Abstract:Short DNA duplexes are protected when λ DNA is digested with nuclease in the presence of λ repressor. As the ratio of repressor to operator is increased, six successively larger fragments are recovered, ranging in size from 35 to 100 base pairs, each of which binds repressor. Study of these fragments indicates that, at each of the two λ operators (oL and oR), repressor first binds to a unique site (not necessarily terminal), and that five additional sites are then filled in linear right-ward or left-ward order. The nucleotide sequences and affinities for repressor of oL and oR are not identical, although six fragments of similar size are protected at each operator. Evidence is presented arguing against the existence of hairpin-like structures in the operator fragments, and, moreover, it is shown that the operator duplex does not unwind when repressor binds to it.

Abstract:Nucleotide sequences in two wild-type and six mutant operators in the DNA of phage h are compared. Strikingly similar 17 base pair units are found which we identify as the repressor binding sites. Each operator contains multiple repressor binding sites separated by AT rich spacers. Elements of 2 fold rotational symmetry are present in each of the sites. Superimposed on each operator is an E. coli RNA polymerase recognition site (promoter). Similarities in the sequences of the two X promoters, a lac promoter, and an E. coli RNA polymerase recognition site in SV40 DNA are noted.

Abstract:In many eases in prokaryotes, transcription is regulated by the interaction of proteins with sites on DNA called operators and promoters. In the DNA of bacteriophage 4, for example, two separate operators are recognized by the same protein, the; t phage repressor. Repressor bound to operator 0 L blocks leftward transcription of gene N, and rightward transcription of gene tof is prevented by repressor bound to OR (Fig. l; for review see Ptashne, 1971).In this paper we show that each~ t operator consists of reiterated, nonidentical repressor binding sites, and we describe the arrangement of these sites within each operator. We also present evidence showing that a genetically defined RNA polymerase binding site (promoter) is located within one of the operators. Abstract:The cI repressor protein (cI) maintains bacteriophage lambda in the lysogenic state in infected Escherichia coli cells by binding cooperatively to three tandemly repeated sequences comprising the right operator (OR). Cooperative interactions occur between alternate pairs of cI dimers bound to adjacent sites. Although crystallographic studies have revealed the structure of the DNA in the 92 amino acid residue amino-terminal fragment-OL1 complex, the structure of the DNA within the OR-cI complex with intact, cooperatively bound cI has not been described. In this study, the structure of the DNA within OR was quantitatively examined using sequence and structure-dependent nuclease cleavage patterns as a function of cI binding. The cooperative binding of cI to OR1 and OR2 induces a conformational change in the DNA of OR3 that is detectable by both DNase I and 5-phenyl-1,10-phenanthroline. Hydroxyl radical footprinting indicates the presence of an "A-tract" between OR1 and OR2 at the site of a run of four adenine-thymine base-pairs, implying a stable bend between the sites of approximately 18 degrees. 5-Phenyl-1,10-phenanthroline footprinting reports conformational changes within the central base-pairs of all three sites that is dependent upon the sequence-specific binding of cI. The observed conformational changes are more extensive within OR2 and OR3 compared with OR1, consistent with an "induced-fit" model of sequence-specific recognition. A number of changes in nuclease reactivity within the individual binding sites were quantitatively correlated with cI binding at the other sites within OR. These results demonstrate that changes in the DNA structure are propagated among the sites in response to the binding of cI and imply a role for DNA sequence-dependent conformational changes in the mechanisms of both the intrinsic and cooperative binding reactions of cI to OR.

Abstract:The sequence of 72 base pairs of the rightward operator (O-R) of bacteriophage lambda is presented as determined with simple and rapid methods for direct DNA sequencing. The sequence of an operator mutant is also described. The methods are of general use in sequencing DNA fragments with unique 5' ends up to 50 base pairs in length. Previous experiments have shown that this operator contains multiple sites recognized by the lambda phage repressor. We believe we have identified three of these sites.

Abstract:The phage lambda operator OR1 and a 18 base pair symmetric lac operator have been studied by high resolution NMR. The imino proton resonances and the resonances of the unexchangeable protons (except the 5' and 5" sugar proton resonances) have been assigned by one- and two-dimensional NOE techniques. The imino proton resonances of OR1 and the symmetric lac operator have been used to monitor changes induced in the operator structure by the formation of a specific complex with the phage lambda cro protein and with the lac repressor N-terminal DNA binding domain ("headpiece"). Two regions within the OR1 sequence could be identified, where changes in the imino proton resonance positions occur: The central part around base pairs CG 9 and 10 and the region around base pairs AT 5 and CG 5. The TA base pair 6 is the only position in the symmetric lac operator, where the complex formation with headpiece induces a change.

Abstract:In many cases, transcriptional regulation involves the binding of transcription factors at sites on the DNA that are not immediately adjacent to the promoter of interest. This action at a distance is often mediated by the formation of DNA loops: Binding at two or more sites on the DNA results in the formation of a loop, which can bring the transcription factor into the immediate neighborhood of the relevant promoter. Though there have been a variety of insights into the combinatorial aspects of transcriptional control, the mechanism of DNA looping as an agent of combinatorial control in both prokaryotes and eukaryotes remains unclear. We use single-molecule techniques to dissect DNA looping in the lac operon. In particular, we measure the propensity for DNA looping by the Lac repressor as a function of the concentration of repressor protein and as a function of the distance between repressor binding sites. As with earlier single-molecule studies, we find (at least) two distinct looped states and demonstrate that the presence of these two states depends both upon the concentration of repressor protein and the distance between the two repressor binding sites. We find that loops form even at interoperator spacings considerably shorter than the DNA persistence length, without the intervention of any other proteins to prebend the DNA. The concentration measurements also permit us to use a simple statistical mechanical model of DNA loop formation to determine the free energy of DNA looping, or equivalently, the J-factor for looping.

Abstract:By assaying the binding of wild-type Cro to a set of 40 mutant lambda operators in vivo, we have determined that the 14 outermost base pairs of the 17 base pair, consensus lambda operator are critical for Cro binding. Cro protein recognizes 4 base pairs in a lambda operator half-site in different ways than cI repressor. The sequence determinants of Cro binding at these critical positions in vivo are nearly perfectly consistent with the model proposed by W. F. ANDERSON, D. H. OHLENDORF, Y. TAKEDA and B. W. MATTHEWS and modified by Y. TAKEDA, A. SARAI and V. M. RIVERA for the specific interactions between Cro and its operator, and explain the relative order of affinities of the six natural lambda operators for Cro. Our data call into question the idea that lambda repressor and Cro protein recognize the consensus lambda operator by nearly identical patterns of specific interactions.

Abstract:The molecular basis for regulation of lactose metabolism in Escherichia coli is well studied. Nonetheless, the physical mechanism by which the Lac repressor protein prevents transcription of the lactose promoter remains unresolved. Using multi-wavelength single-molecule fluorescence microscopy, we visualized individual complexes of fluorescently tagged RNA polymerase holoenzyme bound to promoter DNA. Quantitative analysis of the single-molecule observations, including use of a novel statistical partitioning approach, reveals highly kinetically stable binding of polymerase to two different sites on the DNA, only one of which leads to transcription. Addition of Lac repressor directly demonstrates that bound repressor prevents the formation of transcriptionally productive open promoter complexes; discrepancies in earlier studies may be attributable to transcriptionally inactive polymerase binding. The single-molecule statistical partitioning approach is broadly applicable to elucidating mechanisms of regulatory systems including those that are kinetically rather than thermodynamically controlled.

Abstract:The enterobacteria lambda phage is a paradigm temperate bacteriophage. Its lysogenic and lytic life cycles echo competition between the DNA binding $\lambda$-repressor (CI) and CRO proteins. Here we scrutinize the structure, stability and folding pathways of the $\lambda$-repressor protein, that controls the transition from the lysogenic to the lytic state. We first investigate the super-secondary helix-loop-helix composition of its backbone. We use a discrete Frenet framing to resolve the backbone spectrum in terms of bond and torsion angles. Instead of four, there appears to be seven individual loops. We model the putative loops using an explicit soliton Ansatz. It is based on the standard soliton profile of the continuum nonlinear Schrödinger equation. The accuracy of the Ansatz far exceeds the B-factor fluctuation distance accuracy of the experimentally determined protein configuration. We then investigate the folding pathways and dynamics of the $\lambda$-repressor protein. We introduce a coarse-grained energy function to model the backbone in terms of the C$_\alpha$ atoms and the side-chains in terms of the relative orientation of the C$_\beta$ atoms. We describe the folding dynamics in terms of relaxation dynamics, and find that the folded configuration can be reached from a very generic initial configuration. We conclude that folding is dominated by the temporal ordering of soliton formation. In particular, the third soliton should appear before the first and second. Otherwise, the DNA binding turn does not acquire its correct structure. We confirm the stability of the folded configuration by repeated heating and cooling simulations.

Refined Solution Structures of the Escherichia Coli Trp Holo- and Aporepressor

Abstract:The solution structures of the trp-repressor from Escherichia coli in both the liganded (holo-) and unliganded (apo-) form, have been refined by restrained molecular dynamics with simulated annealing using the program XPLOR and additional experimental constraints. The ensemble of refined holorepressor structures have a root-mean-square deviation (r.m.s.d.) of 0·8 Å relative to the average structure for the backbone of the dimer core (helices A, B, C, A′, B′, C′) and 2·5 Å for the helix-turn DNA-binding domain (helices D and E). The corresponding values for the aporepressor are 0·9 Å for the backbone of the ABC-dimer core and 3·2 Å for the DE helix-turn-helix. The r.m.s.d. of the average structures from the corresponding crystal structures are 2·3 Å for the holorepressor ABC core and 4·2 Å for its DE region; 2·3 Å for the aporepressor core and 5·5 Å for its DE region. The relative disorder of the DNA-binding domain is reflected in a number of experimental parameters including substantially more rapid backbone proton exchange rates, exchange-limited relaxation times and crystallographic B-factors. The stabilizing effect of the l-Trp ligand is evident in these measurements, as it is in the higher precision of the holorepressor structure.

Abstract:Bacteriophage λ uses site‐specific recombination to integrate and excise the viral chromosome into and out of the bacterial chromosome. Structures of higher‐order protein–DNA complexes of the four‐way Holliday junction recombination intermediates provided clarifying insights into the mechanisms, directionality, and regulation of these two pathways. The site‐specific recombination pathway of bacteriophage λ encompasses isoenergetic but highly directional and tightly regulated integrative and excisive reactions that integrate and excise the vial chromosome into and out of the bacterial chromosome. The reactions require 240 bp of phage DNA and 21 bp of bacterial DNA comprising 16 protein binding sites that are differentially used in each pathway by the phage‐encoded Int and Xis proteins and the host‐encoded integration host factor and factor for inversion stimulation proteins. Structures of higher‐order protein–DNA complexes of the four‐way Holliday junction recombination intermediates provided clarifying insights into the mechanisms, directionality, and regulation of these two pathways, which are tightly linked to the physiology of the bacterial host cell. Here we review our current understanding of the mechanisms responsible for regulating and executing λ site‐specific recombination, with an emphasis on key studies completed over the last decade.

Abstract:Transcription factors, which bind to a large number of sequences in the sea of genome non-specifically, affect the final outcome in a sequence-dependent manner and intrigued us to explore whether there exists any conformational preference of the DNA. Lac-repressor, binds to major groove of DNA with strong sequence specificity, also interacts with the minor groove of its operator by partially intercalating two symmetry related Leucine side-chains between two CG base pairs. We attempt to elucidate mechanisms of the structural and dynamic alterations of two different Lac operator DNA sequences upon Lac repressor recognition using molecular modelling and all-atom molecular dynamics simulations. The difference of hydrogen bonding network and deformation of DNA base pair step produce the asymmetric dynamics of the two subunits of Lac repressor protein. Variation of minor groove widths can direct overall shape complementarily between the DNA and protein surfaces indicating DNA is significantly deformed to accommodate the protein fold. Bending flexibility indirectly modulates the Lac binding activity that controls transcription efficiency. Thus we suggest that Lac operator is unique as it uses both Lock & Key mechanism for DNA recognition, where protein induced structural alteration of the receptor DNA is not required, and also Induced Fit/Conformational Selection model of recognition.

Abstract:The CII protein of bacteriophage X activates transcription from the phage promoters PRE, PI, and PAQ by bind-ing to two direct repeats that straddle the promoter -35 element. Although genetic, biochemical, and struc-tural studies have elucidated many aspects of XCII-mediated transcription activation, no precise structure of the transcription machinery in the process is available. Here, we report a 3.1-A cryo-electron microscopy (cryo-EM) structure of an intact XCII-dependent transcription activation complex (TAC-XCII), which com-prises XCII, E. coli RNAP-& sigma;70 holoenzyme, and the phage promoter PRE. The structure reveals the interactions between XCII and the direct repeats responsible for promoter specificity and the interactions between XCII and RNAP a subunit C-terminal domain responsible for transcription activation. We also determined a 3.4-A cryo-EM structure of an RNAP-promoter open complex (RPo-PRE) from the same dataset. Structural com-parison between TAC-XCII and RPo-PRE provides new insights into XCII-dependent transcription activation.

Abstract:The structure of the Cro repressor protein from phage lambda has been refined to a crystallographic R-value of 19.3% at 2.3 A resolution. The re fined model supports the structure as originally described in 1981 and provides a basis for comparison with the Cro-operator complex described in the accompanying paper. Changes in structure seen in different crystal forms and modifications of Cro suggest that the individual subunits are somewhat plastic in nature. In addition, the dimer of Cro suggests a high degree of flexibility, which may be important in forming the Cro-DNA complex. The structure of the Cro subunit as determined by NMR agrees reasonably well with that in the crystals (root-mean-square discrepancy of about 2 A for all atoms). There are, however, only a limited number of intersubunit distance constraints and, presumably for this reason, the different NMR models for the dimer vary substantially among themselves (discrepancies of 1.3 to 5.5 A). Because of this variation it is not possible to say whether the range of discrepancies between the X-ray and NMR Cro dimers (2.9 to 7.5 A) represent a significant difference between the X-ray and solution structures. It has previously been proposed that substitutions of Tyr26 in Cro increase thermal stability by the "reverse hydrophobic effect", i.e. by exposing 40% more hydrophobic surface to solvent in the folded form than in the unfolded state. The refined structure, however, suggests that Tyr26 is equally solvent exposed in the folded and unfolded states. The most stabilizing substitution is Tyr26-->Asp and in this case it appears that interaction with an alpha-helix dipole is at least partly responsible for the enhanced stability.

Abstract:Transcription regulation typically involves the binding of proteins over long distances on multiple DNA sites that are brought close to each other by the formation of DNA loops. The inherent complexity of the assembly of regulatory complexes on looped DNA challenges the understanding of even the simplest genetic systems, including the prototypical lac operon. Here we implement a scalable quantitative computational approach to analyze systems regulated through multiple DNA sites with looping. Our approach applied to the lac operon accurately predicts the transcription rate over five orders of magnitude for wild type and seven mutants accounting for all the combinations of deletions of the three operators. A quantitative analysis of the model reveals that the presence of three operators provides a mechanism to combine robust repression with sensitive induction, two seemingly mutually exclusive properties that are required for optimal functioning of metabolic switches.

Abstract:The experiments here show that chemically synthesized DNA containing fluorine at selected sites can be used to test specific predictions of a model for cro repressor--operator interaction. This is done by observation of the perturbation to the fluorine-19 NMR spectra of analogues of OR3 synthesized with 2'-deoxy-5-fluorouracil at specific positions in the DNA helix. Although the three-dimensional structure of the cro repressor from phage lambda has been determined by Matthews and co-workers [Anderson, W., Ohlendorf, D., Takeda, Y., & Matthews, B. (1981) Nature (London) 290, 754-758], direct structural observations on the complex of the protein with its specific DNA recognition sequence, OR3, are limited. From that structure of the protein, alone, a model of its complex to DNA was built by fitting B-form DNA, with some distortion [Ohlendorf, D., Anderson, W., Fisher, R., Takeda, Y., & Matthews, B. (1982) Nature (London) 298, 718-723]. That model proposes that the cro repressor contacts only one side of this DNA double helix and a number of specific protein--DNA contacts. To test the model, 2'-deoxy-5-fluorouracil was used to place the fluorine-19 nuclear spin-label on the side of the DNA contacting the cro repressor and on the opposite side facing away from the cro repressor. The results presented here are consistent with the prediction that lambda phage cro repressor contacts only one side of the DNA double helix.

Abstract:Single-chain repressor RR Tres is a derivative of bacteriophage 434 repressor, which contains covalently dimerized DNA-binding domains (amino acids 1–69) of the phage 434 repressor. In this single-chain molecule, the wild type domain R is connected to the mutant domain R TRES by a recombinant linker in a head-to-tail arrangement. The DNA-contacting amino acids of R TRES at the −1, 1, 2, and 5 positions of the a3 helix are T, R, E, S respectively. By using a randomized DNA pool containing the central sequence -CATACAAGAAAGN NNNN NTTT-, a cyclic, in vitro DNA-binding site selection was performed. The selected population was cloned and the individual members were characterized by determining their binding affinities to RR Tres The results showed that the optimal operators contained the TTAC or TTCC sequences in the underlined positions as above, and that the Kd values were in the 1 × 10 −12 mol/L-1 × 10 11 mol/L concentration range. Since the affinity of the natural 434 repressor to its natural operator sites is in the 1 × 10 −9 mol/L range, the observed binding affinity increase is remarkable. It was also found that binding affinity was strongly affected by the flanking bases of the optimal tetramer binding sites, especially by the base at the 5′ position. We constructed a new homodimeric single-chain repressor R TRES R TRES and its DNA-binding specificity was tested by using a series of new operators designed according to the recognition properties previously determined for the R TREs domain. These operators containing the consensus sequence GTAA GAAARN TTAC N or GGAA GAAARN TTCC N (R is A or G) were recognized by R TRES R TRES specifically, and with high binding affinity. Thus, by using a combination of random selection and rational design principles, we have discovered novel, high affinity protein-DNA interactions with new specificity. This method can potentially be used to obtain new binding specificity for other DNA-binding proteins.
An Autoinhibited Conformation of the DnaB-Replicative Helicase – phage λP Loader Complex

Abstract:Replicative helicases are closed protein rings and require loader proteins for assembly on DNA at origins of DNA replication. Multiple copies of the bacterial DnaC or the phage lambda P loader proteins bind to the closed planar ring of the DnaB replicative helicase and trigger its reconfiguration into an open spiral conformation wherein an internal chamber becomes accessible for entry to physiologically produced single stranded DNA at the replication origin. Although a great deal was learned from a previously determined cryo-EM structure of the E. coli DnaB helicase bound to the phage helicase loader lambda P (BP), the pentameric lambda P ensemble was not well resolved and this stymied deeper insights. We have revised the BP structure using X-ray and AlphaFold determined structures to interpret a 2.8 angstrom cryo-EM density map. We find that the lambda P ensemble adopts a profoundly asymmetric configuration; one copy of lambda P, which is visualized in full, binds at the top and bottom of the open DnaB spiral; presence of a single breach in the DnaB open spiral means that the remaining four copies of lambda P must adopt distinct, and currently unknown, conformations. Although DnaBs internal chamber remains accessible to entry of ssDNA, the lambda P protomer whose binding site spans the breach effectively blocks the path into the inner chamber and gives rise to an autoinhibited configuration for the BP complex. Comparisons of the lambda P and DnaC bound complexes of the DnaB helicase shed new light on how the two loaders, though unrelated in sequence or structure, converged on the same ring-opening mechanism. The autoinhibited conformation of the BP complex suggests structural changes that must accompany recruitment to the initiator protein complex at the replication origin.
