Abstract:Circulating exosomal microRNA (miR) represents a new class of blood-based biomarkers for cancer liquid biopsy. The detection of miR at a very low concentration and with single-base discrimination without the need for sophisticated equipment, large volumes, or elaborate sample processing is a challenge. To address this, we present an approach that is highly specific for a target miR sequence and has the ability to provide "digital" resolution of individual target molecules with high signal-to-noise ratio. Gold nanoparticle tags are prepared with thermodynamically optimized nucleic acid toehold probes that, when binding to a target miR sequence, displace a probe-protecting oligonucleotide and reveal a capture sequence that is used to selectively pull down the target-probe-nanoparticle complex to a photonic crystal (PC) biosensor surface. By matching the surface plasmon-resonant wavelength of the nanoparticle tag to the resonant wavelength of the PC nanostructure, the reflected light intensity from the PC is dramatically and locally quenched by the presence of each individual nanoparticle, enabling a form of biosensor microscopy that we call Photonic Resonator Absorption Microscopy (PRAM). Dynamic PRAM imaging of nanoparticle tag capture enables direct 100-aM limit of detection and single-base mismatch selectivity in a 2-h kinetic discrimination assay. The PRAM assay demonstrates that ultrasensitivity (<1 pM) and high selectivity can be achieved on a direct readout diagnostic.

Abstract:MicroRNAs (miRNAs) play key roles in many serious diseases, such as cancer. As a consequence, miRNAs are of great interest as biomarkers in clinical diagnostics. Simple, fast, selective, and sensitive detection of miRNAs, however, is challenged by their short length, homogeneous sequence, susceptibility to degradation, and low abundance in human serum. Here, we present a new strategy for highly sensitive and selective detection of miRNA based on the formation of a plasmonic Au@Ag nanosnowman. When triggered by miRNA-21, bimetallic nanoparticles with an asymmetric Au@Ag head-body structure were formed with significant red shift of the localized surface plasmon resonance (LSPR) scattering wavelength and clear color change from green to red. When combined with exonuclease III (Exo III)-assisted target recycling and hybridization chain reaction (HCR) amplification strategy, the proposed bioassay showed excellent selectivity toward miRNA-21 with a proportional band from 1 fM to 100 pM and ultrahigh sensitivity with a limit of detection of 0.60 fM under dark-field microscopy. The proposed strategy is universal, which shows good application prospects in clinical analysis.

Abstract:Noble metal nanoparticles possess excellent optical and electrical properties, and have been widely used in the construction of biosensors and in surface-enhanced spectroscopy. Herein, we describe an enzyme-assisted ultrasensitive biosensor with gold nanoparticle (GNP) dimers, based on a localized surface plasmon resonance (LSPR)-enhanced electrochemiluminescence (ECL) mechanism. CdS nanocrystals (NCs) acted as ECL emitters, and the GNP dimers were constructed by hybridization of DNA strands on the surface of an electrode modified with CdS NCs after an enzyme-assisted cyclic amplification process. The plasmon-coupling-induced electromagnetic field enhancement effects of the GNP dimers resulted in an increase in ECL intensity of as much as 6.3-fold under optimized conditions. Based on this LSPR-ECL sensor platform, the detection limit for microRNA-21 is as low as 3.6 fM with a wide linear range from 10 fM to 20 pM with good sensitivity and selectivity.
Plasmonic biosensor for the highly sensitive detection of microRNA-21 via the chemical etching of gold nanorods under a dark-field microscope

Abstract:MicroRNAs involved in tumor-related tissues at abnormal expression level present tremendous potential in the early diagnosis of cancers. However, their intrinsic shortcomings, for instance, low abundance and high sequence homology, make it challengeable to quantify them with high sensitivity and selectivity. Herein, a highly sensitive platform with great specificity was developed for microRNA-21 based on the produced-I<sub>2</sub> triggered chemical etching of gold nanorods to a smaller size, resulting in a significant blue shift and a great intensity decrease in the localized surface plasmon resonance (LSPR) scattering. The synergism of strand displacement and enzymatic reaction enabled the proposed strategy with a high sensitivity and selectivity toward microRNA-21 in a dynamic range from 0.1 to 10,000 pM and a low limit of detection of 71.22 fM (3σ/k) by dark-field microscope. Additionally, the remarkable discrimination of single nucleotide difference suggested the superior selectivity towards microRNA-21, which presented a satisfactory recovery in human serum samples. The proposed plasmon platform could also serve as a universal and sensitive detection of cancer biomarkers, presenting the amusing application prospects in the early diagnosis of various cancers by adapting the corresponding nucleic acid sequences.

Abstract:Digital imaging immunoassays for precisely detecting microRNAs have attracted much attention in early cancer diagnosis. Currently, there is an urgent demand for improving the sensitivity and selectivity in digital immunoassays, which is limited by low imaging signal-to-noise ratio and pollutant interference. Herein, a plasmon-enhanced ultrasensitive and selective digital-readout imaging immunoassay is reported for microRNA quantification. Through DNA hybridization technology, Au nanoparticles are bound to target microRNAs and selectively placed onto an Au film coated slide, locally forming plasmonic nanocavities that dramatically enhance the scattering imaging signal of nanoparticles in dark-field microscopy. Additionally, a convolutional neural network algorithm not only automatically recognizes and counts the image spots of the nanoparticles, but also excludes the counting errors inevitably induced by environmental pollutants or other noises. Ultimately, a quantitative determination of the microRNA-375 cancer biomarker is demonstrated with a dynamic range that spans across 4 orders of magnitude (from 1 fm to 10 pm) with a low limit of detection (1.29 fm). This plasmon-enhanced digital imaging immunoassay is a promising analytical tool toward point-of-care testing for various disease biomarkers at very low concentrations.

Abstract:miRNAs are small non-coding RNA molecules which serve as promising biomarkers due to their important roles in the development and progression of various cancer types. The detection of miRNAs is of vital importance to the early-stage diagnostics and prognostics of multiple diseases. However, traditional detection strategies have faced some challenges owing to the intrinsic characteristics of miRNAs including small size, short sequence length, low concentration level and high sequence homology in complex real samples. To overcome these challenges, we proposed a MXene-enhanced plasmonic biosensor for real-time and label-free detection of miRNA. By utilizing MXene nanomaterial which possesses unique characteristics including large surface area and strong carrier confinement abilities, we tuned the absorption of our plasmonic sensing substrate to reach a "zero-reflection" state and induced an extremely sharp phase change at the resonance angle. Combined with the sensing mechanism based on phase-induced lateral displacement measurement, this MXene-enhanced plasmonic biosensor can achieve a much superior sensing performance compared to traditional SPR devices. Based on this biosensing scheme, the ultrasensitive detection of target miRNA with a detection limit down to 10 fM has been successfully demonstrated. More importantly, single-base mismatched miRNA can be easily distinguished from the target miRNA according to the sensing signal. Furthermore, our plasmonic biosensor is capable of detecting miRNA in complex media such as 100 % human serum samples without compromising the detection sensitivity. This MXene-enhanced plasmonic sensing scheme has the ability of detecting miRNAs with extremely low concentration levels in complex surrounding media without the need of introducing extra labels or amplification tags, which holds great potential in various biological applications and clinical diagnostics.

Abstract:In this paper, we describe a biosensing instrument based on our previously developed photonic resonator absorption microscope (PRAM) that incorporates autofocus, digital representation of the gold nanoparticle (AuNP) accumulation, and the ability to gather time-series image sequences of AuNP attachment and detachment from the photonic crystal (PC) surface. The combined capabilities are used to fully automate PRAM image collection during biomolecular assays to enable tiling of PRAM images to provide millimeter-scale field of view. The instrument can also gather PRAM "movies" that enables digital showcasing and dynamic counting AuNPs as they arrive and depart from the PC surface. We utilize the capabilities in the context of two biomolecular assays for detection of protein biomarkers in a conventional AuNP-tagged sandwich format. Utilizing dynamic counting of AuNP attachment and detachment events during the assay we present a detection for microRNA-375 (miRNA-375) down to 1 aM with a 10-min, room temperature, enzyme-free approach, while revealing characteristics of the binding-rate and unbinding-rate of the biomolecular interactions. Our instrument can potentially find broad applications in multiplexed point-of-care diagnostic testing, and as a general-purpose tool for quantitative characterization of biomolecular binding kinetics with single-molecule resolution.
A dual-mode method for detection of miRNA based on the photoluminescence and resonance light scattering

Abstract:MicroRNAs (miRNAs) hold potential as useful biomarkers for early diagnosis and evaluation of diverse cancers, but their low abundance and short length make the detection of miRNAs face low sensitivity and accuracy. Herein, a photoluminescence (PL)-resonance light scattering (RLS) dual-mode method was developed for the sensitive and accurate detection of miRNA-141 using CdTe quantum dots (QDs) and Au nanoparticles. The presence of miRNA-141 induced PL quenching and RLS increasing. The limit of detection (LOD) was as low as 3.7 fM, and the miRNA-141 was detected linearly in a range from 10 fM to 10 nM. The dual signals generated no mutual interference and were detected using the same spectrophotometer, allowing for mutual validation to ensure the accuracy and reliability of the detection results. This study proposes valuable references for constructing dual-mode detection methods.

Abstract:In this study, we proposed a nanopore-based electrochemiluminescence (ECL) sensor combined with duplex-specific nuclease (DSN)-assisted target recycling amplification to detect microRNAs. Because of the synergetic effect of electrostatic repulsion and volume exclusion of gold nanoparticle-labeled DNA capture (DNA-Au NPs) to the negatively charged luminol anion probe, the DNA-Au NP-modified anodized aluminum oxide (AAO) nanopore electrode exhibited high ECL decline in comparison with the bare AAO electrode. Upon the introduction of DSN and target microRNA, the specific DNA-RNA binding and enzyme cleaving could trigger the detachment of capture DNA from the membrane surface, resulting in uncapping of AAO and an increased ECL signal. For comparison, positively charged Ru(bpy)32+ was used as the ECL probe instead of luminol. Because the electrostatic attraction effect between DNA and Ru(bpy)32+ is partially offset by the volume exclusion effect of Au NPs, the AAO electrode modified with only DNA capture is more suitable for the Ru(bpy)32+ case. In our experiment, the case of negatively charged luminol combined with the synergetic effect of electrostatic repulsion and volume exclusion of DNA-Au NPs provides a quantitative readout proportional to the target microRNA concentration in the range of 1.0 fM to 1.0 nM, with a lower detection limit of 1 fM.

Abstract:A novel strategy for microRNAs (miRNAs) detection has been developed utilizing duplex-specific nuclease-assisted signal amplification (DSNSA) and guanine-rich DNA-enhanced fluorescence of DNA-templated silver nanoclusters (AgNCs). The combination between target miRNA, DSNSA, and AgNCs is achieved by the unique design of DNA sequences. Target miRNA opens the hairpin structure of the Hairpin DNA probe (HP) by hybridizing with the HP and initiates the duplex-specific nuclease-assisted signal amplification (DSNSA) reaction. The DSNSA reaction generates the release of the guanine-rich DNA sequence, which can turn on the fluorescence of the dark AgNCs by hybridizing with the DNA template of the dark AgNCs. The fluorescence intensity of AgNCs corresponds to the dosage of the target miRNA. This is measured at 630 nm by exciting at 560 nm. The constructed method exhibits a low detection limit (~8.3 fmol), a great dynamic range of more than three orders of magnitude, and excellent selectivity. Moreover, it has a good performance for miR-21 detection in complex biological samples.

Abstract:Analysis of biomolecules at the single-molecule level is a great challenge in molecular diagnostics, gene profiling, and environmental monitoring. In this work, we design a smart plasmonic nanobiosensor based on individual Au@Ag core-shell nanocube (Au@Ag NC) modified with tetrahedron-structured DNA (tsDNA) for detecting microRNA 21 (miR-21) at the single-molecule level. An average localized surface plasmon resonance (LSPR) scattering spectral wavelength shift of approximately 0.4 nm can be obtained for a single miR-21 hybridization event on the nanobiosensor. In addition, the sensing mechanism of the individual Au@Ag NC is further verified by the three-dimensional finite-difference time-domain (3D-FDTD) simulations. Notably, this system not only allows the real-time detection of miR-21 with an aM level sensitivity over a large dynamic range from 1 aM to 1 nM, but also enables DNA-based logic operations as well as biomemory by exploiting miR-21, KpnI, and StuI-responsive assays. Our study opens a unique method for single-molecule detection of biomolecules and thus holds great promise in a variety of biological and biomedical applications.
Target-assisted FRET signal amplification for ultrasensitive detection of microRNA.

Abstract:MicroRNA (miRNA) is a type of noncoding RNA and plays a crucial role in gene expression regulation. Sensitive identification and detection of miRNA can offer vast information for transcriptome analysis and cancer studies. Conventional PCR and molecular hybridization techniques suffer from low specificity when used for miRNA detection due to the short nucleotide length of miRNA. The extremely low abundance of miRNA in real biological samples also sets higher demands for the sensitivity of detection methods. A novel method based on target-assisted fluorescence resonance energy transfer (FRET) signal amplification was proposed for the simple and ultrasensitive detection of miRNA. A hairpin fluorescence DNA probe could hybridize with target miRNA to expose the hybridization site for the primer. After being duplexed with the nanogold-labeled primer, the fluorescent dye in the DNA probe was quenched via the FRET mechanism. In the presence of a DNA polymerase, primer-activated strand displacement released the miRNA, and then the miRNA strand could recognize and function with another DNA probe. The recycling of target miRNA and a high quenching efficiency of nanogold greatly improved the sensitivity. The detection limit of the method (1.5 fM) was lower than that of the reported strategies using a target cycling reaction, allowing trace detection of miRNA in real samples. By making full use of miRNA sequences, the method could also recognize single-base mismatches and distinguish homologous miRNAs.

Abstract:Dark-field imaging techniques based on the localized surface plasmon resonance (LSPR) of metal nanoparticles provide new insights for real-time monitoring of dynamic reaction processes at single particle level. In this work, the Au/Ag nanocages (NCs) are employed as optical plasmon probes for microRNA detection based on visualized scattering signal changes. Induced by DNAzyme-catalyzed etching process, the scattering signals of plasmon probe "turns-off" due to the decreased silver proportion of Au/Ag NCs with time elapse. The dynamic process is monitored under dark-field microscopy, in which the waiting time that elapsed before a nanocage stochastically disappeared is found directly related to the concentration of the target microRNA. Combined with the strand displacement and hybridization cascade amplification strategy, the concentration of microRNA-21 in cell lysate is determined by statistical analysis with high sensitivity and selectivity. The proposed dark-field scattering biosensing based on nanocage probes is convenient for accurately judging end-point during real time monitoring over time, and provides a novel strategy for the development of biosensing at single particle level.
AuNPs/Ti3C2 Signal-Enhanced Surface Plasmon Resonance Imaging Biosensor for Ultrasensitive Detection of miRNA

Abstract:MicroRNA-21 is a potential cancer biomarker that is highly expressed in many cancer cells. Therefore, it is important to perform highly sensitive detection of miRNA-21. In this study, we designed a surface plasmon resonance imaging (SPRi) sensor based on an AuNPs/Ti3C2 composite for real-time and highly sensitive detection of miRNA-21. The fixation of the capture polyA-DNA probes was completed by the freezing method, which improved the detection efficiency. DNA−AuNPs/Ti3C2 conjugates were added to amplify the SPRi signal. The signal amplification combines the large specific surface area of Ti3C2 and the electronic coupling between the local surface plasmon resonance (LSPR) of AuNPs and the plasmon wave on the surface of the Au chip, thereby enhancing the SPRi response signal. Using this sensing strategy, the detection limit for miRNA-21 can reach 6.13 fM, with a wide dynamic range between 10 fM and 10 nM. In addition, the sensor has excellent selectivity for miRNA-21 and miRNAs with similar sequences, and receives minimal interference when applied to complex matrices. Based on these results, we believe that this study provides a simple and highly sensitive method for miRNA detection, which has great potential for the quantitative detection of miRNA in biomedical research and early clinical diagnosis.

Abstract:A "signal-off" surface-enhanced Raman scattering (SERS) platform has been constructed for ultrasensitive detection of miRNA-21 by integrating exonuclease-assisted target recycling amplification with a plasmon coupling enhancement effect. On this platform, Raman-labeled Au nanostar (AuNS) probes can be covalently linked with the thiolated aptamer (Apt) on the Au-decorated silicon nanowire arrays (SiNWAs/Au) substrate, creating a coupled electromagnetic field between the substrate and the probes to enhance Raman signal. In the presence of miRNA-21, T7 exonuclease specifically hydrolyzed Apt on Apt/miRNA duplex to release miRNA-21. The regenerated element could then initiate another cycle of Apt/miRNA duplex formation and Apt cleavage. Correspondingly, the capture ability of substrate toward probes and the plasmon coupling effect between them were both diminished, giving a prominent attenuation of Raman intensity that can work as the detection signal. Due to the cascading integration between the target cycle process and the plasmon coupling effect, the present platform displayed a very low detection limit (0.34 fM, 3σ) for miRNA-21 detection. Furthermore, it was proven to be effective for analyzing miRNA-21 in biological samples and distinguishing the expression levels of miRNA-21 in MCF-7 cells and NIH3T3 cells, which became a promising tool to monitor miRNA-21 in cancer auxiliary diagnosis and drug screening.

Abstract:Rapid, sensitive, and selective detection of nucleic acid biomarkers for health diagnostic applications becomes feasible for point of care scenarios when the detection instrument is inexpensive, simple, and robust. Here, we report the design, implementation, and characterization of a point of care instrument for photonic resonator absorption microscopy (PRAM) that takes advantage of resonant optical coupling between plasmonic gold nanoparticle tags and a photonic crystal (PC) surface. Matching the PC resonant wavelength to the gold nanoparticle's surface plasmon wavelength generates localized and efficient quenching of the PC resonant reflection intensity, resulting in the ability to clearly detect and count individual gold nanoparticles when they are captured on the PC surface. Surface-captured nanoparticles are observed by illuminating the PC at normal incidence with polarized light from a low-intensity red LED, and recording of PC reflected intensity on an inexpensive CMOS image sensor. A contrast limited adaptive histogram equalization (CLAHE) image processing algorithm was applied to derive counts of captured nanoparticles. The instrument is utilized in the context of an activate capture + digital counting (AC + DC) assay for a specific miRNA sequence, using nucleic acid toehold probes applied to gold nano-urchin (AuNU) nanoparticles to achieve 160 aM detection limits in a 30 min. assay.
Dark-field imaging and fluorescence dual-mode detection of microRNA-21 in living cells by core-satellite plasmonic nanoprobes

Abstract:The in situ precise quantification and simultaneous imaging of low abundance microRNAs (miRNAs) within living cells is critical for cancer diagnosis, yet it remains a significant challenge. Leveraging the excellent sensitivity and spatiotemporal resolution of dark-field microscopy (DFM) and fluorescence imaging, we have successfully devised a novel detection approach using dual-signal reporter probes (DSRPs). These probes allow for highly sensitive detection of miRNA-21 in living cells via toehold-mediated strand displacement cascades. The DSRPs were constructed by Au nanoparticles and Ag nanoclusters core-satellite nanostructures. After the recognition of miRNA-21, the strand displacement cascades were triggered, inducing the disassembly of the Au/Ag core-satellite nanostructure with apparent scattering intensity decrease and peak wavelength shifts. Additionally, the fluorescence of Ag clusters could be recovered and further enhanced when in close proximity to specific guanine-rich strands. The dual-signal response capability enables the accurate detection of miRNA-21 from 1 fM to 1 nM, with a limit of detection reached 0.75 fM. DFM and fluorescent imaging of living cells efficiently confirms the applicable detection of miRNA-21 in complex detection media. The biosensor based on DSRPs represents a promising nanoplatform for visual monitoring and imaging of biomolecules in living cells, even at the single particle level.

Abstract:Background: Precise and specific miRNA detection plays a vital role in exploring development mechanisms of cancer disease, thereby it can significantly improve relevant prevention and treatment strategies. Results: In this work, a surface-enhanced Raman spectroscopy (SERS)-based microfluidic chip has been devised with a microcone array SERS substrate (MCASS) for the miR-141 detection. This substrate excels in unique SERS activity and large surface area for DNA oligonucleotide modification. As the presence of miR-141, the DNAzyme walker induced cleavage reaction took place on the finely designed and prepared dual DNA conjugated SERS nanoprobes. The SERS nanoprobes can anchor on MCASS by the DNA hybridization that achieved an impressive detection limit in the femtomolar level. Significance: With this integrated SERS-based microfluidic chip, we provided a miRNA detection strategy using DNAzyme walker amplification technology. It is believed that this strategy could be a powerful tool for miRNA detection and related cancer screening test.
