Abstract:We describe here a metabolic labeling protocol for detecting cellular transcriptome-wide mRNA N6-methyladenosine (m6A) at base resolution. By feeding cells an analog of methionine, potential mRNA m6A forming sites are replaced with the N6-allyladenosine (a6A). A mild chemical iodination of a6A in RNA results in its opposite base misincorporation during RNA reverse transcription, and thus m6A locations could be precisely identified in the high-throughput sequencing. m6A-label-seq provides a strategy to label and identify cellular epitranscriptomic modification sites.For complete details on the use and execution of this profile, please refer to Shu et al., 2020.

Abstract:The messenger RNA (mRNA) methylations in mammalian cells have been found to contain N6-methyladenosine (m6A), N6-2′-O-dimethyladenosine (m6Am), 7-methylguanosine (m7G), 1-methyladenosine (m1A), 5-methylcytosine (m5C), and 2′-O-methylation (2′-OMe). Their regulatory functions in control of mRNA fate and gene expression are being increasingly uncovered. To unambiguously understand the critical roles of mRNA methylations in physiological and pathological processes, mapping these methylations at single base resolution is highly required. Here, we will review the progresses made in methylation sequencing methodologies developed mainly in recent two years, with an emphasis on chemical labeling-assisted single base resolution methods, and discuss the problems and prospects as well.

Abstract:The integration of RNA metabolic labelling by nucleoside analogues with high-throughput RNA sequencing has been harnessed to study RNA dynamics. The immunoprecipitation purification or chemical pulldown technique is generally required to enrich the analogue-labelled RNAs. Here we developed an a6A-seq method, which takes advantage of N6-allyladenosine (a6A) metabolic labelling on cellular mRNAs and profiles them in an immunoprecipitation-free and mutation-based manner. a6A plays a role as a chemical sequencing tag in that the iodination of a6A in mRNAs results in 1,N6-cyclized adenosine (cyc-A), which induces base misincorporation during RNA reverse transcription, thus making a6A-labelled mRNAs detectable by sequencing. A nucleic acid melting assay was utilized to investigate why cyc-A prefers to be paired with guanine. a6A-seq was utilized to study cellular gene expression changes under a methionine-free stress condition. Compared with regular RNA-seq, a6A-seq could more sensitively detect the change of mRNA production over a time scale. The experiment of a6A-containing mRNA immunoprecipitation followed by qPCR successfully validated the high-throughput a6A-seq data. Together, our results show a6A-seq is an effective tool to study RNA dynamics.

Abstract:Transcriptome-wide mapping of N6-methyladenosine (m6A) at base resolution remains an issue, impeding our understanding of m6A roles at the nucleotide level. Here, we report a metabolic labeling method to detect mRNA m6A transcriptome-wide at base resolution, called 'm6A-label-seq'. Human and mouse cells could be fed with a methionine analog, Se-allyl-l-selenohomocysteine, which substitutes the methyl group on the enzyme cofactor SAM with the allyl. Cellular RNAs could therefore be metabolically modified with N6-allyladenosine (a6A) at supposed m6A-generating adenosine sites. We pinpointed the mRNA a6A locations based on iodination-induced misincorporation at the opposite site in complementary DNA during reverse transcription. We identified a few thousand mRNA m6A sites in human HeLa, HEK293T and mouse H2.35 cells, carried out a parallel comparison of m6A-label-seq with available m6A sequencing methods, and validated selected sites by an orthogonal method. This method offers advantages in detecting clustered m6A sites and holds promise to locate nuclear nascent RNA m6A modifications.

Abstract:N-6-methyladenosine (m(6)A) is an abundant internal modification in eukaryotic mRNA and plays regulatory roles in mRNA metabolism. However, methods to precisely locate the m(6)A modification remain limited. We present here a photo-crosslinking-assisted m(6)A sequencing strategy (PA-m(6)A-seq) to more accurately define sites with m(6)A modification. Using this strategy, we obtained a high-resolution map of m(6)A in a human transcriptome. The map resembles the general distribution pattern observed previously, and reveals new m6A sites at base resolution. Our results provide insight into the relationship between the methylation regions and the binding sites of RNA-binding proteins.
m6AConquer: a Data Resource for Unified Quantification and Integration of m6A Detection Techniques

Abstract:N6-methyladenosine (m6A) is the most prevalent RNA modification in mammalian cells and the most extensively studied epitranscriptomic mark. More than 10 m6A detection techniques have been proposed to measure m6A stoichiometry at either the site or peak level. However, these detection techniques are processed through heterogeneous pipelines, using different computational filters and reference features, leading to difficulties in fully harnessing data integration and analysis across orthogonal m6A detection techniques. Our m6AConquer (Consistent Quantification of External m6A RNA Modification Data) tackles this challenge by establishing a consistent multi-omics data-sharing standard, summarizing quantitative m6A data from 10 detection techniques using a unified reference feature set. Furthermore, we standardize site calling and m6A count matrix normalization procedures across platforms through a computational framework that accounts for over-dispersion in m6A levels. Available m6A detection techniques can be categorized into four types: antibody-assisted, chemical-assisted, enzyme-assisted, and direct-RNA sequencing. We leverage this categorization to develop a reproducibility-based integration framework that enables the reliable detection of high-confidence m6A sites confirmed across orthogonal techniques. Empirical evaluations report that both the site-calling and the integration framework outperform common alternatives, enhancing biological relevance. We apply interpretable machine learning models on our integrated high-confidence sites, and the results consistently identify proximity to intron-exon junctions as the driving predictor of m6A site coordinates across different techniques, demonstrating the high quality of the data curated in m6AConquer. m6AConquer webserver is freely accessible under: http://rnamd.org/m6aconquer.

Abstract:Innovative detection techniques to achieve precise m6A distribution within mammalian transcriptome can advance our understanding of its biological functions. We specifically introduced the atom-specific replacement of oxygen with progressively larger atoms (sulfur and selenium) at 4-position of deoxythymidine triphosphate to weaken its ability to base pair with m6A, while maintaining A-T* base pair virtually the same as the natural one. 4SedTTP turned out to be an outstanding candidate that endowed m6A with a specific signature of RT truncation, thereby making this "RT-silent" modification detectable with the assistance of m6A demethylase FTO through next-generation sequencing. This antibody-independent, 4SedTTP-involved and FTO-assisted strategy is applicable in m6A identification, even for two closely gathered m6A sites, within an unknown region at single-nucleotide resolution.

Abstract:N 6-Methyladenosine (m6A) is one of the most abundant internal chemical modifications on eukaryote mRNA and is involved in numerous essential molecular functions and biological processes. To facilitate the study of this important post-transcriptional modification, we present here m6A-Atlas v2.0, an updated version of m6A-Atlas. It was expanded to include a total of 797 091 reliable m6A sites from 13 high-resolution technologies and two single-cell m6A profiles. Additionally, three methods (exomePeaks2, MACS2 and TRESS) were used to identify >16 million m6A enrichment peaks from 2712 MeRIP-seq experiments covering 651 conditions in 42 species. Quality control results of MeRIP-seq samples were also provided to help users to select reliable peaks. We also estimated the condition-specific quantitative m6A profiles (i.e. differential methylation) under 172 experimental conditions for 19 species. Further, to provide insights into potential functional circuitry, the m6A epitranscriptomics were annotated with various genomic features, interactions with RNA-binding proteins and microRNA, potentially linked splicing events and single nucleotide polymorphisms. Abstract:N-6-Methyladenosine (m(6)A) is the most prevalent RNA modification on mRNAs and lncRNAs. It plays a pivotal role during various biological processes and disease pathogenesis. We present here a comprehensive knowledgebase, m(6)A-Atlas, for unraveling the m(6)A epitranscriptome. Compared to existing databases, m(6)A-Atlas features a high-confidence collection of 442 162 reliable m(6)A sites identified from seven base-resolution technologies and the quantitative (rather than binary) epitranscriptome profiles estimated from 1363 high-throughput sequencing samples. It also offers novel features, such as; the conservation of m(6)A sites among seven vertebrate species (including human, mouse and chimp), the m(6)A epitranscriptomes of 10 virus species (including HIV, KSHV and DENV), the putative biological functions of individual m(6)A sites predicted from epitranscriptome data, and the potential pathogenesis of m(6)A sites inferred from disease-associated genetic mutations that can directly destroy m(6)A directing sequence motifs. A user-friendly graphical user interface was constructed to support the query, visualization and sharing of the m(6)A epitranscriptomes annotated with sites specifying their interaction with post-transcriptional machinery (RBPbinding, microRNA interaction and splicing sites) and interactively display the landscape of multiple RNA modifications. Comprehensive analysis across mammalian tissues and cells decipher the underlying mechanism of m6A specificity

Abstract:N6-methyladenine (m6A) stands out as the most prevalent internal chemical modification on mammalian mRNA, playing a vital role in diverse biological processes. Despite considerable advancements in individual cell line studies, the characteristics of m6A sites across distinct cell lines or tissues remain elusive. In this study, we have successfully identified approximately 1.5 million high-confidence m6A sites in human and mouse cell lines or tissues using published m6A-seq data. By categorizing m6A sites into different consistency levels, we observe that those of high consistency are notably enriched near the stop codon. Furthermore, they exhibit a higher likelihood of interaction with known m6A binding proteins such as YTHDF1-3, RBM15, YTHDC1, and IGF2BP1, thereby influencing gene expression homeostasis. Additionally, these sites display a higher CpG density in the promoter region of the genes they mark, with METTL3 demonstrating a preference for binding to the promoter region of its marked genes. m6A sites of low consistency levels, including unique m6A sites, show a significant enrichment near the start codon. These sites are more prone to binding by newly discovered m6A-binding proteins such as DDX3X, PRPF8, and EIF3G. The identification of these distinct features of m6A sites lays a foundational understanding for unraveling the functional roles of m6A.

Abstract:Hundreds of modified bases have been identified and enzymatically modified to transfer RNAs (tRNAs) to regulate RNA function in various organisms. 2-Methylthio-N6-isopentenyladenosine (ms2i6A), a hypermodified base found at tRNA position 37, exists in both prokaryotes and eukaryotes. ms2i6A is traditionally identified by separating and digesting each tRNA from total RNA using RNA mass spectrometry. A transcriptome-wide and single-base resolution method that enables absolute mapping of ms2i6A along with analysis of its distribution in different RNAs is lacking. Here, through chemoselective methylthio group bioconjugation, we introduce a new approach (redox activated chemical tagging sequencing, ReACT-seq) to detect ms2i6A transcriptome-wide at single-base resolution. Using the chemoselectivity between the methylthio group and oxaziridine group, ms2i6A is bio-orthogonally tagged with an azide group without interference of canonical nucleotides, advancing enrichment of methylthio group modified RNAs prior to sequencing. ReACT-seq was demonstrated on nine known tRNAs and proved to be highly accurate, and the reverse transcription stop (RT-stop) character enables ReACT-seq detection at single-base resolution. In addition, ReACT-seq identified that the modification of ms2i6A is conservative and may not exist in other RNAs.
De novo basecalling of m6A modifications at single molecule and single nucleotide resolution

Abstract:RNA modifications hold pivotal roles in shaping the fate and function of RNA molecules. Although nanopore sequencing technologies have proven successful at transcriptome-wide detection of RNA modifications, current algorithms are limited to predicting modifications at a per-site level rather than within individual RNA molecules. Herein, we introduce m6ABasecaller, an innovative method enabling direct basecalling of m6A modifications from raw nanopore signals within individual RNA molecules. This approach facilitates de novo prediction of m6A modifications with precision down to the single nucleotide and single molecule levels, without the need of paired knockout or control conditions. Using the m6ABasecaller, we find that the median transcriptome-wide m6A modification stoichiometry is ~10-15% in human, mouse and zebrafish. Furthermore, we show that m6A modifications affect polyA tail lengths, exhibit a propensity for co-occurrence within the same RNA molecules, and show relatively consistent stoichiometry levels across isoforms. We further validate the m6ABasecaller by treating mESC with increasing concentrations of STM2457, a METTL3 inhibitor as well as in inducible METTL3 knockout systems. Overall, this work demonstrates the feasibility de novo basecalling of m6A modifications, opening novel avenues for the application of nanopore sequencing to samples with limited RNA availability and for which control knockout conditions are unavailable, such as patient-derived samples.
Systematic detection of m6A-modified transcripts at single-molecule and single-cell resolution

Abstract:Epigenetic modifications control the stability and translation of mRNA molecules. Here, we present a microscopy-based platform for quantifying modified RNA molecules and for relating the modification patterns to single-cell phenotypes. We directly capture mRNAs from cell lysates on oligo-dT-coated coverslips, then visually detect and sequence individual m6A-immunolabled transcripts without amplification. Integration of a nanoscale device enabled us to isolate single cells on the platform, and thereby relate single-cell m6A modification states to gene expression signatures and cell surface markers. Application of the platform to MUTZ3 leukemia cells revealed a marked reduction in cellular m6A levels as CD34+ leukemic progenitors differentiate to CD14+ myeloid cells. We then coupled single-molecule m6A detection with fluorescence in situ hybridization (FISH) to relate mRNA and m6A levels of individual genes to single-cell phenotypes. This single-cell multi-modal assay suite can empower investigations of RNA modifications in rare populations and single cells.
Base-Resolution Mapping Reveals Distinct M1a Methylome in Nuclear- and Mitochondrial-Encoded Transcripts.

Abstract:Gene expression can be post-transcriptionally regulated via dynamic and reversible RNA modifications. N1-methyladenosine (m1A) is a recently identified mRNA modification; however, little is known about its precise location and biogenesis. Here, we develop a base-resolution m1A profiling method, based on m1A-induced misincorporation during reverse transcription, and report distinct classes of m1A methylome in the human transcriptome. m1A in 5' UTR, particularly those at the mRNA cap, associate with increased translation efficiency. A different, small subset of m1A exhibit a GUUCRA tRNA-like motif, are evenly distributed in the transcriptome, and are dependent on the methyltransferase TRMT6/61A. Additionally, we show that m1A is prevalent in the mitochondrial-encoded transcripts. Manipulation of m1A level via TRMT61B, a mitochondria-localizing m1A methyltransferase, demonstrates that m1A in mitochondrial mRNA interferes with translation. Collectively, our approaches reveal distinct classes of m1A methylome and provide a resource for functional studies of m1A-mediated epitranscriptomic regulation.
TargetM6A: Identifying N6-Methyladenosine Sites from RNA Sequences Via Position-Specific Nucleotide Propensities and a Support Vector Machine

Abstract:As one of the most ubiquitous post-transcriptional modifications of RNA, N-6-methyladenosine (m(6)A) plays an essential role in many vital biological processes. The identification of m(6)A sites in RNAs is significantly important for both basic biomedical research and practical drug development. In this study, we designed a computational-based method, called TargetM(6)A, to rapidly and accurately target m(6)A sites solely from the primary RNA sequences. Two new features, i. e., positionspecific nucleotide/dinucleotide propensities (PSNP/PSDP), are introduced and combined with the traditional nucleotide composition (NC) feature to formulate RNA sequences. The extracted features are further optimized to obtain a much more compact and discriminative feature subset by applying an incremental feature selection (IFS) procedure. Based on the optimized feature subset, we trained TargetM(6)A on the training dataset with a support vector machine (SVM) as the prediction engine. We compared the proposed TargetM(6)A method with existing methods for predicting m(6)A sites by performing stringent jackknife tests and independent validation tests on benchmark datasets. The experimental results show that the proposed TargetM(6)A method outperformed the existing methods for predicting m(6)A sites and remarkably improved the prediction performances, with MCC = 0.526 and AUC = 0.818. Abstract:N 6 -methyladenosine (m 6 A) is the most abundant RNA modification in mammalian cells and the best-studied epitranscriptomic mark. Despite the development of various tools to map m 6 A, a transcriptome-wide method that enables absolute quantification of m 6 A at single-base resolution is lacking. Here we use g lyoxal and nitrite-mediated deamination of unmethylated adenosines (GLORI) to develop an absolute m 6 A quantification method that is conceptually similar to bisulfite-sequencing-based quantification of DNA 5-methylcytosine. We apply GLORI to quantify the m 6 A methylomes of mouse and human cells and reveal clustered m 6 A modifications with differential distribution and stoichiometry. In addition, we characterize m 6 A dynamics under stress and examine the quantitative landscape of m 6 A modification in gene expression regulation. GLORI is an unbiased, convenient method for the absolute quantification of the m 6 A methylome.

Abstract:,2’- -dimethyladenosine (m Am) is a modified nucleotide located at the first transcribed position in mRNA and snRNA that is essential for diverse physiological processes. m Am mapping methods assume each gene uses a single start nucleotide. However, gene transcription usually involves multiple start sites, generating numerous 5’ isoforms. Thus, gene levels annotations cannot capture the diversity of m Am modification in the transcriptome. Here we describe CROWN-seq, which simultaneously identifies transcription-start nucleotides and quantifies m Am stoichiometry for each 5’ isoform that initiates with adenosine. Using CROWN-seq, we map the m Am landscape in nine human cell lines. Our findings reveal that m Am is nearly always a high stoichiometry modification, with only a small subset of cellular mRNAs showing lower m Am stoichiometry. We find that m Am is associated with increased transcript expression and provide evidence that m Am may be linked to transcription initiation associated with specific promoter sequences and initiation mechanisms. These data suggest a potential new function for m Am in influencing transcription initiation.

Abstract:Utilizing base-conversion (BC) techniques, single-base resolution profiling of RNA and DNA modifications has significantly advanced. BC strategies range from one-way conversions (e.g. cytosine-to-thymine for 5-methylcytosine, adenine-to-guanine for N6-methyladenosine), to multi-way conversions (e.g. adenine to cytosine/guanine/thymine for N1-methyladenosine) and deletion-induced conversions (e.g. pseudouridine-to-deletion). Existing sequence aligners struggle with these diverse conversions, often leading to misaligning or inefficiency. We introduce BASAL (BAse-conversion Sequencing ALigner), which leverages bit-masking technology to accurately calculate mismatch penalties and supports all BC strategies. BASAL outperforms state-of-the-art tools in both mapping accuracy and efficiency. Through simulated and real data testing, along with experimental validation, we demonstrate that BASAL excels at identifying reliable modification sites. Moreover, BASAL enhances single-cell m6A analysis, revealing cell subpopulations and a cell evolutionary direction that align with biological functions, which other aligners fall short. BASAL's versatility establishes it as a universal aligner for RNA and DNA modification sequencing, facilitating groundbreaking discoveries in epigenomics and epitranscriptomics.
