptavidin-alkaline phosphatase complex; (iii) blocking of background with Tween 20. Twenty attograms (2 X 10(-17) g) of pBR322 plasmid DNA was detected by dot-blot hybridization. Upon Southern blot hybridization, 7.4 fg (7.4 X 10(-15) g) of pBR322 HindIII DNA was detected using the biotinylated pBR322 plasmid DNA probe; 40.8 ag and 7.4 fg of lambda HindIII DNA were detected with the biotinylated whole lambda DNA probe by dot and Southern blot hybridization, respectively. Specific bands were also detected with the biotinylated argininosuccinolyase probe upon Northern blotting of mouse poly(A+) RNA. Further applications for in situ hybridization are also described.

Abstract:GlycoRNAs are glycosylated RNAs that can be detected in many cell types and often partly reside on the outer cell surface, with a recently demonstrated role in mediating neutrophil-endothelium interaction. Here, we present a protocol for glycoRNA detection based on metabolic tracing and northwestern blot. We describe steps for metabolic labeling of cells, extraction and purification of RNA, biotin labeling of RNA, and northwestern blot for glycoRNA detection. Abstract:AIM:To explore a method to replace the isotope probe in the PCR-Select differential screening Kit with DIG labeled probe.METHODS:Differential expressed sequences isolated from Suppression Subtractive Hybridization (SSH) was translocated onto nitric fibrin film. Probes were prepared with DIG-11-dUTP mixed in by PCR. Hybridization and coloration followed routine operation procedures of DIG labeled probe. Positive hybridization results were verified with reverse Northern blot.RESULTS:The positive results from the PCR-Select differential screening Kit improved with DIG labeled probe achieved 90% correspondence verified by reverse Northern blot.CONCLUSION:The PCR-Select differential screening Kit improved with DIG labeled probe maintained high specificity while avoiding isotope pollution. It can replace isotope probe completely.

Abstract:Advancements in sequencing technology have led to the emergence of diverse types of regulatory RNAs. Differential transcript levels regulate cellular processes and influence disease severity. Identifying these variations through reliable methods is crucial for understanding their regulatory roles and disease mechanisms. Northern blotting, which used to be considered the gold standard for differential expression analysis, poses challenges due to various limitations associated with RNA quality, integrity, radioactivity, reagents, and the expenses associated with it. In this study, we employed a biotin-based Northern blotting approach, BiNoB, which offers advantages over traditional methods. In this study, we comprehensively targeted various RNA types, making this technique a versatile tool for RNA detection. Additionally, we conducted a comparison between 3-end labeled probes, which were labeled in-house, and 5-end labeled probes, which were commercially obtained. Remarkably, the results revealed significantly increased sensitivity with 3-end labeled probes. Furthermore, we prepared an in-house buffer and compared its performance with the commercially available ULTRAhyb buffer, which exhibited comparable sensitivity, indicating that the in-house buffer is a cost-effective alternative. Intriguingly, our findings showed that as little as 1ug of total RNA proved to be adequate for the detection of small RNAs like tRNAs and their derived fragments.

Abstract:In recent years, the application of rare cutting restriction enzymes, the separation of resulting DNA fragments on pulsed-field gels and the subsequent Southern blot analysis using radioactively labeled probes have been standard laboratory methods to create long-range physical maps of complex genomes. The disadvantages of this technology are the hazardous handling risks when working with radioactivity and long exposure times. In this paper, we describe the use of nonradioactively labeled probes for single-copy sequence detection in a complex plant genome after pulsed-field electrophoretic separation of DNA fragments in the Mbp range. The approach avoids the use of radioactivity and also reduces the exposure time from one to seven days to approximately 2-3 h.
