Abstract:Social contact networks and the way people interact with each other are the key factors that impact on epidemics spreading. However, it is challenging to model the behavior of epidemics based on social contact networks due to their high dynamics. Traditional models such as susceptible-infected-recovered (SIR) model ignore the crowding or protection effect and thus has some unrealistic assumption. In this paper, we consider the crowding or protection effect and develop a novel model called improved SIR model. Then, we use both deterministic and stochastic models to characterize the dynamics of epidemics on social contact networks. The results from both simulations and real data set conclude that the epidemics are more likely to outbreak on social contact networks with higher average degree. We also present some potential immunization strategies, such as random set immunization, dominating set immunization, and high degree set immunization to further prove the conclusion.

Abstract:Since the onset of the COVID-19 outbreak in Wuhan, China, numerous forecasting models have been proposed to project the trajectory of coronavirus infection cases. Most of these forecasts are based on epidemiology models that utilize deterministic differential equations and have resulted in widely varying predictions. We propose a new discrete-time Markov chain model that directly incorporates stochastic behavior and for which parameter estimation is straightforward from available data. Using such data from China’s Hubei province (for which Wuhan is the provincial capital city and which accounted for approximately 82% of the total reported COVID-19 cases in the entire country), the model is shown to be flexible, robust, and accurate. As a result, it has been adopted by the first Shanghai assistance medical team in Wuhan’s Jinyintan Hospital, which was the first designated hospital to take COVID-19 patients in the world. The forecast has been used for preparing medical staff, intensive care unit (ICU) beds, ventilators, and other critical care medical resources and for supporting real-time medical management decisions.

Abstract:The global pandemic of the 2019-nCov requires the evaluation of policy interventions to mitigate future social and economic costs of quarantine measures worldwide. We propose an epidemiological model for forecasting and policy evaluation which incorporates new data in real-time through variational data assimilation. We analyze and discuss infection rates in China, the US and Italy. In particular, we develop a custom compartmental SIR model fit to variables related to the epidemic in Chinese cities, named SITR model. We compare and discuss model results which conducts updates as new observations become available. A hybrid data assimilation approach is applied to make results robust to initial conditions. We use the model to do inference on infection numbers as well as parameters such as the disease transmissibility rate or the rate of recovery. The parameterisation of the model is parsimonious and extendable, allowing for the incorporation of additional data and parameters of interest. This allows for scalability and the extension of the model to other locations or the adaption of novel data sources.

Abstract:Mathematical modelling performs a vital part in estimating and controlling the recent outbreak of coronavirus disease 2019 (COVID-19). In this epidemic, most countries impose severe intervention measures to contain the spread of COVID-19. The policymakers are forced to make difficult decisions to leverage between health and economic development. How and when to make clinical and public health decisions in an epidemic situation is a challenging question. The most appropriate solution is based on scientific evidence, which is mainly dependent on data and models. So one of the most critical problems during this crisis is whether we can develop reliable epidemiological models to forecast the evolution of the virus and estimate the effectiveness of various intervention measures and their impacts on the economy. There are numerous types of mathematical model for epidemiological diseases. In this paper, we present some critical reviews on mathematical models for the outbreak of COVID-19. Some elementary models are presented as an initial formulation for an epidemic. We give some basic concepts, notations, and foundation for epidemiological modelling. More related works are also introduced and evaluated by considering epidemiological features such as disease tendency, latent effects, susceptibility, basic reproduction numbers, asymptomatic infections, herd immunity, and impact of the interventions.

Abstract:Since December 2019, the outbreak of COVID-19 in Wuhan has spread rapidly due to population movement during the Spring Festival holidays. Since January 23rd, 2020, the strategies of containment and contact tracing followed by quarantine and isolation has been implemented extensively in mainland China, and the rates of detection and confirmation have been continuously increased, which have effectively suppressed the rapid spread of the epidemic. In the early stage of the outbreak of COVID-19, it is of great practical significance to analyze the transmission risk of the epidemic and evaluate the effectiveness and timeliness of prevention and control strategies by using mathematical models and combining with a small amount of real-time updated multi-source data. On the basis of our previous research, we systematically introduce how to establish the transmission dynamic models in line with current Chinese prevention and control strategies step by step, according to the different epidemic stages and the improvement of the data. By summarized our modelling and assessing ideas, the model formulations vary from autonomous to non-autonomous dynamic systems, the risk assessment index changes from the basic regeneration number to the effective regeneration number, and the epidemic development and assessment evolve from the early SEIHR transmission model-based dynamics to the recent dynamics which are mainly associated with the variation of the isolated and suspected population sizes.

Abstract:Modelling has been used extensively by all national governments and the World Health Organisation in deciding on the best strategies to pursue in mitigating the effects of COVID-19. Principally these have been epidemiological models aimed at understanding the spread of the disease and the impacts of different interventions. But a global pandemic generates a large number of problems and questions, not just those related to disease transmission, and each requires a different model to find the best solution. In this article we identify challenges resulting from the COVID-19 pandemic and discuss how simulation modelling could help to support decision-makers in making the most informed decisions. Modellers should see the article as a call to arms and decision-makers as a guide to what support is available from the simulation community.

Abstract:Models have played an important role in policy development to address the COVID-19 outbreak from its emergence in China to the current global pandemic. Early projections of international spread influenced travel restrictions and border closures. Model projections based on the virus's infectiousness demonstrated its pandemic potential, which guided the global response to and prepared countries for increases in hospitalisations and deaths. Tracking the impact of distancing and movement policies and behaviour changes has been critical in evaluating these decisions. Models have provided insights into the epidemiological differences between higher and lower income countries, as well as vulnerable population groups within countries to help design fit-for-purpose policies. Economic evaluation and policies have combined epidemic models and traditional economic models to address the economic consequences of COVID-19, which have informed policy calls for easing restrictions. Social contact and mobility models have allowed evaluation of the pathways to safely relax mobility restrictions and distancing measures. Finally, models can consider future end-game scenarios, including how suppression can be achieved and the impact of different vaccination strategies.

Abstract:The coronavirus disease 2019 (COVID-19) has changed the world since the World Health Organization declared its outbreak on 30th January 2020, recognizing the outbreak as a pandemic on 11th March 2020. As often said by politicians and scientific advisors, the objective is "to flatten the curve", or "push the peak down", or similar wording, of the virus spreading. Central to the official advice are mathematical models and data, which provide estimates on the evolution of the number of infected, recovered and deaths. The accuracy of the models is improved day by day by inferring the contact, recovery, and death rates from data (confirmed cases). A data-driven model trained with {\it both} data {\it and} first principles is proposed. The model can quickly be re-trained any time that new data becomes available. The method can be applied to more detailed epidemic models with virtually no conceptual modification.

Abstract:In the literature \cite{saeed}, the COVID-19 model has been constructed using deterministic approach. The present manuscript examines a stochastic model designed to capture the interplay between COVID-19 and varying infection rates on disease dynamics. We present the necessary criteria for a global solution to the considered model to exist and be unique. To illustrate several outcomes pertaining to the ergodic properties of the given system, the we utilize nonlinear analysis. Furthermore, the model undergoes simulation and is compared with deterministic dynamics. To verify the efficacy of the considered model and demonstrate its utility, we compare the dynamics of the infected population to real statistical data from multiple countries, such as the United Kingdom, Australia, Spain, and India. The proposed model has proven to be a reliable and effective tool for understanding the intricate nature of COVID-19 dynamics. Moreover, we provide a visually striking depiction of the impact of different infection rates on the propagation of the model under investigation. This visualization provides valuable insight into the multifaceted nature of the pandemic and significantly contributes to the comprehension of COVID-19 dynamics.

Abstract:Background: Since receiving unexplained pneumonia patients at the Jinyintan Hospital in Wuhan, China in December 2019, the new coronavirus (COVID-19) has rapidly spread in Wuhan, China and spread to the entire China and some neighboring countries. We establish the dynamics model of infectious diseases and time series model to predict the trend and short-term prediction of the transmission of COVID-19, which will be conducive to the intervention and prevention of COVID-19 by departments at all levels in mainland China and buy more time for clinical trials. Methods: Based on the transmission mechanism of COVID-19 in the population and the implemented prevention and control measures, we establish the dynamic models of the six chambers, and establish the time series models based on different mathematical formulas according to the variation law of the original data. Findings: The results based on time series analysis and kinetic model analysis show that the cumulative diagnosis of pneumonia of COVID-19 in mainland China can reach 36,343 after one week (February 8, 2020), and the number of basic regenerations can reach 4.01. The cumulative number of confirmed diagnoses will reach a peak of 87,701 on March 15, 2020; the number of basic regenerations in Wuhan will reach 4.3, and the cumulative number of confirmed cases in Wuhan will reach peak at 76,982 on March 20. Whether in Mainland China or Wuhan, both the infection rate and the basic regeneration number of COVID-19 continue to decline, and the results of the sensitivity analysis show that the time it takes for a suspected population to be diagnosed as a confirmed population can have a significant impact on the peak size and duration of the cumulative number of diagnoses. Increased mortality leads to additional cases of pneumonia, while increased cure rates are not sensitive to the cumulative number of confirmed cases. Interpretation: Chinese governments at various levels have intervened in many ways to control the epidemic. According to the results of the model analysis, we believe that the emergency intervention measures adopted in the early stage of the epidemic, such as blocking Wuhan, restricting the flow of people in Hubei province, and increasing the support to Wuhan, had a crucial restraining effect on the original spread of the epidemic. It is a very effective prevention and treatment method to continue to increase investment in various medical resources to ensure that suspected patients can be diagnosed and treated in a timely manner. Based on the results of the sensitivity analysis, we believe that enhanced treatment of the bodies of deceased patients can be effective in ensuring that the bodies themselves and the process do not result in additional viral infections, and once the pneumonia patients with the COVID-19 are cured, the antibodies left in their bodies may prevent them from reinfection COVID-19 for a longer period of time.

Abstract:Background: Coronavirus disease 2019 (COVID-19) was first identified in Wuhan, China, in December 2019 and quickly spread throughout China and the rest of the world. Many mathematical models have been developed to understand and predict the infectiousness of COVID-19. We aim to summarize these models to inform efforts to manage the current outbreak. Methods: We searched PubMed, Web of science, EMBASE, bioRxiv, medRxiv, arXiv, Preprints, and National Knowledge Infrastructure (Chinese database) for relevant studies published between 1 December 2019 and 21 February 2020. References were screened for additional publications. Crucial indicators were extracted and analysed. We also built a mathematical model for the evolution of the epidemic in Wuhan that synthesised extracted indicators. Results: Fifty-two articles involving 75 mathematical or statistical models were included in our systematic review. The overall median basic reproduction number (R0) was 3.77 [interquartile range (IQR) 2.78-5.13], which dropped to a controlled reproduction number (Rc) of 1.88 (IQR 1.41-2.24) after city lockdown. The median incubation and infectious periods were 5.90 (IQR 4.78-6.25) and 9.94 (IQR 3.93-13.50) days, respectively. The median case-fatality rate (CFR) was 2.9% (IQR 2.3-5.4%). Our mathematical model showed that, in Wuhan, the peak time of infection is likely to be March 2020 with a median size of 98,333 infected cases (range 55,225-188,284). The earliest elimination of ongoing transmission is likely to be achieved around 7 May 2020. Conclusions: Our analysis found a sustained Rc and prolonged incubation/ infectious periods, suggesting COVID-19 is highly infectious. Although interventions in China have been effective in controlling secondary transmission, sustained global efforts are needed to contain an emerging pandemic. Alternative interventions can be explored using modelling studies to better inform policymaking as the outbreak continues.
Modelling the evolution trajectory of COVID-19 in Wuhan, China: experience and suggestions

Abstract:Objectives: In December 2019, a novel coronavirus disease (COVID-19) emerged in Wuhan city, China, which has subsequently led to a global pandemic. At the time of writing, COVID-19 in Wuhan appears to be in the final phase and under control. However, many other countries, especially the US, Italy and Spain, are still in the early phases and dealing with increasing cases every day. Therefore, this article aims to summarise and share the experience of controlling the spread of COVID-19 in Wuhan and provide effective suggestions to enable other countries to save lives. Study design: Data from the National Health Commission of China are used to investigate the evolution trajectory of COVID-19 in Wuhan and discuss the impacts of the intervention strategies. Methods: A four-stage modified Susceptible-Exposed-Infectious-Removed (SEIR) model is presented. This model considers many influencing factors, including chunyun (the Spring festival), sealing off the city and constructing the Fangcang shelter hospitals. In addition, a novel method is proposed to address the abnormal data on 12-13 February as a result of changing diagnostic criteria. Four different scenarios are considered to capture different intervention measures in practice. The exposed population in Wuhan who moved out before sealing off the city have also been identified, and an analysis on where they had gone was performed using the Baidu Migration Index. Results: The results demonstrate that the four-stage model was effective in forecasting the peak, size and duration of COVID-19. We found that the combined intervention measures are the only effective way to control the spread and not a single one of them can be omitted. We estimate that England will be another epicentre owing to its incorrect response at the initial stages of COVID-19. Fortunately, big data technology can help provide early warnings to new areas of the pandemic. Conclusions: The four-stage SEIR model was effective in capturing the evolution trajectory of COVID-19. Based on the model analysis, several effective suggestions are proposed to prevent and control the pandemic for countries that are still in the initial phases.

Abstract:The COVID-19 pandemic demonstrated the key role that epidemiology and modelling play in analysing infectious threats and supporting decision making in real-time. Motivated by the unprecedented volume and breadth of data generated during the pandemic, we review modern opportunities for analysis to address questions that emerge during a major modern epidemic. Following the broad chronology of insights required - from understanding initial dynamics to retrospective evaluation of interventions, we describe the theoretical foundations of each approach and the underlying intuition. Through a series of case studies, we illustrate real life applications, and discuss implications for future work.

Abstract:INTRODUCTION:The coronavirus disease 2019 (COVID-19) pandemic recently affected Taiwan, China. This study aimed to calculate the transmissibility of COVID-19 to predict trends and evaluate the effects of interventions.METHODS:The data of reported COVID-19 cases was collected from April 20 to May 26, 2021, which included daily reported data (Scenario I) and reported data after adjustment (Scenario II). A susceptible-exposed-symptomatic-asymptomatic-recovered model was developed to fit the data. The effective reproductive number (Reff ) was used to estimate the transmissibility of COVID-19.RESULTS:A total of 4,854 cases were collected for the modelling. In Scenario I, the intervention has already taken some effects from May 17 to May 26 (the Reff reduced to 2.1). When the Reff was set as 0.1, the epidemic was projected to end on July 4, and a total of 1,997 cases and 855 asymptomatic individuals would have been reported. In Scenario II, the interventions were projected as having been effective from May 24 to May 26 (the Reff reduced to 0.4). When the Reff was set as 0.1, the epidemic was projected to end on July 1, and a total of 1,482 cases and 635 asymptomatic individuals would have been reported.CONCLUSION:The epidemic of COVID-19 was projected to end after at least one month, even if the most effective interventions were applied in Taiwan, China. Although there were some positive effects of intervention in Taiwan, China.

Abstract:A number of models in mathematical epidemiology have been developed to account for control measures such as vaccination or quarantine. However, COVID-19 has brought unprecedented social distancing measures, with a challenge on how to include these in a manner that can explain the data but avoid overfitting in parameter inference. We here develop a simple time-dependent model, where social distancing effects are introduced analogous to coarse-grained models of gene expression control in systems biology. We apply our approach to understand drastic differences in COVID-19 infection and fatality counts, observed between Hubei (Wuhan) and other Mainland China provinces. We find that these unintuitive data may be explained through an interplay of differences in transmissibility, effective protection, and detection efficiencies between Hubei and other provinces. More generally, our results demonstrate that regional differences may drastically shape infection outbursts. The obtained results demonstrate the applicability of our developed method to extract key infection parameters directly from publically available data so that it can be globally applied to outbreaks of COVID-19 in a number of countries. Overall, we show that applications of uncommon strategies, such as methods and approaches from molecular systems biology research to mathematical epidemiology, may significantly advance our understanding of COVID-19 and other infectious diseases.
