Abstract:We report a general solid-phase synthesis strategy for a novel class of DNA block copolymer amphiphiles. The assembled spherical micelle structures exhibit recognition properties defined by their DNA sequences and can be used to build higher-ordered structures through hybridization with materials that possess complementary DNA. This work is an important step toward creating DNA modified structures that can act as phase transfer agents and carriers of nanovesicles.

Abstract:Manipulating materials at the atomic scale is one of the goals of the development of chemistry and materials science, as it provides the possibility to customize material properties; however, it still remains a huge challenge. Using DNA self-assembly, materials can be controlled at the nano scale to achieve atomic- or nano-scaled fabrication. The programmability and addressability of DNA molecules can be applied to realize the self-assembly of materials from the bottom-up, which is called DNA nanotechnology. DNA nanotechnology does not focus on the biological functions of DNA molecules, but combines them into motifs, and then assembles these motifs to form ordered two-dimensional (2D) or three-dimensional (3D) lattices. These lattices can serve as general templates to regulate the assembly of guest materials. In this review, we introduce three typical DNA self-assembly strategies in this field and highlight the significant progress of each. We also review the application of DNA self-assembly and propose perspectives in this field.

Abstract:DNA is a unique nanoscale material that enables the design and synthesis of nanoscale structures of prescribed shape and functionality via programmable self-assembly. Angstrom-level control over the location and orientation of programmed Watson-Crick basepairs offers the ability to scaffold and spatially organize optically active materials to yield novel optical and photonic properties. Here, we present two distinct strategies for designing and synthesizing DNA-based photonic materials, and emphasize the roles of computational modeling in this process. First, we use computational modeling to design mechanically stiff nanoscale DNA "molds" that have user-specified three-dimensional cavity with a nucleating gold seed, which grows in solution to fill and replicate the cavity. We demonstrate the capability of producing nanoparticles of various shapes and materials that exhibit plasmonic properties that are consistent with electromagnetism simulations. In silico design of stiff molds of nearly arbitrary geometric cavities with resulting optical properties that are prescribed a priori enable a property-by-design framework for producing inorganic particles with prescribed functional properties. Second, we use DNA to program the scaffolding of chromophores into complex three-dimensional assemblies, enabling controlled energy transfer at the nanoscale. This strategy is inspired by nature, where cells use organized assemblies of chromophores to capture photons and funnel the resulting excitons toward the reaction center where they are converted to chemical energy. In particular, the close-packing of chromophores results in the emergence of quantum coherence that can strongly affect exciton transport across the structure. Using Förster energy transfer modeling, as well as a hybrid molecular dynamics and quantum mechanical approach, we demonstrate how emergent excitonic and light-harvesting properties of diverse DNA-dye assemblies can be elucidated.

Abstract:Recent advances in DNA nanotechnology allow for the assembly of nanocomponents with nanoscale precision, leading to the emergence of DNA-based material fabrication approaches. Yet, transferring these nano- and micron-scale structural arrangements to the macroscale morphologies remains a challenge, which limits the development of materials and devices based on DNA nanotechnology. Here, we demonstrate a materials fabrication approach that combines DNA-programmable assembly with actively driven processes controlled by acoustic fields. This combination provides a prescribed nanoscale order, as dictated by equilibrium assembly through DNA-encoded interactions, and field-shaped macroscale morphology, as regulated by out-of-equilibrium materials formation through specific acoustic stimulation. Using optical and electron microscopy imaging and x-ray scattering, we further revealed the nucleation processes, domain fusion, and crystal growth under different acoustically stimulated conditions. The developed approach provides a pathway for the fabrication of complexly shaped macroscale morphologies for DNA-programmable nanomaterials by controlling spatiotemporal characteristics of the acoustic fields.

Abstract:Molecular self-assembly strategies involve the formation of nanometer scale objects and materials in the absence of significant external control. One increasingly popular self-assembly approach makes use of the unique properties of deoxyribonucleic acid (DNA) including its diminutive size and high capacity for information storage. For many applications, DNA stands alone as the top choice for the programmable construction of supramolecular materials due to its specific and well-understood base-pairing interactions. In this review, we will discuss recent advances in the fabrication of materials via DNA based self-assembly.

Abstract:In bottom–up self-assembly, DNA nanotechnology plays a vital role in the development of novel materials and promises to revolutionize nanoscale manufacturing technologies. DNA shapes exhibit many versatile characteristics, such as their addressability and programmability, which can be used for determining the organization of nanoparticles. Furthermore, the precise design of DNA tiles and origami provides a promising technique to synthesize various complex desired architectures. These nanoparticle-based structures with targeted organizations open the possibility to specific applications in sensing, optics, catalysis, among others. Here we review progress in the development and design of DNA shapes for the self-assembly of nanoparticles and discuss the broad range of applications for these architectures.

Abstract:The exploitation of new methods to control material structure has historically been dominating the material science. The bottom-up self-assembly strategy by taking atom/molecule/ensembles in nanoscale as building blocks and crystallization as a driving force bring hope for material fabrication. DNA-grafted nanoparticle has emerged as a “programmable atom equivalent” and was employed for the assembly of hierarchically ordered three-dimensional superlattice with novel properties and studying the unknown assembly mechanism due to its programmability and versatility in the binding capabilities. In this review, we highlight the assembly strategies and rules of DNA-grafted three-dimensional superlattice, dynamic assembly by different driving factors, and discuss their future applications.

Abstract:AbstractWith the development of structural DNA nanotechnology, DNA has now far exceeded its original function: as a genetic code. It can, in principle, self‐assemble into desired shapes with accurate size. Moreover, it can perform as a functional linker to program other materials by grafting DNA onto these materials. Nanoparticles, both inorganic and organic, can now be programmatically assembled into complex 3D superlattices with high order when guided by DNA. By encoding functions into the as‐assembled nanoparticles, materials with excellent collective effects may be invented. Here, how nanoparticles with different shapes or functions are successfully fabricated into 3D lattices with the help of DNA shells coated on the surface and how scientists can produce desired lattices by design are reviewed. The cases to achieve dynamic superlattices of nanoparticles by affecting the environment where DNA survives are also discussed.

Abstract:Significance DNA-programmable methods provide unprecedented control over the assembly of nanoparticles into complex structures, including superlattices with deliberately tailorable compositions, crystal symmetries, lattice constants, and crystal habits. In principle, such bottom-up approaches can be used to assemble interesting photonic structures, including ones containing quantum dots and metal nanoparticles. Herein we show that we can tune the interaction between light and the collective electronic modes of gold nanoparticles by independently adjusting lattice constants and gold nanoparticle diameters. This opens up exciting possibilities for tuning the interaction between light and highly organized collections of particles at the nanoscale for applications ranging from lasers to quantum electrodynamics to biosensing. The structures reported herein are the first devices to our knowledge prepared by DNA guided colloidal crystallization.

Several topics will be discussed with a focus on the works from the authors' group, including (1) DNA self-assembly and DNA-directed self-assembly, (2) DNA nanomachines, (3) DNA-based electronics, (4) DNA assisted nanofabrications, and (5) DNA computations.

Abstract:Nucleic acids hold great promise for bottom-up construction of nanostructures via programmable self-assembly. Especially, the emerging of advanced sequence design principles and the maturation of chemical synthesis of nucleic acids together have led to the rapid development of structural DNA/RNA nanotechnology. Diverse nucleic acids-based nano objects and patterns have been constructed with near-atomic resolutions and with controllable sizes and geometries. The monodispersed distribution of objects, the up-to-sub-millimeter scalability of patterns, and the excellent feasibility of carrying other materials with spatial and temporal resolutions have made DNA/RNA assemblies extremely unique in molecular engineering. In this review, we summarize recent advances in nucleic acids-based (mainly DNA-based) near-atomic fabrication by focusing on state-of-the-art design techniques, toolkits for DNA/RNA nano-engineering and related applications in a range of areas.

Abstract:Macroporous materials comprising DNA were fabricated with the colloidal crystal template. First, DNA and diazoresin (DR) molecules are fully filled into the voids of a colloidal crystal template. After thermal treatment and removal of the colloids, DNA porous materials with highly ordered structure were obtained. In the process of thermal treatment the cross-linking reaction takes place between DR and DNA, which plays an important role for sustaining the porous framework. The DNA porous materials will turn into a fluorescent DNA/dye composite after staining with Hoechst 33258 (Hoe), a characteristic fluorescent dye for DNA. This kind of composite DNA porous material may have potential applications in optical devices.

Abstract:The development of self-replicating systems is of great importance in research on the origin of life. As the most iconic molecules, nucleic acids have provided prominent examples of the fabrication of self-replicating artificial nanostructures. However, it is still challenging to construct sophisticated synthetic systems that can create large-scale or three-dimensionally ordered nanomaterials using self-replicating nanostructures. By integrating a template system containing DNA-functionalized colloidal seeds with a simplified DNA strand-displacement circuit programmed subsystem to produce DNA-functionalized colloidal copies, we developed a facile enthalpy-mediated strategy to control the replication and catalytic assembly of DNA-functionalized colloids in a time-dependent manner. The replication efficiency and crystal quality of the resulting superlattice structures can be effectively increased by regulating the molar ratio of the template to the copy colloids. By constructing binary systems from two types of gold nanoparticles (or proteins), superlattice structures with different crystal symmetries can be obtained through the replication and catalytic assembly processes. This programmable enthalpy-mediated approach was easily leveraged to achieve the phase transformation and catalytic amplification of colloidal crystals starting from different initial template crystals. This work offers a potential way to construct self-replicating artificial systems that exhibit complicated phase behaviors and can produce large-scale superlattice nanomaterials.

Abstract:A simple and versatile one‐pot strategy to fabricate DNA architectures is established with the assistance of spherical gold nanoparticles modified with thiolated oligonucleotides. The desired architectures are formed via the stochastic co‐assembly of different modules, including discrete shapes, linear chains, and 2D lattices, with different geometry and composition. Constructing high‐order DNA nano‐architectures in large sizes is of critical significance for the application of DNA nanotechnology. Robust and flexible design strategies together with easy protocols to construct high‐order large‐size DNA nano‐architectures remain highly desirable. In this work, the authors report a simple and versatile one‐pot strategy to fabricate DNA architectures with the assistance of spherical gold nanoparticles modified with thiolated oligonucleotide strands (SH‐DNA‐AuNPs), which serve as "power strips" to connect various DNA nanostructures carrying complementary ssDNA strands as "plugs". By modulating the plug numbers and positions on each DNA nanostructure and the ratios between DNA nanostructures and AuNPs, the desired architectures are formed via the stochastic co‐assembly of different modules. This SH‐DNA‐AuNP‐mediated plug‐in assembly (SAMPA) strategy offers new opportunities to drive macroscopic self‐assembly to meet the demand of the fabrication of well‐defined nanomaterials and nanodevices.

Abstract:PATTERNING matter on the nanometre scale is an important objective of current materials chemistry and physics. It is driven by both the need to further miniaturize electronic components and the fact that at the nanometre scale, materials properties are strongly size-dependent and thus can be tuned sensitively1. In nanoscale crystals, quantum size effects and the large number of surface atoms influence the, chemical, electronic, magnetic and optical behaviour2—4. 'Top-down' (for example, lithographic) methods for nanoscale manipulation reach only to the upper end of the nanometre regime5; but whereas 'bottom-up' wet chemical techniques allow for the preparation of mono-disperse, defect-free crystallites just 1–10 nm in size6–10, ways to control the structure of nanocrystal assemblies are scarce. Here we describe a strategy for the synthesis of'nanocrystal molecules', in which discrete numbers of gold nanocrystals are organized into spatially defined structures based on Watson-Crick base-pairing interactions. We attach single-stranded DNA oligonucleotides of defined length and sequence to individual nanocrystals, and these assemble into dimers and trimers on addition of a complementary single-stranded DNA template. We anticipate that this approach should allow the construction of more complex two-and three-dimensional assemblies.

Abstract:In the past decades, DNA has been widely used in the field of nanostructures due to its unique programmable properties. Besides being used to form its own diverse structures such as the assembly of DNA origami, DNA can also be used for the assembly of nanostructures with other materials. In this review, different strategies for the functionalization of DNA on nanoparticle surfaces are listed, and the roles of DNA in the assembly of nanostructures as well as the influencing factors are discussed. Finally, the biomedical applications of DNA-assembled nanostructures were summarized. This review provided new insight into the application of DNA in nanostructure assembly.

Abstract:Hierarchical assembly of DNA nanostructures has already led to superstructures of ever-increasing level of complexity. Processing control in building nanostructures hierarchically is desirable but remains underexplored. Here, we present the stepwise assembly of DNA origami nanostructures by a surface-based method. With solid support of magnetic beads or glass slides, we demonstrate hierarchical assembly of preformed DNA origami units to a number of superstructures. The anchoring of DNA constructs on the surface results in better programmability and controllability for DNA self-assembly, suggesting a potential for our surface-based strategy to become a general and standardized assembly methodology of DNA nanostructures and beyond.

Abstract:Manipulation, measurement, and imaging of single molecules are of great importance for furthering our fundamental understanding of matter and living systems. The past decades have witnessed phenomenal advances in creating single-molecule tools to spatially and temporally control single-molecule events. DNA nanotechnology offers a promising solution for addressing key challenges for on-demand designability of new analytic platforms and controllability of dynamical processes for single-molecule analysis. Here we review recent advances in using self-assembled DNA nanostructures for single-molecule analysis. Thanks to their programmability, accuracy, hybridization dynamics, and chemical functionality, DNA nanostructures can not only act as a part of a “bottom-up” constructed analytic system, but also serve as a defined nanoobject for the calibration of new methodologies, empowering single-molecule analysis. Future research in building better self-assembled structures with sub-nm accuracy and defined optoelectronic properties and advanced molecular machineries with complex functionalities may open new adventures for in vitro and in vivo single-molecule analysis.
