Abstract:Covering: up to 2022 Streptomyces are ubiquitous in terrestrial and marine environments, where they display a fascinating metabolic diversity. As a result, these bacteria are a prolific source of active natural products. One important class of these natural products is the nonribosomal lipopeptides, which have diverse biological activities and play important roles in the lifestyle of Streptomyces . The importance of this class is highlighted by the use of related antibiotics in the clinic, such as daptomycin (tradename Cubicin). By virtue of recent advances spanning chemistry and biology, significant progress has been made in biosynthetic studies on the lipopeptide antibiotics produced by Streptomyces . This review will serve as a comprehensive guide for researchers working in this multidisciplinary field, providing a summary of recent progress regarding the investigation of lipopeptides from Streptomyces . In particular, we highlight the structures, properties, biosynthetic mechanisms, chemical and chemoenzymatic synthesis, and biological functions of lipopeptides. In addition, the application of genome mining techniques to Streptomyces that have led to the discovery of many novel lipopeptides is discussed, further demonstrating the potential of lipopeptides from Streptomyces for future development in modern medicine.

Abstract:Marine-derived actinomycetes from the genus Streptomycete have a huge potential for the production of metabolites with structural and bioactive uniqueness and diversity. This study described the isolation and structural elucidation of twenty metabolites, including seven previously unreported compounds galbonolide H, galbonolide I, streptophenylpropionic acid A, treptophenylpropyl ester A, streptophenvaleramide A, seco-geldanamycin A and streptorapamycin A, from the marine-associated Streptomycete sp. ZZ1944. Structures of the isolated compounds were elucidated by a combination of extensive NMR spectroscopic analyses, HRESIMS data, optical rotation and ECD calculations. The structure of galbonolide H was also confirmed by a single crystal X-ray diffraction. Both autolytimycin and seco-geldanamycin A showed potent activity against the proliferation of glioma, lung cancer, colorectal cancer and breast cancer cells. Autolytimycin blocked cell cycle of glioma cells and seco-geldanamycin A induced apoptosis of glioma cells.

Abstract:Amphipathic compounds known as biosurfactants are able to reduce surface and interfacial tensions. These substances produced by microbial organisms perform the same functions as chemical surfactants with several enhancements, the most significant of which is biocontrol activity. Lipopeptide is one of the five biosurfactants from natural resources and is identified as the best alternative for chemical surfactants and the major topic of interest for both scientific and industrial communities due to their increasingly growing potential applications in biological and commercial fields. These are the biological compounds with very less toxicity level that increase their importance in the pesticide industry. In this article we summarize the structural diversity of the microbial lipopeptide biosurfactants and focus on their applications as biocontrol agents in plants, covering (1) an intensive study of the structural diversity of lipopeptide biosurfactants originated primarily by the Bacillus , Pseudomonas, Cyanobacteria, and Actinomycetes species is presented, (2) the comparative study of advantages and disadvantages of characterization techniques and physicochemical properties which have a major role in biocontrol activity of microbial lipopeptides, and (3) their wide range biocontrol applications as systemic resistance inducers against different plant diseases, resistance against phytopathogens by alteration of wettability of plant surfaces and antimicrobial activities of important bioactive lipopeptides produced from Bacillus strains.

Abstract:Nine new compounds, including streptothiomycin A−E (1–5), two cyclopentenones (6, 7), one α‐pyrone (8), wailupemycin Q (20), along with sixteen known compounds were identified from a rhizosphere strain Streptomyces sp. DS‐27 derived from the marine cordgrass Spartina alterniflora under two different culture conditions. All of the structures were elucidated by extensive analysis of 1D/2D NMR and HR‐ESI‐MS data. The absolute configurations were determined by NOESY analysis, ECD, specific rotation and GIAO NMR calculations, and DP4+ probability analysis. Bioactivity investigation showed that compounds 5 and 7 exhibited significant inhibitory effects on LPS‐induced NO production in a dose‐dependent manner, which indicates their anti‐inflammatory potential.

Abstract:Marine microorganisms,which are taxonomically diverse,have powerful potential in producing novel bioactive substance.Because of particularity in their living condition and the ecological functions of microorganisms,they have evolved their own unique mode of metabolism.streptomyces,gram-positive bacteria,possessed a strong capacity of regenerative,discernment and defensive.Marine streptomyces possess metabolic capabilities different from those of terrestrial streptomyces,which are obtained during their evolution in the marine environment and biological activity.This paper reviews briefly the research advances achieved recently in the studies on the secondary metabolites of marine streptomyces and their biological activities in terms of the structural types of the metabolites.

Abstract:BACKGROUND:Streptomycetes are filamentous soil-dwelling bacteria. They are best known as the producers of a great variety of natural products such as antibiotics, antifungals, antiparasitics, and anticancer agents and the decomposers of organic substances for carbon recycling. They are also model organisms for the studies of gene regulatory networks, morphological differentiation, and stress response. The availability of sets of genomes from closely related Streptomyces strains makes it possible to assess the mechanisms underlying genome plasticity and systems adaptation.RESULTS:We present the results of a comprehensive analysis of the genomes of five Streptomyces species with distinct phenotypes. These streptomycetes have a pan-genome comprised of 17,362 orthologous families which includes 3,096 components in the core genome, 5,066 components in the dispensable genome, and 9,200 components that are uniquely present in only one species. The core genome makes up about 33%-45% of each genome repertoire. It contains important genes for Streptomyces biology including those involved in gene regulation, secretion, secondary metabolism and morphological differentiation. Abundant duplicate genes have been identified, with 4%-11% of the whole genomes composed of lineage-specific expansions (LSEs), suggesting that frequent gene duplication or lateral gene transfer events play a role in shaping the genome diversification within this genus. Two patterns of expansion, single gene expansion and chromosome block expansion are observed, representing different scales of duplication.CONCLUSIONS:Our results provide a catalog of genome components and their potential functional roles in gene regulatory networks and metabolic networks. The core genome components reveal the minimum requirement for streptomycetes to sustain a successful lifecycle in the soil environment, reflecting the effects of both genome evolution and environmental stress acting upon the expressed phenotypes. A better understanding of the LSE gene families will, on the other hand, bring a wealth of new insights into the mechanisms underlying strain-specific phenotypes, such as the production of novel antibiotics, pathogenesis, and adaptive response to environmental challenges.
Diversity Analysis and Biocontrol Potential of Cultivatable Terrestrial Bacterial Streptomyces in Southern China

Abstract:Streptomyces are filamentous bacteria that are extensively present in soil, play an important role in carbon cycling, and produce a large number of highly valuable secondary metabolites. In this study, total number of 411 isolates of Streptomyces were collected from ecologically similar habitats from 13 provinces in Southern China. They were clustered into 96 operational taxonomic units including eight potentially new species based on their 16S rDNA sequences. Phylogenetic analysis disclosed that the isolates with similar geographical distributions clustered together. Beta diversity of Streptomyces showed it manifests in a latitudinal diversity gradient (R2 = 0.3828, p = 0.0113). The beta diversity did not change significantly with geographic distance, and this could be due to the large longitudinal and relatively smaller latitudinal sampling range, as the phylogenetic clustering of regions with higher annual average temperature was analyzed with the nearest taxon index (R = −0.23, p = 0.045). Result of the Streptomyces biogeography evaluation shows the diversity of the genus is controlled by many of the same processes. Bioassay results disclosed that there were 27 isolates strongly antagonistic to plant pathogenic fungi and 71 isolates with strong nematocidal activity against pine wood nematode. Our results provide significant insights into the diversity and biocontrol potential of cultivatable Streptomyces in Southern China.

Abstract:Natural products derived from microorganisms serve as a vital resource of valuable pharmaceuticals and therapeutic agents. Streptomyces is the most ubiquitous bacterial genus in the environments with prolific capability to produce diverse and valuable natural products with significant biological activities in medicine, environments, food industries, and agronomy sectors. However, many natural products remain unexplored among Streptomyces . It is exigent to develop novel antibiotics, agrochemicals, anticancer medicines, etc., due to the fast growth in resistance to antibiotics, cancer chemotherapeutics, and pesticides. This review article focused the natural products secreted by Streptomyces and their function and importance in curing diseases and agriculture. Moreover, it discussed genomic-driven drug discovery strategies and also gave a future perspective for drug development from the Streptomyces .

Abstract:Marine Streptomyces sp. are an important source of bioactive compounds owing to their unique habitats and metabolic pathways. Whole-genome sequencing and bioinformatics analyses have shown that the potential of synthesizing secondary metabolites from marine-derived Streptomyces has been substantially underestimated. Genome mining is an integrated strategy used to discover natural products based on gene cluster sequences and biosynthetic pathways. Its emergence has greatly enhanced the discovery of natural compounds from marine Streptomyces, thereby yielding a large number of bioactive molecules with novel structures and potent activities. In this review, we briefly summarize the current applications of genome mining in marine Streptomyces, such as bioinformatics-based optimization of culture conditions, ribosome engineering, control of regulatory networks, heterologous expression of biosynthetic gene cluster, and combinatorial biosynthesis of natural compounds. Furthermore, we discuss the factors hindering the utilization of marine-derived natural products and conclude with the prospects for this technique.

Abstract:Plants and their associated microbes live in complicated, changeable, and unpredictable environments. They usually interact with each other in many ways through multi-dimensional, multi-scale and multi-level coupling manners, leading to challenges in the co-existence of randomness and determinism, or continuity and discreteness. Gaining a deeper understanding of these diverse interaction mechanisms can facilitate the development of data mining theories and methods for complex systems, coupled modelling for systems with different spatiotemporal scales and functional properties, or even a universal theory of information and information interactions. In this study, we use a "closed-loop" model to present a plant-microbe interaction system and describe the probable functions of microbial natural products. Specifically, we report a rhizosphere species, Streptomyces ginsengnesis G7, which produces polyketide lydicamycins and other active metabolites. Interestingly, these distinct molecules have the potential to function both as antibiotics and herbicides for crop protection. Detailed laboratory experiments conducted in Arabidopsis (Arabidopsis thaliana) combined with comprehensive bioinformatics analysis allow us to rationalise a model for this specific plant-microbe interaction process. Our work reveals the benefits of exploring otherwise neglected resources for the identification of potential functional molecules and provides a reference to better understand the system biology of complex ecosystems.

Streptomyces marincola sp. nov., a Novel Marine Actinomycete, and Its Biosynthetic Potential of Bioactive Natural Products

Abstract:Marine actinomycetes are an important source of antibiotics, but many of them are yet to be explored in terms of taxonomy, ecology, and functional activity. In this study, two marine actinobacterial strains, designated SCSIO 64649 T and SCSIO 03032, were isolated, and the potential for bioactive natural product discovery was evaluated based on genome mining, compound detection, and antimicrobial activity. Phylogenetic analysis of the 16S rRNA gene sequences showed that strain SCSIO 64649 T formed a single clade with SCSIO 03032 (similarity 99.5%) and sister clades with the species Streptomyces specialis DSM 41924 T (97.1%) and Streptomyces manganisoli MK44 T (96.8%). The whole genome size of strain SCSIO 64649 T was 6.63 Mbp with a 73.6% G + C content. The average nucleotide identity and digital DNA–DNA hybridization between strain SCSIO 64649 T and its closest related species were well below the thresholds recommended for species delineation. Therefore, according to the results of polyphasic taxonomy analysis, the strains SCSIO 64649 T and SCSIO 03032 are proposed to represent a novel species named Streptomyces marincola sp. nov. Furthermore, strains SCSIO 64649 T and 03032 encode 37 putative biosynthetic gene clusters, and in silico analysis revealed that this new species has a high potential to produce unique natural products, such as a novel polyene polyketide compounds, two mayamycin analogs, and a series of post-translationally modified peptides. In addition, other important bioactive natural products, such as heronamide F, piericidin A1, and spiroindimicin A, were also detected in strain SCSIO 64649 T . Finally, this new species’ metabolic crude extract showed a strong antimicrobial activity. Thanks to the integration of all these analyses, this study demonstrates that the novel species Streptomyces marincola has a unique and novel secondary metabolite biosynthetic potential that not only is beneficial to possible marine hosts but that could also be exploited for industrial applications.

Natural Products from Actinomycetes Associated with Marine Organisms

Abstract:The actinomycetes have proven to be a rich source of bioactive secondary metabolites and play a critical role in the development of pharmaceutical researches. With interactions of host organisms and having special ecological status, the actinomycetes associated with marine animals, marine plants, macroalgae, cyanobacteria, and lichens have more potential to produce active metabolites acting as chemical defenses to protect the host from predators as well as microbial infection. This review focuses on 536 secondary metabolites (SMs) from actinomycetes associated with these marine organisms covering the literature to mid-2021, which will highlight the taxonomic diversity of actinomycetes and the structural classes, biological activities of SMs. Among all the actinomycetes listed, members of Streptomyces (68%), Micromonospora (6%), and Nocardiopsis (3%) are dominant producers of secondary metabolites. Additionally, alkaloids (37%), polyketides (33%), and peptides (15%) comprise the largest proportion of natural products with mostly antimicrobial activity and cytotoxicity. Furthermore, the data analysis and clinical information of SMs have been summarized in this article, suggesting that some of these actinomycetes with multiple host organisms deserve more attention to their special ecological status and genetic factors.

Abstract:Traditional Chinese medicinal plants are sources of biologically active compounds, providing raw material for pharmaceutical, cosmetic and fragrance industries. The endophytes of medicinal plants participate in biochemical pathways and produce analogous or novel bioactive compounds. Panxi plateau in South-west Sichuan in China with its unique geographical and climatological characteristics is a habitat of a great variety of medicinal plants. In this study, 560 endophytic actinomycetes were isolated from 26 medicinal plant species in Panxi plateau. 60 isolates were selected for 16S rDNA-RFLP analysis and 14 representative strains were chosen for 16S rDNA sequencing. According to the phylogenetic analysis, seven isolates were Streptomyces sp., while the remainder belonged to genera Micromonospora, Oerskovia, Nonomuraea, Promicromonospora and Rhodococcus. Antimicrobial activity analysis combined with the results of amplifying genes coding for polyketide synthetase (PKS-I, PKS-II) and nonribosomal peptide synthetase (NRPS) showed that endophytic actinomycetes isolated from medicinal plants in Panxi plateau had broad-spectrum antimicrobial activity and potential natural product diversity, which further proved that endophytic actinomycetes are valuable reservoirs of novel bioactive compounds.

Abstract:For exploring structurally diverse metabolites and uniquely metabolic mechanisms, we systematically investigated the chemical constituents and putative biosynthesis of Janibacter sp. SCSIO 52865 derived from the deep-sea sediment based on the OSMAC strategy, molecular networking tool, in combination with bioinformatic analysis. As a result, one new diketopiperazine (1), along with seven known cyclodipeptides (2-8), trans-cinnamic acid (9), N-phenethylacetamide (10) and five fatty acids (11-15), was isolated from the ethyl acetate extract of SCSIO 52865. Their structures were elucidated by a combination of comprehensive spectroscopic analyses, Marfey's method and GC-MS analysis. Furthermore, the analysis of molecular networking revealed the presence of cyclodipeptides, and compound 1 was produced only under mBHI fermentation condition. Moreover, bioinformatic analysis suggested that compound 1 was closely related to four genes, namely jatA-D, encoding core non-ribosomal peptide synthetase and acetyltransferase.
A New Antibacterial Lipopeptide Found by UPLC-MS from an Actinomycetestreptomycessp. HCCB10043

Abstract:It is an attractive and interesting thing for us to mine the diversity of microbial metabolites by means of ultra performance liquid chromatography tandem quadrupole and time of flight high-resolution mass spectrometry. Through this method, two trace compounds, a new lipopeptide, named arylomycin A6 (1), and a known lipopeptide (arylomycin A5, 2) were found and isolated from an actinomycete Streptomyces parvus HCCB10043. The structure of the new lipopeptide was elucidated by a combination of 1D, 2D NMR (correlation spectroscopy, heteronuclear multiple quantum correlation and heteronuclear multiple bond coherence) techniques, high-resolution electrospray ionization mass spectrometry and MS/MS spectrometry and fatty acid analyses. Arylomycin A6 exhibited antibacterial activity against Staphylococcus epidermidis HCCB20256 with the minimum inhibitory concentration of 1 μg/mL. Till now, arylomycins are the third series of active secondary metabolites we found in S. parvus HCCB10043. The results strongly support and encourage the studies for mining trace natural active products from microorganisms like Streptomyces.

Abstract:A talented endophytic bacteria strain YINM00001, which showed strong antimicrobial activity and multiple antibiotic resistances, was isolated from a Chinese medicinal herb Peperomia dindygulensis Miq. Phylogenetic analysis based on 16S rRNA gene sequences demonstrated that strain was closely related to Streptomyces anulatus NRRL B-2000T (99.93%). The complete genome of strain YINM00001 was sequenced. The RAxML phylogenomic tree also revealed that strain YINM00001 was steadily clustered on a branch with strain Streptomyces anulatus NRRL B-2000T under the 100 bootstrap values. The complete genome of strain YINM00001 consists of an 8,372,992 bp linear chromosome (71.72 mol% GC content) and a 317,781 bp circular plasmid (69.14 mol% GC content). Genome mining and OSMAC approach were carried out to investigate the biosynthetic potential of producing secondary metabolites. Fifty-two putative biosynthetic gene clusters of secondary metabolites were found, including the putative cycloheximide, dinactin, warkmycin, and anthracimycin biosynthetic gene clusters which consist with the strong antifungal and antibacterial activities exhibited by strain YINM00001. Two new compounds, peperodione ( 1 ) and peperophthalene ( 2 ), and 17 known compounds were isolated from different fermentation broth. Large amounts and high diversity of antimicrobial and/or anticancer compounds cycloheximide, dinactin, anthracimycin, and their analogs had been found as predicted before, which highlights strain YINM00001 as an ideal candidate for further biosynthetic studies and production improvement of these valuable compounds. Meanwhile, several gene clusters that were highly conserved in several sequenced actinomycetes but significantly different from known gene clusters might be silent under proceeding fermentation conditions. Further studies, such as heterologous expression and genetic modification, are needed to explore more novel compounds from this talented endophytic Streptomyces strain.

Abstract:The mycelial bacterium Streptomyces is a workhorse for producing natural products, serving as a key source of drugs and other valuable chemicals. However, its complicated life cycle, silent biosynthetic gene clusters (BGCs), and poorly characterized metabolic mechanisms limit efficient production of natural products. Therefore, a metabolic engineering strategy, including traditional and emerging tools from different disciplines, was developed to further enhance natural product synthesis by Streptomyces. Here, current trends in systems metabolic engineering, including tools and strategies, are reviewed. Particularly, this review focuses on recent developments in the selection of methods for regulating the Streptomyces life cycle, strategies for the activation of silent gene clusters, and the exploration of regulatory mechanisms governing antibiotic production. Finally, future challenges and prospects are discussed.
