Abstract:Surface based 3D shape analysis plays a fundamental role in computer vision and medical imaging. This work proposes to use optimal mass transport map for shape matching and comparison, focusing on two important applications including surface registration and shape space. The computation of the optimal mass transport map is based on Monge-Brenier theory, in comparison to the conventional method based on Monge-Kantorovich theory, this method significantly improves the efficiency by reducing computational complexity from $O(n^2)$ to $O(n)$ . For surface registration problem, one commonly used approach is to use conformal map to convert the shapes into some canonical space. Although conformal mappings have small angle distortions, they may introduce large area distortions which are likely to cause numerical instability thus resulting failures of shape analysis. This work proposes to compose the conformal map with the optimal mass transport map to get the unique area-preserving map, which is intrinsic to the Riemannian metric, unique, and diffeomorphic. For shape space study, this work introduces a novel Riemannian framework, Conformal Wasserstein Shape Space, by combing conformal geometry and optimal mass transport theory. In our work, all metric surfaces with the disk topology are mapped to the unit planar disk by a conformal mapping, which pushes the area element on the surface to a probability measure on the disk. The optimal mass transport provides a map from the shape space of all topological disks with metrics to the Wasserstein space of the disk and the pullback Wasserstein metric equips the shape space with a Riemannian metric. We validate our work by numerous experiments and comparisons with prior approaches and the experimental results demonstrate the efficiency and efficacy of our proposed approach.

Abstract:In this paper, we propose using orientation difference length distribution (ODLD) to represent a 3D view of each object with a free form surface. ODLD has a number of advantages over the shape distribution. A comparative study of ODLD and the shape distribution has shown that the former is significantly more accurate for 3D free form surface matching than the latter.

Abstract:Feature extraction and matching (FEM) for 3D shapes finds numerous applications in computer graphics and vision for object modeling, retrieval, morphing, and recognition. However, unavoidable incorrect matches lead to inaccurate estimation of the transformation relating different datasets. Inspired by AdaBoost, this paper proposes a novel iterative re-weighting method to tackle the challenging problem of evaluating point matches established by typical FEM methods. Weights are used to indicate the degree of belief that each point match is correct. Our method has three key steps: (i) estimation of the underlying transformation using weighted least squares, (ii) penalty parameter estimation via minimization of the weighted variance of the matching errors, and (iii) weight re-estimation taking into account both matching errors and information learnt in previous iterations. A comparative study, based on real shapes captured by two laser scanners, shows that the proposed method outperforms four other state-of-the-art methods in terms of evaluating point matches between overlapping shapes established by two typical FEM methods, resulting in more accurate estimates of the underlying transformation. This improved transformation can be used to better initialize the iterative closest point algorithm and its variants, making 3D shape registration more likely to succeed.

Abstract:We present a novel approach for shape representation using support vector domain description (SVDD). The shape contour of an object is mapped to spherical surface in high dimensional feature space, where similar contours with different size look like concentric spheres in the learned feature/kernel space. Shape matching in cluttered image, therefore, can be seen as finding the corresponding super spherical surface after the nonlinear transformation. The shape model, which consists of several Support Vectors (SVs), is partially invariant to contour scaling and rotation. A coarse-to-fine strategy is then adopted for shape matching in the forward matching process. Experimental results show that the approach is robust and suitable for shape-based image retrieval. In addition, our approach enables the user to fast construct the template shape by a small quantity of points which represent the shape roughly. The precise shape contour is not needed. It can greatly improve the human-machine interaction friendliness of practical image retrieval systems. Though our analysis is based on 2D shapes, this idea can be easily extended to the 3D shapes.
Integrating Efficient Optimal Transport and Functional Maps For Unsupervised Shape Correspondence Learning

Abstract:In the realm of computer vision and graphics, accurately establishing correspondences between geometric 3D shapes is pivotal for applications like object tracking, registration, texture transfer, and statistical shape analysis. Moving beyond traditional hand-crafted and data-driven feature learning methods, we incorporate spectral methods with deep learning, focusing on functional maps (FMs) and optimal transport (OT). Traditional OT-based approaches, often reliant on entropy regularization OT in learning-based framework, face computational challenges due to their quadratic cost. Our key contribution is to employ the sliced Wasserstein distance (SWD) for OT, which is a valid fast optimal transport metric in an unsupervised shape matching framework. This unsupervised framework integrates functional map regularizers with a novel OT-based loss derived from SWD, enhancing feature alignment between shapes treated as discrete probability measures. We also introduce an adaptive refinement process utilizing entropy regularized OT, further refining feature alignments for accurate point-to-point correspondences. Our method demonstrates superior performance in non-rigid shape matching, including near-isometric and non-isometric scenarios, and excels in downstream tasks like segmentation transfer. The empirical results on diverse datasets highlight our framework's effectiveness and generalization capabilities, setting new standards in non-rigid shape matching with efficient OT metrics and an adaptive refinement module.

Abstract:We present a novel area-preservation mapping/flattening method using the optimal mass transport technique, based on the Monge-Brenier theory. Our optimal transport map approach is rigorous and solid in theory, efficient and parallel in computation, yet general for various applications. By comparison with the conventional Monge-Kantorovich approach, our method reduces the number of variables from O(n(2)) to O(n), and converts the optimal mass transport problem to a convex optimization problem, which can now be efficiently carried out by Newton's method. Furthermore, our framework includes the area weighting strategy that enables users to completely control and adjust the size of areas everywhere in an accurate and quantitative way. Our method significantly reduces the complexity of the problem, and improves the efficiency, flexibility and scalability during visualization. Our framework, by combining conformal mapping and optimal mass transport mapping, serves as a powerful tool for a broad range of applications in visualization and graphics, especially for medical imaging. We provide a variety of experimental results to demonstrate the efficiency, robustness and efficacy of our novel framework.

Abstract:Shape Matching under Affine Transformation (SMAT) is an important issue in shape analysis. Most of the existing SMAT methods are sensitive to noise or complicated because they usually need to extract the edge points or compute the high order function of the shape. To solve these problems, a new SMAT method which combines the low order shape normalization and the multi-scale area integral features is proposed. First, the shapes with affine transformation are normalized into their orthogonal representations according to the moments and an equivalent resample. This procedure transforms the shape by several linear operations: translations, scaling, and rotation, following by a resample operation. Second, the Multi-Scale Area Integral Features (MSAIF) of the shapes which are invariant to the orthogonal transformation (rotation and reflection transformation) are extracted. The MSAIF is a signature achieved through concatenating the area integral feature at a range of scales from fine to coarse. The area integral feature is an integration of the feature values, which are computed by convoluting the shape with an isotropic kernel and taking the complement, over the shape domain following by the normalization using the area of the shape. Finally, the matching of different shapes is performed according to the dissimilarity which is measured with the optimal transport distance. The performance of the proposed method is tested on the car dataset and the multi-view curve dataset. Experimental results show that the proposed method is efficient and robust, and can be used in many shape analysis works.

Abstract:In geometric modeling, surface parameterization plays an important role for converting triangle meshes to spline surfaces. Parameterization will introduce distortions. Conventional parameterization methods emphasize on angle-preservation, which may induce huge area distortions and cause large spline fitting errors and trigger numerical instabilities.To overcome this difficulty, this work proposes a novel area-preserving parameterization method, which is based on an optimal mass transport theory and convex geometry. Optimal mass transport mapping is measure-preserving and minimizes the transportation cost. According to Brenier’s theorem, for quadratic distance transportation costs, the optimal mass transport map is the gradient of a convex function. The graph of the convex function is a convex polyhedron with prescribed normal and areas. The existence and the uniqueness of such a polyhedron have been proved by the Minkowski-Alexandrov theorem in convex geometry. This work gives an explicit method to construct such a polyhedron based on the variational principle, and formulates the solution to the optimal transport map as the unique optimum of a convex energy. In practice, the energy optimization can be carried out using Newton’s method, and each iteration constructs a power Voronoi diagram dynamically. We tested the proposal algorithms on 3D surfaces scanned from real life. Experimental results demonstrate the efficiency and efficacy of the proposed variational approach for the optimal transport map.

Abstract:Recently, shape matching in three dimensions (3-D) has been gaining importance in a wide variety of fields such as computer graphics, computer vision, medicine, and biology, with applications such as object recognition, medical diagnosis, and quantitative morphological analysis of biological operations. Automatic shape matching techniques developed in the field of computer graphics handle object surfaces, but ignore intensities of inner voxels. In biology and medical imaging, voxel intensities obtained by computed tomography (CT), magnetic resonance imagery (MRI), and confocal microscopes are important to determine point correspondences. Nevertheless, most biomedical volume matching techniques require human interactions, and automatic methods assume matched objects to have very similar shapes so as to avoid combinatorial explosions of point. This article is aimed at decreasing the gap between the two fields. The proposed method automatically finds dense point correspondences between two grayscale volumes; i.e., finds a correspondent in the second volume for every voxel in the first volume, based on the voxel intensities. Mutiresolutional pyramids are introduced to reduce computational load and handle highly plastic objects. We calculate the average shape of a set of similar objects and give a measure of plasticity to compare them. Matching results can also be used to generate intermediate volumes for morphing. We use various data to validate the effectiveness of our method: we calculate the average shape and plasticity of a set of fly brain cells, and we also match a human skull and an orangutan skull.
IsoExplorer: an Isosurface-Driven Framework for 3D Shape Analysis of Biomedical Volume Data

Abstract:The high-resolution scanning devices developed in recent decades provide biomedical volume datasets that support the study of molecular structure and drug design. Isosurface analysis is an important tool in these studies, and the key is to construct suitable description vectors to support subsequent tasks, such as classification and retrieval. Traditional methods based on handcrafted features are insufficient for dealing with complex structures, while deep learning-based approaches have high memory and computation costs when dealing directly with volume data. To address these problems, we propose IsoExplorer, an isosurface-driven framework for 3D shape analysis of biomedical volume data. We first extract isosurfaces from volume data and split them into individual 3D shapes according to their connectivity. Then, we utilize octree-based convolution to design a variational autoencoder model that learns the latent representations of the shape. Finally, these latent representations are used for low-dimensional isosurface representation and shape retrieval. We demonstrate the effectiveness and usefulness of IsoExplorer via isosurface similarity analysis, shape retrieval of real-world data, and comparison with existing methods.
Using Optimal Transport to Improve Spherical Harmonic Quantification of Complex Biological Shapes

Abstract:The knowledge of the anatomical shape of both gross and microscopic structures is the key to understanding the effects of disease processes on cellular structure. Geometric morphometric methods, such as Procrustes superimposition, and Spherical Harmonics (SPHARM), have been used to capture the biological shape variation and group differences in morphology. Previous SPHARM-MAT techniques use the CALD algorithm to parameterize the mesh surface. It starts from initial mapping and performs local and global smoothing methods alternately to control the area and length distortions simultaneously. However, this parameterization may not be sufficient in complex morphological cases. To bridge this gap, we propose SPHARM-OT, an enhanced SPHARM surface modeling method using optimal transport (OT) for spherical parameterization. First, the genus 0 3D objects are conformally mapped onto a sphere. Then the optimal transport theory via spherical power diagram is introduced to minimize the area distortion. This new algorithm can effectively reduce the area distortion and lead to a better reconstruction result. We demonstrate the effectiveness of the method by applying it to the human sphenoidal paranasal sinuses.
Beyond Complete Shapes: A quantitative Evaluation of 3D Shape Matching Algorithms

Abstract:Finding correspondences between 3D shapes is an important and long-standing problem in computer vision, graphics and beyond. While approaches based on machine learning dominate modern 3D shape matching, almost all existing (learning-based) methods require that at least one of the involved shapes is complete. In contrast, the most challenging and arguably most practically relevant setting of matching partially observed shapes, is currently underexplored. One important factor is that existing datasets contain only a small number of shapes (typically below 100), which are unable to serve data-hungry machine learning approaches, particularly in the unsupervised regime. In addition, the type of partiality present in existing datasets is often artificial and far from realistic. To address these limitations and to encourage research on these relevant settings, we provide a generic and flexible framework for the procedural generation of challenging partial shape matching scenarios. Our framework allows for a virtually infinite generation of partial shape matching instances from a finite set of shapes with complete geometry. Further, we manually create cross-dataset correspondences between seven existing (complete geometry) shape matching datasets, leading to a total of 2543 shapes. Based on this, we propose several challenging partial benchmark settings, for which we evaluate respective state-of-the-art methods as baselines.

Abstract:The eigen-modes of the Laplace-Beltrami operator (LBO) applied to triangulated three-dimensional (3D) surface geometries have been shown to be effective parametric representations of overall shape and structural detail, which may constitute promising feature spaces for statistical shape comparison. The objective of this study is to explore a Laplace spectral-matching approach to compare pairs of similar 3D surface geometries using their respective Laplace spectral representations, obtained from the LBO or the graph Laplacian of the distributed points over each surface manifold. We demonstrate the efficacy of a greedy algorithm for appropriate selection of a set of Laplacian eigen-mode shape descriptors, while resolving their respective sign ambiguities, for optimal shape matching. We test our algorithm on three pairs of experimental shapes, as well as three sets of clinically relevant test geometries, i.e. surface models of two similar patient-specific models of the left atrial appendage of the atrial chamber of the heart, several pairs of patient-specific models of the left ventricular chamber of the heart functioning over the cardiac cycle, as well as a pair of similar coronary artery geometries. We also explore the relationship between accuracy of spectral shape matching and mesh refinement of compared geometries. Our results demonstrate good spectral matching efficacy for pairs of geometries, which differ only in terms of affine transformations relative to each other, but additionally illustrate the method's potential for biomedical applications such as shape-based patient information retrieval.

Abstract:Transport-based techniques for signal and data analysis have received increased attention recently. Given their ability to provide accurate generative models for signal intensities and other data distributions, they have been used in a variety of applications including content-based retrieval, cancer detection, image super-resolution, and statistical machine learning, to name a few, and shown to produce state of the art results in several applications. Moreover, the geometric characteristics of transport-related metrics have inspired new kinds of algorithms for interpreting the meaning of data distributions. Here we provide a practical overview of the mathematical underpinnings of mass transport-related methods, including numerical implementation, as well as a review, with demonstrations, of several applications. Isometric Multi-Shape Matching

Abstract:Finding correspondences between shapes is a fundamental problem in computer vision and graphics, which is relevant for many applications, including 3D reconstruction, object tracking, and style transfer. The vast majority of correspondence methods aim to find a solution between pairs of shapes, even if multiple instances of the same class are available. While isometries are often studied in shape correspondence problems, they have not been considered explicitly in the multi-matching setting. This paper closes this gap by proposing a novel optimisation formulation for isometric multi-shape matching. We present a suitable optimisation algorithm for solving our formulation and provide a convergence and complexity analysis. Our algorithm obtains multi-matchings that are by construction provably cycle-consistent. We demonstrate the superior performance of our method on various datasets and set the new state-of-the-art in isometric multi-shape matching.

Optimal Deformable Surface Models for 3D Medical Image Analysis

Abstract:We present a novel method for building an optimal statistical deformable model from a set of surfaces whose topological realization is homeomorphic to a compact 2D manifold with boundary. The optimal parameterization of each shape is recursively refined by using hierarchical PBMs and tensor product B-spline representation of the surface. A criterion based on MDL is used to define the internal correspondence of the training data. The strength of the proposed technique is demonstrated by deriving a concise statistical model of the human left ventricle which has principal modes of variation that correspond to intrinsic cardiac motions. We demonstrate how the derived model can be used for 3D dynamic volume segmentation of the left ventricle, with its accuracy assessed by comparing results obtained from manual delineation of 3D cine MR data of 8 asymptomatic subjects. The extension of the technique to shapes with complex topology is also discussed.
Contour Based Shape Matching For Object Recognition

Abstract:To improve computational efficiency and solve the problem of low accuracy caused by geometric transformations and nonlinear deformations in the shape-based object recognition, a novel contour signature is proposed. This signature includes five types of invariants in different scales to obtain representative local and semi-global shape features. Then the Dynamic Programming algorithm is applied to shape matching to find the best correspondence between two shape contours. The experimental results validate that our methods is robust to rotation, scaling, occlusion, intra-class variations and articulated variations. Moreover, the superior shape matching and retrieval accuracy on benchmark datasets verifies the effectiveness of our method.

Abstract:To take advantage of feature-based image registration and pixel-based image registration,a new method was proposed which combined the maximum mutual information optimization with shape matching.The target shapes were firstly extracted from reference image and floating image,and then matching was performed.The initial value of the mutual information optimization was calculated using the matching results to continue search- ing.Experimental results indicate that the proposed algorithm has low computational complexity,fast speed,and high accuracy,moreover it can avoid the convergence at the local extremum when performing parameters optimization, which improves the speed and accuracy of the registration effectively.
Efficient Sparse Shape Composition with Its Applications in Biomedical Image Analysis: an Overview

Abstract:Shape information plays an important role in biomedical image analysis because of the strong shape characteristics of biological structures. It is often used as a prior to constrain or refine the intermediate shape information derived from low-level image features. In this paper, we give an overview of the sparse shape composition based prior modeling method and its various applications of biomedical image analysis. Instead of learning a generative shape model, it incorporates shape priors on-the-fly through the sparse shape composition. Particularly, a shape instance derived from low level image features is refined by a sparse linear combination of a sparse set of shapes in the repository. We also design three strategies to improve run-time efficiency. 1) When the shape repository contains a large number of instances, K-SVD can be used to learn a more compact but still informative shape dictionary. 2) If the derived shape instance has a large number of vertices, which often appears in 3D problems, affinity propagation method can be used to partition the surface into small subregions. 3) When there are multiple structures, hierarchical scheme is employed to model them simultaneously. These strategies decrease the scale of the sparse optimization problem and thus speed up the algorithm. Our method is applied on different biomedical image analysis problems, including localization, tracking and segmentation of anatomical structures. In all of these applications, this method achieves promising results.

Abstract:Optimal mass transportation has been widely applied in various fields, such as data compression, generative adversarial networks, and image processing. In this paper, we adopt the projected gradient method, combined with the homotopy technique, to find a minimal volume-measure-preserving solution for a 3-manifold optimal mass transportation problem. The proposed projected gradient method is shown to be sublinearly convergent at a rate of O (1/ k ). Several numerical experiments indicate that our algorithms can significantly reduce transportation costs. Some applications of the optimal mass transportation maps—to deformations and canonical normalizations between brains and solid balls—are demonstrated to show the robustness of our proposed algorithms.
