Abstract:Crystalline solids, such as metal, metal oxides, zeolites, and metal-organic frameworks (MOFs), have been intensively investigated both as traditional and state-of-the-art materials.They have been implemented in a wide range of applications from industrial use to laboratorial research.The applications are closely associated with the physical and chemical properties, which are determined by the atomic crystal structures.Thus, structure determination is arguably the most important characterization step for crystalline materials.Although single crystal X-ray diffraction (SCXRD) is the most practiced and routine method for structure determination, the acquisition of adequate data quality from weakly scattering nano-and micro-sized crystals remains a challenge.While powder Xray diffraction is more suitable technique for handling small crystals, structure determination can be challenging due to severe peak overlap as a consequence of large lattices, complexity of the structures themselves, as well as phase mixtures.Microcrystal electron diffraction (MicroED)[1] or 3-dimensional electron diffraction (3D ED) [2,3] techniques have shown to be powerful for structural determination of 'intractable' crystals that are too small for SCXRD analysis.These techniques benefit from the strong interaction between electrons and matter.Compared to X-ray, electrons generate much higher signal-to-noise ratios, even when the volume of the crystals are 6 or 7 orders of magnitude smaller.A series of ED patterns can be acquired by tilting a crystal around the goniometer axis of a transmission electron microscope (TEM).After reconstruction of the 3D reciprocal lattice, and extracting intensities, the acquired ED data can be applied as SCXRD-like data for structural analysis.We have successfully applied the ED techniques for ab initio structure determination of novel nanocrystalline zeolites and MOFs [4][5][6][7], and demonstrated that the technique can achieve an accuracy comparable to SCXRD [8].Because zeolites and MOFs are sensitive to radiation damage, fast data acquisition is key to the analysis.Nowadays, a complete data can be acquired in 15-150 seconds using continuous goniometer tilt, and the electron dose can be limited to below 0.1 e Å-2.As a consequence, important details beyond the crystal structure can be revealed.For example, the preferred positions of solvents can be determined, and hydrogen bonding can be identified between the solvent molecules and the framework [4].Such key information of guest-host interactions plays a key role in understanding adsorption properties of porous materials.Moreover, using the MicroED/3D ED method, the positions of different metal cations in MOFs can be directly determined, which is crucial for obtaining key knowledge on the catalytic properties [5].To further automate the structural analysis, serial rotation electron diffraction method[9] was developed for automated data collection, processing, and structure solution.The large number of data makes it possible for quantitative phase analysis, and for detection of minor phases that may not be detectable by X-ray diffraction.
Complete 3D Electron Diffraction Data Collection - New Methods and Applications

Abstract:Electron crystallography is a unique technique for structure analysis of crystals too small to be studied by single-crystal X-ray diffraction, even using a synchrotron radiation.Many different structures including the most complicated zeolites and quasicrystal approximants have been solved by electron diffraction (ED) and high-resolution transmission electron microscopy (HRTEM) combined with crystallographic image processing.[1] Even though, electron crystallography is not widely used for structure analysis compared to X-ray diffraction.The main reasons for this are 1) dynamical scattering; 2) incomplete data and 3) the techniques are not feasible and highly skilful operators are needed.The later often requires a long and hard training period.We have developed several new methods to tackle those problems.Dynamical scattering may be reduced when the incident electron beam is tilted off the zone axes.This is achieved in precession electron diffraction (PED).We have developed a new software-based method -the digital sampling method to automatically collect a series of ED frames while the electron beam is precessed.[2]Several different post-processing strategies are developed for extracting the ED data and combining them to a PED pattern.The intensity data obtained by the digital sampling method were used for structure refinement of K 2 O⋅7Nb 2 O 5 .The data quality is shown to be comparable to, and in some cases even better than that obtained using a hardware-based electron precession device.We have combined digital electron beam rotations with goniometer tilts for collecting complete 3D electron diffraction data.[3]A 3D electron diffraction dataset with an tilt range of ± 70° can be collected automatically from a nanosized crystal on a JEOL JEM2100 TEM.More than one thousand electron diffraction patterns can be collected within 1-2 hours, with a step of 0.05° -0.1° for each ED frame.There is no need for pre-alignment of the crystal.The ED patterns are combined into a 3D reciprocal lattice, from which the unit cell parameters and space group can be determined.ED intensities of all reflections can be extracted and used for structure solution and refinement.Diffuse scattering and diffraction streaks caused by crystal defects can be quantified and used for studying the defect structures in the crystals.The power of the new methods for structure analysis is demonstrated on several inorganic structures and zeolites.The automation procedure for collection of complete 3D ED data from nano-sized crystals opens new possibilities and applications of electron diffraction for structure analysis.

Abstract:Crystallography of nanocrystalline materials has witnessed a true revolution in the past 10 years, thanks to the introduction of protocols for 3D acquisition and analysis of electron diffraction data. This method provides single-crystal data of structure solution and refinement quality, allowing the atomic structure determination of those materials that remained hitherto unknown because of their limited crystallinity. Several experimental protocols exist, which share the common idea of sampling a sequence of diffraction patterns while the crystal is tilted around a noncrystallographic axis, namely, the goniometer axis of the transmission electron microscope sample stage. This Outlook reviews most important 3D electron diffraction applications for different kinds of samples and problematics, related with both materials and life sciences. Structure refinement including dynamical scattering is also briefly discussed.3D electron diffraction allows the atomic structure determination of inorganic, organic, and macromolecular materials that remained hitherto unknown because of their limited crystal size.

Abstract:The advance of electron crystallographic techniques during the last decade has had a significant impact on the structural analysis of micro- and nanocrystalline materials. 3D electron diffraction and atomic-resolution imaging are cornerstones of electron crystallography. In the chapter “Structural studies of inorganic materials by electron crystallography” we cover a broad range of topics, from the principles of image and diffraction pattern formation inside a transmission electron microscope, to recent advances in data collection and processing, making possible ab-initio crystal structure solution as well as in-depth microstructural investigations from μm- and nm-size regions of inorganic materials. We focus on obtaining detailed structural information at atomic resolution, which is essential for developing new materials, optimizing their properties and utilizing their full functionality.

Abstract:Porous crystalline materials such as zeolites, metal-organic frameworks (MOFs) and covalent organic frameworks (COFs) have attracted great interest due to their well-defined pore structures in molecular dimensions. Knowing the atomic structures of porous materials is crucial for understanding their properties and exploring their applications. Many porous materials are synthesized as polycrystalline powders, which are too small for structure determination by X-ray diffraction. Three-dimensional electron diffraction (3DED) has been developed for studying such materials. In this Minireview, we summarize the recent developments of 3DED methods and demonstrate how 3DED revolutionized structural analysis of zeolites, MOFs, and COFs. Zeolites and MOFs whose structures remained unknown for decades could be solved. New approaches for design and targeted synthesis of novel zeolites could be developed. Moreover, we discuss the advances of structural analysis by 3DED in revealing the unique structural features and properties, such as heteroatom distributions, mixed-metal frameworks, structural flexibility, guest-host interactions, and structure transformation.

Abstract:Electrons interact strongly with matter, which makes it possible to obtain high-resolution electron diffraction data from nano- and submicron-sized crystals. Using electron beam as a radiation source in a transmission electron microscope (TEM), ab initio structure determination can be conducted from crystals that are 6–7 orders of magnitude smaller than using X-rays. The rapid development of three-dimensional electron diffraction (3DED) techniques has attracted increasing interests in the field of metal-organic frameworks (MOFs), where it is often difficult to obtain large and high-quality crystals for single-crystal X-ray diffraction. Nowadays, a 3DED dataset can be acquired in 15–250 s by applying continuous crystal rotation, and the required electron dose rate can be very low (<0.1 e s−1 Å−2). In this review, we describe the evolution of 3DED data collection techniques and how the recent development of continuous rotation electron diffraction techniques improves data quality. We further describe the structure elucidation of MOFs using 3DED techniques, showing examples of using both low- and high-resolution 3DED data. With an improved data quality, 3DED can achieve a high accuracy, and reveal more structural details of MOFs. Because the physical and chemical properties of MOFs are closely associated with their crystal structures, we believe 3DED will only increase its importance in developing MOF materials.

Abstract:The study of crystals at atomic level by electrons – electron crystallography – is an important complement to X-ray crystallography. There are two main advantages of structure determinations by electron crystallography compared to X-ray diffraction: (i) crystals millions of times smaller than those needed for X-ray diffraction can be studied and (ii) the phases of the crystallographic structure factors, which are lost in X-ray diffraction, are present in transmission-electron-microscopy (TEM) images. In this paper, some recent developments of electron crystallography and its applications, mainly on inorganic crystals, are shown. Crystal structures can be solved to atomic resolution in two dimensions as well as in three dimensions from both TEM images and electron diffraction. Different techniques developed for electron crystallography, including three-dimensional reconstruction, the electron precession technique and ultrafast electron crystallography, are reviewed. Examples of electron-crystallography applications are given. There is in principle no limitation to the complexity of the structures that can be solved by electron crystallography.

Abstract:The three-dimensional X-ray diffraction (3DXRD) is a new,advanced technique for materials characterization.This technique utilizes high-energy synchrotron X-rays to characterize the 3D crystallographic structure and strain/stress state of bulk materials.As the measurement is non-destructive,the microstructural evolution as a function of time can be followed,i.e.it allows 4D (x,y,z characterizations,t).The high brilliance of synchrotron X-rays ensures that diffraction signals from volumes of micrometer scale can be quickly detected and distinguished from the background noise,i.e.its spatial resolution can be micrometer scale and the measurement can be conducted within a reasonable time frame (a few hours).The 3DXRD microscope has originally been developed in cooperation between former Ris(o) National Laboratory and the European Synchrotron Radiation Facility.Currently,this technique has been implemented in several large synchrotron facilities,e.g.the Advanced Photon Source (APS) in USA and the Spring-8 in Japan.Another family of 3DXRD technique that utilizes white beam synchrotron X-rays has also been developed in parallel in cooperation between Oak Ridge National Laboratory and APS.This article reviews the 3DXRD technique.The content includes the idea behind the technique,the principle and specification (spatial, angular,temporal resolutions and sample environment etc.) of the technique.Several applications of the techniques in metallurgy are given,including: grain-scaled stress analysis during tensile deformation,recrystallization growth kinetics,recrystallization nucleation,growth of individual recrystallized grain,grain growth after recrystallization,and local residual strain/stress analysis.The recent development of the 3DXRD technique and its potential use for materials science in the future will be briefly discussed at the end.

Abstract:Several recent and advanced applications of electron crystallography are reviewed. They range from a series of intermetallic compounds solved from electron diffraction data by direct methods and a large number of structures with different complexity solved from electron diffraction data collected using the recently developed automated diffraction tomography (ADT). 3D reconstruction of HRTEM images from several different zone axes are demonstrated on one of the most complex zeolites IM-5 and the first tricontinuous mesoporous silica IBN-9. Combination of electron crystallography and powder X-ray diffraction for structure determination of two zeolite catalysts IM-5 and ITQ-37 is demonstrated. Finally, applications of crystallographic image processing to planar defects in silicate minerals are shown, using so-called artificial crystals, produced by repeating the defect in a crystalline way by image processing. Most of those crystals are nanosized, too small to be studied by single-crystal X-ray diffraction. They are also too complex to be solved by powder X-ray diffraction. Only electron crystallography can handle these nanosized crystals.

Abstract:Phase transitions of materials are usually accompanied by a remarkable change of properties. Tracing and identifying the structural changes at the atomic scale is the key to understanding the fundamental mechanisms behind their performances. However, the direct observation of three-dimensional structural transformations in single nanocrystals has been rarely achieved. Herein we reported the development of an in situ three-dimensional electron diffraction (3D ED) approach for single nanocrystal structural analysis by combining 3D ED with in situ transmission electron microscopy. Each data set covering a crystal tilting range of 50 degrees was collected in around 1 min at the set temperature using an in situ heating holder. The feasibility of this protocol was proved by its successful application in investigating the metal-insulator transition (MIT) of vanadium dioxide (VO2) crystals with atomic precision. Moreover, local domains were found in the monoclinic phase before and after the annealing process, of which the orientations obey a 4-fold rotation symmetry along the a-axis.

Abstract:Zeolites have received great attention due to their wide applications in various fields such as catalysis, adsorption/separation, ion exchange, etc. Determining the atomic crystal structure of zeolites is crucial to understanding their functions and exploring their applications. Due to the difficulty of synthesizing large single crystals, the structures of many zeolites cannot be solved using conventional single-crystal X-ray diffraction methods. Three-dimensional electron diffraction (3D ED) has witnessed rapid development during the past decade and has shown its powerful ability in the structure determination of zeolites. In this review, we will briefly introduce the development history of 3D ED and summarize recent advances in the application of 3D ED for the analysis of zeolite structures, along with several typical examples in this research field.

Abstract:Along with the adoption of three-dimensional electron diffraction (3D ED/MicroED) as a mainstream tool for structure determination from sub-micron single crystals, questions about best practices regarding each step along the workflow, from data collection to structure solutions, arise. In this paper, we discuss three particular aspects of a 3D ED/MicroED experiment which, after hundreds of structures solved in Rigaku's laboratories, we have found to be important to consider carefully. First, for a representative model system of a hydrated compound (trehalose dihydrate), we show that cryo-transfer of the sample into the diffractometer is an effective means to prevent dehydration, while cooling of the sample without cryo-transfer yields a marginal improvement only. Next, we demonstrate for a small (tyrosine) and a large (clarithromycin) organic compound, how a simplified and fast workflow for dynamical diffraction calculations can determine absolute crystal structures with high confidence. Finally, we discuss considerations and trade-offs for choosing an optimal effective crystal-to-detector distance; while a long distance is mandatory for a protein (thaumatin) example, even a small molecule with difficult diffraction behavior (cystine) yields superior results at longer distances than the one used by default.

Abstract:Metal-organic frameworks (MOFs) and covalent organic frameworks (COFs) have emerged as the most widely investigated classes of porous materials during the past two decades. The almost unlimited combination of building units (metal clusters and organic molecules) endows highly tuneable porosities and functionalities that are appealing for a wide scope of applications. The applications of MOFs and COFs depend on their physical and chemical properties, which in turn are determined by the arrangement of atoms – the crystal structures. Therefore, structure determination is arguably the most important characterization step for MOFs and COFs. While single crystal X-ray diffraction (SCXRD) is the most widely used method for structure determination, many MOFs and COFs are synthesized in too small sizes or their crystal qualities are too low for SCXRD. During recent years, three-dimensional electron diffraction (3DED) methods has undergone rapid developments and can be used for structure determination of nano- and submicro-sized crystals to overcome this fundamental drawback. In this review, we summarize the development of 3DED methods and their applications for structure elucidation of MOFs and COFs. Advances of 3DED data collection techniques are described, from step-wise rotation to continuous rotation of the crystal. The latter allows fast data collection which is crucial for beam sensitive materials including MOFs and COFs. Examples of ab initio structure determination of various MOFs and COFs by using 3DED are presented, with highlighted examples for solving the structures of mesoporous MOFs, mixed-metal MOFs, flexible MOFs, and for studying host–guest interactions. Finally, the accuracy and reproducibility of structure determination by 3DED are presented. We show the structure information obtained from 3DED provides crucial insights into structure–property relationships, which could further accelerate the development of new functional materials.

Abstract:With the advance of electron diffraction techniques in individual orientation analysis, traditional crystallographic characterization methods could be simplified, thus offering chances to develop some new approaches. In recent years, our group has devoted to working on possible extensions of the SEM and TEM based techniques for crystallographic analyses on a microstructure- and orientation-specific level. Several methods are illustrated in this paper, including the determination of dislocation type and Burgers vector without recourse to the traditional g.b invisibility condition, the identification of twinning mode and complete twinning elements for any crystal symmetry that requires minimum initial data input, and the characterization of specific interface plane or slip plane using only one sample observation plane instead of two perpendicular sample planes. These new extensions of characterization methods have proven to facilitate the related microstructural examinations.

Abstract:: Electron diffraction is one of the basic techniques to study crystal structures. With the improvement of the transmission electron microscope hardware facilities and the development of structural analysis methods, electron diffraction plays an increasingly important role in exploring the relationship between the material structures and their physical properties. In this review, the progress of crystal structure determination using electron diffraction was mainly discussed. Our group has analyzed many complex crystal structures including inorganic functional materials, zeolites and covalent organic framework materials, utilizing selected area electron diffraction and three-dimensional electron diffraction technology combined with powder X-ray diffraction, single crystal X-ray diffraction, high-resolution electron microscopy and other characterization methods.

Abstract:ConspectusIn the development of 2D metal-organic frameworks (MOFs) and 2D covalent organic frameworks (COFs), obtaining structural details at the atomic level is crucial to understanding their properties and related mechanisms in potential applications. However, since 2D-MOFs and COFs are composed of layered structures and often exhibit sheet-like morphologies, it is challenging to grow large crystals suitable for single-crystal X-ray diffraction (SCXRD). Therefore, ab initio structure determination, which refers to solving the structure directly from experimental data without using any prior knowledge or computational input, is extremely rare for 2D-MOFs and COFs. In contrast to SCXRD, three-dimensional electron diffraction (3DED) only requires crystals sized in tens or hundreds of nanometers, making it an ideal method for single-crystal analysis of 2D-MOFs and COFs and obtaining their fine structural details.In this Account, we describe our recent development of the 3DED method and its application in structure determination and property studies of 2D-MOFs and COFs. A key development is the establishment of a continuous 3DED data collection protocol. By collecting electron diffraction (ED) patterns continuously while performing crystal tilting, the electron dose applied to the target nanocrystal is greatly reduced. This allows the acquisition of high-resolution 3DED data from 2D-MOFs and COFs by minimizing their damage under the electron beam. We have also developed an approach to couple 3DED with real-space structure solution methods, i.e., simulated annealing (SA), for single-crystal structural analysis of materials that do not have high crystallinity. We successfully determined two 2D-COF structures by combining 3DED with SA.We provide several examples demonstrating the application of 3DED for the ab initio structure determination of 2D-MOFs and COFs, revealing not only their in-plane structures but also their stacking modes at the atomic level. Notably, the obtained structural details serve as the foundation for further understanding the properties of 2D-MOFs and COFs, such as their electronic band structures, charge mobilities, etc. Beyond structure determination, we describe our work on using 3DED as a high-throughput method for the discovery of new materials. Using this approach, we discovered a novel MOF that was present only in trace amounts within a multiphasic mixture. Through this discovery, we were able to tune the synthesis conditions to obtain its pure phase.We detail how 3DED can be used to probe different levels of molecular motions in MOFs through the analysis of anisotropic displacement parameters (ADPs). Additionally, we show that 3DED can provide accurate information about intermolecular weak interactions such as hydrogen bonding and van der Waals (vdW) interactions. Our studies demonstrate that 3DED is a valuable method for the structural analysis of 2D-MOFs and COFs. We envision that 3DED can accelerate research in these fields by providing unambiguous structural models at the atomic level.
Acquisition of high-quality three-dimensional electron diffuse scattering data

Abstract:The diffraction patterns of crystalline materials with local order contain sharp Bragg reflections as well as highly structured diffuse scattering. The instrumental requirements, experimental parameters and data processing techniques for obtaining high-quality diffuse scattering data have previously been determined for X-ray and neutron diffraction, but not yet for electron diffraction. In this study, we show that the spatial resolution of the diffuse scattering in three-dimensional electron diffraction (3D ED) data depends on various effects, including the convergence of the electron beam, the point spread function of the detector and the crystal mosaicity. In contrast to single-crystal X-ray diffraction, the detector point spread function for 3D ED is broader for a hybrid pixel detector than for a CCD. In our study, we also compare the diffuse scattering in 3D ED data with the diffuse scattering in single-crystal X-ray diffraction data and show that the diffuse scattering in 3D ED data can be obtained with a quality comparable to that from single-crystal X-ray diffraction. As electron diffraction requires much smaller crystal sizes than X-ray diffraction, this opens up the possibility to investigate the local structure of many technologically relevant materials for which no crystals large enough for single-crystal X-ray diffraction are available.
