Abstract:Wheat is the heterogenous polyploid plant with large chromosomes and high level of repetitive sequences. These characters have limited the progress of wheat genomics studies. Comparative genomics provided a platform for study of wheat genomics by using model plants Functional genomics focused on the expressed portion of the wheat genome. Its aim was determining the expression and function of genes. This paper reviews the application of comparative genomics in wheat genomic studies and the contents and methods of functional genomics of wheat.

Abstract:The research of plant genome has been transferred from the structural genomics focusing on determining the complete sequences of the genome to the functional genomics focusing on elucidating the biological function of genes. In this paper, a brief introduction of main methods of studying on the plant functional genome, such as serial analysis of gene expression (SAGE), expressed sequence tags (EST), differential expression profiles of gene chip, proteomics, bioinformatics and so on were summarized. Meanwhile, the research progress and etrospective prospective applications of the functional genomics were reviewed.

Abstract:: Using visual analytics techniques to compare genomic data can not only help understand the multi-omics function and structure behind gene sequences and the attributes, but also explore the influence of conservation and variation on genomic genetic relationship deeply. Therefore, visualization approaches are of great significance for data-intensive comparative genomics knowledge discovery. The related research on visual analysis of comparative genomics in recent years are reviewed. First, the data structure and visual analysis tasks of genomics sequences and the derived information are briefly described. Second, the spatial layout of the genome is classified into three categories: vertical discrete, horizontal continuous and radial nested. The advantages and disadvantages of these various mapping methods are also compared and summarized. Third, two main genome comparative relationships are extracted, i.e., interactive association and family hierarchical relationship, and then the relevant suitable visualization approaches are summarized. Finally, the challenges and opportunities of visualization methods for comparative genomics in data fusion, interaction and general framework are pointed out.

Abstract:Comparative genomics is a large-scale, holistic approach that compares two or more genomes to discover the similarities and differences between the genomes and to study the biology of the individual genomes. Comparative studies can be performed at different levels of the genomes to obtain multiple perspectives about the organisms. We discuss in detail the type of analyses that offer significant biological insights in the comparisons of (1) genome structure including overall genome statistics, repeats, genome rearrangement at both DNA and gene level, synteny, and breakpoints; (2) coding regions including gene content, protein content, orthologs, and paralogs; and (3) noncoding regions including the prediction of regulatory elements. We also briefly review the currently available computational tools in comparative genomics such as algorithms for genome-scale sequence alignment, gene identification, and nonhomology-based function prediction.

Current Issues in Molecular Biology

Abstract:Structural variation (SV) is a type of genetic variation identified through the comparison of genome structures which often have direct and significant associations with phenotypic variations. Building on the next-generation sequencing (NGS) technologies, research on plant structural variations are gaining momentum and have revolutionized our view on the functional impact of the ` hidden' diversity that were largely understudied before. Herein, we first describe the current state of plant genomic SV research based on NGS and in particular focus on the biological insights gained from the large-scale identification of various types of plant SVs. Specific examples are chosen to demonstrate the genetic basis for phenotype diversity in model plant and major agricultural crops. Additionally, development of new genomic mapping technologies, including optical mapping and long read sequencing, as well as improved computational algorithms associated with these technologies have helped to pinpoint the exact nature and location of genomic SVs with much better resolution and precision. Future direction of plant research on SVs should focus on the population level to build a comprehensive catalogue of SVs, leading to full assessment of their impact on biological diversity.

Abstract:Proteogenomics (PG) integrates the proteome with the genome and transcriptome to refine gene models and annotation. Coupled with single-cell (SC) assays, PG effectively distinguishes heterogeneity among cell groups. Affiliating spatial information to PG reveals the high-resolution circuitry within SC atlases. Additionally, PG can investigate dynamic changes in protein-coding genes in plants across growth and development as well as stress and external stimulation, significantly contributing to the functional genome. Here we summarize existing PG research in plants and introduce the technical features of various methods. Combining PG with other omics, such as metabolomics and peptidomics, can offer even deeper insights into gene functions. We argue that the application of PG will represent an important font of foundational knowledge for plants.

Abstract:Comparative genomics and computational biology offer powerful research tools for studying evolutionary mechanisms of organisms, and the identification and characterization of conserved/distant genes and gene families. The plant CNGC gene family encodes evolutionary conserved ion channel proteins involved in important signaling pathways and biological functions. The fundamental ideas and standard procedures for genome-wide identification and evolutionary analysis of plant cyclic nucleotide-gated ion channels employing various software, tools, and online servers have been discussed. In particular, this developed method focused on practical procedures involving the comparative analysis of paralogs and orthologs of CNGC genes in different plant species at different levels including phylogenetic analysis, nomenclature and classification, gene structure, molecular protein evolution, and duplication events as mechanisms of gene family expansion and synteny.

Abstract:Plant genomes are so highly diverse that a substantial proportion of genomic sequences are not shared among individuals.The variable DNA sequences,along with the conserved core sequences,compose the more sophisticated pan-genome that represents the collection of all non-redundant DNA in a species.With rapid progress in genome sequencing technologies,pan-genome research in plants is now acceler-ating.Here we review recent advances in plant pan-genomics,including major driving forces of structural variations that constitute the variable sequences,methodological innovations for representing the pan-genome,and major successes in constructing plant pan-genomes.We also summarize recent efforts toward decoding the remaining dark matter in telomere-to-telomere or gapless plant genomes.These new genome resources,which have remarkable advantages over numerous previously assembled less-than-perfect genomes,are expected to become new references for genetic studies and plant breeding.

Abstract:Genomics is the study of the genome of a cell or an organism, including efforts to determine the entire DNA sequence of an organism and fine-scale genetic mapping. Comparative genomics is the study of diversity and divergence among the genomes of individuals (population genomics) or among species to reveal evolutionary history of a taxonomic group and to discover features unique to a particular lineage or species. Functional genomics may include studies of gene functions and gene expression regulation, including genome-wide analyses of mRNA and non-coding RNA, protein expression, products of cellular metabolism, DNA methylation and histone modification, interaction of an individual's genome with drugs, and genome-wide association studies (GWAS), or linkage analysis to identify genetic variations linked to biologic traits or phenotypes. This chapter summarizes some of the major recent advances in the genomics of malaria parasites, with emphasis on comparative studies and functional genomics of the malaria parasite Plasmodium falciparum.
