Abstract:A parallel message-passing implementation of a molecular dynamics (MD) program that is useful for bio(macro)molecules in aqueous environment is described. The software has been developed for a custom-designed 32-processor ring GROMACS (GROningen MAchine for Chemical Simulation) with communication to and from left and right neighbours, but can run on any parallel system onto which a a ring of processors can be mapped and which supports PVM-like block send and receive calls. The GROMACS software consists of a preprocessor, a parallel MD and energy minimization program that can use an arbitrary number of processors (including one), an optional monitor, and several analysis tools. The programs are written in ANSI C and available by ftp (information: gromacs@chem.rug.nl). The functionality is based on the GROMOS (GROningen MOlecular Simulation) package (van Gunsteren and Berendsen, 1987; BIOMOS B.V., Nijenborgh 4, 9747 AG Groningen). Conversion programs between GROMOS and GROMACS formats are included.The MD program can handle rectangular periodic boundary conditions with temperature and pressure scaling. The interactions that can be handled without modification are variable non-bonded pair interactions with Coulomb and Lennard-Jones or Buckingham potentials, using a twin-range cut-off based on charge groups, and fixed bonded interactions of either harmonic or constraint type for bonds and bond angles and either periodic or cosine power series interactions for dihedral angles. Special forces can be added to groups of particles (for non-equilibrium dynamics or for position restraining) or between particles (for distance restraints). The parallelism is based on particle decomposition. Interprocessor communication is largely limited to position and force distribution over the ring once per time step.

Abstract:GROMACS is one of the most widely used open-source and free software codes in chemistry, used primarily for dynamical simulations of biomolecules. It provides a rich set of calculation types, preparation and analysis tools. Several advanced techniques for free-energy calculations are supported. In version 5, it reaches new performance heights, through several new and enhanced parallelization algorithms. These work on every level; SIMD registers inside cores, multithreading, heterogeneous CPU–GPU acceleration, state-of-the-art 3D domain decomposition, and ensemble-level parallelization through built-in replica exchange and the separate Copernicus framework. The latest best-in-class compressed trajectory storage format is supported.

Abstract:As the application of molecular dynamics (MD) simulations continues to evolve, the demand for accelerating large-scale simulation systems and handling of enormous simulation tasks is steadily increasing. We propose a parallel acceleration method for large-scale MD simulations based on Sunway heterogeneous many-core processors. This method integrates task scheduling, simulation calculations, and data storage, effectively tackling issues related to large-scale simulations and numerous simulation tasks. The task scheduling strategy flexibly handles tasks on various scales and enables parallel execution of multiple tasks. During the simulation calculations, we ported GROMACS to the Sunway architecture and accelerated the calculation of short-range forces through a heterogeneous processor. Our method achieves approximately 10-fold acceleration and 90% scalability when executing a single simulation task. When handling numerous simulation tasks, our method achieves parallel execution of all of the tasks with 90% scalability. By employing our method, we carried out 50 ns simulations on over 3000 distinct conotoxin structures individually within just 5 h. Additionally, we evaluated more than 200 protein-ligand complexes, and the simulation efficiency significantly exceeded that of midsized to small GPU clusters.

Abstract:GROMACS is a widely used package for biomolecular simulation, and over the last two decades it has evolved from small-scale efficiency to advanced heterogeneous acceleration and multi-level parallelism targeting some of the largest supercomputers in the world. Here, we describe some of the ways we have been able to realize this through the use of parallelization on all levels, combined with a constant focus on absolute performance. Release 4.6 of GROMACS uses SIMD acceleration on a wide range of architectures, GPU offloading acceleration, and both OpenMP and MPI parallelism within and between nodes, respectively. The recent work on acceleration made it necessary to revisit the fundamental algorithms of molecular simulation, including the concept of neighborsearching, and we discuss the present and future challenges we see for exascale simulation - in particular a very fine-grained task parallelism. We also discuss the software management, code peer review and continuous integration testing required for a project of this complexity.

Abstract:Molecular Dynamics (MD) is the simulation of the dynamic behavior of atoms and molecules. As the most popular software for molecular dynamics, GROMACS cannot work on large-scale data because of limit computing resources. In this paper, we propose a CPU and Intel® Xeon Phi Many Integrated Core (MIC) collaborated parallel framework to accelerate GROMACS using the offload mode on a MIC coprocessor, with which the performance of GROMACS is improved significantly, especially with the utility of Tianhe-2 supercomputer. Furthermore, we optimize GROMACS so that it can run on both the CPU and MIC at the same time. In addition, we accelerate multi-node GROMACS so that it can be used in practice. Abstract:Although molecular dynamics (MD) simulations of biomolecular systems often run for days to months, many events of great scientific interest and pharmaceutical relevance occur on long time scales that remain beyond reach. We present several new algorithms and implementation techniques that significantly accelerate parallel MD simulations compared with current state-of-the-art codes. These include a novel parallel decomposition method and message-passing techniques that reduce communication requirements, as well as novel communication primitives that further reduce communication time. We have also developed numerical techniques that maintain high accuracy while using single precision computation in order to exploit processor-level vector instructions. These methods are embodied in a newly developed MD code called Desmond that achieves unprecedented simulation throughput and parallel scalability on commodity clusters. Our results suggest that Desmond's parallel performance substantially surpasses that of any previously described code. For example, on a standard benchmark, Desmond's performance on a conventional Opteron cluster with 2K processors slightly exceeded the reported performance of IBM's Blue Gene/L machine with 32K processors running its Blue Matter MD code

Abstract:GROMACS is one of the most widely used HPC software packages using the Molecular Dynamics (MD) simulation technique. In this work, we quantify GROMACS parallel performance using different configurations, HPC systems, and FFT libraries (FFTW, Intel MKL FFT, and FFT PACK). We break down the cost of each GROMACS computational phase and identify non-scalable stages, such as MPI communication during the 3D FFT computation when using a large number of processes. We show that the Particle-Mesh Ewald phase and the 3D FFT calculation significantly impact the GROMACS performance. Finally, we discuss performance opportunities with a particular interest in developing GROMACS for the FFT calculations.

Abstract:MOTIVATION: Molecular simulation has historically been a low-throughput technique, but faster computers and increasing amounts of genomic and structural data are changing this by enabling large-scale automated simulation of, for instance, many conformers or mutants of biomolecules with or without a range of ligands. At the same time, advances in performance and scaling now make it possible to model complex biomolecular interaction and function in a manner directly testable by experiment. These applications share a need for fast and efficient software that can be deployed on massive scale in clusters, web servers, distributed computing or cloud resources.RESULTS: Here, we present a range of new simulation algorithms and features developed during the past 4 years, leading up to the GROMACS 4.5 software package. The software now automatically handles wide classes of biomolecules, such as proteins, nucleic acids and lipids, and comes with all commonly used force fields for these molecules built-in. GROMACS supports several implicit solvent models, as well as new free-energy algorithms, and the software now uses multithreading for efficient parallelization even on low-end systems, including windows-based workstations. Abstract:The Tri-Level parallel programming pattern of MPI+OpenMP+CUDA, which enables better speedup for applications on popular multi-core architecture cluster, is increasingly admired by research institutions and companies. The interaction of particles of molecular dynamics simulation needs extensive calculation, which will also increases with the extension of system. Therefore higher performance for the computing capability and storage ability of current high performance computer is required. As one of main softwares of molecular dynamics simulation, GROMACS can be used for the simulation of hundreds of or even millions of atoms. Based on this kind of hybrid parallel programming pattern, the latest version of GROMACS has higher operation efficiency and shorter simulation time. In this paper, we take advantage of two different sizes of protein simulation system as the data of GROMACS for the molecular simulation of different parallel granularity on mixed cluster which is based on Intel Xeon5650 and NVIDIA C2050. By the result of experiment, we have obtained the best mechanism of hybird CPU-GPU cluster and analyzed the advantage of MPI+OpenMP+CUDA hybrid parallel programming pattern. In the end, we compared GROMACS4.6 with GROMACS4.5. The results of the test also provide a reference for scientists who work on building large-scale molecular dynamics simulation platform and observe the molecular dynamics simulation.

To get full play of the hardware and accelerate computation of MD simulation, we design the parallel structure using multi-threads with OpenMP. Also, various or method such as Array Notification, intrinsic and so on are used to vectorize the application according to the character of MIC for a higher performance. Due that multi-core is also a trendy of CPU and High Performance Computing, our method can be followed by other similar applications and provide a more choice.

Abstract:The hardware and software environments for parallel algorithm of molecular dynamics(MD) simulation were discussed in detail firstly.Then some popular parallel algorithms were analyzed and the domain decomposition was selected for the parallel algorithm of MD simulation.Based on the domain decomposition,a twice domain partition algorithm was proposed for MD parallel simulation.Moreover,an atom chain,an atom neighbor list and an atom relative list were introduced,and an information visiting strategy based on the proposed permanent sequential number for each atom was designed.Lastly,MD parallel program was made and executed on 1,2,3,4 node computers respectively.The experimental results show that when the number of process increases,the accelerating ratio increases and the efficiency decreases a little but is still more than 87.5%.It means that the efficiency doesn′t decrease obviously with the increase of the node number and the parallel program has good expansibility.

Abstract:The introduction of accelerator devices such as graphics processing units (GPUs) has had profound impact on molecular dynamics simulations and has enabled order-of-magnitude performance advances using commodity hardware. To fully reap these benefits, it has been necessary to reformulate some of the most fundamental algorithms, including the Verlet list, pair searching, and cutoffs. Here, we present the heterogeneous parallelization and acceleration design of molecular dynamics implemented in the GROMACS codebase over the last decade. The setup involves a general cluster-based approach to pair lists and non-bonded pair interactions that utilizes both GPU and central processing unit (CPU) single instruction, multiple data acceleration efficiently, including the ability to load-balance tasks between CPUs and GPUs. The algorithm work efficiency is tuned for each type of hardware, and to use accelerators more efficiently, we introduce dual pair lists with rolling pruning updates. Combined with new direct GPU–GPU communication and GPU integration, this enables excellent performance from single GPU simulations through strong scaling across multiple GPUs and efficient multi-node parallelization.

Abstract:Molecular Dynamics(MD) is a computer simulation of physical movements of atoms and molecules in the context of N-body simulation, and is an important part of pharmaceutical industry. GROMACS, which is the most popular software for MD, could not perform satisfactorily with large-scale for the limit of computing resources.In this paper, we proposed a method to accelerate GROMACS with offload mode. In this mode, GROMACS could be arranged efficiently with CPU and the Intel (R) Xeon Phi (TM) Many Integrated Core (MIC) coprocessors at the same time, making the full use of Tianhe-2 supercomputer resources. To promote the efficiency of GROMACS, we proposed a series of methods, such as asynchronization, data reassemble and array reuse. As we known, we are the first to accelerate GROMACS in offload mode on MIC.
Pipelining Computation and Optimization Strategies for Scaling GROMACS on the Sunway Many-Core Processor.

Abstract:The increasing gap between plentiful computing elements and limited memory bandwidth makes it increasingly difficult and sometimes even infeasible for HPC community to port more applications onto many-core processor architectures. The Sunway many-core processor SW26010 used to build the Sunway TaihuLight System contains a total of 260 heterogeneous cores. All these cores can be divided into 4 core groups (CGs). Each CG includes a Management Processing Element (MPE) core and 64 Computing Processing Elements (CPEs) cores. In this paper, we refactor an important molecular dynamics (MD) application GROMACS on the Sunway Taihulight system. By rewriting the compute-intensive kernel of GROMACS, we exploit a suitable parallelism for CPE cluster and implement pipelining computation between MPE and CPE cluster. Optimization strategies including the efficient use of scratchpad, the software-emulated cache and a hybrid parallel algorithm are adopted to solve the challenging memory bandwidth limitation. When comparing the refactored version using MPE and 64 CPEs with the original ported version using only MPE, we achieve a 16x speedup for the compute-intensive kernel. For simulating a molecule with 3 million atoms, we currently have managed to scale to 798,720 cores. Moreover, we analyze the adaptability of our mapping and optimization strategies for solving the memory bandwidth limitation when refactoring a real-world application on the Sunway heterogeneous many-core processor system.

Abstract:Properties of polymer products are determined by their microscopic structures. Dynamic Monte Carlo (DMC) simulation is a powerful tool to capture detailed polymer microstructures. However, the heavy computational burden significantly limits the broad application of DMC in practice. In this work, a sub-box parallel strategy is proposed to accelerate the DMC simulation of polymerization processes with accuracy assurance. Different parallelizable task granularities are derived for different kinetic reaction mechanisms. The integration of reaction mechanism and hardware architecture is fully addressed by proposing the implementation of the simulations on a multicore processor platform or a graphics processing unit platform according to parallelizable task granularity. Key parallelization questions including random number generation, data structure, and communication strategy are purposely answered for different scenarios. Five case studies with kinetic mechanisms of increasing complexity, including linear and branching polymerizations, are presented to show the efficiency, accuracy, and reliability of the proposed parallelization strategy.

Abstract:GROMACS is one of the most popular Molecular Dynamic (MD) applications and is widely used in the field of chemical and bimolecular system study. Similar to other MD applications, it needs long run-time for large-scale simulations. Therefore, many high performance platforms have been employed to accelerate it, such as Knights Landing (KNL), Cell Processor, Graphics Processing Unit (GPU) and so on. As the third fastest supercomputer in the world, Sunway TaihuLight contains 40960 SW26010 processors and SW26010 is a typical many-core processor. To make full use of the superior computation ability of TaihuLight, we port GROMACS to SW26010 with following new strategies: (1) a new deferred update strategy; (2) a new update mark strategy; (3) a full pipeline acceleration. Furthermore, we redesign GROMACS to enable all possible vectorization. Experiments show that our implementation achieves better performance than both Intel KNL and Nvidia P100 GPU when using appropriate number of SW26010 processors for a fair comparison.

Abstract:Molecular dynamics (MD) simulation is a powerful computational tool to study the behaviour of macromolecular systems. However, many simulations in this field are limited in spatial or temporal scale by the available computational resource. In recent years, graphics processing units (GPUs) have provided unprecedented computational power for scientific applications. Many MD algorithms suit the multithread nature of GPU. In this paper, MD algorithms for macromolecular systems that run entirely on GPU are presented. For validation, we have performed MD simulations of polymer crystallisation with our GPU package, GPU_MD-1.0.5, and the results agree perfectly with computations on CPUs, meanwhile GPU_MD-1.0.5 achieves about 39 times speedup compared with GROMACS-4.0.5 on a single CPU core. Therefore, our single GPU code has already provided an inexpensive alternative for macromolecular simulations of traditional CPU clusters and will serve as a basis for developing parallel GPU programs to further speed up the computations.

Abstract:Molecular dynamics (MD) is an important research tool extensively applied in materials science. Running MD on a graphics processing unit (GPU) is an attractive new approach for accelerating MD simulations. Currently, GPU implementations of MD usually run in a one-host-process-one-GPU (OHPOG) scheme. This scheme may pose a limitation on the system size that an implementation can handle due to the small device memory relative to the host memory. In this paper, we present a one-host-process-multiple-GPU (OHPMG) implementation of MD with embedded-atom-model or semi-empirical tight-binding many-body potentials. Because more device memory is available in an OHPMG process, the system size that can be handled is increased to a few million or more atoms. In comparison with the serial CPU implementation, in which Newton’s third law is applied to improve the computational efficiency, our OHPMG implementation has achieved a 28.9x–86.0x speedup in double precision, depending on the system size, the cut-off ranges and the number of GPUs. The implementation can also handle a group of small simulation boxes in one run by combining the small boxes into a large box. This approach greatly improves the GPU computing efficiency when a large number of MD simulations for small boxes are needed for statistical purposes.
Parallelization and Performance Tuning of Molecular Dynamics Code with OpenMP

Abstract:An OpenMP approach was proposed to parallelize the sequential molecular dynamics (MD) code on shared memory machines. When a code is converted from the sequential form to the parallel form, data dependence is a main problem. A traditional sequential molecular dynamics code is anatomized to find the data dependence segments in it, and the two different methods, i. e., recover method and backward mapping method were used to eliminate those data dependencies in order to realize the parallelization of this sequential MD code. The performance of the parallelized MD code was analyzed by using some performance analysis tools. The results of the test show that the computing size of this code increases sharply form 1 million atoms before parallelization to 20 million atoms after parallelization, and the wall clock during computing is reduced largely. Some hot-spots in this code are found and optimized by improved algorithm. The efficiency of parallel computing is 30% higher than that of before, and the calculation time is saved and larger scale calculation problems are solved.
A Efficient Algorithm for Molecular Dynamics Simulation on Hybrid CPU-GPU Computing Platforms

Abstract:In this article, an efficient parallel algorithm for a hybrid CPU-GPU platform is proposed to enable large-scale molecular dynamics (MD) simulations of the metal solidification process. The results, implemented the parallel algorithm program on the hybrid CPU-GPU platform shows better performance than the program based on previous algorithms running on the CPU cluster platform. By contrast, the total execution time of the new program has been obviously decreased. Particularly, because of the use of the modified load balancing method, the neighbor list update time is approximately zero. The parallel program based on the CUDA+OpenMP model shows a factor of 6 16-core calculation speedups compared to the parallel program based on the MPI+OpenMP model, and the optimal computational efficiency is achieved in the simulation system including 10,000,000 aluminum atoms. Finally, the good consistency between them verifies the correctness of the algorithm efficiently, by comparison of the theoretical results and experimental results.
