Abstract:Objective. Accumulating evidence has shown that differentially expressed long non-coding RNA (lncRNA) is closely related to the development of gastric cancer. This study aims to explore the role of potential lncRNAs in the development of gastric cancer. Methods. TCGA database of gastric cancer were analyzed by bioinformatics. LINC01793 was overexpressed in gastric cancer. Furthermore, LINC01793 level in 21 pairs of gastric cancer and paracancerous tissues were detected by qRT-PCR (quantitative real-time polymerase chain reaction). Prognostic analysis was performed to investigate the predictive effect of LINC01793 on the prognosis of patients with gastric cancer. GSEA analysis was performed to investigate the possible biological processes of LINC01793 involved in the development of gastric cancer. Results. LINC01793 was overexpressed in gastric cancer tissues compared to paracancerous tissues. Moreover, LINC01793 overexpression in gastric cancer was closely related to patients with poor prognosis. GSEA analysis found that LINC01793 was closely related to apoptosis, cell cycle, invasion and metastasis of gastric cancer cells. Conclusions. Our study showed that overexpression of LINC01793 indicates the poor prognosis of gastric cancer patients. Therefore, LINC01793 may serve as a target for the diagnosis and treatment of gastric cancer.

Abstract:Current studies indicate that long non-coding RNAs (lncRNAs) are frequently aberrantly expressed in cancers and implicated with prognosis in gastric cancer (GC). We intended to generate a multi-lncRNA signature to improve prognostic prediction of GC. By analyzing ten paired GC and adjacent normal mucosa tissues, 339 differentially expressed lncRNAs were identified as the candidate prognostic biomarkers in GC. Then we used LASSO Cox regression method to build a 12-lncRNA signature and validated it in another independent GEO dataset. An innovative 12-lncRNA signature was established, and it was significantly associated with the disease free survival (DFS) in the training dataset. By applying the 12-lncRNA signature, the training cohort patients could be categorized into high-risk or low-risk subgroup with significantly different DFS (HR = 4.52, 95%CI= 2.49-8.20, P < 0.0001). Similar results were obtained in another independent GEO dataset (HR=1.58, 95%CI=1.05 - 2.38, P=0.0270). Further analysis showed that the prognostic value of this 12-lncRNA signature was independent of AJCC stage and postoperative chemotherapy. Receiver operating characteristic (ROC) analysis showed that the area under receiver operating characteristic curve (AUC) of combined model reached 0.869. Additionally, a well-performed nomogram was constructed for clinicians. Moreover, single-sample gene-set enrichment analysis (ssGSEA) showed that a group of pathways related to drug resistance and cancer metastasis significantly enriched in the high risk patients. A useful innovative 12-lncRNA signature was established for prognostic evaluation of GC. It might complement clinicopathological features and facilitate personalized management of GC.

Abstract:Increasing evidence suggests long non-coding RNAs (lncRNAs) are frequently aberrantly expressed in cancers, however, few related lncRNA signatures have been established for prediction of cancer prognosis. We aimed to develop a lncRNA signature to improve prognosis prediction of colorectal cancer (CRC). Using a lncRNA-mining approach, we performed lncRNA expression profiling in large CRC cohorts from Gene Expression Ominus (GEO), including GSE39582 test series(N=436), internal validation series (N=117); and two independent validation series GSE14333 (N=197) and GSE17536(N=145). We established a set of six lncRNAs that were significantly correlated with the disease free survival (DFS) in the test series. Based on this six-lncRNA signature, the test series patients could be classified into high-risk and low-risk subgroups with significantly different DFS (HR=2.670; P<0.0001). The prognostic value of this six-lncRNA signature was confirmed in the internal validation series and another two independent CRC sets. Gene set enrichment analysis (GSEA) analysis suggested that risk score positively correlated with several cancer metastasis related pathways. Functional experiments demonstrated three dysregulated lncRNAs, AK123657, BX648207 and BX649059 were required for efficient invasion and proliferation suppression in CRC cell lines. Our results might provide an efficient classification tool for clinical prognosis evaluation of CRC.
A Three‐lncrna Expression Signature Associated with the Prognosis of Gastric Cancer Patients

Abstract:Long noncoding RNAs (lncRNAs) have emerged as essential players in gene regulation. An ever‐increasing number of lncRNAs has been found to be associated with the biogenesis and prognosis of gastric cancer (GC). We aimed to develop an lncRNA signature with prognostic value for survival outcomes of GC. Using an lncRNA mining approach, we analyzed the lncRNA expression profiles of 492 GC patients from the Gene Expression Omnibus (GEO), which consisted of the GSE62254 set (N = 300) and the GSE15459 set (N = 192). The associations between the lncRNAs’ expression and survival outcome were evaluated. A set of three lncRNAs (LINC01140, TGFB2‐OT1, and RP11‐347C12.10) was identified to significantly correlate with overall survival. These lncRNAs were then combined to form a single prognostic signature. Based on this three‐lncRNA expression signature, patients in the GSE62254 set were classified into high‐ and low‐risk subgroups with significantly different overall survival (hazard ratio [HR] = 1.93, P < 0.001) and disease‐free survival (HR = 1.91, P < 0.001). Good reproducibility for the prognostic value of this lncRNA signature was confirmed in the GSE15459 set. Further analysis showed that the prognostic value of this signature was independent of some clinical characteristics. Gene set enrichment analysis indicated that high‐risk scores positively related to several molecular pathways of cancer metastasis. Our results suggest that this innovative lncRNA expression signature may be a useful biomarker for the prognosis of patients with GC based on bioinformatics analysis.
A Tumor-Specific Prognostic Long Non-Coding RNA Signature in Gastric Cancer.

Abstract:Background: Aberrant expression of long non-coding RNAs (lncRNAs) is associated with prognosis of gastric cancer, some of which could be further evaluated as potential biomarkers. In this study, we attempted to identify a specific lncRNA signature to predict the prognosis of gastric cancer. Material/Methods: The genome-wide lncRNA expression in the high-throughput RNA-sequencing data was retrieved from the Cancer Genome Atlas (TCGA). Differential expression of lncRNAs was identified using the Limma package. Survival analysis was conducted by use of univariate and multivariate Cox regression models. Functional enrichment analysis of lncRNAs was based on co-expressed mRNAs. DAVID was used to perform gene ontology and KEGG pathway analysis. Results: A total of 452 differentially expressed lncRNAs between gastric cancer and matched normal tissues were screened, of which 76 lncRNAs were identified to be gastric cancer-specific from a pan-cancer analysis of 12 types of human cancer. Among these 76 gastric cancer-specific lncRNAs, 5 lncRNAs (CTD-2616J11.14, RP1-90G24.10, RP11-150O12.3, RP11-1149O23.2, and MLK7-AS1) were significantly associated with the overall survival of patients with gastric cancer. A gastric cancer-specific 5-lncRNA signature was deduced to divide the patients into high-and low-risk groups with significantly different survival times (P<0.0001). Multivariate Cox regression analysis showed that this 5-lncRNA signature was an independent predictor of prognosis. Functional enrichment analysis of the 5 lncRNAs showed that they were mainly involved in DNA replication, mitotic cell cycle, programmed cell death, and RNA splicing. Conclusions: Our results suggest that this tumor-specific lncRNA signature may be clinically useful in the prediction of gastric cancer prognosis.

Abstract:Gastric cancer (GC) is one of the most frequently diagnosed gastrointestinal cancers throughout the world. Novel prognostic biomarkers are required to predict the prognosis of GC.To identify a multi-long noncoding RNA (lncRNA) prognostic model for GC.Transcriptome data and clinical data were downloaded from The Cancer Genome Atlas. COX and least absolute shrinkage and selection operator regression analyses were performed to screen for prognosis associated lncRNAs. Receiver operating characteristic curve and Kaplan-Meier survival analyses were applied to evaluate the effectiveness of the model.The prediction model was established based on the expression of AC007991.4, AC079385.3, and AL109615.2 Based on the model, GC patients were divided into "high risk" and "low risk" groups to compare the differences in survival. The model was re-evaluated with the clinical data of our center.The 3-lncRNA combination model is an independent prognostic factor for GC.

Development and Validation of a Six-lncRNA Prognostic Signature in Gastric Cancer

Abstract:Background: Gastric cancer (GC) has been a leading cause of cancer-related mortality for many years. It is thought that long noncoding RNAs (lncRNAs) can play a significant role in GC. This study aimed to construct a powerful six-lncRNA signature as a prognostic biomarker for GC patients.Methods: Based on The Cancer Genome Atlas (TCGA), the expression profiles of lncRNAs and the corresponding clinical data of GC patients were obtained. Cox regression and the least absolute shrinkage and selection operator (LASSO) regression model were used to identify the prognostic lncRNA signature. A total of 337 patients were included in the combined dataset (N = 337), which was divided into a training dataset (N= 169) and a test dataset (N = 168). The reliability of the lncRNA prognostic signature was validated in three datasets.Results: A six-lncRNA prognostic signature was constructed to predict the overall survival (OS) of GC patients. The signature had better discriminability than clinical characteristics. The prognostic risk score was as follows: (expression level of RP11-284F21.7×-0.243981) + (expression level of RP11-432J22.2×-0.502378) + (expression level of RP4-584D14.5×-0.447878) + (expression level of AC093850.2×0.261822) + (expression level of AP000695.6 ×0.654318) + (expression level of AC098973.2× 0.406603). In addition, the signature was confirmed to be a significant predictor for predicting the OS. The nomogram model precisely predicted the OS of GC. Enrichment analysis indicated that the signature was mainly enriched for extracellular matrix-related functions and tumor signaling pathways. The target genes IGFBP7, VCAN, and COL1A1 had prognostic value in GC. AC098973.2 and RP11-284F21.7 was verified for the first time in GC tissues and cell lines.Conclusions: The six-lncRNA prognostic signature could predict the OS and has high clinical application value in GC.

Abstract:Gastric cancer (GC) is one of the most common malignancies with a poor prognosis. Immunotherapy has attracted much attention as a treatment for a wide range of cancers, including GC. However, not all patients respond to immunotherapy. New models are urgently needed to accurately predict the prognosis and the efficacy of immunotherapy in patients with GC. Long noncoding RNAs (lncRNAs) play crucial roles in the occurrence and progression of cancers. Recent studies have identified a variety of prognosis-related lncRNA signatures in multiple cancers. However, these studies have some limitations. In the present study, we developed an integrative analysis to screen risk prediction models using various feature selection methods, such as univariate and multivariate Cox regression, least absolute shrinkage and selection operator (LASSO), stepwise selection techniques, subset selection, and a combination of the aforementioned methods. We constructed a 9-lncRNA signature for predicting the prognosis of GC patients in The Cancer Genome Atlas (TCGA) cohort using a machine learning algorithm. After obtaining a risk model from the training cohort, we further validated the model for predicting the prognosis in the test cohort, the entire dataset and two external GEO datasets. Then we explored the roles of the risk model in predicting immune cell infiltration, immunotherapeutic responses and genomic mutations. The results revealed that this risk model held promise for predicting the prognostic outcomes and immunotherapeutic responses of GC patients. Our findings provide ideas for integrating multiple screening methods for risk modeling through machine learning algorithms.

Abstract:Background Long noncoding RNAs (lncRNAs) are versatile in functions and can regulate cancer development, including the modulation of cancer immunity. Immune-related lncRNA signatures predicting prognosis have been reported in multiple cancers, but relevant studies in gastric cancer (GC) are still lacking. Methods We performed a comprehensive analysis using TCGA and Immport databases and identified an immune-related lncRNA signature by univariate and multivariate Cox regression analysis. qRT-PCR and immunohistochemistry assays were used for further validation. KEGG and GO analysis and ceRNA network establishment were carried out to explore the regulatory functions. Results We first identified an immune-related lncRNA signature, which can stratify gastric cancer patients into high- and low-risk subgroups and the high-risk cases frequently suffered from shorter overall survival time. Next, we validated the reliability of the lncRNA signature in an independent 75 gastric cancer samples and demonstrated that the three-year survival rate in high-risk patients was only 30.8% versus 66.5% in low-risk counterparts. Functional exploration indicated that the lncRNA signature might participate in multiple cancer-associated processes including cell adhesion and migration, cytokine-receptor interaction and immune evasion. Additionally, we observed that high-risk samples tended to form an immunosuppressive microenvironment, which had more M2-polarized macrophages and Tregs, but fewer CD8 effector T cells within tumors. Moreover, we found that PD-1 and PD-L1 were dramatically upregulated in a subset of high-risk patients with abundant M2 and Treg infiltration, implying these patients may benefit from anti-PD-1 and PD-L1 immunotherapy. Conclusions These results showed that the immune-related lncRNA signature had a prominent capacity to predict overall survival and the immune status of microenvironment in gastric cancer. Our findings may be useful for the risk-stratification management and provide a valuable clue to identify proper patients potentially benefit from immune checkpoint therapy in gastric cancer.

Abstract:Background:An accumulating body of evidence suggests that long non-coding RNAs (lncRNAs) can serve as potential cancer prognostic factors. However, the utility of lncRNA combinations in estimating overall survival (OS) for hepatocellular carcinoma (HCC) remains to be elucidated. This study aimed to construct a powerful lncRNA signature related to the OS for HCC to enhance prognostic accuracy. Methods:The expression patterns of lncRNAs and related clinical data of 371 HCC patients were obtained based on The Cancer Genome Atlas (TCGA). Differentially expressed lncRNAs (DElncRNAs) were acquired by comparing tumors with adjacent normal samples. lncRNAs displaying significant association with OS were screened through univariate Cox regression analysis and the least absolute shrinkage and selection operator (LASSO) algorithm. All cases were classified into the validation or training group at the ratio of 3:7 to validate the constructed lncRNA signature. Data from the Gene Expression Omnibus (GEO) were used for external validation. We conducted real-time polymerase chain reaction (PCR) and assays for Transwell invasion, migration, CCK-8, and colony formation to determine the biological roles of lncRNA. Gene set enrichment analysis (GSEA) of the lncRNA model risk score was also conducted. Results:We identified 1292 DElncRNAs, among which 172 were significant in univariate Cox regression analysis. In the training group (n= 263), LASSO regression analysis confirmed 11 DElncRNAs including AC010547.1, AC010280.2, AC015712.7, GACAT3 (gastric cancer associated transcript 3), AC079466.1, AC089983.1, AC051618.1, AL121721.1, LINC01747, LINC01517, and AC008750.3. The prognostic risk score was calculated, and the constructed risk model showed significant correlation with HCC OS (log-rankP-value of 8.489e-9, hazard ratio of 3.648, 95% confidence interval: 2.238-5.945). The area under the curve (AUC) for this lncRNA model was up to 0.846. This risk model was confirmed in the validation group (n= 108), the entire cohort, and the external GEO dataset (n= 203). GACAT3 was highly expressed in HCC tissues and cell lines. Based on online databases, GACAT3 expression independently affects both OS and disease-free survival in HCC patients. Silencing GACAT3in vitrosignificantly suppressed HCC cell proliferation, invasion, and migration. Moreover, pathways related to the lncRNA model risk score were confirmed by GSEA. Conclusion:The lncRNA signature established in this study can be used to predict HCC prognosis, which could provide novel clinical evidence to guide targeted HCC treatment.

Abstract:BACKGROUND: Gastric cancer is a prevalent type of tumor with a poor prognosis. Given the high occurrence of genomic instability in gastric cancer, it is essential to investigate the prognostic significance of genes associated with genomic instability in this disease.METHODS: We identified genomic instability-related lncRNAs (GInLncRNAs) by analyzing somatic mutation and transcriptome profiles. We evaluated co-expression and enrichment using various analyses, including univariate COX analysis and LASSO regression. Based on these findings, we established an lncRNA signature associated with genomic instability, which we subsequently assessed for prognostic value, immune cell and checkpoint analysis, drug sensitivity, and external validation. Finally, PCR assay was used to verify the expression of key lncRNAs.RESULTS: Our study resulted in the establishment of a seven-lncRNA prognostic signature, including PTENP1-AS, LINC00163, RP11-169F17.1, C8ORF87, RP11-389G6.3, LINCO1210, and RP11-115H13.1. This signature exhibited independent prognostic value and was associated with specific immune cells and checkpoints in gastric cancer. Additionally, the model was correlated with somatic mutation and several chemotherapeutic drugs. We further confirmed the prognostic value of LINC00163, which was included in our model, in an independent dataset. Our model demonstrated superior performance compared to other models. PCR showed that LINC00163 was significantly up-regulated in 4 adjacent normal tissues compared with the GC tissues.CONCLUSIONS: Our study resulted in the establishment of a seven-lncRNA signature associated with genomic instability, which demonstrated robust prognostic value in predicting the prognosis of gastric cancer. The signature also identified potential chemotherapeutic drugs, making it a valuable tool for clinical decision-making and medication use.

Abstract:Objectives This study aims to develop a lncRNA signature based on RNA-Seq data to predict overall survival in esophageal cancer patients. Methods The lncRNA expression profiles and clinical data were downloaded from The Cancer Genome Atlas (TCGA) database on August 30, 2017. Differentially expressed lncRNAs were screened out between tumor tissues and adjacent normal tissues. The univariate and multivariate Cox regression models were used to develop a prognostic signature for all esophageal cancer patients. The receiver operating curve (ROC) was used to test the sensitivity and specificity of lncRNA signature. Survivals were compared via log-rank test. GO and KEGG enrichment analyses were used to explore the potential functions of prognostic lncRNAs. Results We identified two lncRNAs (RPL34-AS1 and GK3P) were significantly associated with the overall survival of the total 150 esophageal cancer patients. A novel two-lncRNA signature was constructed by Cox regression models. Signature low-risk cases showed better overall survival (median 625.560 days vs. 478.000 days, p = 0.002) than high-risk cases. Further analysis suggested that this two-lncRNA signature was independent of clinical characteristics. GO functional and KEGG pathway enrichment analyses revealed potential functional roles of the two prognostic lncRNAs in tumorigenesis. Conclusions Our findings suggest that the two-lncRNA signature may be a useful prognostic biomarker for predicting overall survival in esophageal cancer patients.
Comprehensive Analysis of a Novel Four-Lncrna Signature As a Prognostic Biomarker for Human Gastric Cancer.

Abstract:Emerging evidence indicates that long non-coding RNAs (lncRNAs) play a crucial role in predicting survival for gastric cancer (GC) patients. This study aims to identify a lncRNA-related signature for evaluating the overall survival of 379 GC patients from The Cancer Genome Atlas (TCGA) database. The associations between survival outcome and the expression of lncRNAs were evaluated by the univariate and multivariate Cox proportional hazards regression analyses. Four lncRNAs (LINC01018, LOC553137, MIR4435-2HG, and TTTY14) were identified as significantly correlated with overall survival. These four lncRNAs were gathered as a single prognostic signature. There was a significant positive correlation between GC patients with low-risk scores and overall survival (P = 0.001). Further analysis suggested that the prognostic value of this four-lncRNA signature was independent in clinical features. Gene set enrichment analysis found that these four lncRNAs were correlated with several molecular pathways of the tumor. Our study indicates that this novel lncRNA expression signature may be a useful biomarker of the prognosis for GC patients, based on bioinformatics analysis.
A Long Non-Coding RNA Signature for Predicting Survival in Patients with Colorectal Cancer

Abstract:Dysregulation of long non-coding RNA (lncRNA) plays important roles in cancer development and progression. In this work, we attempted to develop a lncRNA signature to improve prognosis prediction of colorectal cancer. A comprehensive analysis for the lncRNA expression and corresponding clinical information of 344 colorectal patients has been performed based on the data from The Cancer Genome Atlas (TCGA). We randomly divided TCGA data into a training set (n = 172) and a testing set (n = 172). A four-lncRNA signature has been established which was significantly associated with the overall survival of colorectal cancer patients. Based on the four-lncRNA signature, the training set can be classified into high-risk and low-risk groups with significantly different survival. The result can be further validated in the testing dataset and another independent dataset. Further analyses suggested that the prognostic power of the four-lncRNA signature was independent of other clinical variables. The identification of lncRNA signature indicated that lncRNAs could be novel independent biomarkers for predicting the survival in patients with colorectal cancer.

Abstract:Three m7G‐related lncRNAs (LINC00412, REPIN1‐AS1, and RPH3AL‐AS1) are associated with the prognosis of gastric cancer patients and may be novel biomarkers. These lncRNAs may also have an influence on the immune status of gastric cancer patients. Long noncoding RNA (lncRNA) may act as a biomarker to predict the overall survival (OS) of cancer patients. This study is to explore the prognostic signature of gastric cancer based on N7‐methylguanosine‐related lncRNAs to evaluate the prognosis and immune status of patients. The lncRNAs were identified by co‐expression analysis, univariate and, stepwise multivariate Cox regression. Then, patients were divided into the high‐ and low‐risk groups. Time‐dependent receiver operating characteristics, log‐rank test, principal component analysis, and nomogram were used to analyze the risk model. Finally, different immune status between the two groups was revealed by gene set enrichment/variation analysis (GSEA/GSVA), CIBERSORTx, and ESTIMATE algorithm. The difference in tumor mutation burden and drug sensitivity between the two groups was also explored. Three lncRNAs (LINC00412, REPIN1‐AS1, and RPH3AL‐AS1) were employed to construct the prognostic model. The OS rate of the high‐risk group was lower than the low‐risk group. GSEA and GSVA indicated this model was associated with immune‐related function, such as negative regulation of humoral immune response. Furthermore, the relative fractions of regulatory T cells, activated NK cells, and so forth, were significantly higher in the high‐risk group. And ESTIMATE revealed the different immune scores between the two groups. Finally, six compounds were screened out as candidate therapy drugs, and the prognostic model revealed higher performance than TP53 mutation status. The prognostic signature was competent in predicting the prognosis of gastric cancer and the immune microenvironment, which could guide individualized treatment for gastric cancer in the clinic.
A Novel Glycolysis-Related Long Noncoding RNA Signature for Predicting Overall Survival in Gastric Cancer.

Abstract:Background: The aim of this study was to construct a glycolysis-related long noncoding RNA (lncRNA) signature to predict the prognosis of patients with gastric cancer (GC). Methods: Glycolysis-related genes were obtained from the Molecular Signatures Database (MSigDB), lncRNA expression profiles and clinical data of GC patients were obtained from The Cancer Genome Atlas database (TCGA). Furthermore, univariate Cox regression analysis, Least Absolute Shrinkage and Selection Operator (LASSO) and multivariate Cox regression analysis were used to construct prognostic glycolysis-related lncRNA signature. The specificity and sensitivity of the signature was verified by receiver operating characteristic (ROC) curves. We constructed a nomogram to predict the 1-year, 3-year, and 5-year survival rates of GC patients. Besides, the relationship between immune infiltration and the risk score was analyzed in the high and low risk groups. Multi Experiment Matrix (MEM) was used to analyze glycolysis-related lncRNA target genes. R "limma" package was used to analyze the mRNA expression levels of the glycolysis-related lncRNA target genes in TCGA. Gene set enrichment analysis (GSEA) was employed to further explore the biological pathways in the high-risk group and the glycolysis-related lncRNA target gene. Results: A prognostic signature was conducted based on nine glycolysis-related lncRNAs, which are AL391152.1, AL590705.3, RHOXF1-AS1, CFAP61-AS1, LINC00412, AC005165.1, AC110995.1, AL355574.1 and SCAT1. The area under the ROC curve (AUC) values at 1-year, 3-year, and 5-year were 0.765, 0.828 and 0.707 in the training set, and 0.669, 740 and 0.807 in the testing set, respectively. In addition, the nomogram could efficaciously predict the 1-year, 3-year, and 5-year survival rates of the GC patients. Then, we discovered that GC patients with high-risk scores were more likely to respond to immunotherapy. GSEA revealed that the signature was mainly associated with the calcium signaling pathway, extracellular matrix (ECM) receptor interaction, and focal adhesion in high-risk group, also indicated that SBSPON is related to aminoacyl-tRNA biosynthesis, citrate cycle, fructose and mannose metabolism, pentose phosphate pathway and pyrimidine metabolism. Conclusion: Our study shows that the signature can predict the prognosis of GC and may provide new insights into immunotherapeutic strategies.
