Abstract:Rapid advances in nanopore technologies for sequencing single long DNA and RNA molecules have led to substantial improvements in accuracy, read length and throughput. These breakthroughs have required extensive development of experimental and bioinformatics methods to fully exploit nanopore long reads for investigations of genomes, transcriptomes, epigenomes and epitranscriptomes. Nanopore sequencing is being applied in genome assembly, full-length transcript detection and base modification detection and in more specialized areas, such as rapid clinical diagnoses and outbreak surveillance. Many opportunities remain for improving data quality and analytical approaches through the development of new nanopores, base-calling methods and experimental protocols tailored to particular applications.

Abstract:Advances in RNA sequencing technologies and computational methodologies have provided a huge impetus to noncoding RNA (ncRNA) study. Once regarded as inconsequential results of transcriptional promiscuity, ncRNAs were later found to exert great roles in various aspects of biological functions. They are emerging as key players in gene regulatory networks by interacting with other biomolecules (DNA, RNA or protein). Here, we provide an overview of ncRNA repertoire and highlight recent discoveries of their versatile interactions. To better investigate the ncRNA-mediated regulation, it is necessary to make full use of innovative sequencing techniques and computational tools. We further describe a comprehensive workflow for in silico ncRNA analysis, providing up-to-date platforms, databases and tools dedicated to ncRNA identification and functional annotation.

Abstract:The concept of nanopore analysis, using the pore-forming protein a-hemolysin to detect individual nucleic acids at a single-molecule level, was first proposed in 1996. Over the past two decades, tremendous progress has been made in the nanopore field, and nanopore analysis has become a label-free and high-throughput method for probing biomolecules and other analytes with single-molecule sensitivity, especially holds the promising for ‘‘third generation’’ DNA sequencing. However, challenges still remain in the experimental strategies and the design of whole nanopore-based instruments. Here, we proudly present a special topic dedicated to the topic of ‘‘Nanopore Analysis’’, with 8 reviews/articles providing up to date coverage of the experimental strategies, theoretical calculations and simulations, and instrument design. Reviews and articles on the experimental strategies cover control of DNA partitioning into a nanopore, detection of target DNA, and the advantages of nanopore-based DNA sequencing. The theoretical calculations and simulations discuss the translocation behavior of DNA, and an integrated measurement system and data analysis software are presented for instrument design. We believe that this topic is representative of current work in the field of nanopore analysis and demonstrates the continuing efforts made by Chinese researchers. We predict that Chinese researchers will make important contributions to this field, which will push this technology toward becoming a routine analytical tool, even approaching the goal of affordable and personalized devices for DNA sequencing. We hope this topic will provide readers with a thorough overview of nanopore techniques. We would like to take this opportunity to thank all the authors for their great contributions.

Abstract:<p>Inspired from ion channels in biology, nanopores have been developed as promising analytical tools. In principle, nanopores provide crucial information from the observation and analysis of ionic current modulations caused by the interaction between target analytes and fluidic pores. In this respect, the biological, chemical and physical parameters of the nanopore regime need to be well-understood and regulated for intermolecular interaction. Because of well-defined molecular structures, biological nanopores consequently are of a focal point, allowing precise interaction analysis at single-molecule level. In this overview, two analytical strategies are summarized and discussed accordingly, upon the challenges arising in case-dependent analysis using biological nanopores. One kind of strategies relies on modification, functionalization and engineering on nanopore confined interface to improve molecular recognition sites (on-pore strategies); The other kind of highlighted strategies concerns to measurement of various chemistry/biochemistry based interactions triggered by employed molecular agents or probes (off-pore strategies). In particularly, a few recent paradigms using these strategies for practical application of accurate analysis of biomarkers in biological fluids are illustrated. To end, the challenging and future outlook of using analytical tools by means of biological nanopores are depicted.</p>

Abstract 2081: Nano2NGS: A framework for converting nanopore sequencing data to NGS-liked sequencing data for data analysis

Abstract:Abstract Background: Nanopore sequencing, also known as single molecule real-time sequencing, enables deciphering single DNA/RNA molecules without the polymerase chain reaction (PCR). Although nanopore sequencing has made significant progress in some areas, its application has been limited compared with next-generation sequencing (NGS) due to specific design principle and data characteristics, especially in hotspot mutation detection, metagenomic analysis, short tandem repeat (STR) detection and human leukocyte antigen (HLA) typing. Methods: The Nano2NGS framework included 4 modules, namely Nano2NGS-Muta, -Meta, -STR and -HLA. For hotspot mutation detection, we tested Nano2NGS-Muta + Freebayes using simulated data including 12 hotspot mutations (SNVs and InDels), and standard sample including 7 hotspot mutations with ~5% mutation frequency. For metagenomic analysis, we tested Nano2NGS-Meta + Kraken2 using simulated data including 20 bacterial species from the NCBI database, and standard sample including 7 bacteria with ~14% theoretical microbial composition. For STR detection, we tested Nano2NGS-STR using simulated data including 4 STR markers (DYS392, DYS438, DYS448, and DYS635), and standard sample including 44 STR markers from the intersection of two commercial products. For HLA typing, we tested Nano2NGS-HLA + Athlates using 1 simulated data and 1 standard sample. The GM12878 gDNA sample was used as negative control. All samples have 3 experimental repetitive. The nanopore sequencing was performed on the QNome-9604/3841 instrument according to the manufacturer’s instructions. Results: The performance of all 4 modules in simulated datasets was perfect. In standard sample datasets, for hotspot mutation detection, we found the repeated experiments detection sensitivity was 95.24%, 100.00% and 85.71%, respectively. The limit of detection (LoD) of Nano2NGS-Muta + Freebayes may be 2% or even 5% according to the negative dataset. For metagenomic analysis, we found the overall performance of Nano2NGS-Meta + Kraken2 was better, and R-square value compared with expected relative abundance was 0.9357. For STR detection, we found Nano2NGS-STR achieved the best performance compared with Tandem-Genotypes and TriCoLOR, with 71.97% (9948) and 53.03% (2800M) concordance, respectively. For HLA typing, we found the result of Nano2NGS-HLA + Athlates was HLA-A*02/HLA-A*11, HLA-B*35/HLA-B*39 and HLA-C*07/HLA-C*12, which were consistent with the expected genotypes of allele group (field 1). Conclusions: Nano2NGS framework converts nanopore sequencing data into NGS-liked short-read data and can be compatible with the NGS data analysis software. Importantly, Nano2NGS breaks the barriers of data analysis methods between short-read sequencing and long-read sequencing, and accelerates the application of nanopore sequencing technology in scientific research and clinical practice. Abstract:Nanopore technique is a low-cost, ultrafast method for single-molecule level analysis without labels. Nanopore technique was first proposed more than 20 years ago and exhibited an excellent potential in DNA sequencing. So far, the commercial development of nanopore strand-sequencing as a portable device has been realized. Meanwhile, a remarkable number of studies have demonstrated that nanopores represent versatile single-molecule sensors for a wide range of molecules. Here, we mainly review the development of nanopore technique based on the interface interactions between biological pore and analytes such as proteins/peptides to obtain kinetic and thermodynamic structural information at single-molecule level. As examples, a large number of biological molecules and metal ions could be quantitatively detected by nanopore analysis, allowing its development for the future biotechnologies and medicine applications. Besides, the electrochemical measurement system is crucial for the nanopore technique. Therefore, we focus on advancements in relative software and ultralow current instrumentations with a high-bandwidth.

Abstract:Inspired by the biological processes of molecular recognition and transportation across membranes, nanopore techniques have evolved in recent decades as ultrasensitive analytical tools for individual molecules. In particular, nanopore-based single-molecule DNA/RNA sequencing has advanced genomic and transcriptomic research due to the portability, lower costs and long reads of these methods. Nanopore applications, however, extend far beyond nucleic acid sequencing. In this Review, we present an overview of the broad applications of nanopores in molecular sensing and sequencing, chemical catalysis and biophysical characterization. We highlight the prospects of applying nanopores for single-protein analysis and sequencing, single-molecule covalent chemistry, clinical sensing applications for single-molecule liquid biopsy, and the use of synthetic biomimetic nanopores as experimental models for natural systems. We suggest that nanopore technologies will continue to be explored to address a number of scientific challenges as control over pore design improves.

Abstract:There has been significant progress made in the field of nanopore biosensor development and sequencing applications, which address previous limitations that restricted widespread nanopore use. These innovations, paired with the large-scale commercialization of biological nanopore sequencing by Oxford Nanopore Technologies, are making the platforms a mainstay in contemporary research laboratories. Equipped with the ability to provide long- and short read sequencing information, with quick turn-around times and simple sample preparation, nanopore sequencers are rapidly improving our understanding of unsolved genetic, transcriptomic, and epigenetic problems. However, there remain some key obstacles that have yet to be improved. In this review, we provide a general introduction to nanopore sequencing principles, discussing biological and solid-state nanopore developments, obstacles to single-base detection, and library preparation considerations. We present examples of important clinical applications to give perspective on the potential future of nanopore sequencing in the field of molecular diagnostics.

Abstract:Nanopore sequencing technology has the potential to render other sequencing technologies obsolete with its ability to generate long reads and provide portability. However, high error rates of the technology pose a challenge while generating accurate genome assemblies. The tools used for nanopore sequence analysis are of critical importance as they should overcome the high error rates of the technology. Our goal in this work is to comprehensively analyze current publicly available tools for nanopore sequence analysis to understand their advantages, disadvantages, and performance bottlenecks. It is important to understand where the current tools do not perform well to develop better tools. To this end, we 1) analyze the multiple steps and the associated tools in the genome assembly pipeline using nanopore sequence data, and 2) provide guidelines for determining the appropriate tools for each step. We analyze various combinations of different tools and expose the tradeoffs between accuracy, performance, memory usage and scalability. We conclude that our observations can guide researchers and practitioners in making conscious and effective choices for each step of the genome assembly pipeline using nanopore sequence data. Also, with the help of bottlenecks we have found, developers can improve the current tools or build new ones that are both accurate and fast, in order to overcome the high error rates of the nanopore sequencing technology.

Abstract:Sequencing technology is the most commonly used technology in molecular biology research and an essential pillar for the development and applications of molecular biology. Since 1977, when the first generation of sequencing technology opened the door to interpreting the genetic code, sequencing technology has been developing for three generations. It has applications in all aspects of life and scientific research, such as disease diagnosis, drug target discovery, pathological research, species protection, and SARS-CoV-2 detection. However, the first- and second-generation sequencing technology relied on fluorescence detection systems and DNA polymerization enzyme systems, which increased the cost of sequencing technology and limited its scope of applications. The third-generation sequencing technology performs PCR-free and single-molecule sequencing, but it still depends on the fluorescence detection device. To break through these limitations, researchers have made arduous efforts to develop a new advanced portable sequencing technology represented by nanopore sequencing. Nanopore technology has the advantages of small size and convenient portability, independent of biochemical reagents, and direct reading using physical methods. This paper reviews the research and development process of nanopore sequencing technology (NST) from the laboratory to commercially viable tools; discusses the main types of nanopore sequencing technologies and their various applications in solving a wide range of real-world problems. In addition, the paper collates the analysis tools necessary for performing different processing tasks in nanopore sequencing. Finally, we highlight the challenges of NST and its future research and application directions.

Abstract:The biomedical field has always fostered innovation and the development of various new technologies. Beginning in the last century, demand for picoampere-level current detection in biomedicine has increased, leading to continuous breakthroughs in biosensor technology. Among emerging biomedical sensing technologies, nanopore sensing has shown great potential. This paper reviews nanopore sensing applications, such as chiral molecules, DNA sequencing, and protein sequencing. However, the ionic current for different molecules differs significantly, and the detection bandwidths vary as well. Therefore, this article focuses on current sensing circuits, and introduces the latest design schemes and circuit structures of different feedback components of transimpedance amplifiers mainly used in nanopore DNA sequencing.

Abstract:Abstract Nanopore technology is a promising label-free detection method. However, challenges exist for its further application in sequencing, clinical diagnostics and ultra-sensitive single molecule detection. The development of DNA nanotechnology nonetheless provides possible solutions to current obstacles hindering nanopore sensing technologies. In this review, we summarize recent relevant research contributing to efforts for developing nanopore methods associated with DNA nanotechnology. For example, DNA carriers can capture specific targets at pre-designed sites and escort them from nanopores at suitable speeds, thereby greatly enhancing capability and resolution for the detection of specific target molecules. In addition, DNA origami structures can be constructed to fulfill various design specifications and one-pot assembly reactions, thus serving as functional nanopores. Moreover, based on DNA strand displacement, nanopores can also be utilized to characterize the outputs of DNA computing and to develop programmable smart diagnostic nanodevices. In summary, DNA assembly-based nanopore research can pave the way for the realization of impactful biological detection and diagnostic platforms via single-biomolecule analysis.

Abstract:Nanopore sensors, owing to their distinctive structural properties, can be used to detect biomolecular translocation events. These sensors operate by monitoring variations in electric current amplitude and duration, thereby enabling the calibration and distinction of various biomolecules. As a result, nanopores emerge as a potentially powerful tool in the field of deoxyribonucleic acid (DNA) sequencing. However, the interplay between testing bandwidth and noise often leads to the loss of part of the critical translocation signals, presenting a substantial challenge for the precise measurement of biomolecules. In this context, innovative detection mechanisms have been developed, including optical detection, tunneling current detection, and nanopore field-effect transistor (FET) detection. These novel detection methods are based on but beyond traditional nanopore techniques and each of them has unique advantages. Notably, nanopore FET sensors stand out for their high signal-to-noise ratio (SNR) and high bandwidth measurement capabilities, overcoming the limitations typically associated with traditional solid-state nanopore (SSN) technologies and thus paving the way for new avenues to biomolecule detection. This review begins by elucidating the fundamental detection principles, development history, applications, and fabrication methods for traditional SSNs. It then introduces three novel detection mechanisms, with a particular emphasis on nanopore FET detection. Finally, a comprehensive analysis of the advantages and challenges associated with both SSNs and nanopore FET sensors is performed, and then insights into the future development trajectories for nanopore FET sensors in DNA sequencing are provided. This review has two main purposes: firstly, to provide researchers with a preliminary understanding of advancements in the nanopore field, and secondly, to offer a comprehensive analysis of the fabrication techniques, transverse current detection principles, challenges, and future development trends in the field of nanopore FET sensors. This comprehensive analysis aims to help give researchers in-depth insights into cutting-edge advancements in the field of nanopore FET sensors.

Abstract:Nanopore techniques are experiencing a gallop since it walked out the notebook and show its charm on the science arena. The nanoscale pore offers a single-molecule resolution with a label-free and high-selective manner for the research of molecular structures, molecular dynamics, single-molecule reactions and for a variety of applications in biophysics and bionanotechnology.In this review, we introduce the construction of three types of nanopore platforms along with the latest progress in DNA sensing,structure and dynamics analysis of peptides/proteins, and the detection of redox reactions with new sensing mechanisms. Then,we depict nanopore data processing methods which provide an insight of data mining under the background of big data. We could fully expect the great impact of nanopore techniques on not only for DNA sequencing and sensing applications, but also in protein sequencing and clinical diagnostics.

Abstract:A nanopore on an impermeable membrane, which separates two chambers containing electrolytic solution, can be used as a nanometre-sized Coulter counter for single-molecule biological sensing. With an applied potential, charged molecules are electrically dragged through the pore, and the analytical information is sequentially read out from the current blockades. Nucleic acid, which is an electrically charged polymer, is an ideal analyte for nanopore analysis and nanopore sequencing. With the advantages of high-speed, label-free and single-molecule resolution, a nanopore sequencer is considered to be the most promising candidate for the third-generation DNA sequencing. In this review, a brief history of nanopore sequencing to date is summarized and discussed along with future prospects. Although successfully demonstrated for known viral genome sequences, the nanopore sequencing technique still requires missing pieces like improved accuracy, automation and throughput for clinical diagnosis-level applications.

Abstract:We presented an integrated software system for analyzing nanopore data. This self-developed software provided rapid processes for accurate location, classification, and evaluation of every individual blockade. Using the proposed software, statistical analysis could be achieved easily and conveniently. The results of β -Amyloid 42 demonstrated that our data process could rapidly extract duration time and current amplitudes. In addition, our data process could accurately carry out statistical fittings.

Abstract:Much progress has been made in the biosensor area with the prosperity and development of nucleic acid nanotechnology and molecular biology. Especially, the advances made in dynamic DNA nanotechnology and the increasing sophistication of toehold-mediated strand displacement reactions have put new energy into nucleic acid-based biosensor designs. The exposure of the gene-editing ability of clustered regularly interspaced short palindromic repeats (CRISPR) associated proteins (Cas) has also greatly revolutionized the way nucleic acid can be operated in biosensing systems, providing versatile strategies for signal handling. Hence, in this review, we will discuss the application of these two technologies as the expanded tools for nucleic acid-based biosensors and focus on their strategies governing signal trans-duction. Besides, technologies like DNA computing and deep learning approaches which flashed in nucleic acid biosensors very recently are also discussed in the perspective and outlook part.(c) 2023 Elsevier B.V.
