Abstract:The 3'-monofunctional adduct of cisplatin and d(CTCTG*G*TCTC)2 duplex DNA in solvent with explicit counter ions and water molecules were subjected to MD- simulation with AMBER force field on a nanosecond time scale. In order to simulate the closure of the bond between the Pt and 5'-guanine-N7 atoms, the forces acting between them were gradually increased during MD. After 500-800 ps the transformation of the mono-adduct (straight DNA with the cisplatin residue linked to one guanine-N7) to the bus-adduct (bent DNA where Pt atom is connected through the N7 atoms of neighboring guanines) was observed. A cavity between palatinate guanines is formed and filled with solvent molecules. The rapid inclination of the center base pairs initiates a slow transition of the whole molecule from the linear to the bent conformation. After about 1000-1300 ps a stable structure was reached, which is very similar to the one described experimentally. The attractive force between the Pt- atom and the N7 of the second guanine plays the main role in the large conformational changes induced by formation of the adduct-adduct. X-N-Pt-N-torsions accelerate the bending but a torsion force constant greater than 0.2 Kcal/mol lead to the breaking of the H-bonds within the base pairs. The present study is the first dynamical simulation that demonstrates in real time scale such a large conformational perturbation of DNA.

Abstract:The anticancer drug cisplatin is activated via hydrolysis before binding to DNA. Although [Pt(dien)Cl](+) 1 (where dien is diethylenetriamine) has been extensively used as a model for the first step in the binding of cisplatin to DNA and other biological targets, the hydrolysis behaviour of this complex is not well understood. In this work we have used a two-dimensional [H-1,N-15] NMR approach, and have established correlations between delta(N-15) and (1)J(Pt-195-N-15) for Pt-NH2 and Pt-NH groups which are useful for assignment of resonances and identification of trans ligands, as has been previously recognised for Pt-NH3 complexes. Although it has previously been suggested that the rate of reaction of complex 1 with guanosine 5'-monophosphate is determined by the rate of hydrolysis, no NMR peaks for an aqua intermediate were detectable, and no hydrolysis of 1 alone was observed after 7 d at 298 K. This raises new questions about the mechanisms of such reactions.

Abstract:Abstracttrans-Diaminedicholoroplatinum(II) complexes with one planar and one non-planar heterocyclic amine ligand were designed as new potential antitumor drugs. The X-ray crystallographic structures of trans-[PtCl2(4-picoline)(piperidine)] and trans-[PtCl2(4-picoline)(piperazine)]·HCl revealed that the piperidine and piperazine ligands bind to the platinum through the equatorial position and that the ligands adopt the chair conformation. The nonplatinated amine of the piperazine can form hydrogen bonds with atoms that are approximately 7.5 Å away from the Pt binding site. DNA is considered a major pharmacological target of platinum compounds. Hence, to expand the database correlating structural features of platinum compounds and DNA distortions induced by these compounds, which may facilitate identification of more effective anticancer platinum drugs, we describe the DNA binding mode in a cell-free medium of trans-[PtCl2(4-picoline)(piperidine)] and trans-[PtCl2(4-picoline)(piperazine)]·HCl. Interestingly, the overall impact of the replacement of the second ammine group in transplatin by the heterocyclic ligands appears to change the character of the global conformational changes induced in DNA towards that induced by cisplatin. The clinical ineffectiveness of the parent transplatin has been proposed to be also associated with its reduced capability to form bifunctional adducts in double-helical DNA. The results of the present work support the view that replacement of both ammine groups of transplatin by heterocyclic ligands enhances cytotoxicity probably due to the marked enhancement of the stability of intrastrand cross-links in double-helical DNA.

Abstract:It is generally accepted that adjacent guanine residues in DNA are the primary target for platinum antitumor drugs and that differences in the conformations of the Pt-DNA adducts can play a role in their antitumor activity. In this study, we investigated the effect of the carrier ligand cis-1,3-diaminocyclohexane (cis-1,3-DACH) upon formation, stability, and stereochemistry of the (cis-1,3-DACH)PtG2 and (cis-1,3-DACH)Pt(d(GpG)) adducts (G = 9-EthlyGuanine, guanosine, 5'- and 3'-guanosine monophosphate; d(GpG) = deoxyguanosil(3'-5')deoxyguanosine). A peculiar feature of the cis-1,3-DACH carrier ligand is the steric bulk of the diamine, which is asymmetric with respect to the Pt-coordination plane. The (cis-1,3-DACH)Pt(5'GMP)2 and (cis-1,3-DACH)Pt(3'GMP)2 adducts show preference for the ΛHT and ∆HT conformations, respectively (HT stands for Head-to-Tail). Moreover, the increased intensity of the circular dichroism signals in the cis-1,3-DACH derivatives with respect to the analogous cis-(NH3)2 species could be a consequence of the greater bite angle of the cis-1,3-DACH carrier ligand with respect to cis-(NH3)2. Finally, the (cis-1,3-DACH)Pt(d(GpG)) adduct is present in two isomeric forms, each one giving a pair of H8 resonances linked by a NOE cross peak. The two isomers were formed in comparable amounts and had a dominance of the HH conformer but with some contribution of the ΔHT conformer which is related to the HH conformer by having the 3'-G base flipped with respect to the 5'-G residue.

Abstract:Bonding mechanism of cis-Pt (NH3)Cl2 with DNA has been studied by CNDO/2 calculation. The computed results of the six models considered indicated that from the point of view of overlap population QAB and two atoms energy EAB, the most favorable bonding form was that between platinum and two N7 atoms, from guanines (G) to form [(NH3)2PtG2]3+. Thus, intrastrand cross-linkage mechanism which had been previously proposed by some authors was confirmed by our calculation. Chelation mechanism could not completely be excluded. Under certain conditions, it was possible for platinum to combine with a guanine through its N7 and O(C6) to form a chelate, but it was unstable as compared with [(NH3)2PtG2]2+. Although the intrastrand cross-linkage mechanism is favored by our calculation, the question of how such a mode of combination hampers replication of DNA remains to be solved.
Sequence-Dependent Bending of DNA Induced by Cisplatin: NMR Structures of an A⋅T-Rich 14-Mer Duplex

Abstract:The NMR solution structure of the A.T rich DNA 14-mer duplex d(ATACATGGTACATA).d(TATGTACCATGTAT) is reported. This is compared with the NMR structure of the same duplex intrastrand cross-linked at the d(G*pG*) site by cis-(Pt(NH3)2¿2+, derived from the anticancer drug cisplatin. The unmodified duplex has B-DNA geometry, but there is a large positive base-pair roll (roll angle 24 +/- 2 degrees) at the T9-A10 step on the 3' side of the central GG site. Platination of the DNA duplex causes the adjacent guanine bases to roll toward one another (roll angle 44 +/- 4 degrees), leading to an overall helix bend of 52 +/- 9 degrees. The platinum atom is displaced from the planes of the coordinated G7* and G8* by 0.8 A and 0.3 A, respectively. The minor groove opposite the platinum lesion is widened and flattened, with geometric parameters similar to those of A-form DNA. The unwinding of the helix at the platination site is 26 degrees. Platination causes the DNA duplex to bend toward the 3'-end (with respect to the G*G* strand), in contrast to G C-rich structures reported previously, which bend toward the 5'-end. This difference can be attributed to the predisposition of the A.T rich duplex toward bending in this region. Protein recognition of bent platinated G*G* lesions may therefore exhibit a strong dependence on the local DNA structure.
Synthesis and Biological Activity of Binuclear Platinum Complexes Containing Two Monofunctional Cis-[Pt(Nh3)(2)Cl](+) Units Bridged by 4,4 '-Dipyridyl Selenides or Sulfides

Abstract:The synthesis of four binuclear platinum complexes of general formula ¿cis-[Pt(NH3)2Cl]2(L)¿ (NO3)2 [L is 4,4'-dipyridyl sulfide (compound I), 4,4'-dipyridyl selenide (compound II), bis(3-methyl-4-pyridyl) sulfide (compound III) or bis(3-methyl-4-pyridyl) selenide (compound IV)] has been achieved. These compounds have been characterized by elemental analysis, IR, 1H-NMR, 13C-NMR and 195Pt-NMR spectroscopy. The above dinuclear platinum complexes have been assayed for antitumor activity in vitro against the cisplatin-sensitive L1210 (the mice leukemia) and cisplatin-insensitive HCT8 (the human coloadenocarcinoma) cell lines. The compounds show IC50 values comparable to or higher than cisplatin against L1210 cell line; however, they have lower IC50 values than cisplatin against the cisplatin-insensitive HCT8 cell line. The complexes containing S exhibit a cytotoxicity against the two cancer cell lines superior to the Se analogues. DNA binding studies indicate the compound I possibly interacts with DNA nonintercalatively. The mode of DNA binding of the dinuclear Pt(II) complexes bridged by 4,4'-dipyridyl selenides or sulfides may be different to that of the aliphatic diaminebridged dinuclear Pt(II) complexes reported previously.

Abstract:Dioxycyclobutenedione-(1,2-cyclohexanediamine)platinum(II), (R,R-DC-Pt) was found to have stronger cytotoxicity against six cancer cell lines than cisplatin and its DNA interactions was studied by calorimetric measurements, (13)C NMR. The binding specificity study of DNA base with R,R-DC-Pt was conducted by HPLC. To understand the molecular mechanism of R,R-DC-Pt with stronger cytotoxicity than that of cisplatin, we studied R,R-DC-Pt interaction with an oligonucleotide, d(ACCACGTGGT)(2), which contained c-H-ras gene encoding GGT by NMR spectroscopy. The oligomer DNA double helix was destroyed almost completely upon the R,R-DC-Pt binding. However under the same condition, the cisplatin binding with DNA was not so affected, and instead another conformation was formed, which suggests that larger damage to DNA can be induced by R,R-DC-Pt complex than that by cisplatin.
Unique Dna Binding Mode Of Antitumor Trinuclear Tridentate Platinum(Ii) Compound

Abstract:The new trinuclear tridentate Pt-II complex [Pt3Cl3(hptab)](3+) (1; hptab = N,N,N',N',N '',N ''-hexakis(2-pyridylmethyl)-1,3,5-tris(aminomethyl)benzene) exhibits promising cytotoxic effects in human and mouse tumor cells including those resistant to conventional cisplatin (Dalton Trans. 2006, 2617; Chem. Eur. J. 2009, 15, 5245). The present study is focused on the molecular pharmacology of 1, in particular on its interactions with DNA (which is the major pharmacological target of platinum antitumor drugs), to elucidate more deeply the mechanism underlying its antitumor effects. Results obtained with the aid of methods of molecular biophysics and pharmacology reveal new details of DNA modifications by 1. Complex 1 binds to DNA forming in the absence of proteins and molecular crowding agents mainly bifunctional intrastrand cross-links. In these DNA adducts all three Pt-II centers of 1 are coordinated to DNA base residues, which leads to extensive conformational alterations in DNA. An intriguing aspect of the DNA-binding mode of this trinuclear Pt-II complex 1 is that it can cross-link proteins to DNA. Even more interestingly, 1 can cross-link in the presence of molecular crowding agent, which mimics environmental conditions in cell nucleus, two DNA duplexes in a high yield-a feature observed for the first time for antitumor trinuclear platinum complexes. Thus, the concept for the design of agents capable of forming intramolecular tridentate DNA adducts, DNA-protein and interduplex DNA-DNA cross-links based on trinuclear tridentate Pt-II complexes with semirigid aromatic linkers may result in new compounds which exhibit a variety of biological effects and can be also useful in nucleic acids research.

Abstract:Cisplatin (cis-diamminedichloroplatinum) and related compounds cause DNA damage and are widely used as anticancer agents. Chemoresistance to cisplatin treatment is due in part to translesion synthesis by human DNA polymerase η (hPol η). Here, we report crystal structures of hPol η complexed with intrastrand cisplatin-1,2–cross-linked DNA, representing four consecutive steps in translesion synthesis. In contrast to the generally enlarged and nondiscriminating active site of Y-family polymerases like Dpo4, Pol η is specialized for efficient bypass of UV–cross-linked pyrimidine dimers. Human Pol η differs from the yeast homolog in its binding of DNA template. To incorporate deoxycytidine opposite cisplatin–cross-linked guanines, hPol η undergoes a specific backbone rearrangement to accommodate the larger base dimer and minimizes the DNA distortion around the lesion. Our structural analyses show why Pol η is inefficient at extending primers after cisplatin lesions, which necessitates a second translesion DNA polymerase to complete bypass in vivo. A hydrophobic pocket near the primer-binding site in human Pol η is identified as a potential drug target for inhibiting translesion synthesis and, thereby, reducing chemoresistance.
Kinetics of formation and stability of {Pt(dien)} 2+ complexes with octamer and 14-mer DNA oligonucleotides containing a GG sequence

Abstract:Reaction of [Pt(dien)Cl] + ( 1 ) with the 14-mer oligonucleotide 5′-d(ATACATGGTACATA) ( I ) gave rise to two major species which corresponded to the 5′-G and 3′-G platinated monofunctional adducts, and a minor amount of the bis-platinated adduct formed during the later stages of the reaction. The reaction of ( 1 ) with the related octamer 5′-d(ATACATGG) ( II ) was also investigated. Kinetic data obtained by HPLC showed that the 5′-G and 3′-G bases of the 14-mer oligonucleotide were platinated at similar rates: the second-order rate constant is 53×10 –2 M –1 s –1 at 298 K in 0.1 M NaClO 4 . However, the platination rate of 5′-G of the octamer ( II ) ( k =69×10 –2 M –1 s –1 ) was enhanced by a factor of three compared to the rate of platination at 3′-G ( k =22×10 –2 M –1 s –1 ). All the adducts were separated by HPLC and characterized by NMR spectroscopy, enzymatic digestion and MALDI-TOF mass spectrometry. 1 H and 15 N NMR shifts suggest that there are distinct conformational differences between 14-mer duplexes platinated at 5′-G ( I5′ ds ) and 3 ′ –G ( I3′ ds ). Molecular mechanics modelling indicates that rotation around the Pt- N 7 bond is more restricted in the case of the 5′-G adduct than in that of the 3′-G adduct. The binding of {Pt(dien)} 2+ to 5′-G N7 and 3′-G N7 in the monofunctional adducts of ( I ) was shown to be reversible upon the addition of high concentrations of chloride ions.

Abstract:Platinum nanoclusters were deposited along the supercoiled DNA strands after incubation of cis-(transIR,2R-diaminoeyelohexane)(dl-eainphorato)platinum(II) (Cdp), an analogue of the anti-tumor drug-carboplatin, with DNA and K2PtCl, for 600 min and then through reduction of dimethylarninoborane (DMAB). The decrease of absorption of DNA at 260 nm indicates the coordination of Cdp and DNA. TEM and AFM were employed to characterize the morphologies and structures of platinum nanoclusters.

Abstract:In this paper, we report the studies of the solution structures of synthetic pentadcoxyribonucleotide d-TGGGT(NH4+ salt) using 2D-NMR. The 1H-NMR experiments with different temperatures and concentrations reveal an equilibrium between single strand and aggregation. In the experimental condition(22-degrees-C, 13mmol/L), the cross peaks in the COSY spectrum are mainly from single strand, and the spin systems of sugar resonances of this component can be assigned. In contrast, the cross peaks in the NOESY spectrum mainly come from aggregation and the sequential assignments of bases, sugar 1', 2' and 2'' protons can be carried out. From NOE connectivities, it is obvious that the aggregation adopts a right-handed helix conformation. It is suggested that the aggregation in our experiment corresponds to the tetramolecular complex.

Abstract:The DNA binding and cross-linking modes of a trinuclear platinum Complex [Pt3Cl3(hptab)][ClO4](3) (1; hptab = N,N,N',N',N '',N ''-hexakis(2-pyridylmethyl)-1,3,5-tris(aminomethyl)benzene) and its dinuclear analogue [Pt2Cl2(m-tpxa)]Cl-2 (2; m-tpxa = N,N,N',N'-tetra(2-pyridylmethyl)-m-xylylene diamine) are reported and compared. The adducts of 1 and 2 with 18-mer duplex N1, 5'-d(GAAGAAGTCA-CAAAATGT)-3'center dot 5'-d(ACATTTTGT-GACTTCTTC)-3', have been characterized by means of denaturing polyacrylamide gels, Maxam-Gilbert sequencing, and MALDI-TOF mass spectrometry combined with enzymatic degradation to obtain insights into Structural features responsible for the differences in their antitumor activities. The cytotoxic-active complex 1 readily forms various DNA adducts, such as through 1,3- and 1,4-intrastrand cross-links, and in particular, the unique and unprecedented interstrand cross-linked triadducts. In contrast, the cytotoxic-inactive complex 2 preferentially forms 1,4-intrastrand rather than 1,3-intra- and -interstrand cross-links. Digestion of the DNA adducts of 1 shows that the cleavage is completely blocked at one nucleotide before the cross-linked guanine residues on the opposite strand, a feature that appears to be unprecedented in antitumor platinum complexes. In the case of 2, the cleavage bypasses the first platinated guanine site and stops at one nucleotide prior to the second platinated site, confirming that very few 1,3-intrastrand cross-links are formed by 2. These results are supported by molecular-modeling studies of intra- and interstrand cross-links Of duplex NI with 1 and 2. The remarkable differences between 1 and 2 in DNA binding and cross-linking provide mechanistic insights into their different cytotoxicity against the tumor cell lines; these insights are useful for designing future antitumor agents.

Abstract:The solubility and stability of platinum-based anticancer agents have a direct bearing on their activity and toxicity. Much research has been conducted over the past decades in order to prepare drugs such as cisplatin and carboplatin with improved efficacy and reduced toxicity. Based on the premise that supramolecular platinum agents may have superior physicochemical properties, we successfully designed a novel anticancer agent, dicycloplatin, which has proven to be active against a number of human malignancies. The crystal structure of dicycloplatin has been determined. An aqueous solution of dicycloplatin was also studied using electrospray ionization mass spectrometry (ESI-MS). Based on the experimental observations, a model of the structure in aqueous solution is proposed which explains both the higher solubility and higher stability of dicycloplatin compared with carboplatin.

Abstract:Detailed studies of the kinetics of platination of the single-stranded 14-base DNA oligonucleotide d(ATACATGGTACATA) and the corresponding duplex by cis-[Pt(NH3)2(H2O)2]2+ show that HPLC and NMR are complementary methods which provide similar results. The 5'-G and 3'-G monofunctional intermediates were trapped, separated and characterized by NMR (via 15NH3 labeling) and enzymatic digestion followed by mass spectrometry. The kinetic data are compared with those for the corresponding reactions of cis-[PtCl2(NH3)2] (cisplatin) and its monohydrolysed analogue. For both single and double strands of the oligonucleotide, the aqua complex shows little selectivity for the 5'-G or the 3'-G in the initial platination step, whereas the chloro-complex preferentially platinates the 3'-G. The base on the 3' side of the GG sequence appears to play an important role in controlling this selectivity; replacement of T by C increases the selectivity of duplex platination by the diaqua complex by a factor of about 6, and the selectivity of chelation of the 3'-G monofunctional adduct by a factor of about 3. In general the reactivity of the 5'-G in a GG sequence appears to be enhanced in a duplex compared with a single-strand. For both the aqua-monoadduct and chloro-monoadduct, cis-[Pt(NH3)2(N7G)(H2O or Cl)], the 5'-G monoadduct is much longer lived (t1/2 approximately 4 h at 288 K for aqua, 80 h at 298 K for chloro) than the 3'-G monoadduct (t1/2 < or = 45 min at 288 K for aqua, 6 h at 298 K for chloro). Inspection of molecular mechanics models of the end states of various monofunctional adducts provided insight into H-bonding and destacking interactions in these adducts and the sequence selectivity observed in their formation. Such adducts may play an important role in the mechanism of action of platinum anticancer drugs.
Structural changes of linear DNA molecules induced by cisplatin.

Abstract:Interaction between long DNA molecules and activated cisplatin is believed to be crucial to anticancer activity. However, the exact structural changes of long DNA molecules induced by cisplatin are still not very clear. In this study, structural changes of long linear double-stranded DNA (dsDNA) and short single-stranded DNA (ssDNA) induced by activated cisplatin have been investigated by atomic force microscopy (AFM). The results indicated that long DNA molecules gradually formed network structures, beads-on-string structures and their large aggregates. Electrostatic and coordination interactions were considered as the main driving forces producing these novel structures. An interesting finding in this study is the beads-on-string structures. Moreover, it is worth noting that the beads-on-string structures were linked into the networks, which can be ascribed to the strong DNA-DNA interactions. This study expands our knowledge of the interactions between DNA molecules and cisplatin.

Abstract:The DNA interstrand cross-links of the antitumor drug {[cis-Pt(NH3)(2)Cl](2)(4,4'-methylenedianiline)}(2+) (1) play a prevalent role in its antitumor effects. Complex 1 forms DNA long-range interstrand cross-links uniquely in the 3'-3' direction. Conformational distortions induced by these interstrand cross-links in DNA represent a potential structural motif for recognition by high-mobility-group proteins.

Abstract:[1H, 15N] and 1H NMR, and CD spectroscopy are used to show that the duplex d(A-T-A-C-A-T-Pt 7G-Pt7G-T-A-C-A-T-A).d(T-A-T-G-T-A-C-C-A-T-G-T-A-T), where Pt7G is platinated guanine, containing the cis-[Pt(NH3)2]2+ adduct, undergoes reversible temperature-induced (T0.5 310 K) and pH-induced (pKa approximately 4.8) transitions between kinked-duplex and distorted forms, with the latter forms predominating at high temperature and low pH. A related pH-induced structural change was observed for the unplatinated duplex (pKa 4.69, Hill coefficient n = 1.4) but was less cooperative than for the platinated duplex (n = 2). The pH-induced transition is attributed to protonation of cytosine residues and has wider implications, since many reported NMR studies of DNA are carried out near pH 5 to minimize NH-exchange rates. The [Pt(en)]2+ (where en is 1,2-ethanediamine) GG chelate of the same duplex is shown to exist in kinked and distorted forms, and the [1H,15N]-NMR shifts for the kinked form are indicative of the presence of highly stereospecific interactions with the Pt-NH protons. On binding of the duplex platinated with [Pt(NH3)2]2+ to high-mobility-group protein 1 (HMG1) box A, similar changes in shifts of the Pt-NH3 resonances to those induced by raising the temperature or lowering the pH were observed. The specific changes in 1H-NMR chemical shifts of HMG1 box A are consistent with binding of the platinated duplex (intermediate exchange rate on the 1H-NMR time-scale) to the concave face of the protein via helices I and II and the intervening loop.
