Abstract:This paper studies the pattern selection in a spatially-periodic problem of a simplified reaction-diffusion system described by an evolutionary Duffing equation. Numerical explorations by a pseudo-spectral method reveal the dependence of the pattern formation on the initial profile as well as the parameter. Abstract:Classical models of pattern formation are based on diffusion-driven instability (DDI) of constant stationary solutions of reaction-diffusion equations, which leads to emergence of stable, regular Turing patterns formed around that equilibrium. In this paper we show that coupling reaction-diffusion equations with ordinary differential equations (ODE) may lead to a novel pattern formation phenomenon in which DDI causes destabilization of both constant solutions and Turing patterns. Bistability and hysteresis effects in the null sets of model nonlinearities yield formation of far from the equilibrium patterns with jump discontinuity. We derive conditions for stability of stationary solutions with jump discontinuity in a suitable topology which allows disclosing the discontinuity points and leads to the definition of ({\epsilon}0 , A)-stability. Additionally, we provide conditions on stability of patterns in a quasi-stationary model reduction. The analysis is illustrated on the example of three-component model of receptor-ligand binding. The proposed model provides an example of a mechanism of de novo formation of far from the equilibrium patterns in reaction-diffusion-ODE models involving co-existence of DDI and hysteresis.

Abstract:The stochastic jump and bifurcation of Duffing oscillator with fractional derivative damping of order α (0<α<1) under combined harmonic and white noise excitations are studied. First, the system state is approximately represented by two-dimensional time-homogeneous diffusive Markov process of amplitude and phase difference using the stochastic averaging method. Then, the method of reduced Fokker–Plank–Kolmogorov (FPK) equation is used to predict the stationary response of the original system. The phenomenon of stochastic jump and bifurcation as the fractional orders' change is examined.

Abstract:We investigate the spatial dynamics of a predator-prey system with Allee effect. By using bifurcation analysis, the exact Turing domain is found in the parameters space. Furthermore, we obtain the amplitude equations and determine the stability of different patterns. In Turing space, it is found that predator-prey systems with Allee effect have rich dynamics. Our results indicate that predator mortality plays an important role in the pattern formation of populations. More specifically, as predator mortality rate increases, coexistence of spotted and stripe patterns, stripe patterns, spotted patterns, and spiral wave emerge successively. The results enrich the finding in the spatial predator-prey systems well.

Abstract:In this paper, we present entropy satisfying schemes for solving an integro-differential equation that describes the evolution of a population structured with respect to a continuous trait. In [P.-E. Jabin and G. Raoul, J. Math. Biol., 63 (2011), pp. 493--517] solutions are shown to converge toward the so-called evolutionary stable distribution (ESD) as time becomes large, using the relative entropy. At the discrete level, the ESD is shown to be the solution to a quadratic programming problem and can be computed by any well-established nonlinear programing algorithm. The schemes are then shown to satisfy the entropy dissipation inequality on the set where initial data are positive and the numerical solutions tend toward the discrete ESD in time. An alternative algorithm is presented to capture the global ESD for nonnegative initial data, which is made possible due to the mutation mechanism built into the modified scheme. A series of numerical tests are given to confirm both accuracy and the entropy satisfying property and to underline the efficiency of capturing the large time asymptotic behavior of numerical solutions in various settings.

Abstract:Patterns obtained in abiotically homogeneous habitats are of specific interest due to the fact that they require an explanation based on the individual behavior of chemical or biological species. They are often referred to as ‘emergent patterns,’ which arise due to nonlinear interactions of species in spatial scales that are much more larger than the individuals characteristic scale. In this work, we examine the spatial pattern formation of diffusive fractional predator–prey models with different functional response. In the first model, we investigate the dynamics of the Riesz fractional predation of Holling type-II functional response with the prey Allee effects, while the second model describes prey-dependent functional response of Ivlev-case and fractional reaction–diffusion. The performance of this method is compared with that of the shifted Grünwald formula in terms of accuracy and computational time. Numerical experiments which justify our theoretical findings exhibits some fractional-order controlled patterns of stripes, spots and chaotic spiral-like structures that are mostly found in animal coats.

Abstract:We analyse a dynamic control problem for scalar reaction-diffusion equations, focusing on the emulation of pattern formation through the selection of appropriate active controls. While boundary controls alone prove inadequate for replicating the complex patterns seen in biological systems, particularly under natural point-wise constraints of the system state, their combination with the regulation of the diffusion coefficient enables the successful generation of such patterns. Our study demonstrates that the set of steady-states is path-connected, facilitating the use of the staircase method. This approach allows any admissible initial configuration to evolve into any stationary pattern over a sufficiently long time while maintaining the system's natural bilateral constraints. We provide also examples of complex patterns that steady-state configurations can adopt.

Abstract:We compare spot patterns generated by Turing mechanisms with those generated by replication cascades, in a model one-dimensional reaction-diffusion system. We determine the stability region of spot solutions in parameter space as a function of a natural control parameter (feed-rate) where degenerate patterns with different numbers of spots coexist for a fixed feed-rate. While it is possible to generate identical patterns via both mechanisms, we show that replication cascades lead to a wider choice of pattern profiles that can be selected through a tuning of the feed-rate, exploiting hysteresis and directionality effects of the different pattern pathways.

Abstract:In this paper, we consider the effect of time delay and cross diffusion on the dynamics of a predator-prey model with the Allee effect. We mainly investigate the stability of the homogeneous state points and give the conditions of time delay and cross diffusion driven instability in details. Furthermore, we illustrate the spatial patterns via numerical simulations, which show that the model dynamics exhibits a delay and diffusion controlled formation growth not only stripes and holes, but also spots pattern. The results indicate that time delay and cross diffusion play important roles in pattern selection.

Abstract:Alan Turing's work in Morphogenesis has received wide attention during the past 60 years. The central idea behind his theory is that two chemically interacting diffusible substances are able to generate stable spatial patterns, provided certain conditions are met. Turing's proposal has already been confirmed as a pattern formation mechanism in several chemical and biological systems and, due to their wide applicability, there is a great deal of interest in deciphering how to generate specific patterns under controlled conditions. However, techniques allowing one to predict what kind of spatial structure will emerge from Turing systems, as well as generalized reaction-diffusion systems, remain unknown. Here, we consider a generalized reaction diffusion system on a planar domain and provide an analytic criterion to determine whether spots or stripes will be formed. It is motivated by the existence of an associated energy function that allows bringing in the intuition provided by phase transitions phenomena. This criterion is proved rigorously in some situations, generalizing well known results for the scalar equation where the pattern selection process can be understood in terms of a potential. In more complex settings it is investigated numerically. Our criterion can be applied to efficiently design Biotechnology and Developmental Biology experiments, or simplify the analysis of hypothesized morphogenetic models.

Abstract:In this paper, a predator–prey model with double Allee effect and self-diffusion terms is considered. The stability of the coexisting equilibrium is studied by analyzing the eigenvalue spectrum, and the spatial Turing patterns are investigated by using the method of multiple scale analysis. The amplitude equation is obtained, which shows that the system supports patterns like spots, stripes, hexagonal patterns and mixed-mode patterns. The influence of double Allee effect in system is discussed by the comparison of bifurcation diagrams. Finally, the numerical simulations have verified the correctness of above theoretical analysis and tell how the double Allee effect plays an important role in biological universe.

Abstract:In this paper, we research the pattern dynamics in a spatial fractional Leslie–Gower predator–prey model with fear effect and refuge. The comprehensive effects of these factors on system stability are discussed. The results show that fear factors and refuges greatly influence the pattern formation and promote the stable coexistence of predator and prey. Through the linear stability analysis, the conditions of Turing instability are obtained. In addition, the amplitude equations of 2D and 3D Turing patterns are derived, the selection and stability of different patterns are debated, and the corresponding theoretical results are proved by numerical simulation. It is found that the pattern formation is closely dependent on the initial conditions and system parameters, as a result a variety of Turing patterns are exhibited, such as stripes and spots in 2D, tubes, lamellae, and spherical droplets in 3D as well as their deformation and mixing structures. This enriches the effect of refuges on predator–prey systems and provides us with unique insights on controlling population distribution.

Abstract:In this work we investigate the process of pattern formation in a two dimensional domain for a reaction-diffusion system with nonlinear diffusion terms and the competitive Lotka-Volterra kinetics. The linear stability analysis shows that cross-diffusion, through Turing bifurcation, is the key mechanism for the formation of spatial patterns. We show that the bifurcation can be regular, degenerate non-resonant and resonant. We use multiple scales expansions to derive the amplitude equations appropriate for each case and show that the system supports patterns like rolls, squares, mixed-mode patterns, supersquares, hexagonal patterns.

Abstract:In this paper, we consider a Leslie–Gower cross diffusion predator–prey model with a strong Allee effect and hunting cooperation. We mainly investigate the effects of self diffusion and cross diffusion on the stability of the homogeneous state point and processes of pattern formation. Using eigenvalue theory and Routh–Hurwitz criterion, we analyze the local stability of positive equilibrium solutions. We give the conditions of Turing instability caused by self diffusion and cross diffusion in detail. In order to discuss the influence of self diffusion and cross diffusion, we choose self diffusion coefficient and cross diffusion coefficient as the main control parameters. Through a series of numerical simulations, rich Turing structures in the parameter space were obtained, including hole pattern, strip pattern and dot pattern. Furthermore, We illustrate the spatial pattern through numerical simulation. The results show that the dynamics of the model exhibits that the self diffusion and cross diffusion control not only form the growth of dots, stripes, and holes, but also self replicating spiral pattern growth. These results indicate that self diffusion and cross diffusion have important effects on the formation of spatial patterns.

Abstract:The study of pattern emergence together with exploration of the exemplar Turing model is enjoying a renaissance both from theoretical and experimental perspective. Here, we implement a stability analysis of spatially dependent reaction kinetics by exploring the effect of a jump discontinuity within piece-wise constant kinetic parameters, using various methods to identify and confirm the diffusion-driven instability conditions. Essentially, the presence of stability or instability in Turing models is a local property for piece-wise constant kinetic parameters and, as such, may be analysed locally. In particular, a local assessment of whether parameters are within the Turing space provides a strong indication that for a large enough region with these parameters, an instability can be excited.

Abstract:We explain some pde2path setups for pattern formation in 1D, 2D and 3D. A focus is on new pde2path functions for branch switching at steady bifurcation points of higher multiplicity, typically due to discrete symmetries, but we also review general concepts of pattern formation and their handling in pde2path, including localized patterns and homoclinic snaking, again in 1D, 2D and 3D, based on the demo sh (Swift-Hohenberg equation). Next, the demos schnakpat (a Schnakenberg reaction-diffusion system) and chemtax (a quasilinear RD system with cross-diffusion from chemotaxis) simplify and unify previous results in a simple and concise way, CH (Cahn-Hilliard) deals with mass constraints, hexex deals with (multiple) branch points of higher degeneracy in a scalar problem on a hexagonal domain, and shgc illustrates some global coupling. The demos acS, actor, schnakS and schnaktor (the Allen-Cahn and Schnakenberg models on spheres and tori) consider pattern formation on curved surfaces, cpol considers a problem of cell polarization described by bulk-surface coupling, and bruosc (Brusselator) explains how to augment autonomous systems by a time periodic forcing. Along the way we also comment on the choice of meshes and mesh adaptation, on time integration, and we give some examples of branch point continuation and Hopf point continuation to approximate stability boundaries.

Abstract:Spontaneous pattern formation in homogeneous systems is ubiquitous in nature. Although Turing demonstrated that spatial patterns can emerge in reaction-diffusion (RD) systems when the homogeneous state becomes linearly unstable, it remains unclear whether the Turing mechanism is the only route for pattern formation. Here, we develop an efficient algorithm to systematically map the solution landscape to find all steady-state solutions. By applying our method to generic RD models, we find that stable spatial patterns can emerge via saddle-node bifurcations before the onset of Turing instability. Furthermore, by using a generalized action in functional space based on large deviation theory, our method is extended to evaluate stability of spatial patterns against noise. Applying this general approach in a three-species RD model, we show that though formation of Turing patterns only requires two chemical species, the third species is critical for stabilizing patterns against strong intrinsic noise in small biochemical systems.
