Abstract:The current blockage during DNA molecule translocation through a solid-state nanopore is very important in DNA analysis techniques based on nanopores. We use Poisson-Nernst-Planck descriptions of electrolyte behavior in a nanopore with and without the presence of DNA molecules to simulate the nanopore conductance and current blockage of DNA molecules. Actual experimental parameters, such as pore size, length of nanopores, DNA drift velocity, and the charge issue of nanopores and DNA, are applied to evaluate the precise current blockage amplitude, which is found to agree very well with the experimental results.

Abstract:Understanding the dynamic behavior of a nanostructure translocating through a nanopore is important for various applications. In this paper, the characteristics in ion current traces of tetrahedral DNA nanostructures (TDN) translocating through a solid-state nanopore are examined, by combined experimental and theoretical simulations. The results of finite element analysis reveal the correlation between orientation of TDN and the conductance blockade. The experimentally measured fluctuations in the conductance blockade, expressed as voltage-dependent histogram profiles, are consistent with the simulation, revealing the nature of a random distribution in orientation and weak influence of electrostatic and viscous torques. The step changes in orientation of a TDN during translocation are further explained by the collision with the nanopore, while the gradual changes in orientation illustrate the impact of a weak torque field in the nano-fluidic channel. The results demonstrate a general method and basic understanding in the dynamic behavior of nanostructures translocating through solid-state nanopores.

Abstract:Ionic Coulomb blockade—the ionic counterpart of the electronic Coulomb blockade—has been observed in a single subnanometre MoS2 pore junction. Emergent behaviour from electron-transport properties is routinely observed in systems with dimensions approaching the nanoscale1. However, analogous mesoscopic behaviour resulting from ionic transport has so far not been observed, most probably because of bottlenecks in the controlled fabrication of subnanometre nanopores for use in nanofluidics. Here, we report measurements of ionic transport through a single subnanometre pore junction, and the observation of ionic Coulomb blockade: the ionic counterpart of the electronic Coulomb blockade observed for quantum dots. Our findings demonstrate that nanoscopic, atomically thin pores allow for the exploration of phenomena in ionic transport, and suggest that nanopores may also further our understanding of transport through biological ion channels.

Abstract:Nanopore devices integrated with ITO gate electrodes are fabricated, producing pore diameters <10nm and lengths ∼30nm. Translocation signals of λ-DNA reveal detailed signatures of various DNA folding states. The gate bias V G modulates the translocation events. As V G rises from −0.5V to 0.5V, the count of folded-once events increases by ∼5.5X relative to that of unfolded ones, indicating capability of electrically modulating the effective pore cross-section.

Abstract:Numerical modeling of the coupled ionic and fluidic transport in field-effect gated nanopores reveals highly nonlinear current-voltage characteristics, including cross-over, rectification, and particularly limiting and overlimiting conductance. The limiting and overlimiting characteristics are shown to be greatly enhanced by the inherently coupled fluid flow and correlate with electrokinetic phenomena such as concentration polarization and vortex formation. The underlying reason for the observed nonlinear characteristics is explained by considering the symmetry properties of the electrical biasing.

Abstract:Gating in ion transport is at the center of many vital living-substance transmission processes, and understanding how gating works at an atomic level is essential but intricate. However, our understanding and finite experimental findings of subcontinuum ion transport in subnanometer nanopores are still limited, which is out of reach of the classical continuum nanofluidics. Moreover, the influence of ion density on subcontinuum ion transport is poorly understood. Here we report the ion density-dependent dynamic conductance switching process in biomimetic graphene nanopores and explain the phenomenon by a reversible ion absorption mechanism. Our molecular dynamics simulations demonstrate that the cations near the graphene nanopore can interact with the surface charges on the nanopore, thereby realizing the switching of high- and low-conductance states. This work has deepened the understanding of gating in ion transport.

Abstract:An interesting smooth blocked nanopore and corresponding "current ladder" phenomenon was observed in DNA translocation experiments through solid-state nanopores. The ionic current shows several drop steps (current levels in the current ladder) with an identical drop interval, which corresponds to an individual unfolded DNA translocation event. This indicates that multiple anchored DNA molecules have one end inside the nanopore to cause such a current ladder. On each current level, normal DNA translocation events were detected. The event duration time increases as the level number increases, which means DNA translocates more slowly when more DNA molecules are inside the nanopore due to DNA-DNA interactions. The Langevin dynamic model was used to explain the experimental observations. This finding strongly suggests that DNA-DNA interactions greatly impact the translocation dynamics when DNA passes through the nanopores.

Abstract:A solid-state nanopore can be used to sense DNA (or other macromolecules) by monitoring ion-current changes that result from translocation of the molecule through the pore. When transiting a nanopore, the highly negatively charged DNA interacts with a nanopore both electrically and hydrodynamically, causing a current blockage or a current enhancement at different ion concentrations. This effect was previously characterized using a phenomenological model that can be considered as the limit of the electro-hydrodynamics model presented here. We show theoretically that the effect of surface charge of a nanopore (or electro-osmotic effect) can be equivalently treated as modifications of electrophoretic mobilities of ions in the pore, providing an improved physical understanding of the current blockage (or enhancement).

Abstract:Nanopores that integrate indium-tin-oxide (ITO) electrical gates have previously demonstrated the capability of modulating the DNA folding/knotting configurations in their translocation dwell times in such devices. Four ITO-SiNx nanopore devices are fabricated with their sizes in the 8 ∼ 20 nm range. The current blockage and dwell time characterizations using these nanopores are presented for DNAs entering from both the SiNx and ITO sides of the nanopores with 0 V bias applied at the ITO gate. While the current blockage data show little dependence on nanopore sizes, dwell time appears to be shorter with smaller nanopore sizes. Interestingly, the dwell times of DNAs entering from the ITO side are observed to be shorter than those of the reverse direction, suggesting the DNA translocation process is affected by the asymmetry of the layered nanopore structures. This work proves ITO as a compatible material for DNA translocation and provides a basic research for the velocity studies of DNA translocation in gated nanopores.

Abstract:Nanopore-based technologies have attracted much attention recently for their promising use in low-cost and high-throughput genome sequencing. To achieve single-base resolution of DNA sequencing, it is critical to slow and control the translocation of DNA, which has been achieved in a protein nanopore but not yet in a solid-state nanopore. Using all-atom molecular dynamics simulations, we investigated the dynamics of a single-stranded DNA (ssDNA) molecule in an aqueous glycerol solution confined in a SiO2 nanopore. The friction coefficient ξ of the ssDNA molecule is found to be approximately 18 times larger in glycerol than in water, which can dramatically slow the motion of ssDNA. The electrophoretic mobility μ of ssDNA in glycerol, however, decreases by almost the same factor, yielding the effective charge (ξμ) of ssDNA being roughly the same as in water. This is counterintuitive since the ssDNA effective charge predicted from the counterion condensation theory varies with the dielectric constant of a solvent. Due to the larger friction coefficient of ssDNA in glycerol, we further show that glycerol can improve trapping of ssDNA in the DNA transistor, a nanodevice that can be used to control the motion of ssDNA in a solid-state nanopore. Simulation results of slowing ssDNA translocation were confirmed in our nanopore experiment.

Abstract:Ionic Coulomb blockade is one of the mesoscopic effects in ion transport revealing the quantized nature of ionic charges, which is of crucial importance to our understanding of the sub-continuum transport in nanofluidics and the mechanism of biological ion channels. Herein, we report an experimental observation and plausible theoretical reasoning of ionic conduction oscillations. Our experiment was performed under strong confinement in single sub-nanometer MoS2 pores with optoelectronic control enabled for active tuning of pore surface charges. Under this charge control, we measured the ionic current at fixed voltages and observed multiple current peaks. Our analytical discussions and molecular dynamics simulations further reveal that the conductance oscillations in atomically thin nanopores may originate from the multi-ion interaction at the pore entry, particularly the electrostatic repulsion of ions external to the pore by ions bound inside the pore. Our work adds a further understanding of ionic Coulomb blockade effect under extreme confinement in atomically thin nanopores and paves the way for developing advanced ionic machineries.

Abstract:Ionic currents accompanying DNA translocation strongly depend on molarity of the electrolyte solution and the shape and surface charge of the nanopore. By means of the Poisson-Nernst-Planck equations it is shown how conductance is modulated by the presence of the DNA intruder and as a result of competing electrostatic and confinement factors. The theoretical results reproduce quantitatively the experimental ones and are summarized in a conductance diagram that allows distinguishing the region of reduced conductivity from the region of enhanced conductivity as a function of molarity and the pore dimension.

Abstract:Solid-state nanopores are promising tools for single-molecule detection of both DNA and proteins. In this study, we investigated the patterns of ionic current blockades as DNA translocates into or out of the geometric confinement of conically shaped pores across a wide range of salt conditions. We studied how the geometry of a nanopore affects the detected ionic current signal of a translocating DNA molecule over a wide range of salt concentration. The blockade level in the ionic current depends on the translocation direction at a high salt concentration, and at lower salt concentrations we find a nonintuitive ionic current decrease and increase within each single event for the DNA translocations exiting from confinement. We use a recently developed method for synthesizing DNA molecules with multiple position markers, which provides further experimental characterization by matching the position of the DNA in the pore with the observed ionic current signal. Finally, we employ finite element calculations to explain the shapes of the signals observed at all salt concentrations and show that the unexpected current decrease and increase are due to the competing effects of ion concentration polarization and geometric exclusion of ions. Our analysis shows that over a wide range of geometries, voltages, and salt concentrations, we are able to understand the ionic current signals of DNA in asymmetric nanopores, enabling signal optimization in molecular sensing applications.

Abstract:In an attempt to understand the complexities of DNA charge transport we have used a scanning tunnelling microscope break junction to repeatedly form a large number of Au-DNA-Au junctions. The DNA is covalently bound to the Au electrodes via gold-thiol bonds, and all measurements are carried out in an aqueous buffer solution to maintain a biological conformation of the duplex. A statistical analysis is carried out to determine the conductance of a single DNA duplex. Previously, we have seen an algebraic dependence of the conductance on length, suggesting a hopping mechanism. To attempt to verify this as the conduction mechanism we have changed the solution temperature and applied an electrochemical gate to the molecular junction to help elucidate the charge transport properties. In an alternating GC sequence with a length of eight base pairs, neither the temperature nor the gate potential caused a significant change in the conductance within the available experimental window.
Revisiting the Origin of Nanopore Current Blockage for Volume Difference Sensing at the Atomic Level

Abstract:Changes in the nanopore ionic current during entry of a target molecule underlie the sensing capability and dominate the intensity and extent of applications of the nanopore approach. The volume exclusion model has been proposed and corrected to describe the nanopore current blockage. However, increasing evidence shows nonconformity with this model, suggesting that the ionic current within a nanopore should be entirely reconsidered. Here, we revisit the origin of nanopore current blockage from a theoretical perspective and propose that the noncovalent interactions between a nanopore and a target molecule affect the conductance of the solution inside the nanopore, leading to enhanced current blockage. Moreover, by considering the example of an aerolysin nanopore discriminating the cytosine DNA and methylcytosine DNA that differ by a single methyl group, we completely demonstrate, by nanopore experiments and molecular dynamics simulations, the essential nature of this noncovalent interaction for discrimination. Our conductance model suggests multiplicative effects of both volume exclusion and noncovalent interaction on the current blockage and provides a new strategy to achieve volume difference sensing at the atomic level with highly specific current events, which would promote the nanopore protein sequencing and its applications in real-life systems.
Electric Field-Induced Translocation of Single-Stranded DNA Through a Polarized Carbon Nanotube Membrane

Abstract:Molecular dynamics simulations based on a novel polarizable nanotube model were performed to study the dynamics in translocation of a single-stranded deoxyribonucleic acid oligonucleotide through a polarized carbon nanotube membrane by an applied electric field. The study revealed a nonlinear dependence of translocation velocity and an inverse quadratic dependence of translocation time on the electric field strength, as well as a threshold electric field below which the translocation process becomes impossible. The translocation rate was found to be pore-size dependent. The polarizable nanotube model developed for this study provides a useful platform for investigating the dynamics of a range of bionanosystems.

Abstract:Biological nanochannels made from proteins play a central role in cellular signalling1,2,3,4,5,6,7,8,9. The rapid emergence of DNA nanotechnology in recent years10,11,12,13 has opened up the possibility of making similar nanochannels from DNA. Building on previous work on switchable DNA nanocompartment14,15, we have constructed complex DNA nanosystems to investigate the gating behaviour of these nanochannels. Here we show that DNA nanochannels can be gated by stress exerted by permeating solute particles at non-equilibrium states due to the high flexibility of the nanochannels. This novel gating mechanism results in tunable ratchet-like transport of solute particles through the nanochannels. A simple model that couples non-equilibrium channel gating with transport flux can quantitatively explain a number of the phenomena we observe. With only one set of model parameters, we can reproduce diverse gating behaviours, modulated by an inherent gating threshold. This work could lead to the development of new devices based on DNA nanochannels.

Abstract:The dynamics of DNA molecules in highly confined nanoslits under varying electric fields are studied using dissipative particle dynamics method, and our results show that manipulation of the electrical field can strongly influence DNA mobility. The mobility of DNA μ scales with electric field E as \( \mu = \mu^{\text{H}} - k_{1} e^{{ - E/E_{c} }} . \) And the data points for different DNA lengths finally approach each other in strong fields, which suggest that the sensitivity to chain length is almost lost. To explain the unusual field-dependent phenomena, we analyze the time evolution of DNA configurations under different fields. For strong driving potentials when the system is dominated by the electric driving force, the DNA chains are more likely to hold coiled configurations. For weak driving potential when the random diffusion forces dominate, we see frequent dynamic transitions between stretched and coiled configuration, which may increase the drag resistance, therefore reduce the mobility.

Abstract:Double-stranded DNA translocates through sufficiently large nanopores either in a linear, single-file fashion or in a folded hairpin conformation when captured somewhere along its length. We show that the folding state of DNA can be controlled by changing the electrolyte concentration, pH and PEG content of the measurement buffer. At 1 M LiCl or 0.35 M KCl in neutral pH, single-file translocations make up more than 90% of the total. We attribute the effect to the onset of electroosmotic flow from the pore at low ionic strength. Our hypothesis on the critical role of flows is supported by the preferred orientation of entry of a strand that has been folded into a multi-helix structure at one end. Control over DNA folding is critical for nanopore sensing approaches that use modifications along a DNA strand and the associated secondary current drops to encode information.

Abstract:DNA sequencing and sensing using nanopore technology delves critically into the alterations in the measurable electrical signal as single-stranded DNA is drawn through a tiny passage. To make such precise measurements, however, slowing down the DNA in the tightly confined passage is a key requirement, which may be achieved by grafting the nanopore walls with a polyelectrolyte layer (PEL). This soft functional layer at the wall, under an off-design condition, however, may block the DNA passage completely, leading to the complete loss of output signal from the nanobio sensor. Whereas theoretical postulates have previously been put forward to explain the essential physics of DNA translocation in nanopores, these have turned out to be somewhat inadequate when confronted with the experimental findings on functionalized nanopores, including the prediction of the events of complete signal losses. Circumventing these constraints, herein we bring out a possible decisive role of the interplay between the inevitable variabilities in the ionic distribution along the nanopore axis due to its finite length as opposed to its idealized "infinite" limit as well as the differential permittivity of PEL and bulk solution that cannot be captured by the commonly used one-dimensional variant of the electrical double layer theory. Our analysis, for the first time, captures variations in the ionic concentration distribution across multidimensional physical space and delineates its impact on the DNA translocation characteristics that have hitherto remained unaddressed. Our results reveal possible complete blockages of DNA translocation as influenced by less-than-threshold permittivity values or greater-than-threshold grafting densities of the PEL. In addition, electrohydrodynamic blocking is witnessed due to the ion-selective nature of the nanopore at low ionic concentrations. Hence, our study establishes a functionally active regime over which the PEL layer in a finite-length nanopore facilitates controllable DNA translocation, enabling successful sequencing and sensing through the explicit modulation of translocation speed.
