Abstract:DNA computers are considered one of the most prominent next-generation molecular computers that perform Boolean logic using DNA elements. DNA-based Boolean logic gates, especially DNA strand displacement-based logic gates (SDLGs), have shown tremendous potential in biosensing since they can perform the logic analysis of multi-targets simultaneously. Moreover, SDLG biosensors generate a unique output in the form of YES/NO, which is contrary to the quantitative measurement used in common biosensors. In this review, the recent achievements of SDLG biosensing strategies are summarized. Initially, the development and mechanisms of Boolean logic gates, strand-displacement reaction, and SDLGs are introduced. Afterwards, the diversified input and output of SDLG biosensors are elaborated. Then, the state-of-the-art SDLG biosensors are reviewed in the classification of different signal-amplification methods, such as rolling circle amplification, catalytic hairpin assembly, strand-displacement amplification, DNA molecular machines, and DNAzymes. Most importantly, limitations and future trends are discussed. The technology reviewed here is a promising tool for multi-input analysis and lays a foundation for intelligent diagnostics.

Abstract:Abstract Biosensor is a device that responds to a particular target in a selective way by incorporation of biological recognition as sensing unit. For practical biomedical applications, a digital output (a qualitative YES/NO answer) is highly demanded for certain end‐user or point‐of‐care applications. Boolean logic, which can be applied to any type of information expressed as 0 (NO) and 1 (YES), is widely employed to achieve such qualitative analysis. Over the past decade, owing to DNA's advantages of stability, accessibility, and manipulability, significant research efforts have been focused on the design and application of DNA logic gates (DLG)‐based biosensors capable of implementing logic‐gated biomedical functions. This review summarizes the existed representative examples and the advanced developments of DLG biosensors, and discusses the limitations and the future directions on the development of novel nanosensors based on DNA logic operations for realizing highly efficient diagnosis.

Abstract:We constructed a three-input OR logic gate based on a single-strand DNA circle and a two-input AND logic gate measuring fluorescence signals produced by strand displacement to detect the outputs. The simple, cost effective OR and AND logic gates produced the expected results, demonstrating their feasibility for future use in DNA computing. Fluorescently labeled DNA oligonucleotide inputs were initially hybridized with a quencher strand, which was displaced when the input strands hybridized to circular DNA.

Abstract:DNA strand displacement technology performs well in sensing and programming DNA segments. In this work, we construct DNA molecular systems based on DNA strand displacement performing computation of logic gates. Specifically, a class of so-called "DNA neurons" are achieved, in which a "smart" way inspired by biological neurons encoding information is developed to encode and deliver information using DNA molecules. The "DNA neuron" is bistable, that is, it can sense DNA molecules as input signals, and release "negative" or "positive" signals DNA molecules. We design intelligent DNA molecular systems that are constructed by cascading some particularly organized "DNA neurons", which could perform logic computation, including AND, OR, XOR logic gates, automatically. Both simulation results using visual DSD (DNA strand displacement) software and experimental results are obtained, which shows that the proposed systems can detect DNA signals with high sensitivity and accretion; moreover, the systems can process input signals automatically with complex nonlinear logic. The method proposed in this work may provide a new way to construct a sensitive molecular signal detection system with neurons spiking behavior in vitro, and can be used to develop intelligent molecular processing systems in vivo.

Abstract:In this paper, three kinds of three-input logic gates are designed based on DNA strand displacement reaction, which are three-input OR logic gate, three-input AND logic gate, and three-input MAJORITY logic gate. The logic gates designed in this paper takes different DNA strands as input and fluorescence signals as output. The biochemical experimental results verify my designs. The results show that DNA strand displacement technology has important application value in DNA computing, especially in the construction of DNA molecular logic gates.

Abstract:DNA is increasingly being used as an ideal material for the construction of nanoscale structures, circuits, and machines. Toehold-mediated DNA strand displacement reactions play a very important role in these enzyme-free constructions. In this study, the concept of metallo-toehold was utilized to further develop a mechanism for strand displacement driven by Ag+ ions, in which the intercalation of cytosine-cytosine mismatched base pairs on the toeholds provides additional control by varying of the concentration of Ag+ ions. The characteristics of displacement reaction in response to different concentration of Ag+ ions are investigated by fluorescence spectral and non-denaturing polyacrylamide gel electrophoresis. The reaction can successfully occur when the concentration of Ag+ ions is suitabe; excess Ag+ ions block the reaction. Furthermore, the displacement reaction can be tuned and controlled most efficiently under the condition of two C:C mismatched base pairs placed on the six-nt toehold. Based on our research, a mechanism was developed to construct Boolean logic gate AND and OR by employing strand displacement reaction as a tool, Ag+ and Hg2+ as input.

Abstract:Molecules are particularly amenable to synthesis of complex structures with the intermolecular interactions. Recent work has demonstrated the potential for DNA molecules to construct logic devices. In this paper, we construct two logic models with totally new concept, which are based on the method of DNA strand branch and DNA self-assembly. One model is a reusable "OR" gate, in which the material recycling can be realized. Another is an integrative "AND" gate, in which the operation of "AND" and "OR" can be integrated in only one functional device. Because of the molecular interactions, single DNA strands assemble into initial basic computing units. Then some input strands are used to trigger the computing process. After a period time of reaction, the output signals are released. Finally, the gel electrophones experiment is implemented to get the computing results and verify the accuracy of the models. The whole process is mainly controlled spontaneously and parallel, does not need any extra human intervention.

Abstract:In biomolecular programming, the properties of biomolecules such as proteins and nucleic acids are harnessed for computational purposes. The field has gained considerable attention due to the possibility of exploiting the massive parallelism that is inherent in natural systems to solve computational problems. DNA has already been used to build complex molecular circuits, where the basic building blocks are logic gates that produce single outputs from one or more logical inputs. We designed and experimentally realized a three-input majority gate based on DNA strand displacement. One of the key features of a three-input majority gate is that the three inputs have equal priority, and the output will be true if any of the two inputs are true. Our design consists of a central, circular DNA strand with three unique domains between which are identical joint sequences. Before inputs are introduced to the system, each domain and half of each joint is protected by one complementary ssDNA that displays a toehold for subsequent displacement by the corresponding input. With this design the relationship between any two domains is analogous to the relationship between inputs in a majority gate. Displacing two or more of the protection strands will expose at least one complete joint and return a true output; displacing none or only one of the protection strands will not expose a complete joint and will return a false output. Further, we designed and realized a complex five-input logic gate based on the majority gate described here. By controlling two of the five inputs the complex gate can realize every combination of OR and AND gates of the other three inputs.

Abstract:Biomolecules have the advantage of high performance parallel computing and large information capacity. The use of biochemical circuits to solve computational problems has been studied by many researchers. In this paper, we use DNA strand displacement technology to construct complex molecular circuits as logic gates. The experimental process is demonstrated by a series of strand displacement reactions, and the feasibility of the design is verified by the strand displacement simulation platform Visual DSD. The key feature of this logic gate design is that when two inputs of the same signal are controlled, the remaining two different input signals implement AND and OR function to determine the output. Based on this feature, a four-input multi-layer logic circuit is designed and implemented. The calculation mode of the other three inputs AND and OR combinations is implemented by controlling each logic gate input.

Abstract:Circular DNA logic gates were constructed on the basis of DNA three-way branch migration. In this logic system, circular DNA was used as a basic work unit and linear single-strand DNA was used as input and output signals. Making use of the circular structure, most of the DNA-specific recognition regions were designed in a single DNA ring. Depending on accurate DNA sequence recognition and highly effective strand displacement, the logic gates yielded correct results. In addition, the positions of gold nanoparticles (AuNPs) were detected as an alternative approach to determine logic results. Thus, the accurate and tunable control of DNA/AuNPs may be applied widely in DNA nanotechnology.

Abstract:Living organisms switch intrinsic biological states to survive environmental turbulence, in which temperature changes are prevalent in nature. Most artificial temperature-responsive DNA nanosystems work as switch modules that transit between "ON-OFF" states, making it difficult to construct nanosystems with diverse functions. In this work, we present a general strategy to build multimode nanosystems based on temperature-responsive DNA strand displacement reaction. The temperature-responsive DNA strand displacement was controlled by tuning the sequence of the substrate hairpin strands and the invading strands. The nanosystems were demonstrated as logic gates that performed a set of Boolean logical functions at specific temperatures. In addition, an adaptive logic gate was fabricated that could exhibit different logic functions when placed in different temperatures. Specifically, upon the same input strands, the logic gate worked as XOR gate at 10 °C, OR gate at 35 °C, AND gate at 46 °C, and was reset at 55 °C. The design and fabrication of the multifunctional nanosystems would help construct advanced temperature-responsive systems that may be used for temperature-controlled multi-stage drug delivery and thermally controlled multi-step assembly of nanostructures.

Abstract:DNA strand displacement provides an effective approach to construct complex nano logic circuits. In this work, a blood group pairing logic circuit with DNA materials is designed to complete the function of blood group pairing. First, threshold gate, amplifier gate, fan-out gate and report gate are constructed on the basis of the reaction mechanism of DNA strand displacement, and then the basic computing modules of logic AND and OR are formed. In order to make any digital logic circuit translate into a dual-rail digital circuit with dual-rail strategy conveniently, the universal math model of a dual-rail digital circuit is proposed. Next, with fluorescence labeling technology, the dual-rail digital circuit of blood group pairing is converted into the DNA biochemical logic circuit consisting of fan-out gates, report gates, logic AND and OR gates. The simulation results are obtained by Visual DSD, which shows that the proposed DNA-circuit is stable, effective, and highly sensitive for blood type signals. The method of constructing blood group pairing nano logic circuit proposed in this paper also greatly reduces the difficulty of experimental operation compared with the DNA assembly technology for the same logic function, which can be applied to nano medicine diagnosis and large scale nano logical circuits in the future.

Abstract:Designing molecular logic gates to operate programmably for molecular diagnostics in molecular computing still remains challenging.Here,we designed a novel linear DNA logic gates for microRNA analysis based on strand displacement and fluorescence resonance energy transfer（FRET）.Two labeled strands closed each other produce to FRET through hybridization with a complementary strand to form a basic work unit of logic gate.Two indicators of heart failure（microRNA-195 and microRNA-21） were selected as the logic inputs and the fluorescence mode was used as the logic output.We have demonstrated that the molecular logic gate mechanism worked well with the construction of YES and AND gates.

Abstract:DNA strand displacement acted as a useful tool is most widely used in the majority computing system. In this paper, a four-input fire alarm system device based on DNA strand displacement is designed. The whole reaction course is programmed and simulated in the software visual DSD, which presenting the superb simulation results with inputs and outputs through compiling the procedure for computation device. According to the results of the Visual DSD software, the method of DNA strand displacement by dual-rail circuits is feasible to achieve more complex logic computation. This investigation on the basis of DNA strand displacement by dual-rail circuits may have a great prospect for the development and application in the biological information processing, molecular computing, and so on.

Abstract:A DNA-encoding strategy is reported for the programmable regulation of the fluorescence properties of silver nanoclusters (AgNCs). By taking advantage of the DNA-encoding strategy, aqueous AgNCs were used as signal transducers to convert DNA inputs into fluorescence outputs for the construction of various DNA-based logic gates (AND, OR, INHIBIT, XOR, NOR, XNOR, NAND, and a sequential logic gate). Moreover, a biomolecular keypad that was capable of constructing crossword puzzles was also fabricated. These AgNC-based logic systems showed several advantages, including a simple transducer-introduction strategy, universal design, and biocompatible operation. In addition, this proof of concept opens the door to a new generation of signal transducer materials and provides a general route to versatile biomolecular logic devices for practical applications.

Abstract:Molecular logic gates are capable of performing various logic tasks for biomarker detection, disease diagnostics and therapy, and controlling biological progress. Herein, we integrated multiple components of a logic device into a single DNA 3D nano-assembly with a triangular prism structure. Compared with the separate construction of each component in previously reported DNA logic gate systems, such an integrated design strategy made the 3D DNA nanoprism universal for logic gates, it can be reconfigured to execute diverse logic operations. Binary basic logic gates (OR, AND, INHIBIT and XOR), combinatorial gates (INHIBIT-OR), and multi-valued logic gates (ternary INHIBIT gate) were readily achieved by taking this DNA nanoprism as a universal platform. Moreover, a logic gate system for identification of even numbers and odd numbers from natural numbers was established successfully by employing only this single DNA nanoprism and four short single-stranded DNA. The universality of this nanoprism greatly simplified the design of DNA logic gate system. Additionally, this nanoprism was able to perform logic operation steadily in a biological matrix, indicating that this box-like DNA nanostructure applies to logic gates in a complicated environment. This study provided a unique opportunity to design versatile 3D DNA nanostructure-based intelligent nanodevices, which show great potential in biocomputing, multi-parameter sensing, and intelligent disease diagnostics and therapy.

Abstract:In this paper, a biological sensing model based on graphene oxide is proposed. A YES gate and a AND gate are constructed by using the ability of graphene oxide to adsorb single strand and quench fluorescence. The biosensor we designed can be used not only as a logical element, but also to detect a specific target DNA. Then, taking YES gate as an example, orthogonal experiments, condition optimization and target selective detection are carried out to demonstrate the practical significance of the sensing model designed. In subsequent experiments, we will design more complex logic components on this basis and try to apply them to practice.

Abstract:We proposed a new three-way DNA junction-driven strand displacement mode and fabricated an aptamer-based label-free fluorescent sensing platform on the basis of this mechanism. Assembling the aptamer sequence into the three-way DNA junction makes the platform sensitive to the target of the aptamer. A label-free signal readout method, split G-quadruplex enhanced fluorescence of protoporphyrin IX (PPIX), was used to report the final signal. Here, adenosine triphosphatase (ATP) was taken as a model and detected through this approach, and DNA strand could also be detected by it. The mechanism was investigated by native polyacrylamide gel electrophoresis. Furthermore, on the basis of this molecular platform, we built a logic circuit with ATP and DNA strands as input. Aptamer played an important role in mediating the small molecule ATP to tune the DNA logic gate. Through altering the aptamer sequence, this molecular platform will be sensitive to various stimuli and applied in a wide field.
