Selective Modes Affect Gene Feature of Brassica Species Between Diploids and Polyploids

Abstract:The genus Brassica contains a diverse group of important vegetables and oilseed crops. To date, genome sequencing has been completed for the six species (B. rapa, B. oleracea, B. nigra, B. carinata, B. napus, and B. juncea) in U’s triangle model. The aim of the study is to analyze the functions and characteristics for positively and negatively selected genes (PSGs and NSGs) between diploid and tetraploid combinations (Bra/Bol-Bna and Bra/Bni-Bju). In this study, the Ka, Ks, and Ka/Ks were investigated by comparing 780,489 orthologs. The resulting data showed that Ka is the determinant factor for Ka/Ks, and the mean Ka/Ks ratio of the A. thaliana–Brassica combinations was significantly lower than that of the within-Brassica combinations. A total of 6,547 PSGs and 18,451 NSGs were found, of which, no obvious difference was found between the combinations Bra-Bju and Bni-Bju; by contrast, a higher number of PSGs were identified in the combination of Bol-Bna (2,384 pairs) than in Bra-Bna (1,642 pairs). Functional enrichment analysis found that the PSGs were enriched in 55 biological processes, largely associating with transcription, cell differentiation, and multicellular organism development. Regarding the NSGs, over 280 biological processes were enriched, mainly associated with response to stresses. Statistical analysis found that the seed oil content were positively selected in B. napus domestication history. In gene features analysis, PSGs exhibited higher single copy, shorter exon length, lower GC content, fewer exon number and lower expression level than NSGs. Finally, we comprehensively and systematically estimated the divergence time according to distribution of Ks to unify the evolution and domestication of the polyploid Brassica species. This study provides valuable insights into the selective mode and the evolutionary history of Brassica species. These PSGs may provide resources for phenotypic selection in modern breeding of Brassica crops.
