Abstract:Single-cell imaging is of great significance in the field of life science and clinical medicine for its application on visualizing and quantifying of targets in single cells. Nucleic acids-encoded amplification converts targets to nucleic acids barcodes through specific molecular reactions,which is easy to achieve signal amplification. Due to its variety of probes,ease of programming,mild reaction conditions and high amplification efficiency,nucleic acids -encoded amplification emerges outstanding performance on sensitive and multiplexed imaging of various targets with low abundance in single cells,emerging as a new strategy for understanding cell state and exploring life process. This paper reviews the research progress of nucleic acids-encoded amplification in the field of single-cell fluorescence imaging on the basis of the encoding methods,which systematically clarifies the characteristics of encoding and amplification methods for living cell imaging and in situ cell imaging. Finally,the challenges of multiplex detection in living cells and future perspectives of nucleic acids-encoded amplification are summarized and discussed.

Abstract:Microfluidic- and nanofluidics-based nucleic acid sensing and analysis have become of interest to the public, especially during the current COVID pandemic. In this chapter, we provide a comprehensive review of recent research dedicated to the advances of nucleic acid analysis and detection including various polymerase chain reaction platforms, isothermal target amplification methods, and emerging amplification-free methods, such as optofluidics sensing, electrochemical sensing, thermal sensing, and advanced microscopy for label-free DNA/RNA analysis. The future advancement and prospects of nucleic acid analysis are also discussed.

Abstract:Integrating nucleic acid circuits (NACs) with functional DNA probes has emerged as a promising platform in the field of biosensing, offering a facile and versatile way of detecting a wide variety of intracellular analytes in live cells. This methodology combines the power of NACs as signal amplifiers and the functional versatility of DNA probe as a molecular recognition. Very recently, several elegant NACs uniquely applicable to fluorescent biosensing systems have been reported to achieve the intracellular imaging of diverse targets. This review serves to highlight recent achievements in this emerging research field and provides a future perspective on where the field is headed.

Abstract:Although DNA nanotechnology is a promising option for fluorescent biosensors to perform bioimaging, the uncontrollable target identification during biological delivery and the spatially free molecular collision of nucleic acids may cause unsatisfactory imaging precision and sensitivity, respectively. Aiming at solving these challenges, we herein integrate some productive notions. On the one hand, the target recognition component is inserted with a photocleavage bond and a core-shell structured upconversion nanoparticle with a low thermal effect is further employed to act as the ultraviolet light generation source, under which a precise near-infrared photocontrolled sensing is achieved through a simple external 808 nm light irradiation. On the other hand, the collision of all of the hairpin nucleic acid reactants is confined by a DNA linker to form a six-branched DNA nanowheel, after which their local reaction concentrations are vastly enhanced (∼27.48 times) to induce a special nucleic acid confinement effect to guarantee highly sensitive detection. By selecting a lung cancer-associated short noncoding microRNA sequence (miRNA-155) as a model low-abundance analyte, it is demonstrated that the newly established fluorescent nanosensor not only presents good in vitro assay performance but also exhibits a high-performance bioimaging competence in live biosystems including cells and mouse body, propelling the progress of DNA nanotechnology in the biosensing field.

Abstract:Nucleic acids, aside from being best known as the carrier of genetic information, are versatile biomaterials for constructing nanoscopic devices for biointerfacing, owing to their unique properties such as specific base pairing and predictable structure. For live-cell analysis of native RNA transcripts, the most widely used nucleic acid-based nanodevice has been the molecular beacon (MB), a class of stem-loop-forming probes that is activated to fluoresce upon hybridization with target RNA. Here, we overview efforts that have been made in developing MB-based bioassays for sensitive intracellular analysis, particularly at the single-molecule level. We also describe challenges that are currently limiting the wide-spread use of MBs and provide possible solutions. With continued refinement of MBs in terms of labeling specificity and detection accuracy, accompanied by new development in imaging platforms with unprecedented sensitivity, the application of MBs is envisioned to expand in various biological research fields.

Abstract:The capability to image, as well as control and manipulate single molecules such as nucleic acids(DNA or RNA) can greatly enrich our knowledge of the roles of individual biomolecules in cellular processes and their behavior in native environments. Here we summarize the recent advances of single nucleic acid imaging based on optical observation and force manipulation. We start by discussing the superiority of single molecule image, the central roles nucleic acids play in biosystems, and the significance of single molecule image towards nucleic acids. We then list a series of representative examples in brief to illustrate how nucleic acid of various morphologies has been imaged from different aspects, and what can be learned from such characterizations. Finally,concluding remarks on parts of which should be improved and outlook are outlined.

Abstract:While there is significant potential for DNA machine-built enzyme-free fluorescence biosensors in the imaging analysis of live biological samples, they persist certain shortcomings. These encompass a deficiency of signal enrichment within a singular interface, uncontrolled premature activation during bio-delivery, and a slow reaction rate due to free nucleic acid collisions. In this contribution, we are committed to resolving the above challenges. Firstly, a single-interface-integrated domino-like driving amplification is constructed. In this conception, a specific target acts as the domino promotor (namely the energy source), initiating a cascading chain reaction that grafts onto a singular interface. Next, an 808 nm near-infrared (NIR) light-excited up-converting luminescence-induced light-activatable biosensing technique is introduced. By locking the target-specific identification segment with a photo-cleavage connector, the up-converted ultraviolet emission can activate target binding in a completely controlled manner. Moreover, a fast reaction rate is achieved by confining nucleic acid collisions within the surface of a DNA wire nano-scaffold, leading to a substantial enhancement in local contact concentration (30.8-fold increase, alongside a 15 times elevation in rate). When a non-coding microRNA (miRNA-221) is positioned as the model low-abundance target for proof-of-concept validation, our intelligent DNA machine demonstrates ultra-high sensitivity (with a limit of detection down to 62.65 fM) and good specificity for this hepatic malignant tumor-associated biomarker in solution detection. Going further, it is worth highlighting that the biosensing system can be employed to carry out high-performance imaging analysis in live bio-samples (ranging from the cellular level to the nude mouse body), thereby propelling the field of DNA machines in disease diagnosis.

Abstract:Isothermal nucleic acid amplification strategies have been combined with nanotechnology for advanced biosensing, material design, and biomedical applications. However, merging phenomena and materials of different nanoscales with the aim of exploiting all their benefits at once has remained a challenging endeavor. Here, we exemplify the various problems one can encounter when combining the nanodimensions of lanthanide complexes (similar to 2 nm), Forster resonance energy transfer (FRET, similar to 5 nm), quantum dots (QDs, similar to 20 nm), and rolling circle amplification (RCA, similar to 250 nm) into a single microRNA biosensor and how these challenges can be overcome. Six different approaches, including simple FRET-RCA, enzyme-digesting FRET-RCA, and FRET-hyperbranched-RCA were investigated. We demonstrated detection and multiplexing capability with FRET from a Tb complex to different QDs. The detailed view on the various complex multi-nanodimensional assay systems elucidated the limited clinical translation of such sophisticated multicomponent nanobiosensors.

Abstract:The rapid growth of in vitro nucleic acid replication has offered a powerful tool for clinical diagnosis, food safety detection and environmental surveillance. Successful implementation of various isothermal nucleic acid amplification methods enables rapid replication of target sequences without the participant of a thermal cycler. Point-of-need analysis possesses great superiorities in user-friendly, instant results analysis, low manufacturing, and consumable costs. To meet the great challenge of point-of-need analysis, developing simple and rapid visual methods becomes crucial. Submicro- and nanomaterials possess unique surface properties, which enables their rapid response to DNA amplicons. Their unique optical, magnetic, catalytic, and other physical/chemical properties have been frequently employed for the visual detection of in vitro nucleic acid replications. Herein, we aim to review the submicro- and nanomaterials-based visual methods for detection of nucleic acid amplification. The visual methods are classified according to the designing strategies (e.g. LSPR, bridging flocculation, luminescence, catalytic reaction, separation, etc.). The basic principles, merits and drawbacks of each strategy are described. The application in analysis of nucleic acid targets and non-nucleic acid targets are discussed. The main challenges and future research directions are also highlighted in this rapidly emerging field.

Abstract:Single-molecule detection represents the ultimate sensitivity in measurement science with the characteristics of simplicity, rapidity, low sample consumption, and high signal-to-noise ratio and has attracted considerable attentions in biosensor development. In recent years, a variety of functional nanomaterials with unique chemical, optical, mechanical, and electronic features have been synthesized. The integration of single-molecule detection with functional nanomaterials enables the construction of novel single-molecule fluorescent nanosensors with excellent performance. Herein, we review the advance in single-molecule fluorescent nanosensors constructed by novel nanomaterials including quantum dots, gold nanoparticles, upconversion nanoparticles, fluorescent conjugated polymer nanoparticles, nanosheets, and magnetic nanoparticles in the past decade (2011-2020), and discuss the strategies, features, and applications of single-molecule fluorescent nanosensors in the detection of microRNAs, DNAs, enzymes, proteins, viruses, and live cells. Moreover, we highlight the future direction and challenges in this area. Abstract:Nucleic acid fluorescent probes are playing increasingly important roles in biological sensing in recent years. In addition to the conventional functions of single-stranded DNA/RNA to hybridize with their complementary strands, affinity nucleic acids (aptamers) with specific target binding properties have also been developed, which has greatly broadened the application of nucleic acid fluorescent probes to the detection of a large variety of analytes, including small molecules, proteins, ions, and even whole cells. Another chemical property of nucleic acids is to act as substrates for various nucleic acid enzymes. This property can be utilized not only to detect those enzymes and screen their inhibitors, but also employed to develop effective signal amplification systems, which implies extensive applications. This review mainly covers the biosensing methods based on the above three types of nucleic acid fluorescent probes. The most widely used intensity-based biosensing assays are covered first, including nucleic acid probe-based signal amplification methods. Then fluorescence lifetime, fluorescence anisotropy, and fluorescence correlation spectroscopy assays are introduced, respectively. As a rapidly developing field, fluorescence imaging approaches are also briefly summarized.

Abstract:Rapid, efficient and accurate nucleic acid molecule detection is important in the screening of diseases and pathogens, yet remains a limiting factor at point of care (POC) treatment. Microfluidic systems are characterized by fast, integrated, miniaturized features which provide an effective platform for qualitative and quantitative detection of nucleic acid molecules. The nucleic acid detection process mainly includes sample preparation and target molecule amplification. Given the advancements in theoretical research and technological innovations to date, nucleic acid extraction and amplification integrated with microfluidic systems has advanced rapidly. The primary goal of this review is to outline current approaches used for nucleic acid detection in the context of microfluidic systems. The secondary goal is to identify new approaches that will help shape future trends at the intersection of nucleic acid detection and microfluidics, particularly with regard to increasing disease and pathogen detection for improved diagnosis and treatment.

Abstract:Rapid molecular diagnosis using nucleic acid biomarkers is important for timely identification of acute pathogenic infections. We introduce an active kinetic approach called sensing single molecule under micromanipulation (SSM3) to quantify nucleic acids, which circumvents hydrodynamic limits of reaction rate, sensitivity and specificity. We demonstrate the 15-minute assay to detect synthetic miRNAs with subfemtomolar limit of detection and high-confidence discrimination of single-base-pair mismatch.

Abstract:Modern optical detection technology plays a critical role in current clinical detection due to its high sensitivity and accuracy. However, higher requirements such as extremely high detection sensitivity have been put forward due to the clinical needs for the early finding and diagnosing of malignant tumors which are significant for tumor therapy. The technology of isothermal amplification with nucleic acids opens up avenues for meeting this requirement. Recent reports have shown that a nucleic acid amplification-assisted modern optical sensing interface has achieved satisfactory sensitivity and accuracy, high speed and specificity. Compared with isothermal amplification technology designed to work completely in a solution system, solid biosensing interfaces demonstrated better performances in stability and sensitivity due to their ease of separation from the reaction mixture and the better signal transduction on these optical nano-biosensing interfaces. Also the flexibility and designability during the construction of these nano-biosensing interfaces provided a promising research topic for the ultrasensitive detection of cancer diseases. In this review, we describe the construction of the burgeoning number of optical nano-biosensing interfaces assisted by a nucleic acid amplification strategy, and provide insightful views on: (1) approaches to the smart fabrication of an optical nano-biosensing interface, (2) biosensing mechanisms via the nucleic acid amplification method, (3) the newest strategies and future perspectives.

Abstract:The isothermal enzyme-free nucleic acid amplification method plays an indispensable role in biosensing by virtue of its simple, robust, and highly efficient properties without the assistance of temperature cycling or/and enzymatic biocatalysis. Up to now, enzyme-free nucleic acid amplification has been extensively utilized for biological assays and has achieved the highly sensitive detection of various biological targets, including DNAs, RNAs, small molecules, proteins, and even cells. In this Review, the mechanisms of entropy-driven reaction, hybridization chain reaction, catalytic hairpin assembly and DNAzyme are concisely described and their recent application as biosensors is comprehensively summarized. Furthermore, the current problems and the developments of these DNA circuits are also discussed.

Abstract:Owing to its important physiological functions, especially as molecular biomarkers of diseases, RNA is an important focus of biomedicine and biochemical sensing. Signal amplification detection has been put forward because of the need for accurate identification of RNA at low expression levels, which is significant for the early diagnosis and therapy of malignant diseases. However, conventional amplification methods for RNA analysis depend on the use of enzymes, fixation of cells, and thermal cycling, which confine their performance to cell lysates or dead cells, thus the imaging of RNA in living cells remained until recently little explored. In recent years, the advance of isothermal amplification of nucleic acids has opened paths for meeting this need in living cells. This minireview tracks the development of in situ amplification assays for RNAs in living cells, and highlights the potential challenges facing this field, aiming to improve the development of in vivo isothermal amplification as well as usher in new frontiers in this fertile research area.

Abstract:Nucleic acid, including deoxyribonucleic acid (DNA) and ribonucleic acid (RNA), acts a vital role in the gene expression process and it is the prime source for storing, duplicating and transferring the genetic information in all eukaryotic cells. Some associated cellular components may lead to changes in location, number and morphology of nucleic acid, which are closely related to several diseases. Thus, it is of highly significant to simultaneously sense nucleic acid and associated cellular components with organic fluorescent chemsensors. However, this interesting and frontier topic has not been reviewed so far. Therefore, it is important to summarize the recent advances in organic fluorescent probes for simultaneous sensing of nucleic acid and related cellular components in living systems. Thus, in this review, we focus on the recent progress in the design strategies, sensing mechanisms, and the applications of organic fluorescence probes for simultaneous sensing of nucleic acid and associated cellular components in living organisms. Abstract:The novel nanomaterials (e.g., gold nanoparticles (AuNPs), silver nanoparticles (AgNPs), platinum nanoparticles (PtNPs), quantum dots (QDs), carbon nanotubes (CNTs), graphene oxides (GOs), and metal organic frameworks (MOFs)) with unique characteristics have been widely applied for the construction of in vitro and in vivo nanosensors. However, the detection of extremely low abundant biomarkers remains a great challenge. To solve this issue, different kinds of nucleic acid amplification approaches (e.g., hybridization chain reaction (HCR), Exo III-assisted target recycling (EATR), strand displacement amplification (SDA), rolling circle amplification (RCA), and ligase chain reaction (LCR)) have been introduced, endowing the nanosensors with improved sensitivity and good performance. In this review, we summarize the recent advance in the development of nanosensors based on the integration of nanomaterials with nucleic acid amplification approaches for sensitive detection of DNAs, RNAs, enzymes, proteins, and small biomolecules. Moreover, we give a new insight into their future directions.
