Abstract:Previous studies have suggested that the H haplome in Elymus could originate from different diploid Hordeum species, however, which diploid species best represent the parental species remains unanswered. The focus of this study seeks to pinpoint the origin of the H genome in Elymus. Allopolyploid Elymus species that contain the StH genome were analyzed together with diploid Hordeum species and a broad sample of diploid genera in the tribe Triticeae using DMC1 sequences. Both parsimony and maximum likelihood analyses well separated the American Hordeum species, except Hordeum brachyantherum subsp. californicum, from the H genome of polyploid Elymus species. The Elymus H-genomic sequences were formed into different groups. Our data suggested that the American Horedeum species, except H. brachyantherum subsp. californicum, are not the H-genomic donor to the Elymus species. Hordeum brevisubulatum subsp. violaceum was the progenitor species to Elymus virescens, Elymus confusus, Elymus lanceolatus, Elymus wawawaiensis, and Elymus caninus. Furthermore, North American H. brachyantherum subsp. californicum was a progenitor of the H genome to Elymus hystrix and Elymus cordilleranus. The H genomes in Elymus canadensis, Elymus sibiricus, and Elymus multisetus were highly differentiated from the H genome in Hordeum and other Elymus species. The H genome in both North American and Eurasian Elymus species was contributed by different Hordeum species.

Endo‐allopolyploidy of Autopolyploids and Recurrent Hybridization—a Possible Mechanism to Explain the Unresolved Y‐genome Donor in Polyploid Elymus Species (triticeae: Poaceae)

Abstract:The genus Elymus L. in the tribe Triticeae (Poaceae) includes economically and ecologically important forage grasses. The genus contains the pivotal St genome from Pseudoroegneria in combination with other genomes in the tribe. Many Elymus species are tetraploids containing the StY genomes. It is thought that polyploidization characterizes the speciation of the genus in which the Y is considered as another key genome. Based on data from cytological, genome in situ hybridization, and molecular studies, we hypothesized an endo‐allopolyploidy origin of the StY‐genome species from the autotetraploid Pseudoroegneria species. To test this hypothesis, we amplified, cloned, and sequenced five single‐copy nuclear genes (i.e., alcohol dehydrogenase 1–3, Adh1–Adh3, RNA polymerase II, Rpb2; and Waxy) from Elymus, Pseudoroegneria, and Hordeum species. The phylogenetic trees constructed based on the sequencing analyses of all genes indicated that diploid and autotetraploid Pseudoroegneria species were closely related, although with considerable genetic variation in tetraploids. In addition, the StY‐genome Elymus species tended to have a close relationship with the diploid and autotetraploid Pseudoroegneria species, although different phylogenetic relationships among the gene trees were detected. These results indicated that the StY‐genome species may have an autotetraploid origin and experienced recurrent hybridization. The complex St genomes in Pseudoroegneria in the polyploid state may gain more opportunities for within‐species differentiation and recurrent hybridization. As a result, series modified versions of St genomes evolved into the StY genomes in some Elymus species.

Abstract:Karyotypes provide key cytogenetic information on phylogenetic relationships and evolutionary origins in related plant species. The St genome of Pseudoroegneria contributes to eight alloploid genera, representing over half of the species that are highly valuable for wheat (Triticum aestivum) breeding and for understanding Triticeae species evolution. However, St chromosome characterization is challenging due to limited cytogenetic markers and DNA information. We developed a complete set of St genome-specific chromosome painting probes for identification of the individual chromosomes 1St to 7St based on the genome sequences of Pse. libanotica and wheat. We revealed the conservation of St chromosomes in St-containing species by chromosome painting, including Pseudoroegneria, Roegneria, Elymus, and Campeiostachys. Notably, the Y genome showed hybridization signals, albeit weaker than those of the St genome. The awnless species harboring the Y genome exhibited more intense hybridization signals compare to the awned species in Roegneria and Campeiostachys, yet weaker than the hybridization signals of the St genome in autotetraploid Pse. strigosa. Although awnless species were morphologically more similar to each other, phenotypic divergence progressively increased from awnless to awned species. Our results indicate that the Y genome originated from the St genome and shed light on the possible origin of the Roegneria and Campeiostachys species, enhancing our understanding of St-genome-containing species evolution.

Development and Application of Transposable Element-Based Chromosomal Markers for the St Genome in Triticeae

Abstract:The St genome, originating from Pseudoroegneria (Nevski) Á. Löve, plays an important role in Triticeae. In this study, the Pseudoroegneria stipifolia genome (2n = 2x = 14, StSt) was screened to identify sequences that could be used for FISH. A total of 163 effective clones were obtained from the genomic plasmid library which was constructed by DNase I digestion of P. stipifolia nuclear genomic DNA. Analysis of these clones identified 112 with characteristics of transposable elements (TEs), 13 with characteristics of tandem repetitive sequences, 8 with characteristics of mRNA sequences, and 30 unknown sequences. Fluorescent signals were detected for 11 of 41 TE sequences on P. stipifolia chromosomes after in situ hybridization and were divided into 4 types according to signal distribution patterns: over the whole St genome chromosomes, telomere to pericentromeric regions, centromere to pericentromeric regions, and terminal regions. The affinity between St and Y genomes was studied using the 11 TE probes in 3 StStYY species. Five TE probes showed no obvious difference between subgenomes, 2 probes displayed divergence only in 2 StStYY species, and 4 probes exhibited significant differences among 3 StStYY species. These results provide a preliminary understanding of the sequence composition of the St genome and enabled 11 novel TE probes to be developed and applied.
Transcriptome Profiling of Sorghum Bicolor Reveals Cultivar-Specific Molecular Signatures Associated with Starch and Phenolic Compounds Biosyntheses and Accumulation During Sorghum Grain Development

Abstract:Sorghum is an important crop, and starch and phenolic compounds are major and important components in the sorghum grain. However, the underlying critical genetic elements contributing to the rich portfolio of nutri-ents in sorghum grains are largely unknown. Transcriptomic methods were employed to characterize the expression patterns at five different grain developmental stages of Hongyingzi (an important brewing sorghum), and another two grain sorghums, Jinuoliang 1 and Hongliangfeng 1, for comparison. The uniquely expressed genes were identified at each developmental stage of Hongyingzi when compared with the other two sorghum cultivars. The co-regulated genes at different developmental stages and the regulatory network were determined; the determinant genes and sin-gle-nucleotide polymorphisms located at the promoters of these genes involved in starch and phenolic compounds biosynthetic pathways were also identified. These results will provide insights into the potential regulatory network and further contribute to the clarification of the key determinant genes involved in the biosyntheses of starch and phenolic compounds. Meanwhile, some new transcripts and genes were identified at five different developmental stages of grains of the three sorghum cultivars. Our work can provide impetus for further study of the genes responsible for the bio-synthesis of starch and phenolic compounds in the sorghum grain, and pave a way for functional validation of a batch of potential genes and single-nucleotide polymorphisms proposed in current work.
Biosystematics and evolutionary relationships of perennial Triticeae species revealed by genomic analyses

Abstract:Understanding the classification and biosystematics of species in Triticeae Dumort., an economically important tribe in the grass family (Poaceae), is not an easy task, particularly for some perennial species. Does genomic analysis facilitate the understanding of evolutionary relationships of these Triticeae species? We reviewed literature published after 1984 to address questions concerning: (1) genome relationships among the monogenomic diploid species; (2) progenitors of the unknown Y genome in Elymus polyploids, X genome in Thinopyrum intermedium, and Xm genome in Leymus; and (3) genome constitutions of some perennial Triticeae species that were unknown or misidentified. Amajority of publications have substantiated the close affinity of the E-b and E-e genomes in Th. bessarabicum and Th. elongatum, supporting the use of a common basic genome symbol. The E genome is close to the St genome of Pseudoroegneria and ABD genomes of Triticum/Aegilops complex, providing an explanation for transferring genes from the E to ABD genomes with relative ease. Although the solid proof is still lacking, theW, P, and especially Xp genomes are possible origins for the Y genome of polyploid Elymus. The absence of the E genome and the allopolyploidy nature of tetraploid Leymus species have been unequivocally confirmed by both cytogenetic and molecular studies. However, the donor of the Xm genomes of Leymus was only speculated to be related to the P genome of Agropyron and F genome of Eremopyrum. Intermediate wheatgrass (Th. intermedium) has been extensively studied. The presence of the St (as the previously designated X) genome in Th. intermedium is now unequivocal. Its two more closely related E-1 and E-2 genomes are shown to be older versions of the E genome rather than the current E-b and E-e genomes. Speciation of Th. intermedium was similar to that of Triticum aestivum, in which the J(s)/E-s (like B) genomes had the greatest differentiation from the current J (E-b) genome owning to repetitive sequences of the V genome, whereas its St (like D) had the least differentiation from the current St genome. Species with unknown or misidentified genomes have been correctly designated, including those with the ESt, StP, StPY, StWY, EStP, HW, StYHW, and NsXm genomes. Some of those species have been transferred to and renamed in appropriate genera.

Abstract:Background Elymus atratus (Nevski) Hand.-Mazz. is perennial hexaploid wheatgrass. It was assigned to the genus Elymus L. sensu stricto based on morphological characters. Its genome constitution has not been disentangled yet. Objective To identify the genome constitution and origin of E. atratus . Methods In this study, genomic in situ hybridization and fluorescence in situ hybridization, and phylogenetic analysis based on the Acc1, DMC1 and matK sequences were performed. Results Genomic in situ hybridization and fluorescence in situ hybridization results reveal that E. atratus 2n = 6x = 42 is composed of 14 St genome chromosomes, 14 H genome chromosomes, and 14 Y genome chromosomes including two H - Y type translocation chromosomes, suggesting that the genome formula of E. atratus is StStYYHH . The phylogenetic analysis based on Acc1 and DMC1 sequences not only shows that the Y genome originated in a separate diploid, but also suggests that Pseudoroegneria ( St ), Hordeum ( H ), and a diploid species with Y genome were the potential donors of E. atratus . Data from chloroplast DNA showed that the maternal donor of E. atratus contains the St genome. Conclusion Elymus atratus is an allohexaploid species with StYH genome, which may have originated through the hybridization between an allotetraploid Roegneria ( StY ) species as the maternal donor and a diploid Hordeum ( H ) species as the paternal donor.

Abstract:To estimate the phylogenetic relationship of polyploid Elymus in Triticeae, nuclear ribosomal internal transcribed spacer (ITS) and chloroplast trnL-F sequences of 45 Elymus accessions containing various genomes were analysed with those of five Pseudoroegneria (St), two Hordeum (H), three Agropyron (P) and two Australopyrum (W) accessions. The ITS sequences revealed a close phylogenetic relationship between the polyploid Elymus and species from the other genera. The ITS and trnL-F trees indicated considerable differentiation of the StY genome species. The trnL-F sequences revealed an especially close relationship of Pseudoroegneria to all Elymus species included. Both the ITS and trnL-F trees suggested multiple origins and recurrent hybridization of Elymus species. The results suggested that: the St, H, P, and W genomes in polyploid Elymus were donated by Pseudoroegneria, Hordeum, Agropyron and Australopyrum, respectively, and the St and Y genomes may have originated from the same ancestor; Pseudoroegneria was the maternal donor of the polyploid Elymus; and some Elymus species showed multiple origin and experienced recurrent hybridization.
Chromosome-scale assembly of the wild cereal relative Elymus sibiricus

Abstract:Elymus species, belonging to Triticeae tribe, is a tertiary gene pool for improvement of major cereal crops. Elymus sibiricus, a tetraploid with StH genome, is a typical species in the genus Elymus, which is widely utilized as a high-quality perennial forage grass in template regions. In this study, we report the construction of a chromosome-scale reference assembly of E. sibiricus line Gaomu No. 1 based on PacBio HiFi reads and chromosome conformation capture. Subgenome St and H were well phased by assisting with kmer and subgenome-specific repetitive sequence. The total assembly size was 6.929 Gb with a contig N50 of 49.518 Mb. In total, 89,800 protein-coding genes were predicted. The repetitive sequences accounted for 82.49% of the genome in E. sibiricus. Comparative genome analysis confirmed a major species-specific 4H/6H reciprocal translocation in E. sibiricus. The E. sibiricus assembly will be much helpful to exploit genetic resource of StH species in genus Elymus, and provides an important tool for E. sibiricus domestication.
Genome evolution of intermediate wheatgrass as revealed by EST-SSR markers developed from its three progenitor diploid species

Abstract:Intermediate wheatgrass (Thinopyrum intermedium (Host) Barkworth & D.R. Dewey), a segmental autoallohexaploid (2n = 6x = 42), is not only an important forage crop but also a valuable gene reservoir for wheat (Triticum aestivum L.) improvement. Throughout the scientific literature, there continues to be disagreement as to the origin of the different genomes in intermediate wheatgrass. Genotypic data obtained from newly developed EST-SSR primers derived from the putative progenitor diploid species Pseudoroegneria spicata (Pursh) Á. Löve (St genome), Thinopyrum bessarabicum (Savul. & Rayss) Á. Löve (J = J(b) = E(b)), and Thinopyrum elongatum (Host) D. Dewey (E = J(e) = E(e)) indicate that the V genome of Dasypyrum (Coss. & Durieu) T. Durand is not one of the three genomes in intermediate wheatgrass. Based on all available information in the literature and findings in this study, the genomic designation of intermediate wheatgrass should be changed to J(vs)J(r)St, where J(vs) and J(r) represent ancestral genomes of present-day J(b) of Th. bessarabicum and J(e) of Th. elongatum, with J(vs) being more ancient. Furthermore, the information suggests that the St genome in intermediate wheatgrass is most similar to the present-day St found in diploid species of Pseudoroegneria from Eurasia.
Genomic relationships of the Elymus parviglumis, E. semicostatus , and E. tibeticus groups (Triticeae: Poaceae)

Abstract:In order to investigate genomic relationships of tetraploidElymus species (all containing the ‘SY’ genomes) among three morphological groups, i.e. theE. parviglumis, E. semicostatus, andE. tibeticus groups, interspecific hybridizations were carried out among representative species from the three groups. Chromosome associations at metaphase I were analysed in the interspecific hybrids, and genomic relationships of the species within and among the three groups were estimated. Hybridizations among species of the three groups were fairly easy to perform, but no general pattern for crossabilities among certain species or groups was obtained. All the hybrids were completely sterile. Meiotic pairing was moderately high, but ranges of chiasmata were observed in different hybrid combinations. There is no tendency for genomic affinities to be higher within groups than between the groups. Therefore, the meiotic data do not support the division of the ‘SY’-genome species into the three groups. However, there is a clear tendency that the differentiation of the ‘SY’ genomes in the tetraploids is associated with the geographic distribution of the species.

Abstract:In order to determine the genomic constitutions of Elymus confusus (ROSHEV.) TZVELEV and E. dolichatherus (KENG) LOVE and to explore their genomic relationships with other Elymus species, intergeneric and interspecific hybridizations of the two target species were carried out with Pseudoroegneria spicata (PURSH) LOVE having the S genome, and fifteen other Elymus species, containing one of the SH, SY, SHY or SYW genomes. Chromosome pairing behaviour was observed at MI of meiosis of the target species and their hybrids. Numerical analyses on meiotic configurations of the hybrids were performed. It is concluded from the hybridization studies and cytological analyses that (i) interspecific hybridization is easy to perform, with 97% of the crosses being successful, but strong reproductive barriers exist between the species; (ii) E. confusus contains the SH genomes and E. dolichatherus the SY genomes; and (iii) the differentiation of the S and Y genomes is evident amongst the different Elymus species studied.
Subgenomic stability of progenitor genomes during repeated allotetraploid origins of the same grass Brachypodium hybridum

Abstract:Both homeologous exchanges (HEs) and homeologous expression bias (HEB) are generally found in most allopolyploid species. Whether HEs and HEBs differ between repeated allopolyploid speciation events from the same progenitor species remains unknown. Here we detected a third independent and recent allotetraploid origin for the model grass Brachypodium hybridum . Our HE with replacement analyses indicated the absence of significant homeologous exchanges in any of the three types of wild allotetraploids, supporting the integrity of their progenitor subgenomes and the immediate creation of the amphidiploids. Further HEB tests did not uncover significant subgenomic dominance in different tissues and conditions of the allotetraploids. This suggests a balanced expression of homeologs under similar or dissimilar ecological conditions in their natural habitats. We observed that the density of transposons around genes was not associated with the initial establishment of subgenome dominance; rather, this feature is inherited from the progenitor genome. We found that drought response genes were highly induced in the two subgenomes, likely contributing to the local adaptation of this species to arid habitats in the third allotetraploid event. These findings provide evidence for the consistency of subgenomic stability of parental genomes across multiple allopolyploidization events that led to the same species at different periods. Our study emphasizes the importance of selecting closely related progenitor species genomes to accurately assess HE with replacement in allopolyploids, thereby avoiding the detection of false HEs when using less related progenitor species genomes.

Abstract:The objectives of this study were to determine the genomic constitution and to explore the genomic variation within four Chinese endemic Elymus species, i.e., E. brevipes (Keng) Löve (2n = 4x = 28) and E. yangii B.R. Lu (2n = 4x = 28), E. anthosachnoides (Keng) Löve (2n = 4x = 28), and E. altissimus (Keng) Löve (2n = 4x = 28). Intraspecific crosses between different populations of the four Elymus species, as well as interspecific hybridizations among the four target species, and with six analyzer species containing well-known genomes, i.e., E. caninus (L.) L. (2n = 4x = 28, SH), E. sibiricus L. (2n = 4x = 28, SH), E. semicostatus (Lees ex Steud.) Melderis (2n = 4x = 28, SY), E. parviglumis (Keng) Löve (2n = 4x = 28, SY), E. tsukushiensis Honda (2n = 6x = 42, SHY), and E. himalayanus (Nevski) Tzvelev (2n = 6x = 42, SHY), were achieved through the aid of embryo rescue. Chromosome pairing behaviors were studied in the parental species and their hybrids. Numerical analysis on chromosome pairing was made on the interspecific hybrids. With one exception, each meiotic configuration at metaphase I in the hybrids involving the target taxa and the analyzer species containing the "SH" genomes fit a 2:1:1 model with x-values ranging between 0.91 and 1.00; chromosome pairing in the hybrids involving analyzer parents with the "SY" genomes match a 2:2 model, with x-values between 0.97 and 0.99. All pentaploid hybrids with a genomic formula "SSYYH," except for two crosses having unexpected low c-values, had pairing patterns fitting the 2:2:1 model with x-values varying between 0.96 and 1.00. It is concluded based on hybridization, fertility, and chromosome pairing data that (i) the four target Elymus species are strictly allotetraploid taxa, (ii) they are closely related species, all comprised of the "SY" genomes, (iii) minor genomic structural rearrangements have occurred within the four Elymus species, and (iv) meiotic pairing regulator(s) exists in some of the Elymus taxa studied.Key words: Triticeae, Elymus, interspecific hybrid, meiosis, numerical analysis, genome.

Abstract:Two Elymus species, E. cacuminus (2n = 4x = 28) and E. retroflexus (2n = 2x = 28), native to western China are described as species new to science. In order to determine genomic constitutions of the two species, intergeneric and interspecific hybridizations were carried out between the two new species and Pseudoroegneria spicata (2n = 2x = 14, SS), and sixteen other Elymus species, fifteen tetraploids (2n = 4x = 28) and one hexaploid (2n = 6x = 42), containing the ''SH''. ''SY'', and ''SYH'' genomes. Chromosome pairing behaviour was studied in the two species and their hybrids. Generally low meiotic pairing was observed in the hybrids with S- and SH-genome species and high pairing in the hybrids with SY- and SYH-genome species. It is concluded from this study that (i) the two new species are strict allotetraploid (2n = 4x = 28) and self-pollinating taxa (inbreeders) in nature; (ii) they contain the ''SY'' genomes and; (iii) they have close genomic relationships with the SY-genome Elymus species from the same or geographically adjacent areas.

Abstract:As a perennial herb in Triticeae, Elymus dahuricus is widely distributed in Qinghai–Tibetan Plateau and Central Asia. It has been used as high-quality fodders for improving degraded grassland. The genomic constitution of E. dahuricus (2n = 6x = 42) has been revealed as StStHHYY by cytological approaches. However, the universal karyotyping nomenclature system of E. dahuricus is not fully established by traditional fluorescent in situ hybridization (FISH) and genomic in situ hybridization (GISH). In this study, the non-denaturing fluorescent in situ hybridization (ND-FISH) using 14 tandem-repeat oligos could effectively distinguish the entire E. dahuricus chromosomes pairs, while Oligo-FISH painting by bulked oligo pools based on wheat-barley collinear regions combined with GISH analysis, is able to precisely determine the linkage group and sub-genomes of the individual E. dahuricus chromosomes. We subsequently established the 42-chromosome karyotype of E. dahuricus with distinctive chromosomal FISH signals, and characterized a new type of intergenomic rearrangement between 2H and 5Y. Furthermore, the comparative chromosomal localization of the centromeric tandem repeats and immunostaining by anti-CENH3 between cultivated barley (Hordeum vulgare L.) and E. dahuricus suggests that centromere-associated sequences in H subgenomes were continuously changing during the process of polyploidization. The precise karyotyping system based on ND-FISH and Oligo-FISH painting methods will be efficient for describing chromosomal rearrangements and evolutionary networks for polyploid Elymus and their related species.

Abstract:×Leymotrigia bergrothii is a presumed hybrid of Leymus arenarius and Elytrigia repens. This article investigates the hybrid origin and genome composition of this species. These plants are sterile, do not undergo pollination, and do not produce seeds; occasionally, underdeveloped stamens containing abortive pollen grains form in individual spikelets. The karyotype analysis of root meristem cells revealed a diploid chromosome number of 49 in ×L. bergrothii, reported here for the first time. Subsequently, we examined the intragenomic polymorphism of the transcribed spacer ITS1 in several species of Elytrigia, Elymus, Leymus, Hordeum, and Psathyrostachys, and compared the ribotype patterns of these species with those of ×L. bergrothii. It is shown that the St-ribotype variants found in Elytrigia repens and Elytrigia pseudocaesia, as well as the ribotypes of the La family, which dominate in the genome of Leymus arenarius, correspond to major ribotypes in ×L. bergrothii. The ribotypes of the St and La families are present in the nuclear genome of ×L. bergrothii in almost equal proportions. A comparison of intron and exon sequences of the trnL gene in the chloroplast DNA of Leymus arenarius, Elytrigia repens, and ×L. bergrothii showed that this region in ×L. bergrothii is identical or very close to that of Elytrigia repens, suggesting that Elytrigia repens was the cytoplasmic donor to ×L. bergrothii. Thus, our study confirms the hypothesis that this species represents a sterile first-generation hybrid of Leymus arenarius and Elytrigia repens, reproducing vegetatively.
