Abstract:Cytochrome c (Cyt-c) is an important membrane electron-transfer protein. To maximize its electron transfer, adsorbed Cyt-c should have a preferred orientation with its heme ring close and perpendicular to the surface. Moreover, the adsorbed Cyt-c should keep its native conformation. In this work, the orientation and conformation of Cyt-c adsorbed on carboxyl-terminated self-assembled monolayers (SAMs) are investigated by a combined Monte Carlo and molecular dynamics simulation approach. The root-mean-square deviation, radius of gyration, eccentricity, dipole moment, heme orientation, and superimposed structures of Cyt-c were calculated. Simulation results show that the desired orientation of Cyt-c with its heme group perpendicular to the surface could be obtained on a negatively charged surface. The direction of the dipole of Cyt-c, contributed significantly by both lysine residues near the surface and glutamic acid residues far away from the surface, determines the final orientation of Cyt-c adsorbed on a charged surface. Lysine residues Lys25, Lys27, Lys72, and Lys79 are responsible for the strong electrostatic interactions with the surface. A possible electron-transfer pathway is proposed (i.e., iron-His18-Cys17-Gln16-surface and iron-Met80-Lys79-surface). The effect of the strength of negatively charged surfaces on the conformation of adsorbed Cyt-c is studied. Although higher surface charge density of a negatively charged surface favors its preferred orientation, too high a surface charge density will cause a severe conformational change of the adsorbed protein, resulting in the loss of bioactivity of the adsorbed protein.

Abstract:In this work, the adsorption behavior of cytochrome c (Cyt-c) on five different self-assembled monolayers (SAMs) (i.e., CH3-SAM, OH-SAM, NH2-SAM, COOH-SAM, and OSO3--SAM) was studied by combined parallel tempering Monte Carlo and molecular dynamics simulations. The results show that Cyt-c binds to the CH3-SAM through a hydrophobic patch (especially Ile81) and undergoes a slight reorientation, while the adsorption on the OH-SAM is relatively weak. Cyt-c cannot stably bind to the lower surface charge density (SCD, 7% protonation) NH2-SAM even under a relatively high ionic strength condition, while a higher SCD of 25% protonation promotes Cyt-c adsorption on the NH2-SAM. The preferred adsorption orientations of Cyt-c on the negatively-charged surfaces are very similar, regardless of the surface chemistry and the SCD. As the SCD increases, more counterions are attracted to the charged surfaces, forming distinct counterion layers. The secondary structure of Cyt-c is well kept when adsorbed on these SAMs except the OSO3--SAM surface. The deactivation of redox properties for Cyt-c adsorbed on the highly negatively-charged surface is due to the confinement of heme reorientation and the farther position of the central iron to the surfaces, as well as the relatively larger conformation change of Cyt-c adsorbed on the OSO3--SAM surface. This work may provide insightful guidance for the design of Cyt-c-based bioelectronic devices and controlled enzyme immobilization.
Molecular Simulations Of Cytochrome C Adsorption On A Bare Gold Surface: Insights For The Hindrance Of Electron Transfer

Abstract:Experimental studies have shown that the adsorption of horse heart cytochrome c (Cyt-c) on a bare gold surface leads to the hindrance of electron transfer (ET). The underlying mechanism remains controversial. In this work, the adsorption orientation and conformation of Cyt-c on Au(111) surface were investigated by performing Monte Carlo and molecular dynamics simulations. The results show that the most favorable binding mode of Cyt-c to gold agrees with the results characterized by SEIRA spectroscopy. The adsorption is mainly contributed by the strong van der Waals interactions between the surface and residues that have long side chains, which leads to the helix A and Omega 1 loop of Cyt-c being in contact with the surface and most of the a-helixes being nearly parallel to the surface. The native structure of Cyt-c is well preserved during the adsorption, and only the flexible Omega 1 loop and the N-terminal show a relatively larger mobility. The hindrance of ET is ascribed to the confined rotation of the heme prosthetic group and the farther positioning of the central iron to the surface (about 12.9 angstrom).

Abstract:With the advantages of in situ analysis and high surface sensitivity, surface-enhanced infrared absorption spectroscopy in attenuated total reflection mode (ATR-SEIRAS) combined with electrochemical methods has been employed to examine the interfacial direct electron transfer activity and adsorption kinetics of cytochrome c (cyt c). This work presents data on cyt c adsorption onto negatively charged mercaptohexanoic acid (MHA) and positively charged 6-amino-1-hexanethiol (MHN) self-assembled monolayers (SAMs) on gold nanofilm surfaces. The adsorbed cyt c displays a higher apparent electron transfer rate constant (33.5 +/- 2.4 s(-1)) and apparent binding rate constant (73.1 +/- 5.2 M-1 s(-1)) at the MHA SAMs surface than those on the MHN SAMs surface. The results demonstrate that the surface charge density determines the protein adsorption kinetics, while the surface charge character determines the conformation and orientation of proteins assembled which in turn affects the direct electron transfer activity.
Monte Carlo Simulations of Antibody Adsorption and Orientation on Charged Surfaces

Abstract:Monte Carlo simulations were performed to study the adsorption and orientation of antibodies on charged surfaces based on both colloidal and all-atom models. The colloidal model antibody consists of 12 connected beads representing the 12 domains of an antibody molecule. The structure of the all-atom antibody model was taken from the protein databank. The effects of the surface charge sign and density, the solution pH and ionic strength on the adsorption and orientation of different colloidal model antibodies with different dipole moments were examined. Simulation results show that both the 12-bead and the all-atom models of the antibody, for which the dipole moment points from the Fc to (Fab)2 fragments, tend to have the desired “end-on” orientation on positively charged surfaces and undesired “head-on” orientation on negatively charged surfaces at high surface charge density and low solution ionic strength where electrostatic interactions dominate. At low surface charge density and high solution ionic strength where van der Waals interactions dominate, 12-bead model antibodies tend to have “lying-flat” orientation on surfaces. The orientation of adsorbed antibodies results from the compromise between electrostatic and van der Waals interactions. The dipole moment of an antibody is an important factor for antibody orientation on charged surfaces when electrostatic interactions dominate. This charge-driven protein orientation hypothesis was verified by our simulations results in this work. It was further confirmed by surface plasmon resonance biosensor and time-of-flight secondary ion mass spectrometry experiments reported elsewhere.

Abstract:In this work, we develop a new residue-based protein-surface interaction potential model. With this model, the adsorption and orientation of two antibodies, IgG1 and IgG2a, are studied by Monte Carlo simulations. Effects of surface charge density and sign, and solution ionic strength are examined in our simulations. Simulation results show that van der Waals and electrostatic interactions codetermine the orientation of adsorbed antibodies. At low surface charge density and high solution ionic strength, where van der Waals interactions dominate, both IgG1 and IgG2a exhibit multiple orientations. At high surface charge density and low solution ionic strength, where electrostatic interactions dominate, there are preferred orientations for these two antibodies on both positively and negatively charged surfaces, which are verified by experimental results. Due to a smaller dipole moment, IgG2a has more possible orientations than IgG1. IgG1 adsorbed on a positively charged surface shows an "end-on" orientation, which is well suited for biosensor applications. The simulation methodology and model could be directly applied to predict the adsorption and orientation of other proteins and to provide a fundamental understanding of their behavior on surfaces at the molecular level.

Abstract:Aqueous zinc-ion batteries (ZIBs) are considered promising power sources for grid storage, but they face several issues, including dendrite growth, corrosion, hydrogen evolution, etc., which are related to the Zn metal/liquid electrolyte interface. To address these challenges, many researchers have focused on modifying the Zn anode with surface adsorption. However, the underlying mechanism between the Zn surface and adsorbed/protective molecules has not been thoroughly explored. In this study, we built a multiscale simulation platform that integrates state-of-art simulation methods to comprehensively investigate the adsorption process of amino acids on the Zn metal surface. Our major finding is that adsorption sites, adsorbate-surface angle, and average distance are critical parameters for the stability and strength of sur -face adsorption. Additionally, ab initio molecular dynamics reveal the kinetics of the surface adsorption and molecule reorientation processes. Specifically, it can be discovered that the amino acids prefer to align parallel to the Zn metal surface, leading to better surface protection against corrosion and preventing dendrite growth. Abstract:Upon adsorbing on a solid-state substrate, water-soluble proteins are prone to denaturation and deterioration of their functions due to the conformation change. The surface electric field of a conductive substrate is one of the important factors that influence the character of adsorbed proteins. In this work, a 3D macroporous gold electrode has been prepared and served as the working electrode to study the influence of surface electric field on the adsorption kinetics and conformation of the adsorbed cytochrome c (cyt-c) with the help of electrochemical, in situ electrochemical IR spectroscopic, atomic force microscopic, and contact angle measurements. The external electric field creates excess surface charge which can manipulate the adsorption rate of proteins on the substrate by the enhanced electrostatic interactions between the electrode and protein patches by coupling with complementary charges. The amount of immobilized cyt-c with electrochemical activity on the 3D macroporous gold electrode showed a minimum at potential of zero charge (PZC) and it increased with increasing net excess surface charge. Higher electric field could influence the conformation and the corresponding properties such as direct electrochemistry, bioactivity, and surface character of the adsorbed cyt-c molecules. However, high external electric field leads to damage of the protein secondary structure. This study provides fundamentals for the fabrication of biomolecular devices, biosensors, and biofuel cells through electrostatic interactions. Figure Two cases are illustrated for the protein immobilized on electrode surfaces: a retention of protein structure under moderate excess surface charge, b denaturation and conformation change of proteins adsorbed at high excess surface charge, e.g., due to the higher external electric field.

Abstract:The adsorption of 2-amino-5-cyanopyridine (2-ACP) was investigated in solution at different pH values by in situ surface-enhanced Raman scattering (SERS) spectroscopy combined with the electrochemical method. The assignments of the main bands were first performed on the basis of the spectral features of similar compounds and with the help of density functional theory calculations. The results revealed that the adsorption and the interfacial structure of 2-ACP on the Au electrode depended on the applied potential and the pH values of the solution. In the natural solution, 2-ACP was adsorbed on the surface with a vertical orientation by the CN group from -0.4 to -1.0 V, whereas in the -0.4 to 0.8 V range, the N atom of the pyridine ring was bound to the surface. A transition region for the reorientation of the two adsorption modes was observed from -0.8 to -0.4 V. A flat configuration was preferred at an extremely negative potential. A similar surface adsorption behavior was observed in the alkali environment, while the Stark effect slope decreased because of the adsorption of OH-. Due to the protonation of N atom in the acidic solution, the potential region for the coexistence of two configurations ranged from -0.4 to 0.2 V. Additionally, a similar adsorption configuration was proposed on the Au colloids at various pH values. The results revealed that the adsorption behavior became more complex on colloidal surfaces than that on a rigid electrode surface. Copyright (C) 2010 John Wiley & Sons, Ltd.

Abstract:The surrounding conditions, such as surface charge density and ionic strength, play an important role in enzyme adsorption. The adsorption of a nonmodular type-A feruloyl esterase from Aspergillus niger (AnFaeA) on charged surfaces was investigated by parallel tempering Monte Carlo (PTMC) and all-atom molecular dynamics (AAMD) simulations at different surface charge densities (±0.05 and ±0.16 C·m(-2)) and ionic strengths (0.007 and 0.154 M). The adsorption energy, orientation, and conformational changes were analyzed. Simulation results show that whether AnFaeA can adsorb onto a charged surface is mainly controlled by electrostatic interactions between AnFaeA and the charged surface. The electrostatic interactions between AnFaeA and charged surfaces are weakened when the ionic strength increases. The positively charged surface at low surface charge density and high ionic strength conditions can maximize the utilization of the immobilized AnFaeA. The counterion layer plays a key role in the adsorption of AnFaeA on the negatively charged COOH-SAM. The native conformation of AnFaeA is well preserved under all of these conditions. The results of this work can be used for the controlled immobilization of AnFaeA.

Abstract:Abstract In order to obtain a deeper insight into the interaction between cytosine and copper electrode, a surface-enhanced Raman scattering (SERS) study and density functional theory (DFT) simulation have been used. The experimental result shows that a decrease of relative intensity of the band at around 1315 cm−1 is accompanied by a considerable increase of relative intensity of the bands in the 1490∼1600 cm−1 region when the potential is below −0.7 V, and it is explained by the chemical effect (CE). Simultaneously, the geometry and Raman spectra of neutral and cationic Cu-cytosine complexes are calculated and simulated using the B3LYP/lanl2dz basis. The simulation shows that the relative intensities of Raman spectra depend strongly on the molecular active sites involved in the interaction between the copper electrode and the cytosine molecule. Combining the experimental results with theoretical calculations, we conclude that the adsorptive orientation of cytosine on the copper electrode occurs on the N3 site and the carbonyl site when the potential is above and below −0.7 V, respectively. This study also indicates that a combination of SERS and DFT simulations is a valuable tool for studying interactions of biomolecules with metal.

Effect of Charge Distribution on the Electrostatic Adsorption of Janus Nanoparticles Onto Charged Surface

Abstract:We carried out coarse-grained molecular dynamics simulations to study the electrostatic adsorption of Janus nanoparticles which consist of oppositely charged hemispheres onto charged surfaces. Films with different conformations were formed by Janus nanoparticles. The effects of charge distributions of Janus nanoparticles and the surface on the film structures and dynamic adsorption behavior were investigated in detail. When the surface is highly charged, Janus nanoparticles tend to form single particles or small clusters. In these cases, the surface charge distribution plays an important role in regulating the process of electrostatic adsorption. When the amount of surface charges is reduced, the effect of charge distribution of Janus nanoparticles becomes significant. The repulsive interactions between Janus nanoparticles determine the aggregation behavior of Janus nanoparticles as well as the shape of adsorption structures, which tends to separate Janus nanoparticles and results in a thin adsorption layer and small clusters. When the number of positive charges on the surface of Janus nanoparticle approaches that of negative charges, Janus nanoparticles aggregate into large clusters close to charged surface. The charge distribution of Janus nanoparticles becomes pronounced in the process of electrostatic adsorption.

Abstract:Cytochrome c (Cyt c) is an essential component of the inner mitochondrial respiratory chain because of its function of transferring electrons. The feature is closely related to the interaction between Cyt c and membrane lipids. We used Langmuir–Blodgett monolayer technique combined with AFM to study the interaction of Cyt c with lipid monolayers at air–buffer interface. In our work, by comparing the mixed Cyt c-anionic (DPPS) and Cyt c-zwitterionic (DPPC/DPPE) monolayers, the adsorption capacity of Cyt c on lipid monolayers is DPPS>DPPE>DPPC, which is attributed to their different headgroup structures. π–A isothermal data show that Cyt c (v=2.5μL) molecules are at maximum adsorption quantity on lipid monolayer. Moreover, Cyt c molecules would form aggregations and drag some lipids with them into subphase if the protein exceeds the maximum adsorption quantity. π–T curve indicates that it takes more time for Cyt c molecular conformation to rearrange on DPPE monolayer than on DPPC. The compressibility study reveals that the adsorption or intermolecular aggregation of Cyt c molecules on lipid monolayer will change the membrane fluidization. In order to quantitatively estimate Cyt c molecular adsorption properties on lipid monolayers, we fit the experimental isotherm with a simple surface state equation. A theoretical model is also introduced to analyze the liquid expanded (LE) to liquid condensed (LC) phase transition of DPPC monolayer. The results of theoretical analysis are in good agreement with the experiment.

Abstract:Protein adsorption, which shows wide prospects in many practical applications such as biosensors, biofuel cells, and biomaterials, has long been identified as a very complex problem in interface science. Here, we present a review on the multiscale modeling and simulation methods of protein adsorption on surfaces with different properties. First, various simulation algorithms (replica exchange, metadynamics, TIGER2A, and PSOVina) and protein models (colloidal, coarse-grained, and all-atom models) are introduced. Then, recent molecular simulation progresses about protein adsorption on different material surfaces (such as charged, hydrophobic, hydrophilic, and responsive surfaces) are retrospected. It has been demonstrated that the adsorption orientation of proteins on charged surfaces and hydrophobic surfaces can be controlled by the electrical dipole and the hydrophobic dipole of proteins, respectively. Superhydrophilic zwitterionic surfaces can resist protein adsorption because of the strong hydration. Under the stimuli of external conditions, the surface properties of materials can be modulated, and thus, the adsorption/desorption of proteins on responsive surfaces can be controlled. Finally, the future directions of molecular simulation study of protein adsorption are discussed.

Abstract:We explore, using the recently developed efficient Monte Carlo simulation method, the interaction of an anionic polyelectrolyte solution with a like-charged dielectric surface. In addition to polyions, the solution also contains salt with either monovalent, divalent, or trivalent counterions. In agreement with recent experimental observations, we find that multivalent counterions can lead to strong adsorption of polyions onto the surface. On the other hand, addition of a 1:1 electrolyte diminishes the adsorption induced by the multivalent counterions. Dielectric discontinuity at the interface is found to play only a marginal role in polyion adsorption.

Abstract:Molecular dynamics (MD) simulations are carried out to investigate the microstructure of a positively charged silver nanoparticle (NP) capped by cetyltrimethylammonium cations (CTA+) bilayer on atomic scale. Three NP systems are constructed and calculated for structural comparison. The simulations show that in all three nanosystems CTA+ dense shell is coated on the surface of silver cluster to form a stable NP. The configurations of CTA+ molecular chains are also analyzed and it is found that the molecules are significantly curved. The distribution results of distance from N atoms to Ag cluster gravity center are in good agreement with the experiment deductive model.

Abstract:Competitive adsorption of counterions of multiple species to charged surfaces is studied by a size-effect-included mean-field theory and Monte Carlo (MC) simulations. The mean-field electrostatic free-energy functional of ionic concentrations, constrained by Poisson's equation, is numerically minimized by an augmented Lagrangian multiplier method. Unrestricted primitive models and canonical ensemble MC simulations with the Metropolis criterion are used to predict the ionic distributions around a charged surface. It is found that, for a low surface charge density, the adsorption of ions with a higher valence is preferable, agreeing with existing studies. For a highly charged surface, both the mean-field theory and the MC simulations demonstrate that the counterions bind tightly around the charged surface, resulting in a stratification of counterions of different species. The competition between mixed entropy and electrostatic energetics leads to a compromise that the ionic species with a higher valence-to-volume ratio has a larger probability to form the first layer of stratification. In particular, the MC simulations confirm the crucial role of ionic valence-to-volume ratios in the competitive adsorption to charged surfaces that had been previously predicted by the mean-field theory. The charge inversion for ionic systems with salt is predicted by the MC simulations but not by the mean-field theory. This work provides a better understanding of competitive adsorption of counterions to charged surfaces and calls for further studies on the ionic size effect with application to large-scale biomolecular modeling.
Mesoscopic Coarse-Grained Simulations of Lysozyme Adsorption.

Abstract:Coarse-grained simulations are adopted to study the adsorption behavior of lysozyme on different (hydrophobic, neutral hydrophilic, zwitterionic, negatively charged, and positively charged) surfaces at the mesoscopic microsecond time scale (1.2 μs). Simulation results indicate the following: (i) the conformation change of lysozyme on the hydrophobic surface is bigger than any other studied surfaces; (ii) the active sites of lysozyme are faced to the hydrophobic surface with a "top end-on" orientation, while they are exposed to the liquid phase on the hydrophilic surface with a "back-on" orientation; (iii) the neutral hydrophilic surface can induce the adsorption of lysozyme, while the nonspecific protein adsorption can be resisted by the zwitterionic surface; (iv) when the solution ionic strength is low, lysozyme can anchor on the negatively charged surface easily but cannot adsorb on the positively charged surface; (v) when the solution ionic strength is high, the positively charged lysozyme can also adsorb on the like-charged surface; (vi) the major positive potential center of lysozyme, especially the residue ARG128, plays a vital role in leading the adsorption of lysozyme on charged surfaces; (vii) when the ionic strength is high, a counterion layer is formed above the positively charged surface, which is the key factor why lysozyme can adsorb on a like-charged surface. The coarse-grained method based on the MARTINI force field for proteins and the BMW water model could provide an efficient way to understand protein interfacial adsorption behavior at a greater length scale and time scale.
