Abstract:Recent progress in proteomics has identified vast arrays of interacting proteins together with knowledge of their post-translational modifications. A key challenge is to integrate this information with homology modelling and structural biology to provide a topological or even an atomic context for these modifications. Mass spectrometry (MS) is ideally placed to bring together these largely independent disciplines, being already established in proteomics and rapidly emerging in structural biology. By using MS-based approaches to probe the subunit stoichiometry of intact complexes, interaction networks and subunit packing can be defined, leading ultimately to 3D models. In this review, we discuss how superimposing proteomics information onto both low-resolution 3D models and high-resolution atomic structures can reveal new insight into function.

Abstract:Biological processes are regulated by intermolecular interactions and chemical modifications that do not affect protein levels, thus escaping detection in classical proteomic screens. We demonstrate here that a global protein structural readout based on limited proteolysis-mass spectrometry (LiP-MS) detects many such functional alterations, simultaneously and in situ, in bacteria undergoing nutrient adaptation and in yeast responding to acute stress. The structural readout, visualized as structural barcodes, captured enzyme activity changes, phosphorylation, protein aggregation, and complex formation, with the resolution of individual regulated functional sites such as binding and active sites. Comparison with prior knowledge, including other 'omics data, showed that LiP-MS detects many known functional alterations within well-studied pathways. It suggested distinct metabolite-protein interactions and enabled identification of a fructose-1,6-bisphosphate-based regulatory mechanism of glucose uptake in E. coli. The structural readout dramatically increases classical proteomics coverage, generates mechanistic hypotheses, and paves the way for in situ structural systems biology.
Small-angle X-ray scattering for the proteomics community: current overview and future potential

Abstract:Introduction: Proteins are biological nanoparticles. For structural proteomics and hybrid structural biology, complementary methods are required that allow both high throughput and accurate automated data analysis. Small-angle X-ray scattering (SAXS) is a method for observing the size and shape of particles, such as proteins and complexes, in solution. SAXS data can be used to model both the structure, oligomeric state, conformational changes, and flexibility of biomolecular samples.Areas covered: The key principles of SAXS, its sample requirements, and its current and future applications for structural proteomics are briefly reviewed. Recent technical developments in SAXS experiments are discussed, and future potential of the method in structural proteomics is evaluated.Expert opinion: SAXS is a method suitable for several aspects of integrative structural proteomics, with current technical developments allowing for higher throughput and time-resolved studies, as well as the analysis of complex samples, such as membrane proteins. Increasing automation and streamlined data analysis are expected to equip SAXS for structure-based screening workflows. Originally, structural genomics had a heavy focus on folded, crystallizable proteins and complexes - SAXS is a method allowing an expansion of this focus to flexible and disordered systems.

Abstract:Spatial molecular profiling of complex tissues is essential to investigate cellular function in physiological and pathological states. However, methods for molecular analysis of biological specimens imaged in 3D as a whole are lacking. Here, we present DISCO-MS, a technology combining whole-organ imaging, deep learning-based image analysis, and ultra-high sensitivity mass spectrometry. DISCO-MS yielded qualitative and quantitative proteomics data indistinguishable from uncleared samples in both rodent and human tissues. Using DISCO-MS, we investigated microglia activation locally along axonal tracts after brain injury and revealed known and novel biomarkers. Furthermore, we identified initial individual amyloid-beta plaques in the brains of a young familial Alzheimer’s disease mouse model, characterized the core proteome of these aggregates, and highlighted their compositional heterogeneity. Thus, DISCO-MS enables quantitative, unbiased proteome analysis of target tissues following unbiased imaging of entire organs, providing new diagnostic and therapeutic opportunities for complex diseases, including neurodegeneration. ![Figure][1] Highlights 1. DISCO-MS enables unbiased proteome analysis of preclinical and clinical tissues after unbiased imaging of entire specimens in 3D, identifying diagnostic and therapeutic opportunities for complex diseases.

Abstract:This Research Topic highlights diverse biophysical approaches, methods and tools available for a better understanding of structure-function relationships in proteins. Protein biophysics is crucial for understanding how proteins are formed and function. Proteins are the most complex and versatile molecules known to us. They can be controlled by a broad range of mechanisms, which, in turn can regulate a variety of biological processes (Abdulla et al., 2023; Bryant, 2023; Durham et al., 2023; Elofsson, 2023). Biophysics can exploit and uncover new knowledge on such biological processes that range in scale from the sub-molecular to the systems level. However, optimizing the available methodology and techniques could be challenging. The area of protein biophysics is growing steadily and has become increasingly important. This is emphasized by the increasing number of published articles (review and research articles) on this area. For instance, analysis of the deposited articles in the biomedical literature published between 1980 and 2023, using data from the PUBMED database (https://pubmed.ncbi.nlm.nih.gov/) showed that the publication rate of ‘protein biophysics’ articles has increased exponentially during the past decades (Figure 1). In the first article, Fuchigami and Takada have applied a flexible-fitting molecular dynamics (MD) simulation method on a molecular motor protein, myosin V. The MD method allowed the authors to obtain atomic-resolution structural information by superimposing a structural model on high-speed atomic force microscopy (HS-AFM) image. The authors investigated whether flexible fitting MD simulation could be used to infer a conformationally different state from an HS-AFM picture. To achieve this goal, the authors have implemented an effective two-step approach. First, they built models of myosin V bound to the actin filament in two conformational states, the “down-up” and “downdown” states. In the next step, for the obtained HS-AFM image of myosin bound to the actin filament, a flexible-fitting MD simulations using the two states were conducted. By comparing the fitting results, the authors were able to infer the conformational and chemical states of myosin V from the AFM image. The next article, by Alnabati et al., focuses on cryo-electron microscopy (cryo-EM) (Fukuda et al., 2023). Abstract:Substantial advances have been made in the fundamental understanding of human biology, ranging from DNA structure to identification of diseases associated with genetic abnormalities. Genome sequence information is becoming available in unprecedented amounts. The absence of a direct functional correlation between gene transcripts and their corresponding proteins, however, represents a significant roadblock for improving the efficiency of biological discoveries. The success of proteomics depends on the ability to identify and analyze protein products in a cell or tissue and, this is reliant on the application of several key technologies. Proteomics is in its exponential growth phase. Two-dimensional electrophoresis complemented with mass spectrometry provides a global view of the state of the proteins from the sample. Proteins identification is a requirement to understand their functional diversity. Subtle difference in protein structure and function can contribute to complexity and diversity of life. This review focuses on the progress and the applications of proteomics science with special reference to integration of the evolving technologies involved to address biological questions.

Abstract:The exploration of protein structure and function stands at the forefront of life science and represents an ever‐expanding focus in the development of proteomics. As mass spectrometry (MS) offers readout of protein conformational changes at both the protein and peptide levels, MS‐based structural proteomics is making significant strides in the realms of structural and molecular biology, complementing traditional structural biology techniques. This review focuses on two powerful MS‐based techniques for peptide‐level readout, namely limited proteolysis‐mass spectrometry (LiP‐MS) and cross‐linking mass spectrometry (XL‐MS). First, we discuss the principles, features, and different workflows of these two methods. Subsequently, we delve into the bioinformatics strategies and software tools used for interpreting data associated with these protein conformation readouts and how the data can be integrated with other computational tools. Furthermore, we provide a comprehensive summary of the noteworthy applications of LiP‐MS and XL‐MS in diverse areas including neurodegenerative diseases, interactome studies, membrane proteins, and artificial intelligence‐based structural analysis. Finally, we discuss the factors that modulate protein conformational changes. We also highlight the remaining challenges in understanding the intricacies of protein conformational changes by LiP‐MS and XL‐MS technologies.

Abstract:The postgenomics era has witnessed a rapid change in biological methods for knowledge elucidation and pharmacological approaches to biomarker discovery. Differential expression of proteins in health and disease holds the key to early diagnosis and accelerated drug discovery. This approach, however, has also brought an explosion of data complexity not mirrored by existing progress in proteome informatics. It has become apparent that the task is greater than that can be tackled by individual laboratories alone and large-scale open collaborations of the new human proteome organization (HUPO) have highlighted major challenges concerning the integration and cross-validation of results across different laboratories. This paper describes the state-of-the-art proteomics workflows (two-dimensional gel electrophoresis, liquid chromatography, and mass spectrometry) and their utilization by the participants of the HUPO initiatives towards comprehensive mapping of the brain, liver, and plasma proteomes. Particular emphasis is given to the limitations of the underlying data analysis techniques for large-scale collaborative proteomics. Emerging paradigms including statistical data normalization, direct image registration, spectral libraries, and high-throughput computation with Web-based bioinformatics services are discussed. It is envisaged that these methods will provide the basis for breaking the bottleneck of large-scale automated proteome mapping and biomarker discovery.

Abstract:In the last ten years, the field of proteomics has expanded at a rapid rate. A range of exciting new technology has been developed and enthusiastically applied to an enormous variety of biological questions. However, the degree of stringency required in proteomic data generation and analysis appears to have been underestimated. As a result, there are likely to be numerous published findings that are of questionable quality, requiring further confirmation and/or validation. This manuscript outlines a number of key issues in proteomic research, including those associated with experimental design, differential display and biomarker discovery, protein identification and analytical incompleteness. In an effort to set a standard that reflects current thinking on the necessary and desirable characteristics of publishable manuscripts in the field, a minimal set of guidelines for proteomics research is then described. These guidelines will serve as a set of criteria which editors of PROTEOMICS will use for assessment of future submissions to the Journal.

Abstract:Since their origins in academic endeavours in the 1970s, computational analysis tools have matured into a number of established commercial packages that underpin research in expression proteomics. In this paper we describe the image analysis pipeline for the established 2-DE technique of protein separation, and by first covering signal analysis for MS, we also explain the current image analysis workflow for the emerging high-throughput 'shotgun' proteomics platform of LC coupled to MS (LC/MS). The bioinformatics challenges for both methods are illustrated and compared, whereas existing commercial and academic packages and their workflows are described from both a user's and a technical perspective. Attention is given to the importance of sound statistical treatment of the resultant quantifications in the search for differential expression. Despite wide availability of proteomics software, a number of challenges have yet to be overcome regarding algorithm accuracy, objectivity and automation, generally due to deterministic spot-centric approaches that discard information early in the pipeline, propagating errors. We review recent advances in signal and image analysis algorithms in 2-DE, MS, LC/MS and Imaging MS. Particular attention is given to wavelet techniques, automated image-based alignment and differential analysis in 2-DE, Bayesian peak mixture models, and functional mixed modelling in MS, and group-wise consensus alignment methods for LC/MS.
Overcoming challenges in structural biology with integrative approaches and nanobody-derived technologies

Abstract:A full understanding of protein structure is key to unraveling how these systems work, how mutations affect their function, and discovering new hotspots for drug discovery. Research tackling this field began with the analysis of globular proteins . In recent years, as technology has improved, research efforts have broadened their focus to include the study of multidomain proteins and the analysis of conformational variability, flexibility, and dynamic systems. Here, we have selected five recent examples that integrate complementary structural methods to provide insight into the behavior of modular, flexible, and transient contacts. We also describe the structural application of domains derived from single-chain antibodies, which are instrumental in overcoming the size limitation of cryogenic electron microscopy (cryoEM) studies. As these methods are continuously developed, they will lead to the interrogation of more complex systems, revealing how large signaling and transcriptional machines are assembled in the context of health and disease.

Abstract:Proteomics is the large-scale study of the structure and function of proteins in complex biological sample. Such an approach has the potential value to understand the complex nature of the organism. Current proteomic tools allow large-scale, high-throughput analyses for the detection, identification, and functional investigation of proteome. Advances in protein fractionation and labeling techniques have improved protein identification to include the least abundant proteins. In addition, proteomics has been complemented by the analysis of posttranslational modifications and techniques for the quantitative comparison of different proteomes. However, the major limitation of proteomic investigations remains the complexity of biological structures and physiological processes, rendering the path of exploration paved with various difficulties and pitfalls. The quantity of data that is acquired with new techniques places new challenges on data processing and analysis. This article provides a brief overview of currently available proteomic techniques and their applications, followed by detailed description of advantages and technical challenges. Some solutions to circumvent technical difficulties are proposed.

Abstract:The fundamentals of how protein-protein/RNA/DNA interactions influence the structures and functions of the workhorses from the cells have been well documented in the 20th century. A diverse set of methods exist to determine such interactions between different components, particularly, the mass spectrometry (MS) methods, with its advanced instrumentation, has become a significant approach to analyze a diverse range of biomolecules, as well as bring insights to their biomolecular processes. This review highlights the principal role of chemistry in MS-based structural proteomics approaches, with a particular focus on the chemical cross-linking of protein-protein/DNA/RNA complexes. In addition, we discuss different methods to prepare the cross-linked samples for MS analysis and tools to identify cross-linked peptides. Cross-linking mass spectrometry (CLMS) holds promise to identify interaction sites in larger and more complex biological systems. The typical CLMS workflow allows for the measurement of the proximity in three-dimensional space of amino acids, identifying proteins in direct contact with DNA or RNA, and it provides information on the folds of proteins as well as their topology in the complexes. Principal CLMS applications, its notable successes, as well as common pipelines that bridge proteomics, molecular biology, structural systems biology, and interactomics are outlined.

Abstract:Background: Recent progress in protein structure prediction by AlphaFold has opened new avenues to decipher biological functions from the perspective of structural biology based on proteomics level. Methods: To meet these challenges, in this perspective, three scales of networks for protein structures, including structural protein-protein network, protein structural networks, and elastic network models were introduced here for high-throughput modeling of protein functional sites and protein dynamics. Conclusion: In the post-AlphaFold era, we argue that the integration of biomolecular networks may be leveraged in the future to develop a modeling framework that addresses protein structure-based functions, with the application in drug discovery.
