Comparative Single-Cell Association Analysis of Inflammatory Bowel Disorders

Abstract:GWAS identified more than 240 risk variants associated with IBD. However, due to multiple risk factors and the cell-type/tissue-dependent impact of genetic variants, the etiology of IBD is still elusive. In this study, we employed cell-type/tissue-specific association analysis to explore the underlying mechanism of IBD, UC, and CD. GWAS datasets were obtained from the K. M. de Lange et al. ’s study. In contrast, cell-type/tissue-specific genes expression data were acquired from the GTEx and DICE databases. We implemented the MAGMA method to find cell-type/tissue-specific correlations with IBD, UC, and CD. Furthermore, topGO R and g:Profile were used to assess the functional profiles of the predicted gene sets. As expected, IBD, CD, and UC were associated with blood, spleen, and small intestine. In addition, IBD was also associated with lung tissue. Furthermore, the immune cell association study revealed that IBD was significantly correlated to T cell CD4 TH17, TH2, TH1/17, monocyte classical, and monocyte non-classical. While CD was correlated to T cell CD4 TH1 and TH1/17, UC was associated with T cell CD4 TH2. Gene prioritization analysis identified the most promising genes, including SULT1A1, ITGA4, TNFSF8, KIF21B, IL18R1, IL10, SP140, RUNX3, LIME1, IKZF3, and GPR183. Moreover, functional profile analysis of predicted genes revealed common and distinct pathways implicated in the pathophysiology of IBD, UC, and CD.
