Abstract:Over the past years, technological and scientific advances have proven biocatalysis as a sustainable alternative than traditional chemical catalysis including organo- or metallocatalysis. In this context, immobilization based approaches represent simple but effective routes for engineering enzyme catalysts with higher activities than wild-type derivatives. Many enzymes including oxidoreductases have been engineered by rational and directed evolution, to realize the catalytic activity, enantioselectivity, and stability attributes which are essential for their biotechnological exploitation. Induce yet stable activity in enzyme catalysis offer new insights and motivation to engineer efficient catalysts for practical and commercial purposes. It has now become possible to envisage substrate accessibility to the catalytic site of the enzyme by current computational capabilities that reduce the experimental work related to the enzyme selection, screening, and engineering. Herein, state-of-the-art protein engineering approaches for improving enzymatic activities including chemical modification, directed evolution, and rational design or their combination methods are discussed. The emphasis is also given to the applications of the resulting tailored catalysts ranging from fine chemicals to novel pharmaceutical compounds that use biocatalysts as a vital step.

Abstract:Enzymes are protein molecules functioning as specialized catalysts for chemical reactions. They have contributed greatly to the traditional and modern chemical industry by improving existing processes. In this article, we first give a survey of representative industrial applications of enzymes, focusing on the technical applications, feed industry, food processing and cosmetic products. The recent important developments and applications of enzymes in industry are reviewed. Then large efforts are dedicated to the worldwide enzyme market from the demand and production perspectives. Special attention is laid on the Chinese enzyme market. Although enzyme applications are being developed in full swing, breakthroughs are needed to overcome their weaknesses in maintaining activities during the catalytic processes. Strategies of metagomic analysis, cell surface display technology and cell-free system might give valuable solutions in novel enzyme exploiting and enzyme engineering.

Abstract:Enzyme-based biocatalysts have a wide range of industrial applications for production, processing and improving the quality attributes of animal feed, beverages, detergent, food, pharmaceutical and textile products. Microorganisms are the major sources of enzymes but natural enzymes as biocatalysts have limitations such as lower catalytic efficiency at ambient conditions, enzyme denaturation due to inability to withstand the pressure of large-scale industrial fermenters and poor productivity in native microbial cultures. Therefore, to meet their increasing demand at the industrial level, native enzymes are often engineered to work under nonphysiological reactions, to design innovative and efficient enzyme catalyzed pathways, and for the production of novel metabolites. Commonly employed enzyme engineering strategies include directed evolution, site-directed mutagenesis, truncation, and terminal fusion. These powerful and revolutionary techniques of enzyme engineering provide excellent opportunities for tailoring existing enzymes and constructing highly efficient novel industrial enzymes for the cost-effective production of value-added products. The present review highlights the major enzyme engineering strategies and methods to modify and optimize key catalytic properties, structure stabilization and introducing novel features to cater growing requirement of enzyme regulated industrial bioprocesses.

Abstract:Protein engineering mechanisms can be an efficient approach to enhance the biochemical properties of various biocatalysts. Immobilization of biocatalysts and the introduction of new-to-nature chemical reactivities are also possible through the same mechanism. Discovering new protocols that enhance the catalytic active protein that possesses novelty in terms of being stable, active, and, stereoselectivity with functions could be identified as essential areas in terms of concurrent bioorganic chemistry (synergistic relationship between organic chemistry and biochemistry in the context of enzyme engineering). However, with our current level of knowledge about protein folding and its correlation with protein conformation and activities, it is almost impossible to design proteins with specific biological and physical properties. Hence, contemporary protein engineering typically involves reprogramming existing enzymes by mutagenesis to generate new phenotypes with desired properties. These processes ensure that limitations of naturally occurring enzymes are not encountered. For example, researchers have engineered cellulases and hemicellulases to withstand harsh conditions encountered during biomass pretreatment, such as high temperatures and acidic environments. By enhancing the activity and robustness of these enzymes, biofuel production becomes more economically viable and environmentally sustainable. Recent trends in enzyme engineering have enabled the development of tailored biocatalysts for pharmaceutical applications. For instance, researchers have engineered enzymes such as cytochrome P450s and amine oxidases to catalyze challenging reactions involved in drug synthesis. In addition to conventional methods, there has been an increasing application of machine learning techniques to identify patterns in data. These patterns are then used to predict protein structures, enhance enzyme solubility, stability, and function, forecast substrate specificity, and assist in rational protein design. In this review, we discussed recent trends in enzyme engineering to optimize the biochemical properties of various biocatalysts. Using examples relevant to biotechnology in engineering enzymes, we try to expatiate the significance of enzyme engineering with how these methods could be applied to optimize the biochemical properties of a naturally occurring enzyme.

Abstract:Catalysis has a central role in organic synthetic methodology, especially in stereoselective reactions. In many reactions, enantioselectivity is made possible through the use of chiral transition metal catalysts. For decades, enzymes had a minor role, but this changed with the advent of directed evolution in the 1990s. The experimental implementation of evolving stereoselective mutants convinced at least some chemists of the potential of enzymes in catalytic processes. Subsequently, efficient mutagenesis methods emerged, including the combinatorial active-site saturation test, iterative saturation mutagenesis and rational enzyme design, such as focused rational iterative site-specific mutagenesis, that led to the widely held belief that essentially any desired transformation is possible. In this Review, we introduce these mutagenesis strategies and then discuss individual cases of enzyme-catalysed syntheses of chiral therapeutic drugs and other value-added products as well as the associated reaction mechanisms. Also, the type of value-added product, the enzyme used and preferential mutagenesis method are discussed. Traditionally, enzymes were not commonly used as catalysts by organic and pharmaceutical chemists owing to insufficient stereoselectivity. However, this changed with the onset of directed evolution. This Review introduces mutagenesis methods, describes the enzyme-catalysed production of specific pharmaceuticals and presents further examples.

Abstract:This review outlines recent developments in protein engineering of stereo‐ and regioselective enzymes, which are of prime interest in organic and pharmaceutical chemistry as well as biotechnology. The widespread application of enzymes was hampered for decades due to limited enantio‐, diastereo‐ and regioselectivity, which was the reason why most organic chemists were not interested in biocatalysis. This attitude began to change with the advent of semi‐rational directed evolution methods based on focused saturation mutagenesis at sites lining the binding pocket. Screening constitutes the labor‐intensive step (bottleneck), which is the reason why various research groups are continuing to develop techniques for the generation of small and smart mutant libraries. Rational enzyme design, traditionally an alternative to directed evolution, provides small collections of mutants which require minimal screening. This approach first focused on thermostabilization, and did not enter the field of stereoselectivity until later. Computational guides such as the Rosetta algorithms, HotSpot Wizard metric, and Machine Learning (ML) contribute significantly in decision making. The newest advancements show that semi‐rational directed evolution such as CAST/ISM and rational enzyme design no longer develop on separate tracks, instead, they have started to merge. Indeed, researchers utilizing the two approaches have learned from each other. Today, the toolbox of organic chemists includes enzymes, primarily because the possibility of controlling stereoselectivity by protein engineering has ensured reliability when facing synthetic challenges. This review was also written with the hope that undergraduate and graduate education will include enzymes more so than in the past.

Abstract:Biocatalysis has become an important tool in chemical synthesis, allowing access to complex molecules with high levels of activity and selectivity and with low environmental impact. Key discoveries in protein engineering, bioinformatics, recombinant technology and DNA sequencing have contributed towards the rapid acceleration of the field. This tutorial review explores enzyme engineering strategies and high-throughput screening approaches that have been applied for the discovery and development of enzymes for synthetic application. Landmark developments in the field are discussed and have been carefully selected to highlight the diverse synthetic applications of enzymes within the pharmaceutical, agricultural, food and chemical industries. The design and development of artificial biocatalytic cascades is also examined. This tutorial review will give readers an insight into the landmark discoveries and milestones that have helped shape and grow this branch of catalysis since the discovery of the first enzyme.

Abstract:The rational design of catalysts that fine-tune/mimics the enzyme microenvironment remains the subject of supreme interest. Several strategies moving from traditional to technologically advanced methods have been proposed and deployed to develop high efficacy enzymes. There is a plethora of literature on simple enzyme immobilization through different materials as support carriers, even at the micro- and nanoscale. Regardless of extensive strategic efforts, the existing literature lacks deep insight into tailoring the microenvironment surrounding the target enzyme molecules and can sophisticatedly integrate the bio-catalysis for multipurpose applications. The ongoing advancement in the industrial sector also demands catalysts with unique features. For instance, catalytic turnover, substrate affinity, stability, specificity, selectivity, resistivity against reaction impurities or inhibitors, prevention of subunit dissociation, ease in recovery, and reusability are highly requisite features. This review spotlight state-of-the-art protein engineering approaches that facilitate the redesigning of robust catalysts or fine-tuning the catalytic microenvironment of enzymes. The entire work critically focuses on protein engineering approaches, i.e., regulating pH microenvironment, creating a water-like microenvironment, activating enzyme catalysis in organic solvents and gas phase, tuning reaction kinetics ( K M and k cat ), engineering substrate specificity, reaction promiscuity, computational design, and structure-guided biocatalyst engineering. This study unveils the advanced insights of enzyme microenvironment engineering, which can also be considered catalytic yield enhancement strategies to green the future bio-catalysis research for industrial bioprocesses.

Enzyme engineering is an important tool to meet the demand for enzymes adjusted to different industrial processes. Knowledge of the structure and function of enzymes guides the choice of the best strategy for engineering enzymes. Each enzyme engineering strategy, such as rational design, directed evolution, and semi‐rational design, has specific applications, as well as limitations, which must be considered when choosing a suitable strategy. Engineered enzymes can be optimized for different industrial applications by choosing the appropriate strategy. Abstract:Enzymes used as catalysts in chemistry and biotechnology generally should have sufficient thermostability, resistance to hostile organic solvents, oxidative stability, and tolerance to different pH ranges under operating conditions. This chapter first describes modern enzyme immobilization techniques and other bioprocess methods that ensure protein robustness. Then, different protein engineering methods are analyzed. These include directed evolution techniques such as epPCR, DNA shuffling, saturation mutagenesis at residues having large B-factors (B-FIT), and iterative saturation mutagenesis (ISM). Particularly effective for many enzymes is rational protein engineering, in which appropriate site-specific mutagenesis is performed, leading to new hydrogen bonds or H-bond networks on the enzyme surface, and introduction of cysteines at the correct sites, which enables S–S bridges. All such mutagenic manipulations lead to protein rigidification and enhanced robustness.

Abstract:Biocatalysis is widely studied as an alternative to conventional chemical methods in chiral synthesis due to its high selectivity and the reaction ability under mild conditions. Various types of enzymes with high stereoselectivity have been screened from nature for the purpose of preparing important chiral synthons. In this chapter, some enzymatic reactions, including enantioselective bioresolution and asymmetric biotransformation, catalyzed by hydrolases, oxidoreductases and lyases, as well as their applications to chiral synthesis are overviewed, and some special enzymatic reaction modes, such as enantioconvergent reaction, dynamic kinetic resolution, and deracemization, are described.

Abstract:Oxidation reactions catalyzed by O2‐dependent enzymes are gaining increasing interest in the chemical industry due to their potential to provide a more selective, benign and sustainable alternative to the conventional chemical oxidation methods. O2‐dependent enzymes, like oxidases and oxygenases, catalyze a versatile range of oxidative reactions using only molecular oxygen as oxidant. However, their practical application on larger scale has been limited up to this point, primarily due to factors like their low catalytic rates combined by a narrow substrate spectrum and low stability. Nonetheless, in recent years, enzyme engineering studies have made significant progress in addressing these challenges and moving O2‐dependent enzymes closer towards industrial utilization. In this review, we aim to provide a concise overview of the most recent engineering approaches on O2‐dependent enzymes. We will highlight recent studies that have targeted various aspects of O2‐dependent enzymes including, activity, selectivity, stability, and substrate spectrum with a focus on engineering studies where the engineered enzymes catalyze synthetically valuable reactions.

Abstract:Enzyme engineering, though pivotal across various biotechnological domains, is often plagued by its time‐consuming and labor‐intensive nature. This review aims to offer an overview of supportive in silico methodologies for this demanding endeavor. Starting from methods to predict protein structures, to classification of their activity and even the discovery of new enzymes we continue with describing tools used to increase thermostability and production yields of selected targets. Subsequently, we discuss computational methods to modulate both, the activity as well as selectivity of enzymes. Last, we present recent approaches based on cutting‐edge machine learning methods to redesign enzymes. With exception of the last chapter, there is a strong focus on methods easily accessible via web‐interfaces or simple Python‐scripts, therefore readily useable for a diverse and broad community.

Abstract:Enzymes are being engineered to catalyze chemical reactions for many practical applications in chemistry and biotechnology. The approaches used are surveyed in this short review, emphasizing methods for accessing reactivities not expressed by native protein scaffolds. The successful generation of completely de novo enzymes that rival the rates and selectivities of their natural counterparts highlights the potential role that designer enzymes may play in the coming years in research, industry, and medicine. Some challenges that need to be addressed to realize this ambitious dream are considered together with possible solutions.
