Abstract:Extensive classical chemical dynamics simulations of gas-phase X- + CH3Y -> XCH3 + Y- S(N)2 nucleophilic substitution reactions are reviewed and discussed and compared with experimental measurements and predictions of theoretical models. The primary emphasis is on reactions for which X and Y are halogen atoms. Both reactions with the traditional potential energy surface (PES), which include pre- and postreaction potential energy minima and a central barrier, and reactions with nontraditional PESs are considered. These S(N)2 reactions exhibit important nonstatistical atomic-level dynamics. The X- + CH3Y -> X--CH3Y association rate constant is less than the capture model as a result of inefficient energy transfer from X- + CH3Y relative translation to CH3Y rotation and vibration. There is weak coupling between the low-frequency intermolecular modes of the X--CH3Y complex and higher frequency CH3Y intramolecular modes, resulting in non-RRKM kinetics for X--CH3Y unimolecular decomposition. Recrossings of the [X-CH3-Y](-) central barrier is important. As a result of the above dynamics, the relative translational energy and temperature dependencies of the S(N)2 rate constants are not accurately given by statistical theory. The nonstatistical dynamics results in nonstatistical partitioning of the available energy to XCH3 + Y- reaction products. Besides the indirect, complex forming atomic-level mechanism for the S(N)2 reaction, direct mechanisms promoted by X- + CH3Y relative translational or CH3Y vibrational excitation are possible, e.g., the roundabout mechanism.
Unexpected Steric Hindrance Failure in the Gas Phase F− + (CH3)3CI SN2 Reaction

Abstract:Base-induced elimination (E2) and bimolecular nucleophilic substitution (SN2) reactions are of significant importance in physical organic chemistry. The textbook example of the retardation of SN2 reactivity by bulky alkyl substitution is widely accepted based on the static analysis of molecular structure and steric environment. However, the direct dynamical evidence of the steric hindrance of SN2 from experiment or theory remains rare. Here, we report an unprecedented full-dimensional (39-dimensional) machine learning-based potential energy surface for the 15-atom F- + (CH3)3CI reaction, facilitating the reliable and efficient reaction dynamics simulations that can reproduce well the experimental outcomes and examine associated atomic-molecular level mechanisms. Moreover, we found surprisingly high "intrinsic" reactivity of SN2 when the E2 pathway is completely blocked, indicating the reaction that intends to proceed via E2 transits to SN2 instead, due to a shared pre-reaction minimum. This finding indicates that the competing factor of E2 but not the steric hindrance determines the small reactivity of SN2 for the F- + (CH3)3CI reaction. Our study provides new insight into the dynamical origin that determines the intrinsic reactivity in gas-phase organic chemistry.
Identification of Atomic-Level Mechanisms for Gas-Phase X– + CH3Y SN2 Reactions by Combined Experiments and Simulations

Abstract:For the traditional model of gas-phase X(-) + CH3Y SN2 reactions, C3v ion-dipole pre- and postreaction complexes X(-)---CH3Y and XCH3---Y(-), separated by a central barrier, are formed. Statistical intramolecular dynamics are assumed for these complexes, so that their unimolecular rate constants are given by RRKM theory. Both previous simulations and experiments have shown that the dynamics of these complexes are not statistical and of interest is how these nonstatistical dynamics affect the SN2 rate constant. This work also found there was a transition from an indirect, nonstatistical, complex forming mechanism, to a direct mechanism, as either the vibrational and/or relative translational energy of the reactants was increased. The current Account reviews recent collaborative studies involving molecular beam ion-imaging experiments and direct (on-the-fly) dynamics simulations of the SN2 reactions for which Cl(-), F(-), and OH(-) react with CH3I. Also considered are reactions of the microsolvated anions OH(-)(H2O) and OH(-)(H2O)2 with CH3I. These studies have provided a detailed understanding of the atomistic mechanisms for these SN2 reactions. Overall, the atomistic dynamics for the Cl(-) + CH3I SN2 reaction follows those found in previous studies. The reaction is indirect, complex forming at low reactant collision energies, and then there is a transition to direct reaction between 0.2 and 0.4 eV. The direct reaction may occur by rebound mechanism, in which the ClCH3 product rebounds backward from the I(-) product or a stripping mechanism in which Cl(-) strips CH3 from the I atom and scatters in the forward direction. A similar indirect to direct mechanistic transition was observed in previous work for the Cl(-) + CH3Cl and Cl(-) + CH3Br SN2 reactions. At the high collision energy of 1.9 eV, a new indirect mechanism, called the roundabout, was discovered. For the F(-) + CH3I reaction, there is not a transition from indirect to direct reaction as Erel is increased. The indirect mechanism, with prereaction complex formation, is important at all the Erel investigated, contributing up ∼60% of the reaction. The remaining direct reaction occurs by the rebound and stripping mechanisms. Though the potential energy curve for the OH(-) + CH3I reaction is similar to that for F(-) + CH3I, the two reactions have different dynamics. They are akin, in that for both there is not a transition from an indirect to direct reaction. However, for F(-) + CH3I indirect reaction dominates at all Erel, but it is less important for OH(-) + CH3I and becomes negligible as Erel is increased. Stripping is a minor channel for F(-) + CH3I, but accounts for more than 60% of the OH(-) + CH3I reaction at high Erel. Adding one or two H2O molecules to OH(-) alters the reaction dynamics from that for unsolvated OH(-). Adding one H2O molecule enhances indirect reaction at low Erel, and changes the reaction mechanism from primarily stripping to rebound at high Erel. With two H2O molecules the dynamics is indirect and isotropic at all collision energies.
DFT Study of Inner-Sphere Electron Transfer in a Gas-Phase SN2 Reaction at the Saturated Carbon

Abstract:The S(N)2 reaction is investigated from the point of view of an inner-sphere electron transfer reaction. Density functional theory (DFT) calculations are applied to investigate the intrinsic reaction pathway (IRP) of the symmetrical S(N)2 (inner-sphere electron transfer) reactions, X-a(-) + CH3Xb --> XaCH3 + X-b(-) (X = F, Cl, Br, I). The geometries of the stationary points in the potential energy surface are compared with available experimental data and with calculations at the MP2 level. The changes in the geometrical parameters, the projected frequencies, charge distribution and dipole moment along the reaction coordinate are discussed. Some relationships between the amount of transferred electron density and the changes in geometrical parameters, vibrational frequencies and energies are given: the greater the amount of transferred electron density, the smaller the decrease in the frequency of the C-X-b stretching mode (from reactant to TS), and the lower the activation energy and the complexation energy. Moreover, the amount of transferred electron density is related to the electronegativity of the halogen atom. Two parameters in the electron transfer theory, the coupling interaction and the reorganization energy, which affect the reactivity are discussed. We conclude that the stronger the CH3-X-b bond, the worse the acceptor.
Indirect Dynamics in S(N)2@N: Insight into the Influence of Central Atoms

Abstract:Central atoms have a significant influence on the reaction kinetics and dynamics of nucleophilic substitution (S(N)2). Herein, atomistic dynamics of a prototype S(N)2@N reaction F- + NH2Cl is uncovered employing direct dynamics simulations that show strikingly distinct features from those determined for a S(N)2@C congener F- + CH3Cl. Indirect scattering is found to prevail, which proceeds predominantly through a hydrogen-bonded F- - HNHCl complex in the reactant entrance channel. This unexpected finding of a pronounced contribution of indirect reaction dynamics, even at a high collision energy, is in strong contrast to a general evolution from indirect to direct dynamics with enhanced energy that characterizes SN2@C. This result suggests that the relative importance of different atomic-level mechanisms may depend essentially on the interaction potential of reactive encounters and the coupling between inter- and intramolecular modes of the pre-reaction complex. For F- + NH2Cl the proton transfer pathway is less competitive than S(N)2. A remarkable finding is that the more favorable energetics for NH2Cl proton transfer, as compared to that for CH3Cl, does not manifest itself in the reaction dynamics. The present work sheds light on the underlying reaction dynamics of S(N)2@N, which remain largely unclear compared to well-studied S(N)2@C.

Abstract:In addition to nucleophile and solvent, the leaving group has a significant influence on nucleophilic substitution (SN2) reactions. Its role is frequently discussed with respect to reactivity, but its influence on the reaction dynamics remains obscured. Here, we uncover the influence of the leaving group on the gas phase dynamics of SN2 reactions in a combined approach of crossed-beam imaging and dynamics simulations. We have studied the reaction F- + CH3Cl and compared it to F- + CH3I. For the two leaving groups Cl and I we find very similar structures and energetics, but the dynamics show qualitatively different features. Simple scaling of the leaving group mass does not explain these differences. Instead, the relevant impact parameters for the reaction mechanisms are found to be crucial, which is attributed to the relative orientation of the approaching reactants. This effect occurs on short time scales and may also prevail under solution phase conditions.

This manuscript delves into the intricate relationship between potential energy and entropy, investigating their influence on chemical reactions. Potential energy arises from atomic and molecular positions, while entropy reflects molecular arrangement randomness. The equilibrium of these factors impacts reaction feasibility and kinetics. Through analysis, we explore how nucleophilic substitution reactions, essential for organic synthesis, showcase the potential energy-entropy interplay. Excessive potential energy with low entropy and excessive entropy both impede reactions. Favorable alignment of potential energy and entropy promotes reactions, yielding diverse energy states. Understanding potential energy and entropy interaction provides insights into reaction feasibility, rate, and control. Quantitative Dynamics of the Paradigmatic SN2 Reaction OH− + CH3F on a Chemically Accurate Full-Dimensional Potential Energy Surface

Abstract:The bimolecular reaction between OH− and CH3F is not just a prototypical SN2 process, but has three other product channels, the proton exchange, the proton abstraction and the O2− substitution. In this work, we develop an accurate full-dimensional potential energy surface (PES) for this reaction based on 191 193 points calculated at the level CCSD(T)-F12a/AVTZ. A detailed dynamics and mechanism analysis were carried out on this PES by using the quasi-classical trajectory approach. It is verified that the trajectories do not follow the minimum energy path (MEP) but directly dissociate to F− and CH3OH. In addition, a new transition state for the proton exchange and the CH2F−‧‧‧H2O complex for the proton abstraction were discovered on this accurate PES. The trajectories avoid the transition states or this complex, instead directly dissociating to H2O and CH2F− through the ridge regions. These non-MEP dynamics become more pronounced at high collision energies. Detailed dynamics simulations provide new insights into the atomic-level mechanisms of the title reaction thanks to the new chemically accurate PES.
Alternating Stereospecificity upon Central-Atom Change: Dynamics of the F- +PH2 Cl SN 2 Reaction Compared to its C- and N-Centered Analogues

Abstract:Central-atom effects on bimolecular nucleophilic substitution (SN 2) reactions are well-known in chemistry, however, the atomic-level SN 2 dynamics at phosphorous (P) centers has never been studied. We investigate the dynamics of the F- +PH2 Cl reaction with the quasi-classical trajectory method on a novel full-dimensional analytical potential energy surface fitted on high-level ab initio data. Our computations reveal intermediate dynamics compared to the F- +CH3 Cl and the F- +NH2 Cl SN 2 reactions: phosphorus as central atom leads to a more indirect SN 2 reaction with extensive complex-formation with respect to the carbon-centered one, however, the title reaction is more direct than its N-centered pair. Stereospecificity, characteristic at C-center, does not appear here either, due to the submerged front-side-attack retention path and the repeated entrance-channel inversional motion, whereas the multi-inversion mechanism discovered at nitrogen center is also undermined by the deep Walden-well. At low collision energies, 6 % of the PH2 F products form with retained configuration, mostly through complex-mediated mechanisms, while this ratio reaches 24 % at the highest energy due to the increasing dominance of the direct front-side mechanism and the smaller chance for hitting the deep Walden-inversion minimum. Our results suggest pronounced central-atom effects in SN 2 reactions, which can fundamentally change their (stereo)dynamics.

Abstract:Chemical dynamics simulations have been performed to study the NH2 + NO2 reaction on singlet potential energy surface at 298 K. To obtain more accurate potential energy surface, seven methods including MP2, B3LYP, OPBE, BhandH, HCTH407, M06 and M06-2X combined with aug-cc-pVDZ basis set were employed to calculate the properties of stationary points and the results are compared with the higher level CCSD(T) benchmark and the available theoretical and experimental values. The reaction reactivity, product branching ratio, and detailed microscopic reaction mechanisms are uncovered by direct dynamics simulations at the chosen B3LYP/aug-cc-pVDZ level of theory. The branching ratio between product P1 (N2O + H2O) : P2 (H2NO + NO) determined in current study is 0.22 : 0.78, which is in consistent with experimental observations. The study reveals a preference of P2 channel over P1 at 298 K, although the latter channel is more exothermic. This result indicates the dynamical factors govern the competition of two product channels. Three atomic mechanisms were determined and discussed in detail, in which the indirect reaction dominates. Interestingly, these indirect reactions follow the intrinsic reaction coordinate of the potential energy surface. (C) 2021 Elsevier B.V. All rights reserved.

Abstract:Two essential concepts for students to grasp in the undergraduate organic chemistry sequence are substitution chemistry and elimination chemistry (SN1/SN2 and E1/E2). However, students are often confounded by the seemingly endless series of structure–reactivity relationships. This dualistic relationship of conceptual essentialness and student confusion usually results in a line of demarcation for many second-year organic chemistry students. It is at this point that students either pull together the fundamental structure–reactivity relationships and go on to draw relevant mechanistic conclusions that underpin the balance of their organic chemistry experience or the flood of material washes over them and they wind up in a miserable struggle to keep their heads above water until the end of the spring semester. Therefore, we have developed a quantitative kinetics laboratory exercise featuring the Finkelstein reaction (SN2) for use in the first-semester organic chemistry course that utilizes nonaqueous conductivity as the method by which relevant structure–temperature–solvent effects are examined.

Abstract:Bimolecular nucleophilic substitution (SN2) reactions have been extensively studied in both theory and experiment. While research on C‐centered SN2 reactions (SN2@C) has been ongoing, SN2 reactions at neutral nitrogen (SN2@N) have received increased attention in recent years. To recommend methods for dynamics simulations, the comparison for the properties of the geometries, vibrational frequencies, and energies is done between MP2 and six DFT functional calculations and experimental data as well as the high‐level CCSD(T) method for CH3O‐ + NH2Cl/CH3Cl reactions. The relative energy diagrams at the M06 method for CH3O‐ with CH3Y/NH2Y reactions (Y = F, Cl, Br, I) in the gas and solution phase are explored to investigate the effects of the leaving groups, different reaction centers, and solvents. We mainly focus on the computational of inv‐SN2 and proton transfer (PT) pathways. The PT channel in the gas phase is more competitive than the SN2 channel for N‐center reactions, while the opposite is observed for C‐centered reactions. Solvation completely inhibits the PT channel, making SN2 the dominant pathway. Our study provides new insight into the SN2 reaction mechanisms and rich the novel reaction model in gas‐phase organic chemistry.

Multifaceted Stereoselectivity in Polyatomic Reactions

Abstract:Stereoselectivity or stereorequirement refers to the enhancement of chemical reactivity resulting from the preferential alignment/orientation of the colliding reactants. This concept is deeply embodied in the pre-exponential A-factor of the Arrhenius rate expression or the entropy effect of thermal kinetics in physical chemistry textbooks. To understand its dynamical consequence and seek for its mechanistic origin, two different approaches of either selecting the rotational states of the reactant or aligning/orienting the reactant in the laboratory have traditionally been taken. Due to the experimental challenges, theory is far more advanced than experiment. However, even for the simple atom + diatom reaction, the physical interpretations of the calculated results can sometimes be ambiguous or controversial because of the entangled potential and kinematic factors. In this Feature Article, we try to experimentally tackle the problem for reactions with polyatomic reactants by adopting both approaches in parallel for the same reaction. By comparing the results from the two approaches as well as contrasting them with the analogous reactants-here, a symmetric-top CHD3 versus a spherical-top CH4, deeper physical insights are gained, which paves the road for future studies of complex systems and for establishing a more complete conceptual framework.
State-To-State Reaction Dynamics for the Reactions of Atom N with Radicals

Abstract:Much progress has been achieved in the developments of accurate and efficient algorithms for quantum dynamics calculations in the past two decades. Based on the reliable potential energy surfaces (PESs) constructed with state‐of‐the‐art ab initio calculations, quantum reactive scattering calculations for the atom‐diatom collisions can be performed accurately at the state‐to‐state level. In this review, we described the general strategies of constructing a PES and the Chebyshev real wave packet method briefly, and summarized our recent studies on the PESs and state‐to‐state reaction dynamics for the reactions of the atom N with radicals OH, CH, and C2. Such barrierless complex‐forming reactions are very important for understanding low‐temperature reaction dynamics and still difficult to treat accurately. © 2014 Wiley Periodicals, Inc.
Kinetic isotope effects for gas phase SN2 methyl transfer: a computational study of anionic and cationic identity reactions

Abstract:The relationship between energy barriers, transition-state looseness and 2° α-deuterium kinetic isotope effects (KIEs) has been re-evaluated for a range of identity SN2 methyl transfer reactions that extends to “exploded” transition structures (TSs). Ab initio MP2/6-311+G* molecular orbital calculations have been performed for reactions involving the neutral nucleophiles X = CO, N2, NH3, N(CH3)3, OH2, Kr, Ar, Ne and He, along with anionic nucleophiles X− = F, Cl, Br, CN, NC, CCH, and OH. The behaviour previously noted by Wolfe and co-workers, from MP2/6-31+G* studies of identity and non-identity methyl transfers with anionic nucleophiles and neutral electrophiles only, does not apply to the broader range which also includes neutral nucleophiles and cationic electrophiles: a looser TS is not associated with a higher energy barrier and a more inverse 2° α-D KIE. Moreover, when the interaction of the nucleophile with the electrophile in the reactant complex (RC) is considered, no simple relationships between “looseness” or “tightness” and either energy barriers or KIEs are found. The variation in energy barriers may be understood by means of a simple model involving the distance travelled by the methyl group within the encounter complex from RC to the product complex (PC) and the force constant for stretching the bond to the leaving group in RC. There is a fair linear correlation between the 2° α-D KIE and the change in this same stretching force constant, from RC to TS. The methyl group in the SN2 TS does not resemble an isolated methyl cation, even for systems showing “SN1-like” properties, owing to the significant influence of the nucleophile and leaving group. Consideration of the unusual range of nucleophiles X = Kr, Ar, Ne and He in identity reactions with CH3X+ shows a mechanistic changeover from a double-well potential with a true SN2 TS to a single-well potential with a symmetric intermediate corresponding to a solvated methyl cation.
Stepwise or Concerted Mechanisms? Rethinking of the Classical Carbocation Rearrangement Reaction

Abstract:The carbocation rearrangement reaction is an important element in organic chemistry education. Classical textbooks have long taught the stepwise and concerted mechanisms of carbocation rearrangement. However, our students have questioned the classical mechanisms when they learned this topic. Based on the constructivist learning theory and student-centered teaching philosophy, we adopted a problem-based learning method and used pinacol rearrangement as a model to guide upper-division undergraduates' quantitative reflection about the rearrangement mechanism using density functional theory calculations. Our students defined the critical value Delta G(sc) to quantitatively analyze the reaction mechanism by themselves and found that the two mechanisms coexist and are quantifiable. This approach provided an alternative perspective on the rearrangement reaction to students and a deeper understanding than those of classic textbooks. We hope this approach encourages students to further use core ideas of structures and bonding to rationalize complex chemical reaction phenomena in their future courses.
A Theoretical Study of the Reaction of N(4 S) with Nitrogen Dioxide on the N2O2 Potential Energy Surface

Abstract:The reaction of N(4 S) radical with NO2 molecule has been studied theoretically using density functional theory and ab initio quantum chemistry method. Both singlet and triplet electronic state [N2O2] potential energy surfaces (PESs) are calculated at the G3B3 level of theory. Also, the highly cost-expensive coupled-cluster theory including single and double excitations and perturbative inclusion of triple excitations CCSD(T)/cc-pVTZ single-point energy calculation is performed on the basis of the geometries obtained at the Becke’s three parameter Lee-Yang-Parr B3LYP/6-311++G(d, p) level. On the singlet PES of the title reaction, it is shown that the most feasible pathway should be as follows. The atomic radical N attacking the NO bond of the NO2 molecule first to form the adduct 1 N(NO)O, followed by one of the NO bond broken to give intermediate 2 ONNO, and then to the major products P1 (2NO). On the triplet PES of the title reaction, it is shown that the most favorable pathway should be the atomic radical N attacking the N-atom of NO2 firstly to form the adduct 7 NN(OO), followed by one of the NO bonds breaking to give intermediate 8 NNOO, and then leading to the major products P2 (O2 + N2). As efficient routes to the reduction of NO2 to form N2 and O2 are sought, both kinetic and thermodynamic considerations support the viability of this channel. All the involved transition states for generation of (2NO), (3O + N2O), and (O2 + N2) lie much lower than the reactants. Thus, the novel reaction N + NO2 can proceed effectively even at low temperatures and it is expected to play a role in both combustion and interstellar processes. The other reaction pathways are less competitive due to thermodynamical or kinetic factors. On the basis of the analysis of the kinetics of all path-ways through which the reactions proceed, we expect that the competitive power of reaction pathways may vary with experimental conditions for the title reaction. The calculated reaction heats of formation are in good agreement with that obtained experimentally.

Abstract:Non-statistical chemical dynamics are exemplified by disagreements with the transition state (TS), RRKM and phase space theories of chemical kinetics and dynamics. The intrinsic reaction coordinate (IRC) is often used for the former two theories, and non-statistical dynamics arising from non-IRC dynamics are often important. In this perspective, non-statistical dynamics are discussed for chemical reactions, with results primarily obtained from chemical dynamics simulations and to a lesser extent from experiment. The non-statistical dynamical properties discussed are: post-TS dynamics, including potential energy surface bifurcations, product energy partitioning in unimolecular dissociation and avoiding exit-channel potential energy minima; non-RRKM unimolecular decomposition; non-IRC dynamics; direct mechanisms for bimolecular reactions with pre- and/or post-reaction potential energy minima; non-TS theory barrier recrossings; and roaming dynamics. This article is part of the themed issue ‘Theoretical and computational studies of non-equilibrium and non-statistical dynamics in the gas phase, in the condensed phase and at interfaces’.
