Abstract:Circular double-stranded DNA has different topological states which are defined by their linking numbers. Equilibrium distribution of linking numbers can be obtained by closing a linear DNA into a circle by ligase. Using Monte Carlo simulation, we predict the temperature dependence of the linking number distribution of small circular DNAs. Our predictions are based on flexible defect excitations that resulted from local melting or unstacking of DNA base pairs. We found that the reduced bending rigidity alone can lead to measurable changes of the variance of linking number distribution of short circular DNAs. If the defect is accompanied by local unwinding, the effect becomes much more prominent. The predictions can be easily investigated in experiments, providing a new method to study the micromechanics of sharply bent DNAs and the thermal stability of specific DNA sequences. Furthermore, the predictions are directly applicable to the studies of binding of DNA-distorting proteins that can locally reduce DNA rigidity, form DNA kinks, or introduce local unwinding.

Abstract:In this paper we set up a topological model which can be used to describe closed circular (cc) DNAs on the basis of Seifert construction in knot theory. We visually prove that the backbones of T2n-ccDNAs (n = 1,2,…) in the crystal which are topological chiral possess the point symmetry group Cn, and that the backbones of T2n-ccDNAs in solution which are topological achiral possess the point symmetry groups Sn2, Sn and S2n. Topological achirality leads us to believe that right-handed DNA can be flipped over into a left-handed helix. Further, it also provides a sound basis for the investigation of this surprising manifestation of DNA supercoiling, replication, transcription and recombination.

Abstract:Circular DNA found in the cell is actively regulated to an underwound state, with their superhelical density close to ~ - 0.06. While this underwound state is essential to life, how it impacts the torsional mechanical properties of DNA is not fully understood. In this work, we performed simulations to understand the torsional mechanics of circular DNA and validated our results with single-molecule measurements and analytical theory. We found that the torque generated at ~ - 0.06 is near but slightly below that required to melt DNA, significantly decreasing the energy barrier for proteins that interact with melted DNA. Furthermore, supercoiled circular DNA experiences force (tension) and torque that are equally distributed through the DNA contour. We have also extended a previous analytical framework to show how the plectonemic twist persistence length depends on the intrinsic bending persistence length and twist persistence length. Our work establishes a framework for understanding DNA supercoiling and torsional dynamics of circular DNA.

Abstract:The nucleotide sequence of DNA is the repository of hereditary information. Yet, it is now clear that the DNA itself plays an active role in regulating the ability of the cell to extract its information. Basic biological processes, including control of gene transcription, faithful DNA replication and segregation, maintenance of the genome and cellular differentiation are subject to the conformational and topological properties of DNA in addition to the regulation imparted by the sequence itself. How do these DNA features manifest such striking effects and how does the cell regulate them? In this review, we describe how misregulation of DNA topology can lead to cellular dysfunction. We then address how cells prevent these topological problems. We close with a discussion on recent theoretical advances indicating that the topological problems, themselves, can provide the cues necessary for their resolution by type-2 topoisomerases.

Abstract:How type-2 topoisomerases discern global topology from local properties of DNA is not known precisely but the hypothesis that the enzymes selectively pass double-helix strands at hook-like juxtapositions is promising. Building upon an investigation of unknotting and decatenating using an improved wormlike DNA model, here we focus primarily on the enzymes' action in narrowing the distribution of linking number (Lk) in supercoiled DNA. Consistent with experiments, with selective passage at a hooked juxtaposition, the simulated narrowing factor R-Lk diminishes with decreasing DNA circle size but approaches an asymptotic R-Lk approximate to 1.7-1.8 for circle size greater than or similar to 3.5 kb. For the larger DNA circles, we found that (R-Lk - 1) approximate to 0.42 log(10) R-K approximate to 0.68 log(10) R-L and thus R-K approximate to (R-L)(1.6) holds for the computed R-Lk and knot and catenane reduction factors R-K and R-L attained by selective passage at different juxtaposition geometries. Remarkably, this general scaling relation is essentially identical to that observed experimentally for several type-2 topoisomerases from a variety of organisms, indicating that the different disentangling powers of the topoisomerases likely arise from variations in the hooked geometries they select. Taken together, our results suggest strongly that type-2 topoisomerases recognize not only the curvature of the G-segment but also that of the T-segment.

Abstract:We report a theoretical study of electron transport along helical molecules under an external electric field, which is perpendicular to the helix axis of the molecule. Our results reveal that the topological states could appear in single-helical molecule and double-stranded DNA in the presence of the perpendicular electric field. And these topological states guarantee adiabatic charge pumping across the helical molecules by rotating the electric field in the transverse plane and the pumped current at zero bias voltage is quantized. In addition, the quantized current constitutes multiple plateaus by scanning the Fermi energy as well as the bias voltage, and hold for various model parameters, since they are topologically protected against perturbations. These results could motivate further experimental and theoretical studies in the electron transport through helical molecules, and pave the way to detect topological states and quantized current in the biological systems.

Abstract:Topological properties of a double-stranded DNA (dsDNA) proximity-coupled by an s-wave superconductor are investigated, in which the energy spectra and the differential conductance are calculated within the framework of tight-binding approximation. Our results indicate that this dsDNA-superconductor system hosts Majorana zero modes (MZMs) when the Zeeman field is perpendicular to the helix axis, whereas no MZM could be observed when the Zeeman field is parallel to the helix axis, in sharp contrast to previous studies on nanowires including single-stranded DNA. In particular, two topological phase transitions could take place in the dsDNA-superconductor system by changing the Zeeman field, one from a topological trivial phase to a topological nontrivial phase with one pair of MZMs in small Zeeman field regime, and the other from a phase with one pair of MZMs to a phase with two pairs of MZMs by further increasing the Zeeman field. In the presence of a gate field normal to the helix axis, the topological nontrivial phase with two pairs of MZMs can transform into the phase with one pair of MZMs. The topological phase with one pair of MZMs is more stable and robust against Anderson disorder.

Abstract:DNA molecules may work as novel devices due to their interesting electronic transport properties. We here propose a theoretical method to deal with the temperature dependence of the transport behavior of a short DNA molecule, taking into account Coulomb interaction of electrons and the coupling between electrons and the two-level system in the DNA molecule. The nonlinear current–voltage curves are derived by using the Landauer formulae. We find that the voltage gap of the current–voltage curves is sensitive to the parameters of the two-level system. We also find that Coulomb blockade peaks can be controlled by varying the temperature, which relates to particular features of the DNA molecule.

Abstract:The mathematical basis of the hypothesis that type-2 topoisomerases recognize and act at specific DNA juxtapositions has been investigated by coarse-grained lattice polymer models, showing that selective segment passages at hooked juxtapositions can result in dramatic reductions in catenane and knot populations. The lattice modeling approach is here extended to account for the narrowing of variance of linking number (Lk) of DNA circles by type-2 topoisomerases. In general, the steady-state variance of Lk resulting from selective segment passages at a specific juxtaposition geometry j is inversely proportional to the average linking number, Lk(j), of circles with the given juxtaposition. Based on this formulation, we demonstrate that selective segment passages at hooked juxtapositions reduce the variance of Lk. The dependence of this effect on model DNA circle size is remarkably similar to that observed experimentally for type-2 topoisomerases, which appear to be less capable in narrowing Lk variance for small DNA circles than for larger DNA circles. This behavior is rationalized by a substantial cancellation of writhe in small circles with hook-like juxtapositions. During our simulations, we uncovered a twisted variation of the hooked juxtaposition that has an even more dramatic effect on Lk variance narrowing than the hooked juxtaposition. For an extended set of juxtapositions, we detected a significant correlation between the Lk narrowing potential and the logarithmic decatenating and unknotting potentials for a given juxtaposition, a trend reminiscent of scaling relations observed with experimental measurements on type-2 topoisomerases from a variety of organisms. The consistent agreement between theory and experiment argues for type-2 topoisomerase action at hooked or twisted-hooked DNA juxtapositions.

Abstract:The denaturation transition of circular DNA is studied within a Poland-Scheraga type approach, generalized to account for the fact that the total linking number (LK), which measures the number of windings of one strand around the other, is conserved. In the model the LK conservation is maintained by invoking both overtwisting and writhing (supercoiling) mechanisms. This generalizes previous studies which considered each mechanism separately. The phase diagram of the model is analyzed as a function of the temperature and the elastic constant $\kappa$ associated with the overtwisting energy for any given loop entropy exponent, $c$. As is the case where the two mechanisms apply separately, the model exhibits no denaturation transition for $c \le 2$. For $c>2$ and $\kappa=0$ we find that the model exhibits a first order transition. The transition becomes of higher order for any $\kappa>0$. We also calculate the contribution of the two mechanisms separately in maintaining the conservation of the linking number and find that it is weakly dependent on the loop exponent $c$.

Abstract:We theoretically investigate the electronic transport properties of a multi-terminal tetrahedron-structured DNA under a uniform magnetic field. Based on a tight-binding model, the current and nonlocal resistance are calculated under different situations by employing the Landauer-Büttiker formula. Our results indicate that the current displays a clear sign of interference in the presence of the magnetic field and can be mainly divided into three patterns, as demonstrated by the Fourier transformation. Furthermore, the tetrahedron-structured DNA can be used as a molecular switch. The underlying physical mechanisms are analyzed for the various phenomena observed in this three-dimensional DNA interferometer.

Abstract:Topological aspects of the geometry of DNA and similar chiral molecules have received a lot of attention, while the topology of their electronic structure is less explored. Previous experiments have revealed that DNA can efficiently filter spin-polarized electrons between metal contacts, a process called chiral-induced spin-selectivity (CISS). However, the underlying correlation between chiral structure and electronic spin remains elusive. In this work, we reveal an orbital texture in the band structure, a topological characteristic induced by the chirality. We find that this orbital texture enables the chiral molecule to polarize the quantum orbital. This orbital polarization effect (OPE) induces spin polarization assisted by the spin-orbit interaction from a metal contact and leads to magnetorestistance and chiral separation. The orbital angular momentum of photoelectrons also plays an essential role in related photoemission experiments. Beyond CISS, we predict that OPE can induce spin-selective phenomena even in achiral but inversion-breaking materials.

Abstract:We report a theoretical study of electron transport along helical organic molecules subject to an external electric field which is perpendicular to molecular helix axis. These results could pave the way to explore topological states and quantized current in the biological systems and the helical molecules, and help in designing stable molecular devices.

Abstract:The temperature-dependent bend and twist elasticities of dsDNA, as well as their couplings, were explored through all-atom molecular dynamics simulations. Three rotational parameters, tilt, roll, and twist, were employed to assess the bend and twist elasticities through their stiffness matrix. Our analysis indicates that the bend and twist stiffnesses decrease as the temperature rises, primarily owing to entropic influences stemming from thermodynamic fluctuations. Furthermore, the couplings between these rotational parameters also exhibit a decline with increasing temperature, although the roll-twist coupling displays greater strength than the tilt-roll and tilt-twist couplings, attributed to its more robust correction component. We elucidated the influence of temperature on bend and twist elasticities based on the comparisons between various models and existing data.

Abstract:Studies of circular DNA confined to nanofluidic channels are relevant both from a fundamental polymer-physics perspective and due to the importance of circular DNA molecules in vivo. We here observe the unfolding of DNA from the circular to linear configuration as a light-induced double strand break occurs, characterize the dynamics, and compare the equilibrium conformational statistics of linear and circular configurations. This is important because it allows us to determine to which extent existing statistical theories describe the extension of confined circular DNA. We find that the ratio of the extensions of confined linear and circular DNA configurations increases as the buffer concentration decreases. The experimental results fall between theoretical predictions for the extended de Gennes regime at weaker confinement and the Odijk regime at stronger confinement. We show that it is possible to directly distinguish between circular and linear DNA molecules by measuring the emission intensity from the DNA. Finally, we determine the rate of unfolding and show that this rate is larger for more confined DNA, possibly reflecting the corresponding larger difference in entropy between the circular and linear configurations.

Abstract:DNA electronics has reattracted great interest in recent years and showed a number of fascinating phenomena. Here, we present a theoretical study of electron transport through a two-terminal circular DNA junction under a perpendicular magnetic field. Our results indicate that this circular DNA exhibits Aharonov–Bohm-like effects and a semiconductor–insulator–semiconductor transition by tuning this magnetic field, with the transmission spectrum nearly oscillating periodically. Interestingly, Fano resonances appear around integer multiples of the magnetic flux quantum accompanied by several vortices of local currents. Moreover, the circular DNA behaves as a nanoscale switch, and this switching effect is robust and could be improved for longer molecular length and weaker molecule–electrode coupling, with the on/off ratio exceeding 104 for long circular DNA. These results may help for designing novel circular DNA-based molecular devices.

Abstract:We investigate the topological properties of a regular B-form single-stranded DNA (ssDNA) proximity-coupled by an s-wave superconductor, where the spin-orbit coupling and a Zeeman energy along with the helix axis are considered. It is found that a topological nontrivial superconductor phase can be formed under open boundary condition, in which the ssDNA molecule hosts a pair of Majorana zero modes. In addition both the magnitude and direction of the gate voltage on the topological superconducting ssDNA can adjust the Majorana zero modes. We also study the transport properties of the topological superconducting ssDNA, and find that the differential conductance shows a distinct peak structure at zero-bias voltage, which can be used to probe the existence of the Majorana zero modes in ssDNA in experiment.

Abstract:We study dsDNA (double strand DNA) melting in detail within varying strip-like confinement in a two-dimensional lattice model. The interplay between reduced configurational entropy and attractive base-pairing energy results in a non-monotonic melting profile of DNA. Structural transitions associated with confined DNA melting reveal a stretched or extended state for very strong confinement. By using the exact enumeration method, we investigate the emergence of a local denatured zone e.g. bubbles during DNA melting. The survival time of a single bubble within varying strip width is studied from the Fokker-Planck formalism by considering the bubble size as a reaction co-ordinate. We show that a simple lattice model can capture the sequence heterogeneity effect on DNA melting and bubble dynamics within the strip. Different time scales of bubble zipping for different DNA sequences are found, which may have potential applications in denaturation mapping.
