Abstract:We studied the effects of copper (Cu) phytoremediation on microbial community composition under laboratory conditions. A Cu accumulator, Commelina communis, was grown on a soil containing different gradients of Cu. Results showed that the biomass of C. communis grown with Cu differed from that of the control. Concentrations of Cu in the shoots of C. communis were 73.6, 160.9, and 319.1 mg kg(-1) under 200, 500, and 1000 mg kg(-1) Cu treatments, respectively. Polymerase chain reaction-denaturing gradient gel electrophoresis (PCR-DGGE) fingerprint analysis revealed that additions of Cu decreased the number of bands in the soil with C. communis or without plants. The principal component analysis explained 52.7% of the variance for the different rhizospheres of soil and Cu treatments in the soil samples. These results indicated significant effects on soil bacteria activity and community composition in the rhizosphere of C. communis and provided a basis for further studies of metal-accumulator plant effects on soil microorganisms.
Spatial Variability of Bacteria in the Rhizosphere of Elsholtzia Splendens under Cu Contamination

Abstract:Elsholtzia splendens is a well-known Cu-tolerant plant; yet, the impact of Cu-contaminated soil on bacterial community in its rhizosphere is not known. We studied the spatial variability of bacteria in the rhizosphere using Cu-contaminated soil with polymerase chain reaction-denaturing gradient gel electrophoresis (PCR-DGGE) and real-time PCR. In the uncontaminated soil, the content of the dissolved organic carbon (DOC) and bacterial diversity gradually increased in the rhizosphere soil along the root growth direction (from the interface zone to the meristematic zone), while for the Cu-contaminated soil, the highest DOC content and the strongest potential bioavailability of Cu were found in the interface zone, which also had the lowest bacteria diversity. Bacteria diversity was positively correlated with DOC in the uncontaminated soil (p < 0.01) but not in the contaminated soil. Compared with uncontaminated soil, some species such as Firmicutes only existed in the rhizosphere of contaminated soil, while the very small amount (if any) of some species exists such as Deinococcus-Thermus, indicating that the contaminated environment altered the bacterial composition. Moreover, spatial variation of the bacterial community was found among different soil zones. Real-time PCR confirmed the spatial variation via the gene expression of flagellin (fliC) and chemotaxis gene (cheA). The spatial characteristics of cheA expression were consistent with that of DOC and bacterial diversity. In conclusion, we demonstrated that the spatial variation of the bacterial community in the rhizosphere was present, independent of Cu contamination. DOC and Cu toxicity may affect specific gene expressions such as fliC and cheA, resulting in bacterial spatial variation.

Abstract:Little is known about the characteristics of arbuscular mycorrhizal fungi (AMF) community in the roots of host plants growing on heavy metal contaminated sites. The objectives of this study were to examine the community structure of AMF associated with the roots of a copper (Cu) tolerant plant—Elsholtzia splendens in a Cu mining area in southeastern Anhui Province, China. Molecular techniques were used to analyze AMF community composition and phylogenetic relationship in E. splendens roots sampled from three Cu mine spoils and two adjacent reference areas. Results obtained showed that root colonization and AMF diversity were very low and negatively correlated with total and extractable Cu concentrations. All the DNA sequences recovered belonged to the genus of Glomus. The principal component analysis (PCA) revealed that the AMF community composition varied remarkably among different sites and was related closely to soil properties, especially Cu concentrations. The distribution pattern of AMF species in various sites suggested the degree of AMF tolerance to Cu contamination. The unique AMF species that presented exclusively in heavily contaminated sites need to be further examined for potential application in phytoremediation of metal contaminated soils.

Abstract:As a global pollution problem, heavy metal contamination poses a serious hazard to soil microorganisms which play an extremely important role in soil chemical cycling and ecological persistence. However, the effects that different levels of heavy metal contamination in soils have on microorganisms and the interactions between them are still unclear. The purpose of this research is to analyze the microbial structure under different levels of heavy metal contamination, find out heavy metal tolerant species under different environmental conditions, then provide useful reference for the bioremediation of contaminated farmland. In this study, 16s rRNA high-throughput sequencing technology was used to investigate the microbial communities in severe level (SL), moderate level (ML), light level (LL) and clean level (CL) of heavy metal contaminated soils, and the relationships between environment variables and microorganisms were analyzed. The results showed that the concentrations of heavy metals and soil physicochemical properties had various impacts on microbial community composition under different heavy metal contamination levels. Most dominant bacteria were in significant negative correlation with Cd in ML region, and significantly correlated with TN and OM in LL region. However, there was no significant correlation between dominant fungi and the physicochemical properties in LL region. And most of the dominant fungi were significantly correlated with the heavy metal concentrations in SL region. The bacterial phyla such as Proteobacteria, Acidobacteria and Bacteroidetes showed more tolerance with heavy metal contamination in SL, ML and LL regions, respectively. Meanwhile, the dominant fungi of Ascomycota, Basidiomycota, Chytridiomycota, Glomeromycota, Zygomycota and Rozellomycota showed stronger correlations with heavy metal contamination in SL and LL regions. These results indicated that some microorganisms had strong tolerance to heavy metal contamination and had certain heavy metals digestion ability, which can create an appropriate soil environment for the growth of food crops.
Assessment of Microbial Activity and Bacterial Community Composition in the Rhizosphere of A Copper Accumulator and A Non-Accumulator

Abstract:Soil microorganisms may play an important role in the uptake of heavy metals from soils. However, assessments of bacterial activity and community composition in the rhizosphere of accumulators have been largely ignored. We studied potential effects of a copper (Cu)-accumulator, Elsholtzia splendens, and a non-Cu-accumulator plant, Trifolium repens, on soil microbial activity and community composition with increasing Cu addition. The results showed that concentrations of Cu in the shoots of E. splendens were 2.1, 2.2 and 2.4 times those of T. repens under the treatment of different Cu concentrations. Soil microbial biomass and phosphatase activity in the rhizosphere of E. splendens were higher than those of T.repens. PCR-denaturing gradient gel electrophoresis (PCR-DGGE) fingerprint analysis revealed that addition of Cu decreased the number of bands in bare soil and soil with T. repens. However, there was a significant increase in the number of bands in soil with E. splendens incorporated with either 200 or 500mgkg−1 Cu. The abundances of five phylogenetic groups related most closely to α-, β-, γ-proteobacteria, Gram-positive bacteria and CFB group, respectively, were determined in the rhizosphere of plants. Some specific clone such as E13 (metal-contaminated soil clone K20-64) was found in the rhizosphere of E. splendens. Results indicated that E. splendens, as a Cu-accumulator, played an important role in governing soil microbial activity and bacterial community composition in the rhizosphere in response to Cu stress.

Abstract:Background and aims Microbial properties are often used to assess the recovery of soil health during phytoremediation. A field survey was conducted to test the effects of different plant metallophytes (excluder and hyperaccumulator) on soil microbial characteristics. Methods Microbial properties in the rhizosphere of four metallophytes ( Sedum alfredii , Rubus hunanensis, Lysimachia christinae and Clinopodium gracile ) growing naturally on highly Cd-, Zn- and Pb-contaminated soils were investigated. Microbial biomass carbon, basal respiration, enzyme activities and phospholipid fatty acids were analyzed to study microbial community function and composition. Results The total microbial biomass, bacterial, actinomycete, fungal, and protozoan PLFAs, basal respiration and enzyme activities in the rhizosphere of metallophytes were significantly higher than in bulk soil. Moreover, the largest increases were found in the rhizosphere of the hyperaccumulator S. alfredii . The microbial community composition in the rhizosphere of S. alfredii was significantly different from the other 3 plants. Redundancy analysis showed that soil physico-chemical properties such as metal concentrations, labile carbon and pH explained most of the variation in microbial community biomass, activity and structure. Conclusions Metallophytes using different strategies to adapt to metal-rich soils induced different effects on soil microbial properties, which were also influenced by physico-chemical characteristics.

Abstract:There is evidence that plant facilitation occurs in heavy metal wastelands, but the extent and mechanisms of facilitation are not known. The copper (Cu) tolerant Elsholtzia splendens is a dominant pioneer species during the secondary succession on copper mine spoils in eastern China. Species appearing later are often associated with patches of E. splendens. We hypothesize that E. splendens facilitates neighbors by modifying local soil properties.
The Influence of Root Exudates and Microbe on Heavy Metal Activity in Contaminated Soil

Abstract:The influence of root exudates of the copper abundant plants Elsholtzia splendens and Commelina communis, and the microbes P. aeruginosa ZD4-3 and P.Chrysosprim, on the heavy metal activity in contaminated soil were studied. The root exudates of these two plants had definite activating ability on Cu in contaminated soil, and there was no significant difference among different treatment, with the ability of Commelina communis root exudate greater than that of Elsholtzia splendens. The kind or the content of organic acid in the root exudates was different among different treatments; but the main organic acids were oxalic acid and the unknown organic acid with 6.5min spearhead time. These two microbes had very great activation on Cu, Pb and Zn in contaminated soil. P. aeruginosa had activation on Cu and Zn, and solidifying function on Pb. Root exudates of Elsholtzia splendens decreased the activation effect of the microbes on heavy metals, while increased the activation effect of P.Chrysosprim on heavy metals.

Abstract:Bacterial communities of rhizospheric soils play an important role in the tolerance and uptake of metal-tolerant/hyperaccumulating plants to metals, e.g. the Cu-tolerant Elsholtzia splendens native to China. In this work, pyrosequencing of the bacterial 16S rRNA gene was firstly applied to investigate the rhizospheric bacterial community of E. splendens grown at Cu contaminated sites. The 47 phyla including 11 dominant phyla (>1%) in E. splendens rhizosphere were presented. The effects of Cu and other environmental factors (total organic carbon, total nitrogen and pH) on the rhizospheric bacterial community were studied comprehensively. The phyla abundances were affected by the environmental factors to different extent, and we found pH, instead of Cu concentration, influenced UniFrac distance significantly and was identified as the most important environmental factor affecting bacterial community. In addition, the influence of environmental factors on gene profiles was explored according to the predicted metagenomes obtained by PICRUSt (phylogenetic investigation of communities by reconstruction of unobserved states). Our study illustrates a view about Cu-tolerant E. splendens rhizospheric bacterial communities (composition, diversity and gene profiles) and their influencing factors, giving a hand for the understanding on bacterial community is formed and affected in rhizosphere.

Abstract:Copper (Cu) accumulation in soils is becoming a major environmental problem. Elsholtzia splendens , a Cu-tolerant plant growing in Cu mine areas, can accumulate high levels of Cu. This study develops a systematic method of detecting the intracellular localization and different chemical forms of Cu to comprehensively understand the mechanisms involved in Cu tolerance and detoxification of E. splendens. Various chemical forms of Cu were absorbed by E. splendens , the highest proportion of which was stored in its cell walls (68 %) and vacuoles (42 %). Most of the Cu in the roots, stems and leaves were extracted by 2 % hydrate acetic acid (HAc) in controls. The distribution characteristics of Cu, particularly in the roots, were closely related to the Cu tolerance of E. splendens . In addition, the binding capacity of Cu to soluble salts or proteins decreased and its binding capacity to insoluble oxalate increased with the increasing Cu supply. These results indicated that Cu ions were integrated with compounds of low bioavailable, such as undissolved phosphate or oxalate, which contributed to the metal tolerance and detoxification of E. splendens . Cluster analysis, based on Cu abundance levels, reveals that correlations exist between the chemical forms of Cu and their intracellular locations, which in turn indicates a relationship between their migration activity and toxicity.
Structure and diversity of fungal communities in long-term copper-contaminated agricultural soil

Abstract:Copper (Cu) contamination threatens the stability of soil ecosystems. As important moderators of biochemical processes and soil remediation, the fungal community in contaminated soils has attracted much research interest. In this study, soil fungal diversity and community composition under long-term Cu contamination were investigated based on high-throughput sequencing. The co-occurrence networks were also constructed to display the co-occurrence patterns of the soil fungal community. The results showed that the richness and Chao1 index both significantly increased at 50 mg kg-1 Cu and then significantly decreased at 1600 and 3200 mg kg-1 Cu. Soil fungal diversity was significantly and positively correlated with plant dry weight. Specific tolerant taxa under different Cu contamination gradients were illustrated by linear discriminant analysis effect size (LEfSe). Soil Cu concentration and shoot dry weight were the strongest driving factors influencing fungal composition. The relative abundance of arbuscular mycorrhizal fungi increased first and then declined along with elevating Cu concentrations via FUNGuild analysis. The interactions among fungi were enhanced under light and moderate Cu contamination but weakened under heavy Cu contamination by random matrix theory (RMT)-based molecular ecological network analysis. Penicillium, identified as a keystone taxon in Cu-contaminated soils, had the function of removing heavy metals and detoxification, which might be vital to trigger the resistance of the fungal community to Cu contamination. The results may facilitate the identification of Cu pollution indicators and the development of in situ bioremediation technology for contaminated cultivated fields.

Abstract:The role of rhizosphere bacteria in facilitating the solubility of copper (Cu) in contaminated soil and Cu accumulation in plant were studied. The bacteria strains were isolated from the rhizosphere of Elsholtzia splendens, a Cu accumulator growing on Tonglu Mountain copper mines. After the sandy soils containing 237 mg kg−1 were incubated with the bacteria strains, it was indicated that rhizosphere microbes played an important role in influencing the availability of water-soluble Cu in soils. Soils had greater concentrations of water-extractable Cu compared with axenic soils inoculated with different bacterial strains. Further evidence for bacterial facilitation of increased solubility of Cu in the soil was obtained using the antibiotic ampicillin (0.1 mg g−1). There were 36% decreases in Cu concentration in the presence of bacterial strain MS12 and ampicillin together compared with bacterial inoculation alone. Different bacterial strains had different abilities on soil water-soluble Cu. To achieve the highest rates of plant Cu accumulation, it was necessary for bacteria to be present in the rhizosphere of E. splendens. Inoculated plants supplied with 20 μmol L−1 CuSO4 had significantly greater concentrations of Cu in shoots and roots than uninoculated plants and bacterial strain MS2 was the most effective strain in promoting plant Cu uptake. There were 2.2-fold and 2.5-fold increases in Cu accumulation in the shoots and roots of plants inoculated with strain MS2 compared to axenic controls. Furthermore, when ampicillin and the bacterial strains were added together to the nutrient solution, the Cu concentrations in roots and shoots of ampicillin-treated plants were lower than those in inoculated plants. When ampicillin was added to the nutrient solution, Cu accumulation was inhibited by about 24–44% in shoots and 20–44% in roots. The above results provided a new insight into the phytoremediation of Cu-contaminated soil.
Copper Uptake and Tolerance in Two Contrasting Ecotypes of Elsholtzia Argyi

Abstract:Information is desired on plant species that have a great potential in phytoremediation of copper (Cu) contaminated soils. Two contrasting ecotypes of Elsholtzia argyi were comparatively studied using nutrient solution culture for their growth response and uptake, distribution, and translocation of Cu. The results show that the ecotype from an old mined area (Sanmen-ecotype) had greater tolerance to Cu than that from the nonmined area (Jiuxi-ecotype) based on dry matter yield at different Cu supply levels. Inhibited root and leaf growth was noted at the external Cu levels > 50 mumol L-1 for the Sanmen-ecotype, and at the Cu supply levels > 5 mumol L-1 for the Jiuxi-ecotype. Stem growth was most sensitive to Cu toxicity in E. argyi, and was inhibited at the Cu levels greater than or equal to 2.5 mumol L-1 for Jiuxi-ecotype and greater than or equal to 25 mumol L-1 for Sanmen-ecotype. Root Cu concentrations were higher in Sanmen-ecotype than in Jiuxi-ecotype, but leaf, especially stem Cu concentrations were much lower in the former than in the latter. Furthermore, Jiuxi-ecotype was much more efficient than Sanmen-ecotype in the translocation of Cu from root to the shoot, and it had higher ratios of stem/root and leaf/root Cu concentration. At the Cu supply levels higher than 10 mumol L-1, root concentrations of potassium (K), calcium (Ca), magnesium (Mg), manganese (Mn), and zinc (Zn) considerably decreased in Jiuxi-ecotype, but were not affected or even increased in Sanmen-ecotype. Zinc concentrations in the stems, particularly in the leaves of Sanmen-ecotype increased by 3 folds, but were hardly changed in Juixi-ecotype when grown at the Cu levels higher than 10 mumol L-1. These results indicate that the Sanmen-ecotype of E. argyi is a Cu-tolerant ecotype, and its tolerance to high Cu levels was mainly related to its extraordinary capability to restrict Cu uptake, especially Cu translocation from root to the shoot, probably by competitive uptake and translocation of Zn.
Long-Term Heavy Metal Pollution Induces Complex Differences in Farmland Topsoil and Rhizosphere Microbial Communities

Abstract:The microbial effect of long-term heavy metal pollution on farmland remains unclear. Here, we investigated microbial (bacterial and fungal) communities in topsoil and rhizosphere samples with heavy metal (Cd, Cu, Pb, and Zn) pollution from four different types of tillage plots around an abandoned zinc smelter set up 85 years ago and analyzed the complex relationship between microorganisms, plants, and heavy metals (HMs) in soil to guide strategies for further soil remediation measures. The abundance and diversity index results showed that the bacterial and fungal diversities of the four plots were significantly different. Meanwhile, correlation analysis of the microbial communities and HMs showed that bacteria Pseudomonas and fungi Chaetothyriales and Fusarium had a good tolerance for HM pollution, but bacteria Vicinamibacteraceae, JG30_KF_CM45, RB41, Gaiella, MB-A2-108, 67-14, and Microvirga, and fungi Glomerellales, Hypocreales, Chaetomium, and Mortierella all showed indications of being sensitive to HM toxicity. Our structural equation model (SEM) attributed the inhibition of Zn and the promotion of Cd to bacterial diversity, attributed a weak inhibition of Cd to fungal diversity, and revealed the effects of the tillage type on these diversities.

Abstract:It's of great challenge to address for heavy metal-contaminated soil. Once the farmland is contaminated with heavy metals, the microbial ecology of the plant rhizosphere will change, which in turn impacts crop productivity and quality. However, few studies have explored the effects of heavy metals on plant rhizosphere microbes in farmland and the role that plant cultivation plays in such a phytoremediation practice. In this study, the impacts of comfrey (Symphytum officinale L.) cultivation and the stresses of cadmium/zinc (Cd/Zn) on rhizosphere soil microflora were examined. Microbial DNA was collected from soils to evaluate the prevalence of bacteria and fungi communities in rhizosphere soils. High-throughput 16 S rRNA sequencing was used to determine the diversity of the bacterial and fungal communities. The results showed that growing comfrey on polluted soils reduced the levels of Cd and Zn from the vertical profile. Both the comfrey growth and Cd/Zn stresses affected the community of rhizosphere microorganisms (bacteria or fungi). Additionally, the analysis of PCoA and NMDS indicated that the cultivation of comfrey significantly changed the bacterial composition and structure of unpolluted soil. Comfrey cultivation in polluted and unpolluted soils did not result in much variance in the fungi's species composition, but the fungal compositions of the two-type soils were noticeably different. This work provided a better understanding of the impacts of Cd/Zn stresses and comfrey cultivation on rhizosphere microbial community, as well as new insight into phytoremediation of heavy metal-contaminated soils.

The copper accumulations were also determined. The results demonstrated that there were continuous changes in copper fractionation within the maize rhizosphere. Initially, the amount of exchangeable copper increased before dropping below the initial level after 40 days or so. Carbonate associated copper followed a similar trend of change, but with a slower pace than the exchangeable copper. The increase in carbonate associated copper only become evident after 30 days, with the net loss occurring after 60 days. There were also initial increases in oxide bound copper as well as decreases in the organic matter associated copper, both followed by a turnover after 40–50 days. The accumulation of copper in the maize plant was found to be biomass dependent. The amount of accumulated copper absorbed in the plant material exceeded the initial quantity of the exchangeable copper in the soil, revealing a transformation from less bioavailable to more bioavailable fractions. During cultivation, decreases in redox potential and increases in pH, dissolved organic carbon (DOC), and microbial activity in the maize rhizosphere were observed. The change in copper speciation may result from root-induced changes in DOC, redox potential, and microbial activity in the rhizosphere.

Abstract:The structural changes of microorganisms in soil are the focus of soil indicators research. The purpose of this study was to investigate the changes in the composition of the soil bacterial community in heavy metal-contaminated soil. A total of six soil samples (two sampling times) were collected from contaminated farmland at three different depths (surface, middle, and deep layer). The pH value was measured. The concentrations of heavy metals (Cr, Ni, Cu, Zn, Cd, and Pb) and the soil bacterial community were analyzed using ICP-OES and 16S rRNA gene sequencing. The results of the two samplings showed that the pH value in the deep layer decreased from 6.88 to 6.23, and the concentrations of Cu, Zn, Cd, and Pb, with a smaller ion radius, increased by 16–28%, and Shannon, Chao1 increased by ~13%. The bacteria community composition at the three depths changed, but Proteobacteria, Acidobacteria, and Actinobacteria were the dominant phyla. In the copper and zinc tolerance test, the isolated bacterium that was able to tolerate copper and zinc was Bacillus sp. We found that, the longer the heavy metal pollution was of concern, the higher the tolerance. These results can be used as references for the microbial remediation of heavy metal-contaminated farmland.

Abstract:The environmental risk of heavy metal pollution is pronounced in soils adjacent to large industrial complexes. It is important to investigate the functioning of soil microorganisms in ecosystems exposed to long-term contamination by heavy metals. We studied the potential effects of heavy metals on microbial biomass, activity, and community composition in soil near a copper smelter in China. The results showed that microbial biomass C was negatively affected by the elevated metal levels and was closely correlated with heavy metal stress. Enzyme activity was greatly depressed by conditions in the heavy metal-contaminated sites. Good correlation was observed between enzyme activity and the distance from the smelter. Elevated metal loadings resulted in changes in the activity of the soil microbe, as indicated by changes in their metabolic profiles from correlation analysis. Significant decrease of soil phosphatase activities was found in the soils 200 m away from the smelter. Polymerase chain reaction-denaturing gradient gel electrophoresis (PCR-DGGE) analysis demonstrated that heavy metals pollution had a significant impact on bacterial and actinomycetic community structure. There were negative correlations between soil microbial biomass, phosphatase activity, and NH(4)NO(3) extractable heavy metals. The soil microorganism activity and community composition could be predicted significantly using the availability of Cu and Zn. By combining different monitoring approaches from different viewpoints, the set of methods applied in this study were sensitive to site differences and contributed to a better understanding of heavy metals effects on the structure, size and activity of microbial communities in soils. The data presented demonstrate the role of heavy metals pollution in understanding the heavy metal toxicity to soil microorganism near a copper smelter in China.

Abstract:It is important to understand the changes in microbial properties of plant rhizospheres to elucidate the interaction between heavy metals and plant communities. In this study, high throughput sequencing method was used to analyze the effects of heavy metals on rhizosphere microbial community structure of the autochthonous plant Salsola collina in the Jinchuan mining area. The operational taxonomic units (OTU) number and species diversity, and richness of the bacterial community in the rhizosphere of Salsola collina were higher than those of the bulk soil. Proteobacteria, Actinobacteria, and Firmicutes were the major bacterial phyla, and Salsola collina, Kaistobacter, Citrobacter, Acinetobacter and Pseudomonas were the main genera. Principal component analysis (PCA) and unweighted pair group method using arithmetic average (UPGMA) cluster analysis showed that there were significant differences in bacterial community structure between site and between rhizosphere and bulk soil. The moisture content, total nitrogen, phosphorus, magnesium, nickel, chromium, lead, and zinc contents, and pH had significant effects on species richness of the bacterial community, with total phosphorus content having a significant effect on species diversity. The finding of this study could be used as an important guideline for bioremediation of heavy metals in mining area.

Abstract:Major factors influencing the root-induced copper fractionation changes within the rhizosphere of maize, wheat, pea, and soybean seedlings were evaluated using a contaminated calcareous soil. The effects of acidification, alkalization, and introduction of root exudates were investigated by addition of acid, alkaline and root exudates from solution cultures, prior to incubation and copper fractionation. Raw and sterilized soils were compared for changes of copper fractionation in the rhizosphere using rhizoboxes with maize, wheat, pea and soybean seedlings. The results indicated that the general trend in considerable changes was similar among the plant species studied. The rhizosphere experienced a depletion of carbonate associated and organic bound copper along with an accumulation of exchangeable and Fe–Mn oxide bound copper. The resulting significant influence of root exudates on copper fractionation appears to have been produced through complexation rather than acidification or alkalization. The increase in exchangeable copper in rhizosphere was strengthened by microorganisms.
