Abstract:As knowledge of the structure and function of nucleic acid molecules has increased, sequence-specific DNA detection has gained increased importance. DNA biosensors based on nucleic acid hybridization have been actively developed because of their specificity, speed, portability, and low cost. Recently, there has been considerable interest in using nano-materials for DNA biosensors. Because of their high surface-to-volume ratios and excellent biological compatibilities, nano-materials could be used to increase the amount of DNA immobilization; moreover, DNA bound to nano-materials can maintain its biological activity. Alternatively, signal amplification by labeling a targeted analyte with nano-materials has also been reported for DNA biosensors in many papers. This review summarizes the applications of various nano-materials for DNA biosensors during past five years. We found that nano-materials of small sizes were advantageous as substrates for DNA attachment or as labels for signal amplification; and use of two or more types of nano-materials in the biosensors could improve their overall quality and to overcome the deficiencies of the individual nano-components. Most current DNA biosensors require the use of polymerase chain reaction (PCR) in their protocols. However, further development of nano-materials with smaller size and/or with improved biological and chemical properties would substantially enhance the accuracy, selectivity and sensitivity of DNA biosensors. Thus, DNA biosensors without PCR amplification may become a reality in the foreseeable future.

Abstract:Because of high sensitivity and specificity, isothermal nucleic acid amplification are widely applied in many fields. To facilitate and improve their performance, various nanomaterials, like nanoparticles, nanowires, nanosheets, nanotubes, and nanoporous films are introduced in isothermal nucleic acid amplification. However, the specific application, roles, and prospect of nanomaterials in isothermal nucleic acid amplification have not been comprehensively reviewed. Here, the application of different nanomaterials (0D, 1D, 2D, and 3D) in isothermal nucleic acid amplification is comprehensively discussed and recent progress in the field is summarized. The nanomaterials are mainly used for reaction enhancer, signal generation/amplification, or surface loading carriers. In addition, 3D nanomaterials can be also functioned as isolated chambers for digital nucleic acid amplification and the tools for DNA sequencing of amplified products. Challenges and future recommendations are also proposed to be better used for recent covid-19 detection, point-of-care diagnostic, food safety, and other fields.

Abstract:The emergence of nucleic acids isothermal amplification strategy based soft nanoarchitectioncs offers a new dimension to the traditional electrochemical technique particularly because of its flexibility, high-efficiency, and increased sensitivity for analytical applications. Various DNA/RNA isothermal amplification strategies have been developed for the design and fabrication of new electrochemical biosensors for the efficient and important biomolecules detection. Herein, we provide an overview of recent efforts in this research field and the strategies for signal-amplified sensing systems, with their biological applications, current challenges and prospects in this promising new area.

Abstract:Modern optical detection technology plays a critical role in current clinical detection due to its high sensitivity and accuracy. However, higher requirements such as extremely high detection sensitivity have been put forward due to the clinical needs for the early finding and diagnosing of malignant tumors which are significant for tumor therapy. The technology of isothermal amplification with nucleic acids opens up avenues for meeting this requirement. Recent reports have shown that a nucleic acid amplification-assisted modern optical sensing interface has achieved satisfactory sensitivity and accuracy, high speed and specificity. Compared with isothermal amplification technology designed to work completely in a solution system, solid biosensing interfaces demonstrated better performances in stability and sensitivity due to their ease of separation from the reaction mixture and the better signal transduction on these optical nano-biosensing interfaces. Also the flexibility and designability during the construction of these nano-biosensing interfaces provided a promising research topic for the ultrasensitive detection of cancer diseases. In this review, we describe the construction of the burgeoning number of optical nano-biosensing interfaces assisted by a nucleic acid amplification strategy, and provide insightful views on: (1) approaches to the smart fabrication of an optical nano-biosensing interface, (2) biosensing mechanisms via the nucleic acid amplification method, (3) the newest strategies and future perspectives.

Abstract:The novel nanomaterials (e.g., gold nanoparticles (AuNPs), silver nanoparticles (AgNPs), platinum nanoparticles (PtNPs), quantum dots (QDs), carbon nanotubes (CNTs), graphene oxides (GOs), and metal organic frameworks (MOFs)) with unique characteristics have been widely applied for the construction of in vitro and in vivo nanosensors. However, the detection of extremely low abundant biomarkers remains a great challenge. To solve this issue, different kinds of nucleic acid amplification approaches (e.g., hybridization chain reaction (HCR), Exo III-assisted target recycling (EATR), strand displacement amplification (SDA), rolling circle amplification (RCA), and ligase chain reaction (LCR)) have been introduced, endowing the nanosensors with improved sensitivity and good performance. In this review, we summarize the recent advance in the development of nanosensors based on the integration of nanomaterials with nucleic acid amplification approaches for sensitive detection of DNAs, RNAs, enzymes, proteins, and small biomolecules. Moreover, we give a new insight into their future directions.

Nanomaterial-Assisted Signal Enhancement of Hybridization for DNA Biosensors: A Review

Abstract:Detection of DNA sequences has received broad attention due to its potential applications in a variety of fields. As sensitivity of DNA biosensors is determined by signal variation of hybridization events, the signal enhancement is of great significance for improving the sensitivity in DNA detection, which still remains a great challenge. Nanomaterials, which possess some unique chemical and physical properties caused by nanoscale effects, provide a new opportunity for developing novel nanomaterial-based signal-enhancers for DNA biosensors. In this review, recent progress concerning this field, including some newly-developed signal enhancement approaches using quantum-dots, carbon nanotubes and their composites reported by our group and other researchers are comprehensively summarized. Reports on signal enhancement of DNA biosensors by non-nanomaterials, such as enzymes and polymer reagents, are also reviewed for comparison. Furthermore, the prospects for developing DNA biosensors using nanomaterials as signal-enhancers in future are also indicated.

Abstract:Nanomaterials, with their diverse dimensions, shapes and surface functional groups, may interact with biomolecules in various ways. In this paper, we reviewed recent advances on the research of the effect of nanomaterials on biomolecular reactions and the use of nano-bio-complexes in biosensors. Much evidence has clearly indicated that nanomaterials are excellent matrixes for the immobilization of enzymes and such complexes often exhibits even higher activities than native enzymes. Consequently, a large amount of highly sensitive biosensors have been developed based on such nano-bio-complexes. We also stressed the importance of nanomaterials on the reactions of nucleic acids. By exploiting the interactions between AuNPs and DNA, several groups have developed a series of novel biosensors for the detection of DNA target and other biologically important molecules. While the state-of-the-art researches are mainly focused on the study of one nanomaterial and one biomolecule, there has been evidence that integration of nano-bio-complexes might lead to much more interesting findings. For example, nanomaterials have been found to exert great impact on complicated systems such as PCR. One might expect that the realization of highly cooperated nano-bio-machines that comprise of different nanomaterials and different biomolecules would lead to highly promising diagnostic tools both in-vivo and in-vitro.
Electrochemical Biosensors Combined with Isothermal Amplification for Quantitative Detection of Nucleic Acids.

Abstract:In recent years, various isothermal amplification techniques have been developed as alternatives to polymerase chain reaction (PCR). The integration of isothermal amplification with electrical or electrochemical devices has enabled high-throughput nucleic acid-based assays with high sensitivity. We performed solid-phase rolling circle amplification (RCA) on the surface of a Au electrode, and detected RCA products in situ using chronocoulometry (CC) with [Ru (NH)] as the signaling molecule. Detection sensitivity for DNA and a microRNA (miR-143) was 100 fM and 1 pM, respectively. Furthermore, we conducted potentiometric DNA detection using an ethidium ion (Et)-selective electrode (EtISE) for real-time monitoring of isothermal DNA amplification by primer-generation RCA (PG-RCA). The EtISE potential enabled real-time monitoring of the PG-RCA reaction in the range of 10 nM-1 μM of initial target DNA. Devices based on these electrochemical techniques represent a new strategy for replacing conventional PCR for on-site detection of nucleic acids of viruses or microorganisms.
DNA Nanostructure-Based Engineering of the Biosensing Interface for Biomolecular Detection

Abstract:The biosensing technology plays an important role in environmental monitoring, safety control and medical diagnosis. Precise control of the interaction between bio-recognition probe and the interface is critical to improve the sensitivity, specificity and selectivity of biosensors. In a typical bioprobe immobilization, the heterogeneity of self-assembled monolayers on the surface increases the binding energy barrier and decreases the recognition efficiency and rate. We found that DNA nanostructures, such as tetrahedral DNA nanostructures (TDNs), could increase the homogeneity of self-assembled monolayers via enthalpy-entropy compensation, which enables precise regulation of interfacial property at the nanoscale. By regulating the intermolecular distance of bioprobes, the hybridization efficiency and hybridization rate of DNA probes can be improved significantly. The detection limit of DNA and microRNA can be pushed down to 10 aM limit. The detection limit of antigen detection can be improved to 100 pM and the detection limit of small molecule (cocaine) can be pushed to 33 nM. By using TDNs, we developed a universal detection platform for nucleic acids, proteins, small molecules and cells with superior detection sensitivity. To further use TDN probes in cells and in vivo, we explored the transport pathways of TDNs into the cell and directed their targeting location to specific organelles. We aim to develop DNA nanostructure-based bioprobes for intracellular and in-vivo imaging.

Abstract:The nanoparticle-DNA bio-bar code assay is based on nanoparticles functionalized with a large number of oligonucleotide strands(the barcodes) and a corresponding recognition agent.This technique is a powerful amplification and detection system because it is the only biodetection method that has the polymerase chain reaction(PCR)-like sensitivity without a need for enzymatic amplification.Due to the effective amplification of the DNA-Au bio-bar codes,there has been an increasing interest in using the DNA-Au bio-bar codes in biomolecule assays,such as detection of proteins and nucleic acids.This article reviews briefly the recent developments of this field.

Abstract:In situ target biomolecule analysis is of great significance for real-time monitoring and regulation of endogenous biomarkers and elementary biomolecules in vivo. Gratifyingly, the rapid evolution of structural DNA nanotechnology during past decades has established an appealing toolbox for biological analysis and medical detection. The modulated self-assembly and underlying canonical Watson-Crick base-pairing rules provide possibilities for accurate controlling of the topologies and functions of obtained nanomaterials. The probes composed of diverse DNA nanostructures and DNA-nanoparticle complexes can create a confined space, which increases target accessibility and improves probe stability, sensitivity and specificity. In this minireview, we retrospect the research progress of in-situ biomolecular analysis based on DNA nanostructures for intracellular and in vivo biosensors in confined space. The characteristics of distinct DNA nanomaterials are first introduced, and then the fundamentals of biosensing process of designed DNA nanostructures are emphasized. Moreover, we elucidate our perspective over the challenges of this field and discuss the potential directions of this kind of application-oriented fabrication technique.

Abstract:Isothermal amplification is an efficient way to amplify DNA with high accuracy; however, the real-time monitoring for quantification analysis mostly relied on expensive and precisely designed probes. In the present study, a graphene oxide (GO)-based nanoprobe was used to real-time monitor the isothermal amplification process. The interaction between GO and different DNA structures was systematically investigated, including single-stranded DNA (ssDNA), double-stranded DNA (dsDNA), DNA 3-helix, and long rolling circle amplification (RCA) and hybridization chain reaction (HCR) products, which existed in one-, two-, and three-dimensional structures. It was found that the high rigid structures exhibited much lower affinity with GO than soft ssDNA, and generally the rigidity was dependent on the length of targets and the hybridization position with probe DNA. On the basis of these results, we successfully monitored HCR amplification process, RCA process, and the enzyme restriction of RCA products with GO nanoprobe; other applications including the detection of the assembly/disassembly of DNA 3-helix structures were also performed. Compared to the widely used end-point detection methods, the GO-based sensing platform is simple, sensitive, cost-effective, and especially in a real-time monitoring mode. We believe such studies can provide comprehensive understandings and evocation on design of GO-based biosensors for broad application in various fields.

Abstract:One of the major goals in developing novel biological assay methods for the detection of biomolecules and DNA hybridization is achieving high sensitivity. The need for ultrasensitive bioassays is of major importance in view of the growing trend toward miniaturized assays. Highly sensitive methods, which are urgently required for measuring disease diagnosis markers present at ultralow levels during early stages of disease progression, can facilitate the treatment of diseases. For example, polymerase chain reaction (PCR) amplification has revolutionized genetic testing. However, it is somewhat restricted because of its complexity, potential contamination, and cost. On the other hand, the ultrasensitive monitoring of proteins is particularly challenging due to the absence of PCR-like amplification protocols. Conventional (optical and electronic) sandwich bioaffinity assays have the disadvantage of capturing a small number of labels per binding event. Recently, signal amplification has attracted considerable attention for developing ultrasensitive detection methods for biothreats and infectious agents. Such kinds of highly sensitive bioagent detection schemes provide an early warning of their release and prevent outbreaks of foodborne illnesses, hence minimizing human casualties.

Abstract:This review summarizes recent progress in the development of biosensors by integrating functional DNA molecules with different types of nanomaterials, including metallic nanoparticles, semiconductor nanoparticles, magnetic nanoparticles, and carbon nanotubes. On one hand, advances in nanoscale science and technology have generated nanomaterials with unique optical, electrical, magnetic and catalytic properties. On the other hand, recent progress in biology has resulted in functional DNAs, a new class of DNAs that can either bind to a target molecule (known as aptamers) or perform catalytic reactions (known as DNAzymes) with the ability to recognize a broad range of targets from metal ions to organic molecules, proteins and cells specifically. By taking advantage of the strengths in both fields, the physical and chemical properties of nanomaterials have been modulated by the target recognition and catalytic activity of functional DNAs in the presence of a target analyte, resulting in a large number of colorimetric, fluorescent, electrochemical, surface-enhanced Raman scattering and magnetic resonance imaging sensors for the detection of a broad range of analytes with high sensitivity and selectivity.

Abstract:Biosensors have emerged as ideal analytical devices for various bio-applications owing to their low cost, convenience, and portability, which offer great potential for improving global healthcare. DNA self-assembly techniques have been enriched with the development of innovative amplification strategies, such as dispersion-to-localization of catalytic hairpin assembly, and dumbbell hybridization chain reaction, which hold great significance for building biosensors capable of realizing sensitive, rapid and multiplexed detection of pathogenic microorganisms. Here, focusing primarily on the signal amplification strategies based on DNA self-assembly, we concisely summarized the strengths and weaknesses of diverse isothermal nucleic acid amplification techniques. Subsequently, both single-layer and cascade amplification strategies based on traditional catalytic hairpin assembly and hybridization chain reaction were critically explored. Furthermore, a comprehensive overview of the recent advances in DNA self-assembled biosensors for the detection of pathogenic microorganisms is presented to summarize methods for biorecognition and signal amplification. Finally, a brief discussion is provided about the current challenges and future directions of DNA self-assembled biosensors.
DNA Nanotechnology-Enabled Interfacial Engineering for Biosensor Development.

Abstract:Biosensors represent biomimetic analytical tools for addressing increasing needs in medical diagnosis, environmental monitoring, security, and biodefense. Nevertheless, widespread real-world applications of biosensors remain challenging due to limitations of performance, including sensitivity, specificity, speed, and reproducibility. In this review, we present a DNA nanotechnology-enabled interfacial engineering approach for improving the performance of biosensors. We first introduce the main challenges of the biosensing interfaces, especially under the context of controlling the DNA interfacial assembly. We then summarize recent progress in DNA nanotechnology and efforts to harness DNA nanostructures to engineer various biological interfaces, with a particular focus on the use of framework nucleic acids. We also discuss the implementation of biosensors to detect physiologically relevant nucleic acids, proteins, small molecules, ions, and other biomarkers. This review highlights promising applications of DNA nanotechnology in interfacial engineering for biosensors and related areas.

Abstract:As isothermal, enzyme-free signal amplification strategies, hybridization chain reaction (HCR) and catalytic hairpin assembly (CHA) possess the advantages such as high amplification efficiency, excellent biocompatibility, mild reactions, and easy operation. Therefore, they have been widely applied in DNA-based biosensors for detecting small molecules, nucleic acids, and proteins. In this review, we summarize the recent progress of DNA-based sensors employing typical and advanced HCR and CHA strategies, including branched HCR or CHA, localized HCR or CHA, and cascaded reactions. In addition, the bottlenecks of implementing HCR and CHA in biosensing applications are discussed, such as high background signals, lower amplification efficiency than enzyme-assisted techniques, slow kinetics, poor stability, and internalization of DNA probes in cellular applications.

Abstract:Abstract As emerging alternatives to natural enzymes, nanoscale materials featuring enzyme‐like catalytic behaviors (nanozymes) exhibit some attractive merits including robust activity, low cost, and easy‐to‐regulate performance. These merits have enabled them to be intensively used in the biomedical field in recent years. To remedy the lack of catalytic selectivity in most nanozymes, deoxyribonucleic acid (DNA) chains with specific recognition functions are utilized to integrate with nanozymes to produce various nanozyme–DNA combinations via adsorption/desorption. In the formed combinations, the DNA component provides the molecular/ionic recognition role, and the nanozyme part offers response with catalytically amplified signals, enabling them to detect analytes and biomarkers selectively and sensitively. To highlight this interesting topic, here we made a critical review of the interactions between nanozymes and DNA and their applications in biosensing and disease diagnosis. First, strategies for the conjugation of DNA chains onto nanozyme surface were introduced briefly. Then, the interactions between DNA and nanozymes were summarized in detail, where flexible modulations of nanozyme activity by DNA adsorption/desorption as well as various factors were analyzed, and potential impacts caused by nanozymes on the recognition characteristics of DNA chains were pointed out. After that, typical applications of DNA‐mediated nanozyme modulation in toxic ion sensing, health risk factor monitoring, and biomedical diagnosis were introduced. In the end, prospects of the combination of nanozymes and DNA chains were presented, and future challenges of the emerging field were also discussed, to attract more interest and effort to advance this promising area.

Abstract:Electronic measurements of engineered nanostructures comprised solely of DNA (DNA origami) enable new signal conditioning modalities for use in biosensing. DNA origami, designed to have arbitrary shapes with programmable motion triggered by conjugated biomolecules, have sufficient mass and charge to generate a large electrochemical signal. Here, we demonstrate the ability to electrostatically control the DNA origami conformation, and thereby the resulting signal amplification, when the structure binds a nucleic acid analyte. Critically, unlike previous studies that employ DNA origami to amplify an electrical signal, we show that the conformation changes under an applied field are reversible. This applied field simultaneously accelerates structural transitions above the rate determined by thermal motion. We tuned this property of the structures to achieve a response that was ≈ 2×104 times greater than the value from DNA hybridization under similar conditions. Because this signal amplification is independent of DNA origami-analyte interactions, our approach is agnostic of the end application. Furthermore, since large signal changes are only triggered in response to desirable interactions, we minimize the deleterious effects of non-specific binding. The above benefits of self-assembled DNA origami make them ideally suited for multiplexed biosensing when paired with highly parallel electronic readout.
