Abstract:Rice leaffolders Cnaphalocrocis medinalis and Marasmia patnalis (Lepidoptera: Pyralidae) are important rice pests and morphologically related with same damage methods. The control region of mitochondrial DNA (mtDNA) in two rice leaffolders C. medinalis and M. patnalis were sequenced and analyzed. The control regions of the two rice leaffolders are located between 12S ribosomal RNA and tRNA(Met), and exhibit conserved structural elements. We identified the poly T stretches, (TA) n block, and stem-loop structure. There are no long tandem repeats found in mtDNA control region in the two rice leaffolders studied. Nevertheless, we did not find the GA-rich block in mtDNA control regions of the two rice leaffolders. The molecular-based phylogenies support the traditional morphologically based view of relationships of Pyralidae within the Ditrysia. The addition of the C. medinalis and M. patnalis mtDNA control regions to the literature promotes the understanding of the molecular evolution of Pyralidae in Ditrysia.
Comparative Studies of Mitochondrial COI Sequence Between Two Kinds of Acartia Species from Xiamen Waters

Abstract:Acartia spinicauda and A.pacifica are the sibling species in southeast coast of China.Taxonomic discrimination between the two species relies on subtle morphological characteristics.They are different with each other in seasonal distribution,but appear together at the end of autumn.The most interesting thing is that their female individuals have intermediate form.For this study,the molecular population genetic diversity of A.spinicauda and A.pacifica was described based on DNA sequence variation for a 709 base pair region of the mitochondrial COI gene.Samples of the two Acartia species were collected from Xiamen waters from May to October 2004.The average genetic distance of A.spinicauda and A.pacifica is 15.6% based on the 709 bps in mtCOI fragments,it would be concluded that they are different species for a certainty.We also found two kinds of intermediate forms between this two species,and defined their taxonomic status.According to the results,we bring forward a new morphological taxonomic method to distinguish the two kinds of Acartia species and their intermediate forms.
Mitochondrial COI Sequence Analysis of Labidocera euchaeta Habitated in Xiamen Waters

Abstract:Labidocera euchaeta Giesbrecht is a dominant planktonic copepod of the coastal waters of China.The specimens in the present study were collected from Xiamen Waters in February of 2004.Mitochondrial COI gene fragment of Labidocera euchaeta was amplified via PCR,the PCR products were ligated into T-vector(Promega Co.),cloned and sequenced.MtCOI gene fragment sequences of three female individual were obtained.The sequence length was 709 of base pairs,and the average contents of A,T,C,G were 23%,37%,15% and 25%,respectively.Genetic identity,99.29%,was calculated by comparison of sequences of Labidocera euchaeta.MtCOI sequence variation sites were found as much as 15 loci and variation types were transversion.The sequences of Labidocera euchaeta collected from Xiamen waters and the sequences of Labidocera rotunda(accession no.AY145428),Calanopia thompsoni(accession no.AY145429),Pontellina plumata(accession no.AB206443),Pontellopsis regalis(accession no.AB206444),Pontellopsis tenuicauda(accession no.AB206445),Pontella rostraticauda(accession no.AB206446) from GenBank were compared and the result showed that the genetic identity was about 87.34% in the 625 base pair region.In the present study,the software programs DNAMAN and MEGA3.1 were used to make gene trees showing the systematic relationships of Labidocera euchaeta collected from Xiamen waters and Labidocera rotunda,Calanopia thompsoni,Pontellina plumata,Pontellopsis regalis,Pontellopsis tenuicauda,Pontella rostraticauda.
The Phylogenetic Relationship of Lamiinae (Coleoptera: Cerambycidae) Using Mitochondrial Genomes

Abstract:Lamiinae is the largest subfamily of the Cerambycidae (longhorn beetles), with approximately 21,863 described species. Previous phylogenetic studies of Lamiinae showed that this subfamily was monophyletic, but the relationship between the tribes of Lamiinae is still controversial. Partial molecular data and species morphological characteristics are not sufficient to resolve species phylogenetic studies perfectly. At the same time, the full mitochondrial genome contains more comprehensive genetic data. Benefiting from the development of next-generation sequencing (NGS), mitochondrial genomes can be easily acquired and used as reliable molecular markers to investigate phylogenetic relationships within Cerambycidae. Using NGS technology, we obtained 11 mitochondrial genome sequences of Lamiinae species. Based on this newly generated mitochondrial genome dataset matrix, we reconstructed the phylogeny of Lamiinae. The Bayesian Inference and Maximum Likelihood analyses strongly support the monophyly of four tribes (Lamiini, Batocerini, Mesosini, and Saperdini), whereas the tribe Acanthocinini was identified as paraphyletic. Other mitochondrial structural features were also observed: the start codon in the nad1 gene of all 11 mitochondrial genomes is TTG; 17–22 bp intergenic spacers (IGS) with a 'TACTA' motif were found between trnS2 and nad1. Moreover, two long IGS were found in Mesosa myops and Batocera sp. Tandem repeats were found in the IGS of Batocera sp.

Genetic Variation of mtDNA COⅠ in Anoplophora glabripennis(Coleoptera:Cerambycidae) Populations

Abstract:504 bp fragment of mtDNA COⅠ gene of 37 individuals including 24 geographical populations of Anoplophora glabripennis, 4 geographical populations of Anoplophora nobilis, 8 sibling species and Agrilus marcopoli Obenberger were sequenced. The result indicated that there were evidently regular differences between Anoplophora glabripernnis populations and their sibling species. Sequence of samples from China, USA and Korea had their own sequence character, and reveals four populations among those samples: north China,south China,USA and Korea. Thus there weren't any evidence to prove that Anoplophora glabripernnis occured in the USA were from China. Results of this study also showed that there were little different bases between Anoplophora glabripernnis and Anoplophora nobilis which strongly supports the findings that the two may in fact be a single species.
Sequence Analysis of Mtdna COI Gene and Molecular Phylogeny of Parasitic Unionicolid Mites (acari: Unionicolidae: Unionicola) in China

Abstract:A nucleotide sequence analysis of cytochrome oxidase I (COI) gene fragment from parasitic unionicolid mites is performed in this paper. The aligned nucleotide fragment is 664bp (including gaps) in length, including 374 conserved sites, 284 variable sites, 73 conversion sites, 51 transpose sites. The conversion sites are much higher than the transpose sites with a conversion transpose ratio (si/sv) of 1.4. The percentages of A+T and G+C are 64.6% and 35.4% in the nucleotide sequence which indicates a strong AT bias. From the sequence analysis of COI gene, the relationship between Unionicola chelata and Unionicola arcuate are the farthest among all the parasitic unionicolid mites while the relationship between Unionicola ischyropalpus and U.arcuata are the closest. Using U.crassipes as an outgroup, the phylogenetic trees are reconstructed with maximum likelihood(ML) and neighbor-joining(NJ) inferences (PAUP4.0b10 tool), and the results show that U.arcuata is the more evoluted speciesand Unionicola agilex might be the first separated from ancestral species.

Abstract:Culture of mud crab(genus Scylla) as precious seafood is growing rapidly in China recently.However,the taxonomy of mud crab in China is still in controversial.Mitochondrial cytochome oxidase subunit I(COI) gene was used to identify species of genus Scylla resided along coast of southeastern China.A fragment of the COI gene was amplified and sequenced from 72 Scylla spp.individuals obtained from 5 regions along coast of southeastern China.12 distinct haplotypes,which were identified among 72 COI sequences,were above 98% identical to the known S.paramamosain COI gene sequences,and showed 7.36%-15.54% difference from other 3 species.The average genetic distance of COI sequences between these individuals and S.paramamosain is only 0.00783 and this does not significantly differ from the intraspecific distance,while between these individuals and S.serrata,S.olivacea and S.tranquebarica is 0.11659,0.17812 and 0.08423 respectively.The NJ tree shows that all four species formed reciprocal monophyletic groups,with the S. olivacea located in the base,and S.olivacea closely related to S.tranquebarica.Four species of Scylla are delineated as four well supported groups,with average levels of interspecific sequence difference(-12%) more than six times greater than that observed at the intraspecific level(-2%) and 12 haplotypes identified in this study cluster closely with the known COI sequences from S.paramamosain.The results of sequence characterization,genetic distance and phylogenetic analysis suggest that all samples investigated should belong to S.paramamosain and S.paramamosain should be one of the most common species in China.Caution is called for species identification when studying Scylla.

Abstract:Universal primers were used for amplification and sequence analysis of COI gene of three geographic groups of Potamocorbula laevis from Dongying,Weifang and Rizhao,and genetic diversity of mitochondrial COI gene from the three wild Potamocorbula laevis groups were studied.The results showed that 30 COI gene sequences in size of 665 bp were received,in which the nucleotide composition of T,C,A,G,A+T was 46.2%,13.3%,21.7%,18.8% and 67.9%,respectively;A+T content was higher than G+C content,which matched the results of COI gene research of other Mollusca;18 haplotypes and 31 nucleotide polymorphic loci were detected.Among three groups of Potamocorbula laevis,the genetic differentiation was small.The phylogenetic tree was constructed by NJ method and UPGMA method,and the results indicated that the three geographical groups of Potamocorbula laevis converge together and individuals of them blend together.

Abstract:OBJECTIVE:This study was based on a 278 and 635 bp region of the gene for cytochrome oxidase subunit I and I (CO I and CO II ) encoding region of mtDNA; the aim was to solve the problems in identifying Sarcosaphagous flies, particularly in the flies' larvae and eggs which could not be identified only by use of their morphologyical features.METHODS:Samples of sarcosaphagous flies and larvae were collected from those on the corps of rabbits on the grassland in the Huhhot district and of a pig on the sandy ground in the Dunhuang district. The mtDNA of flies and their larvae and eggs was extracted using the Chelex technique. Polymerase chain reactions were conducted on a Perkin-Elmer 9600 thermal cycler, followed by vertical non-denaturing polyacrylamide gelectrophoresis. PCR products were purified using the Nucleic Acid Purification Kit. Sequences of both strands were obtained by direct sequencing of the double-stranded PCR product using one of the PCR primers and the ABI PRISM Big Dye Terminator Cycle Sequencing Kit. Sequence reactions were electrophoresed on ABI Model 377 DNA Sequencers. A neighbour-joining tree using the Tamura and Nei model of nucleotide substitution was constructed using the MEGA2. 1 package.RESULTS:A 278 and 635 bp region of the gene for CO I and CO II encoding region of mtDNA of Sarcosaphagous flies and their larvae and eggs was noted to show the percentages for the sequence divergence within species (less than 1%) and the sequence divergence between species (above 3%). For species that diverged from all others by a relatively large percentage and had small within-species variation, the least percentages of sequence divergence were given which distinguished any individual within that species from any other species.CONCLUSION:A 278 and 635 bp region of the gene for CO I and CO II encoding region of mtDNA of Sarcosaphagous flies and their larvae and eggs has been effectively used for the molecular phylogeny and the identification of their species group. CO I and CO II, or CO II, is better than CO I.
Comparative Mitogenomic Analysis of Five Awl Skippers (lepidoptera: Hesperiidae: Coeliadinae) and Their Phylogenetic Implications

Abstract:To determine the significance of mitochondrial genome characteristics in revealing phylogenetic relationships and to shed light on the molecular evolution of the Coeliadinae species, the complete mitochondrial genomes (mitogenomes) of five Coeliadinae species were newly sequenced and analyzed, including Hasora schoenherr, Burara miracula, B. oedipodea, B. harisa, and Badamia exclamationis. The results show that all five mitogenomes are double-strand circular DNA molecules, with lengths of 15,340 bp, 15,295 bp, 15,304 bp, 15,295 bp, and 15,289 bp, respectively, and contain the typical 37 genes and a control region. Most protein-coding genes (PCGs) begin with ATN, with 3 types of stop codons including TAA, TAG, and an incomplete codon T-; most of the genes terminate with TAA. All of the transfer RNA genes (tRNAs) present the typical cloverleaf secondary structure except for the trnS1. Several conserved structural elements are found in the AT-rich region. Phylogenetic analyses based on three datasets (PCGs, PRT, and 12PRT) and using maximum likelihood (ML) and Bayesian inference (BI) methods show strong support for the monophyly of Coeliadinae, and the relationships of the five species are (B. exclamationis + ((B. harisa + (B. oedipodea + B. miracula)) + H. schoenherr)).

Abstract:This paper deals with the sequence analysis of mitochondrial COI gene fragment and phylogenetic relationship of 4 mud crabs from the coast of southeast China,Scylla serrata(Forskl,1775),S.tranquebarica(Fabricius,1798),S.olivacea(Herbst,1796),S.paramamosain(Estampador,1949).The results show that genetic distance of inter-species is greater than that of intra-species.The genetic distance between dominant species and S.paramamosain is 0.001 3,and 0.121 3 between dominant species and S.serrata.The results of sequence analysis,genetic distance,and NJ clustering have proved that the dominant species is S.paramamosain.

Abstract:Background The mitochondrial cytochrome c oxidase subunit I (COI) gene is being used increasingly for evaluating inter- and intra-specific genetic diversity of ciliated protists. However, very few studies focus on assessing genetic divergence of the COI gene within individuals and how its presence might affect species identification and population structure analyses. Methodology/Principal findings We evaluated the genetic variation of the COI gene in five Paramecium species for a total of 147 clones derived from 21 individuals and 7 populations. We identified a total of 90 haplotypes with several individuals carrying more than one haplotype. Parsimony network and phylogenetic tree analyses revealed that intra-individual diversity had no effect in species identification and only a minor effect on population structure. Conclusions Our results suggest that the COI gene is a suitable marker for resolving inter- and intra-specific relationships of Paramecium spp.
Genetic Variation of Different Sepia esculenta Populations in China Coastal Waters Based on Mitochondrial COI Gene Analysis

Abstract:Mitochondrial COI gene fragment of Sepia esculentafrom Rushan,Qingdao,Rizhao and Zhoushan were sequenced.A total of 27 haplotypes were detected in 117 individuals.The haplotype diversity and nucleotide polymorphism indexesranged from 0.478 to 0.956 and from 0.001 to 0.006,respectively.The results indicated that S.esculenta from Zhoushan had a higher genetic diversity than other populations.The genetic differentiation index (Fst) showed that genetic differentiation among Rushan,Qingdao and Zhoushan populations ranged from-0.007 to 0.039 while the genetic differentiation between Zhoushan population and others were relatively larger,ranging from 0.186 to 0.292.The results of AMOVA also revealed that there were two groups,populations along the coast of Shandong Province (Rushan,Qingdao and Rizhao) and Zhoushan.The results clarified the loss of genetic diversity of wild S.esculenta populations along the coast of Shandong Province.The long-term extensive hatchery releasing program might have affected the genetic diversity of wild S.esculenta populations.
Sequence Analysis of Mitochondrial COⅠ of Hyriopsis schlegeli

Abstract:With the expectation to investigate the breeding effect of Hyriopsis schlegeli,mitochondrial DNA COⅠ gene was amplified by PCR and sequenced by two primers which were designed according to the complete mtDNA of Hyriopsis cumingi.The results showed that there was no difference in sequences among the ten samples.The number of its whole gene sequence was 1542 bp in length which had 18.1% (280),41.8 % (644),25.4 % (392),14.7% (226) of A,T,G,and C,respectively,A + T(59.9%) > G + C(40.1%),similar to the sequences in other invertebrate animals.It had high content of T in cidons,the first positions of codons had 32.0 % content of T and 32.8 % content of G;the second positions of the codons in the gene have high content of T(42.7) but low content of G(17.2%) ;50.7 % content of T and 6.6 % content of C were found in the third positions.The COⅠ gene of the H.Schelegii was proved to have good homology with other species of freshwater mussel recorded in the GenBank,the sequence similarity between H.Schelegii and H.cumingi.was 95%.The result of Phylogenetic tree which was constructed by Maximum Parsimony method indicated that there was the closest phylogenetic relationship between H.Schelegii and H.cumingi.It indicated that the genetic characteristic of the H.schlegeli tends to be stable and become pure strain after 3 generation artificial selected.

Abstract:The mtDNA-COⅡ gene partial sequences (585 bp) of 4 subfamilies 8 genera 11 species of Pentatomidae and 2 species of Scutelleridae (outgroup) were amplified and sequenced. Nucleotides composition, transition and transversion, genetic distance of this segment had being analyzed. We discussed the molecular evolution mechanism of COⅡ gene in Pentatomidae. By using Neighbor-Joining (NJ), Maximum Parsimony (MP) and Bayesian Inference (BI) methods, we constructed the molecular phylogeny of Pentatomidae based on COⅡ gene sequence. The results indicate that average A+T content of COⅡ gene in Pentatomidae is 71.7%, which shows a strong A+T bias. The variation ratio of amino acid is 27.2%. Genetic distances among subfamilies (0.168-0.242) are bigger than distances between genera or species of the same subfamily. The distance between Pentatomidae and 2 outgroups of Scutelleridae are the biggest, which reveal a distinct gap between this two families. Molecular phylogenetic trees suggest that Phyllocephalinae is a primordial subfamily of Pentatomidae which is differentiated earlier from other species. Asopinae and Podopinae have close relationship and form a sister group. Asopinae, the predatory insects, is a specialized subfamily differentiated from phytophagous insects. Consequently, the molecular phylogeny of four subfamilies of Pentatomidae is: Phyllocephalinae + (Pentatominae) + (Asopinae + Podopinae).

Abstract:OBJECTIVETo solve the problems of identification of Sarcosaphagous flies and their larvae, pupas and eggs.METHODSSarcosaphagous Flies (Diptera) Samples were collected on the corpses of rabbits in the Huhhot district and a pig in the Dunhuang district. A 278bp region in the cytochrome oxidase subunit I (CO I) gene in mtDNA was analysed by DNA sequencing, A neighbour-joining tree using the Tamura and Nei model of nucleotide substitution was also constructed using the MEGA2.1 package.RESULTSA 278 base pairs region of the gene for CO I encoding region of mtDNA of above all samples was showed less than 1% sequence divergence within species and about 3% divergence between species.CONCLUSIONIt is an effective, easy and accurate method to be used for identification of these Sarcosaphagous Flies (Diptera) to species group by sequencing the 278 base pairs region of the CO I encoding gene of mtDNA.

Abstract:Fragments from three mitochondrial genes of Apostichopus japonicus sampled from three sites (Yantai, Weihai, Laizhou, all in Shandong, China) were amplified and sequenced. 570bp 16S rRNA, 640bp COI and 900bp IrRNA-COI fragments were obtained. Analysis indicated that: 1) two haplotypes were identified from every mtDNA fragment, and the number of accession was from AY852278 to AY852283 in Genbank; 2) there was no prominent difference among the three groups and no insertion, deletion or transversions among them except for a few transitions; 3) the mean A+T contents of 16S rRNA, COI and IrRNA-COI gene fragments were 56.2%, 59.2% and 61.8%, respectively, which exceeded the contents of G+C; 4) the homology among specimens was from 99.84% to 99.96%. The sequences of A. japonicus in this study were compared with those of 8 related outgroups coming from Genbank. Prominent difference existed among different orders or families. The sequences in the samples have higher homology with Parastichopus californicus and P. parvimensis, and significant difference with that of five Dendrochirotida groups. Our comparative study showed 324 sites of insertion or deletion, 388 monomorphic sites, 291 polymorphic sites and 243 parsimony informative sites in IrRNA-COI sequence; 399 monomorphic sites, 241 polymorphic sites and 186 parsimony informative sites in total 641 sites of COI sequence. In the sequences of 16S rRNA, 363 sites of insertion or deletion, 154 monomorphic sites; 125 polymorphic sites; 110 parsimony informative sites were observed. MEGA 2.1 was used to analyze the base composition and genetic distance, and the NJ and MP phylogenetic trees were constructed. The mean A+T contents exceeded the contents of G+C, and the contents of G were lower than other bases. The evolutionary relationship of 11 groups in phylogenetic NJ and MP tree supports the existing morphology taxon, so did the genetic distance. The specimens in this study belonged to the Aspidochirotida Stichopodidae, so they clustered with P. californicus and P. parvimensis at first.
Dna Barcoding Of Genus Empoasca Walsh, 1862 (Hemiptera: Cicadellidae) Based On Coi Gene Sequences

Abstract:Small green leafhoppers (Genus Empoasca) comprise of several species, with similar morphology or largely similar morphological characteristics, thereby making the identification of the different species difficult. In this study, the 683-bp sequence of the mitochondrial cytochrome oxidase subunit I (COI) gene was used as a DNA barcode to accurately identify species of small green leafhoppers. Results showed that among the 683 bases of COI gene, 483 conserved sites, 192 variable sites, 182 parsimony-informative sites, and 10 singleton sites were present, accounting for 70.72%, 28.11%, 26.55% and 1.46% of the total bases, respectively. Of the COI sequence, AT content was 70.44%, and GC content was 29.56%, demonstrating a significant bias toward AT richness. The average genetic distance within species was 0.0116, and the average distance between species was 0.160, showing that the intraspecific differences are significantly lower than the interspecific differences and that obvious barcode gaps existed among the different species. Phylogenetic analysis showed that phylogenetic trees could distinguish well the five species of small green leafhoppers from each other; that is, five species of leafhoppers each formed an independent branch with a high degree of support (100% bootstrap value for two trees). The small green leafhoppers exhibited a significant "hot area" for intraspecific sequence alignment comparison, suggesting that the intraspecific similarity degree of the sequence was significantly higher than the interspecific similarity degree, making these results consistent with those of the phylogenetic analysis. The results indicated that short sequences of the COI gene could be used to identify the different species of small leafhoppers with similar morphology and provide a reliable method for the accurate identification of this genus. Genetic Differentiation of Sinopotamon yangtsekiense based on Mitochondrial Cytochrome Oxidase Subunit I Gene

Abstract:Partial sequence of the mitochondrial cytochrome oxidase subunit I gene(COI) was examined for 39 specimens representing three subspecies of Sinopotamon yangtsekiense,S.y.yangtsekiense,S.y.tongbaisense and S.y.shanxianense.The reconstructed phylogenetic results indicate that Sinopotamon yangtsekiense diverge into two clades: one clade characterized by the straight terminal segment of male pleopod 1,the other one characterized by the terminal segment being curved towards dorso-innerly,i.e.tongbaiense curved slightly and shanxianense curved sharply.The genetic divergence between the straight and the curved is 0.08,while the genetic divergence between the curved slightly and the curved sharply is as low as 0.018.All these are in agreement with the differentiation in morphological feature.

Abstract:The mitochondrial cytochrome oxidase II (Co II) from four different apterygotensCryptopygus nanjiensis (Collembola),Neanura latior (Collembola),Gracilentulus maijiawensis (Protura) andLepidocampa weberi (Diplura) were sequenced. Their A+T content, number of nucleotide substitutions, TV/TV ratio, and Tamura-Nei's distance were calculated. A series of phylogenetic trees were constructed by parsimony and distance methods using a crustaceanArtemia franciscana as outgroup.
