Abstract:The carbon 1s near-edge X-ray absorption fine structure (NEXAFS) spectra of the acetylene (C2H2) at 1 ML coverage adsorbed on the Si(0 0 1)-(2 × 1) surface at room temperature have been investigated by multiple-scattering cluster (MSC). The MSC result shows that the correct adsorption model of C2H2/Si(0 0 1)-(2 × 1) is unique, i.e. the dimerized structure with two domains, (2 × 1) and (1 × 2).

Single Molecule’s Conductance Depending On Its Orientation

Abstract:Single molecules of 1,1,2,3,4,5-hexaphenylsilole adsorbed on Cu(111) have been investigated using low-temperature scanning tunneling microscopy, scanning tunneling spectroscopy, and quantum chemistry calculations. Two adsorption states have been identified, showing distinctive tunneling conductance. The molecules can switch their states under tip influence. Theoretical calculations indicate that the two states are associated with molecules adsorbed at two 90 degrees-rotated orientations, and the tunneling conductance is attributed to molecular orbitals that spatially bridge tip-to-substrate gap. Our findings demonstrate a decisive dependence of single-molecule conductance on the molecular orientation with respect to electrodes.

Abstract:We have combined scanning tunneling microscopy with inelastic electron tunneling spectroscopy (IETS) and density functional theory (DFT) to study a tetracyanoethylene monolayer on Ag(100). Images show that the molecules arrange in locally ordered patterns with three nonequivalent, but undeterminable, adsorption sites. While scanning tunneling spectroscopy only shows subtle variations of the local electronic structure at the three different positions, we find that vibrational modes are very sensitive to the local atomic environment. IETS detects sizable mode frequency shifts of the molecules located at the three topographically detected sites, which permits us to determine the molecular adsorption sites through identification with DFT calculations.

Abstract:Ab initio methods were used to study the binding energies of non-bonded complexes formed by melamine and cyclotrione, with the STO-3G, 3-21G and 6-31G (d) basis sets. The electronic spectra were computed using the INDO/CIS method, and the IR spectra, Raman and NMR spectra with the RHF/6-31G (d)method. It was demonstrated that the complexes could be formed because of the negative binding energies, which were changed with the change in the electronic properties of the monomers. A red-shift of the first absorptions in the electronic spectra and the vibrational frequencies of the N-H bonds in the IR and Raman spectra of the complexes, compared with those of the monomers, occurred; simultaneously, the 1Hand 13C chemical shifts were altered, due to the non-bonded interaction. .

Abstract:The Journal of Chemical Physics, Volume 156, Issue 20, May 2022. The adsorption and self-assembly structures of melamine molecules on an Ag(111) surface are studied by low temperature scanning tunneling microscopy (STM) combined with tip-enhanced Raman spectroscopy (TERS). Two ordered self-assembly phases of melamine molecules on Ag(111) were studied by STM and TERS, combining with first-principles simulations. The α-phase consists of flat-lying melamine molecules, while the β-phase consists of mixed up-standing/tilted melamine molecules. Moreover, dehydrogenation of melamine can be controlled by annealing the sample as well as by a tip-enhanced photo-catalytic effect. Our work demonstrates TERS as a powerful tool not only for investigating the configuration and vibration properties of molecules on a metal surface with high spatial resolution but also for manipulating the chemical reactions with tip and photo-induced effects.

Abstract:We demonstrate in this joint experimental and theoretical study how one can alter electron transport behavior of a single melamine molecule adsorbed on a Cu (100) surface by performing a sequence of elegantly devised and well-controlled single molecular chemical processes. It is found that with a dehydrogenation reaction, the melamine molecule becomes firmly bonded onto the Cu surface and acts as a normal conductor controlled by elastic electron tunneling. A current-induced hydrogen tautomerization process results in an asymmetric melamine tautomer, which in turn leads to a significant rectifying effect. Furthermore, by switching on inelastic multielectron scattering processes, mechanical oscillations of an N-H bond between two configurations of the asymmetric tautomer can be triggered with tuneable frequency. Collectively, this designed molecule exhibits rectifying and switching functions simultaneously over a wide range of external voltage.

Abstract:Scanning tunneling microscopy (STM) topographical images and inelastic electron tunneling spectra (IETS) of a cis-2-butene molecule adsorbed on a Pd(110) surface have been simulated by first-principles calculations. Calculations have eliminated the ambiguity between the STM image and the adsorption orientation caused by the symmetry of the system and local chemical environment. A combination of STM images and IETS spectra has been shown to be particularly useful in determining the configuration of the molecule on the surface.

Abstract:Using a combination of scanning tunneling microscopy (STM) and density functional theory calculations, we have studied the adsorption of tetracene on the Cu(110) (2×1)O substrate. At monolayer coverage the adsorbed molecules are in the flat-laying geometry with their long axis along the close-packed [001] direction of the substrate and a long-range ordered structure on the length scale up to 100nm has been observed. DFT calculation results indicate a stronger interaction between tetracene molecules and Cu(110) substrate than Cu(110) (2×1)O substrate. The preferential adsorption sites have also been pointed out on both substrates. The observed wavelike structure is explained by the interdigitation of C–H bonds of adjacent molecules.

Abstract:Self-assembled strategy has been proven to be a promising vista in constructing organized low-dimensional nanostructures with molecular precision and versatile functionalities on solid surfaces. Herein, we investigate by a combination of scanning tunneling microscopy (STM) and dispersion-corrected density functional theory (DFT), the adsorption of tetracene molecules on the silver substrate and the mechanism mediating the self-assembly on Ag(110). As expected, ordered domain is formed on Ag(110) after adsorption with adjacent molecules being imaged with alternating bright or dim pattern regularly. While such behavior has been assigned previously to the difference of molecular adsorption height, herein, it is possible to investigate essentially the mechanism leading to the periodic alternation of brightness and dimness for tetracene adsorbed on Ag(110) thanks to the consideration of Van der Waals (vdW) dispersion force. It is demonstrated that the adsorption height in fact is same for both bright and dim molecules, while the adsorption site and the corresponding interfacial charge transfer play an important role in the formation of such pattern. Our report reveals that vdW dispersion interaction is crucial to appropriately describe the adsorption of tetracene on the silver substrate, and the formation of delicate molecular architectures on metal surfaces might also offers a promising approach towards molecular electronics.

Abstract:Although polymeric graphitic carbon nitride (g-C3N4) has been widely studied as metal-free photocatalyst, the description of its structure still remains a great challenge. Fourier transform infrared (FTIR) spectroscopy can provide complementary structural information. In this paper, we reconsider the representative crystalline melamine and develop a strategic approach to theoretically calculate the IR vibrations of this triazine-based nitrogen-rich system. IR calculations were based on three different models: a single molecule, a 4-molecule unit cell, and a 32-molecule cluster, respectively. By this comparative study the contribution of the intermolecular weak interactions were elucidated in detail. An accurate and visualized description on the experimental FTIR spectrum has been further presented by a combinatorial vibration-mode assignment based on the calculated potential energy distribution of the 32-molecule cluster. The theoretical approach reported in this study opens the way to the facile and accurate assignment for IR vibrational modes of other complex triazine-based compounds, such as g-C3N4.

Abstract:We present first-principles simulations for inelastic electron tunneling spectra of molecules adsorbed on metal surface as measured in scanning tunneling microscopy experiments. Both elastic and inelastic tunneling processes are modeled in terms of Tersoff-Hamann approximation with a full vibration analysis at density functional theory levels. The calculated spectra of carbon oxide and acetylene molecules adsorbed on Cu(100) surface have well reproduced their experimental counterparts. The inelastic electron tunneling images of the observable vibration modes have been provided. The performance of gradient-corrected density functional is compared with that of local density functional.

Abstract:The reconstructed structure of Cu （100） surface induced by atomic N adsorption is studied by using scanning tunneling microscopy （STM）. The 2D structure of copper boundary between neighbouring N covered islands is found to be sensitive to the growth conditions, e.g. N+ bombardment time and annealing temperature. The copper boundary experiences a transition from nano-scale stripe to nano-particle when the substrate is continuously annealed at 623 K for a longer time. A well-defined copper-stripe network can be achieved by precisely controlling the growth conditions, which highlights the possibility of producing new templates for nanofabrication.

Abstract:The adsorption of tetracene on Si(100)-2x1 substrate has been studied by ultraviolet photoemission spectroscopy (UPS). Six features deriving from the organic material are located at 1.22, 2.41, 3.63, 4.67, 7.11, and 8.77 eV below the Fermi level. These features shift in binding energy with increasing the thickness of the organic film. In the case of a monolayer, angle-resolved UPS measurements suggest that the molecular plane is parallel to the substrate. Further theoretical density functional theory calculation reveals the most stable structure of tetracene molecule on Si substrate in which six covalent Si-C chemical bonds are formed between carbon atoms of the tetracene molecule and the Si atoms on the substrate.

Abstract:Supported metal films represent a model binary metallic system wherein the surface properties can be finely tuned with the composition/thickness of the film. Thus, it has raised increasing research interests from various aspects. In this work, the adsorption and assembly behavior of melamine on the Cu films grown on the (22 x root 3) reconstructed Au(111) substrate were investigated as a function of Cu thickness. The atomically resolved scanning tunneling microscopy (STM) images in combination with density functional theory (DFT) calculations reveal that the ultrathin submonolayer copper film forms a pseudomorphic (1 x 1) lattice by agglomerating at the subsurface, while the true Cu adlayers start to appear on the three-layer thick films and hold the bulk Cu(111) lattice. Correspondingly, the adsorption and assembly of the melamine molecules significantly differ from those on pure metals, experiencing a gradual transformation from physisorption to chemisorption assemblies with the Cu film thickening. These findings shed light on the self-assembly behavior of organics on binary metallic surfaces. In addition, the evaporated metal films also register a diversified substrate for tuning the properties of adsorbed molecular films.

Abstract:The adsorption of tetracene on Ag(110) surface has been studied using ultraviolet photoemission spectroscopy (UPS) and first-principles density function theory (DFT) calculation. The five emission features originating from the organic molecules locate at 3.4, 5.7, 6.3, 7.2, and 8.8eV below the Fermi level, respectively. There is no apparent binding energy shift of these features with the increasing coverage of tetracene, indicating a relatively weak interaction between tetracene and the Ag(110) substrate. Moreover, our DFT calculation shows that tetracene molecules prefer to adsorb between two Ag atomic rows of the first layer with its molecular axis along the [001] direction of the substrate, and the center of its second benzene ring locates at top site of Ag atoms of the second layer. With this optimized adsorption configuration, the π–d interactions between tetracene and Ag(110) are maximized. Comparing with the densities of states (DOS) before and after tetracene adsorption, no apparent intensity change can be observed for the DOS from p-orbital of tetracene, suggesting that the coupling between the substrate d-band and the filled p-orbitals of tetracene are relatively weak.

Abstract:On the basis of the nonequilibrium Green's function theory and perturbation theory, an IETS formalism is developed. In the formalism, the nonequilibrium Green's function of a molecular junction is separated into contributions from the elastic and inelastic electron tunneling, respectively. And IETS is directly related to the electron-vibrational coupling constant. The formalism provides insights into the mechanism of active vibrational modes for IETS. By applying the Gaussian 03 and DUSHIN programs to our formalism, the IETS of molecular Junctions of oligo (phenylene vinylene) and oligo (phenylene ethynylene) are calculated, and good agreement between the calculation results and experimental measurements is observed.
