Abstract:At the around state, the complexes formed by anthyridone (A) and 2,6-diaminopyridine-3,5-dialdehyde (B) derivatives have been studied using the AM1 method to obtain information on the binding energies. The UV, IR and NMR spectra for the complexes have been calculated with the INDO/CIS, AM1 and B3LYP/6-31G methods, respectively. The results demonstrate that the complexes call be formed by the two monomers owing to the negative binding energy. The binding energy increases with the decrease in the intramolecular hydrogen bonds, but decreases with the increase in electron density on monomer B. The bulky group next to the hydrogen bond in monomer A is unfavorable, whereas the electron-donating group without the steric effect is favorable for formation of the hydrogen bonds. The first absorption in the UV spectrum of the complex is red-shifted relative to those of the two monomers. On formation of the hydrogen bonds the stretching vibrations of the N-H bonds are weakened and shift to lower frequencies in the IR spectra. In the NMR spectra, the chemical shifts move downfield.

Abstract:The preparation of a series of heterocycles obtained by the condensation of 4,5-diazafluoren-9-one with various amines is described with particular emphasis on bridged systems formed by the condensation of 4,5-diazafluoren-9-one with diamine compounds such as hydrazine. Due to sp2 hybridization of the nitrogen atom in the bridge, the protons in the two pyridine units of each bipyridine group are non-equivalent. The projection of a hydrogen atom from one of the pyridine rings into the ring current of an adjacent phenyl ring shifts the proton resonance upfield. Proton NMR resonances have been uniquely assigned for all the compounds and electronic absorptions have been attributed to π → π∗ transitions located in the ultraviolet region of the spectrum. Reduction of the heterocycles occurs at the imine nitrogen bridge and is irreversible, except for the ligand resulting from the condensation of 4,5-diazafluoren-9-one with hydrazine.

Abstract:Theoretical investigation on the stabilities and spectroscopic properties of the complexes formed by cyciobis(paraquat-p-anthracene) with pharmaceutical molecules were performed using the semi-empirical PM3 and B3LYP/3-21G methods. Based on the B3LYP/3-21G optimized geometries, the energies of the complexes were calculated at B3LYP/6-31G(d) level. The binding energies of the complexes were computed after the correction of basis set superposition error (BSSE). The energy gaps of the complexes are decreased due to the formation of the hydrogen bonds. The stretching vibrations of the C-H bonds adjacent to the hydrogen bonds in the IR spectra of the complexes calculated with PM3 method are red-shifted compared with those of the host. The chemical shifts of α-C and β-C atoms in the complexes calculated at B3LYP/3-21G level are shifted downfield due to the formation of the hydrogen bonds and the electron-withdrawing effect of the nitrogen atoms. The aromaticities of the complexes are improved because of the enlargement of the conjugation system and the overlap of electron cloud based on the nuclear independent chemical shifts (NICS) calculated at B3LYP/3-21G level.

Abstract:Raman and infrared (IR) spectroscopies have been used extensively to study the adsorption of pyridine on various surfaces for more than 40 years. However, no satisfactory assignment on all the vibrational modes has been achieved. In the present study, density functional theory at the level of B3LYP/6-311+G** (for C, N, H)/LANL2DZ (for metals) has been used for the normal coordinate calculations of the neutral and cationic species of the pyridine-metal atom (ion) complexes. Based on the present calculations, new assignments of the fundamental frequencies for the bands attributed to nu(17a), nu(3), nu(5), and nu(18b) modes of the free pyridine in the reported IR and Raman spectra have been suggested. The calculated frequency shifts indicate that the coupling among nu(1), nu(12), and nu(18a) modes and the coupling between these mode,, and the N-metal (Cu, Ag, Au, or Pt) bond depend on the strength of the N-metal bond and its bonding properties. The fundamental frequency of the nu6(a) mode has a nearly linear relationship with the change of the force constant of the N-M bond, Therefore, its frequency shift can be used to directly correlate to the strength of the interaction of pyridine with the metal atom (surface).

Abstract:Density functional theory was used to study the coordination of Cm3+ and Ce4+ with pridine (Py), water (H2O) and chloride anion (Cl-). The competitive coordination of Cl- and Py was investigated to simulate the ligand exchange between Cl(-)and Py at high concentration of hydrochloric acid (HCl), where Cm3+ and Ce4+ may exist in the form of [CmCl6](3-) and [CeCl6](2-), while that of water and Py to simulate the process at low concentration or without the presence of Cl-. The calculations show that Ce4+ has higher affinity to Py than Cm3+ in the absence of Cl-, while it binds much more weakly at high concentration of HCl. This is consistent with experimental data that at high concentration of HCl, Ce4+ has much shorter retention time than Cm3+ using tertiary pyridine resin (TPR). In view of the strengthening of M-Cl and the weakening of M-OW at bonds upon the coordination of Py, we conclude that the distinct coordination abilities of the three ligands to Ce4+ and Cm3+ are due to different strengths of the inner-shell electrostatic interaction between the ligands and the central metal ions.
Nuclear Magnetic Resonance Spectroscopic Studies of Pyridine Methyl Derivatives Binding to Cytochrome C

Abstract:The binding of pyridine methyl derivatives (2-, 3- and 4-methylpyridine) to horse heart ferricytochrome c (cyt c) by displacing methionine-80 was studied by 1H NMR spectroscopy to elucidate the effects of the different methyl substitution positions on the affinity and kinetics of binding to cytochrome c and the hyperfine-shifted NMR signals of the ligand–cytochrome c complex. Two-dimensional exchange spectroscopy (2D-EXSY) showed that except for 2-methylpyridine (2-mpy) these pyridine derivatives can form stable complexes with cytochrome c. The complexes 3-mpy–cyt c and 4-mpy–cyt c exhibit different hyperfine shift patterns compared to that of py–cyt c. The temperature dependence of the methyl resonances of 3-mpy–cyt c differs from those of 4-mpy– and py–cyt c. Kinetic and equilibrium data for the binding of 3- and 4-mpy to cyt c have been obtained by 2D-EXSY. Based on these data a comprehensive comparison between the binding properties of these pyridine derivatives and those of pyridine towards cyt c was made. The 1H NMR resonances of 3-mpy–cyt c have also been assigned including the heme peripheral protons and some aliphatic and aromatic side chain protons.

Abstract:Density functional theory has been performed on the tricyanovinyl substituted calix[4]pyrrole and its anion (F-, Cl-, CH3COO-, H2PO4-) complexes. The calculation results implied that the host-anion complexes were formed by intermolecular hydrogen bonds. The order of the binding affinity: F- > CH3COO- > H2PO4- > Cl- was in good agreement with the experimental result. The electron-withdrawing group substitution would enhance the interation between the calix[4]pyrrole and anions. The effect of tricyanovinyl substitution on host-guest interaction from geometry features, frequency analyses, NBO analyses and frontier orbitals of interaction has also been described.
Computational Study of Core Modified Dipyriamethyrin for the Competitive Complexation of Am 3+ /Cm 3+ From Their Trichlorides

Abstract:In the process of handling and storage of radioactive actinides it is essential to selectively sequester the minor actinides, such as Am and Cm, through a competitive complexation process. Herein we computationally designed two core modified ligands (L21- and L3) through systematic oxygen substitution at the NH sites of dipyriamethyrin (L1_2H), a hexadentate expanded porphyrin, and studied their competitive complexation towards trivalent actinides (An=Am/Cm) from their trichlorides using density functional theory (DFT). We observed shorter An-N bonds and longer An-O bonds in complexes based on core modified ligands (L21- and L3). The An-Cl bond length increases with increasing axial coordination number (i.e., from L12- to L3) to accommodate the ligands. All the bonds were identified to be electrostatic in nature. L12- exhibits shorter bonds and larger bond orders on complexing with Am than with Cm. On moving from complexes of L21- to L3, the An-N bond lengths are shortened, while An-O bond lengths become larger. Between the complexes of Am and Cm, there is marginal difference in their bond distances with L21- and L3. Charge analysis shows ligand to metal charge transfer during coordination, with back-donation from An to N/O and Cl. The calculated spin-density analysis indicates that An remains in its trivalent oxidation state on complexation, while orbital occupation analysis shows that the 5f and 6d orbitals are involved in bonding; this was confirmed by molecular orbital (MO) analysis that shows the complexes of L21- and L3 to exhibit higher degeneracy in their overlapping MOs. Further, the energy decomposition analysis (EDA) confirms that all ionic bonds are primarily due to electrostatic contributions, where the orbital contributions increase from L12- to L3 complexes and maximum covalency was observed in Cm complexes due to the energy matching between the 5f orbitals of Cm and the 2p orbitals of N and Cl, compared to Am. To confirm the competitiveness in the complexation of the ligand towards Am vs. Cm, the thermodynamic parameters were analysed for the ligand and metal substitution reactions. L12- shows more affinity towards Am than Cm, while L21- and L3 prefer Cm.

Abstract:Imidazo[1,2- α ]pyrimidine, ( 1 ) was synthesized by a modified pathway through a neat reaction; corresponding Ag(I) complex ( 2 ) and Cu(I) complex ( 3 ) have been synthesized at room temperature and characterized by a series of spectroscopic techniques. Complex 2 has been synthesized after floating in the acetonitrile solution of ligand 1 into AgPF 6 ; Cu(I) complex ( 3 ) has been synthesized by the transmetallation method. Finally, the solid state structure of 2 has been established by single crystal X-ray diffraction studies. The molecule 2 possesses 'bicyclo' like geometry. The formulation of 3 was supported by elemental analysis and HR-mass spectral studies. Interestingly, single crystal X-ray diffraction studies establish 2 as a dinuclear Ag(I) complex where each Ag(I) is coordinating by three N pym (pym = pyrimidine) from each ligand. Though the ligand is nonluminescent, yet Ag(I) complex ( 2 ) and Cu(I) complexes ( 3 ) are luminescent this may be due to closed cell d 10 -d 10 interactions. DFT studies were also done to insight into the structures which also support the weak Ag(I)--Ag(I) and Cu(I)--Cu(I) interactions.

Abstract:The interaction of pyridine derivatives (H, 4-NH2, 4-CH3, 4-F, 4-CN, 4-NO2) with atomic chlorine is investigated theoretically by the density functional theory (DFT)-based LC-BLYP/aug-cc-pVDZ method. Pyridines and Cl° are held together by a (2c--3e) bond and the intermolecular distances range from 2.313 to 2.343 Å. The existence of a N…Cl bond is confirmed by the atom-in-molecule analysis of the systems. The binding energies of the adducts, ranging from −42.08 to −53.96 kJ mol−1, are linearly correlated to the proton affinity of the pyridines. The charge transfer from pyridine to Cl° varies between 0.222 and 0.277 e. The spin density analysis shows that the strongest complex has the highest (2c–3e) character. The CH bonds are contracted and the ν(CH) vibrations are blueshifted owing to the decrease in σ*(CH) occupation. This decrease results not only from the classical anomeric effect but also from the σ(CC) and σ(CN) → σ*(CH) delocalisation in the heteroaromatic ring.

Abstract:Aromatic nitriles play an important role in the preparation of high-performance polymers. In order to guide the rational design of new molecules, it is necessary to carry out systematic theoretical research on molecular structures. This article takes a new type of aromatic nitriles, pyrazine-2,3-dicarbonitrile (PQ) and its control group 1,4-dicyanobenzene (PN) as examples to conduct systematic theoretical research on their chemical environments using DFT calculation with experimental verification. Results show that the electronic effect of pyrazine withdraws the electron form cyano to pyrazine, which makes the cyano carbon more exposed and prone to nucleophilic reaction. This electronic deffect also causes the π-electron delocalization from cyano nitrogen to pyrazine, and results in a lower polarity of the cyano and an anomalous law for the 13 C NMR shift of cyano carbon. In addition, pyrazine changes the stacking mechanism of PQ to be dominated by electrostatic force rather than commonly observed dispersion force-dominant π-π stacking in PN. This research method provides important guidance for the design of new crosslinkable aromatic nitrile and help to deepen our understanding of their structure-property relationship.

Abstract:Pyridine adsorbed on the group-VIIIA transition metal and the coinage metal (IB) electrode surfaces is employed as a model system to explore the metal-dependent nature of surface bonding. The periodic trends of the surface-enhanced Raman spectra are interpreted with the density-functional theory calculation results of bond geometries, bond energies, vibrational frequencies, and the force constants. On the basis of the normal-mode analysis the vibrational frequency shifts of the pyridine internal modes with the total symmetry are discussed in detail from the coupling between these internal modes and the N-M bonds. We show that the spectral properties of the ring breath mode (nu(1)) and the ring asymmetric deformation mode (nu(6a)) are sensitive to the interaction between metal and pyridine molecule. Although the frequency shift of the nu(1) mode is generally regarded as an indicator of the bonding strength, we find that the frequency shift of the nu(6a) mode has a nearly linear dependence on the force constant of the N-M bond; and thus conclude that nu(6a) is a better indicator than nu(1) for the strength of pyridine binding with the metals. Dispersion-Corrected Density Functional Theory Study of the Noncovalent Complexes Formed with Imidazo[1,2- a]pyrazines Adsorbed onto Silver Clusters

Abstract:Imidazo[1,2-a]pyrazines are cyclic amidine-type compounds composed of α-amino acid residues. A full structural identification of these molecules constitutes an analytical challenge, especially when imidazo[1,2-a]pyrazines are obtained from physical processes (e.g., sublimation and pyrolysis of amino acids). A valuable source of molecular information can be obtained from absorption spectroscopies and related techniques encompassing the use of metallic substrates. The aim of this study is to provide new knowledge and insights into the noncovalent intermolecular interactions between imidazo[1,2-a]pyrazines and two Ag n (n = 4 and 20) clusters using density functional theory (DFT) methods. Semiempirical DFT dispersion (DFT-D) corrections were addressed using Grimme's dispersion (GD2) and Austin-Petersson-Frisch (APF) functionals in conjunction with the 6-31+G(d,p) + LANL2DZ mixed basis set. These DFT-D methods describe strong interactions; besides, in all cases, the APF dispersion (APF-D) energies of interaction appear to be consistently overestimated. In comparison with B3LYP calculations, the mean values for the difference in the energies of interaction calculated are 2.25 (GD2) and 6.24 (APF-D) kcal mol-1 for Ag4-molecules, and 2.30 (GD2) and 8.53 (APF-D) kcal mol-1 for Ag20-molecules. The effect of applying GD2 and APF-D corrections to the noncovalent complexes is nuanced in the intermolecular distances calculated, mainly in the Ag···N(amidine) bonding, which appears to play the most important role for the adsorptive process. Selective enhancement and considerable red shifts for Raman vibrations suggest strong interactions, whereas a charge redistribution involving the metallic substrate and the absorbate leads to a significant rearrangement of frontier molecular orbitals mainly in the Ag20-molecule complexes. Finally, time-dependent DFT calculations were carried out to access the orbital contributions to each of the transitions observed in the absorption spectrum. The corresponding UV-vis spectra involve transitions in the visible region at around 400 and 550 nm for the Ag4-molecule and the Ag20-molecule complexes, respectively.

Abstract:The binding of pyridine by displacement of the methionine-80 residue from heart ferricytochrome c (cyt c) has been studied by H-1 NMR spectroscopy. Owing to the low stability of the pyridine-bound form of cytochrome c, the so called alkaline isomer (lysine form) of cyctochrome c appears at pH > 6 in the presence of 0.45 mol dm(-3) pyridine, in contrast to the native lysine form which only appears at pH > 9. A mixture of native cytochrome c and pyridine without the lysine form can only be obtained at pH < 6. The bound pyridine is replaced by a lysine as the pH value increases. Native cytochrome c, pyridine-bound cytochrome c and the lysine form can exist simultaneously at neutral pH. A pure lysine form can be obtained at pH > 8 in the presence of 1.27 mol dm(-3) pyridine. Using the known resonance assignments for native cytochrome c, some hyperfine-shifted resonances arising from haem peripheral protons and two axial ligands and some side-chain resonances of the aliphatic and aromatic protons of pyridine-ligated cyt c (pcyt c) have been assigned. The experimental dipolar shifts for protons belonging to the non-co-ordinated residues have allowed the identification of the plausible orientation and magnitude of the g tenser. The sources of the asymmetric spin density distribution in the haem group of pcyt c are discussed. The substitution reaction rate constants and the equilibrium constant for pyridine binding to cyt c have been evaluated.

Abstract:Density functional theory calculations are used to investigate the electronic structure of pyridine-based self-assembled monolayers (SAMs) on an Au(111) surface. We find that, when using pyridine docking groups, the bonding-induced charge rearrangements are frequently found to extend well onto the molecular backbone. This is in contrast to previous observations for the chemisorption of other SAMs, e. g., organic thiolates on gold, and can be explained by a pinning of the lowest unoccupied states of the SAM at the metal Fermi-level. The details of the pinning process, especially the parts of the molecules most affected by the charge rearrangements, strongly depend on the length of the molecular backbone and the tail-group substituent. We also mention methodological shortcomings of conventional density functional theory that can impact the quantitative details regarding the circumstances under which pinning occurs and highlight a number of peculiarities associated with bond dipoles that arise from Fermi-level pinning.
