Abstract:Abstract Genomic selection (GS) models use genome-wide genetic information to predict genetic values of candidates of selection. Originally, these models were developed without considering genotype × environment interaction(G×E). Several authors have proposed extensions of the single-environment GS model that accommodate G×E using either covariance functions or environmental covariates. In this study, we model G×E using a marker × environment interaction (M×E) GS model; the approach is conceptually simple and can be implemented with existing GS software. We discuss how the model can be implemented by using an explicit regression of phenotypes on markers or using co-variance structures (a genomic best linear unbiased prediction-type model). We used the M×E model to analyze three CIMMYT wheat data sets (W1, W2, and W3), where more than 1000 lines were genotyped using genotyping-by-sequencing and evaluated at CIMMYT’s research station in Ciudad Obregon, Mexico, under simulated environmental conditions that covered different irrigation levels, sowing dates and planting systems. We compared the M×E model with a stratified (i.e., within-environment) analysis and with a standard (across-environment) GS model that assumes that effects are constant across environments (i.e., ignoring G×E). The prediction accuracy of the M×E model was substantially greater of that of an across-environment analysis that ignores G×E. Depending on the prediction problem, the M×E model had either similar or greater levels of prediction accuracy than the stratified analyses. The M×E model decomposes marker effects and genomic values into components that are stable across environments (main effects) and others that are environment-specific (interactions). Therefore, in principle, the interaction model could shed light over which variants have effects that are stable across environments and which ones are responsible for G×E. The data set and the scripts required to reproduce the analysis are publicly available as Supporting Information.

Abstract:Abstract Genomic tools allow the study of the whole genome, and facilitate the study of genotype-environment combinations and their relationship with phenotype. However, most genomic prediction models developed so far are appropriate for Gaussian phenotypes. For this reason, appropriate genomic prediction models are needed for count data, since the conventional regression models used on count data with a large sample size (nT) and a small number of parameters (p) cannot be used for genomic-enabled prediction where the number of parameters (p) is larger than the sample size (nT). Here, we propose a Bayesian mixed-negative binomial (BMNB) genomic regression model for counts that takes into account genotype by environment (G×E) interaction. We also provide all the full conditional distributions to implement a Gibbs sampler. We evaluated the proposed model using a simulated data set, and a real wheat data set from the International Maize and Wheat Improvement Center (CIMMYT) and collaborators. Results indicate that our BMNB model provides a viable option for analyzing count data.

Abstract:Abstract “Sparse testing” refers to reduced multi-environment breeding trials in which not all genotypes of interest are grown in each environment. Using genomic-enabled prediction and a model embracing genotype × environment interaction (GE), the non-observed genotype-in-environment combinations can be predicted. Consequently, the overall costs can be reduced and the testing capacities can be increased. The accuracy of predicting the unobserved data depends on different factors including (1) how many genotypes overlap between environments, (2) in how many environments each genotype is grown, and (3) which prediction method is used. In this research, we studied the predictive ability obtained when using a fixed number of plots and different sparse testing designs. The considered designs included the extreme cases of (1) no overlap of genotypes between environments, and (2) complete overlap of the genotypes between environments. In the latter case, the prediction set fully consists of genotypes that have not been tested at all. Moreover, we gradually go from one extreme to the other considering (3) intermediates between the two previous cases with varying numbers of different or non-overlapping (NO)/overlapping (O) genotypes. The empirical study is built upon two different maize hybrid data sets consisting of different genotypes crossed to two different testers (T1 and T2) and each data set was analyzed separately. For each set, phenotypic records on yield from three different environments are available. Three different prediction models were implemented, two main effects models (M1 and M2), and a model (M3) including GE. The results showed that the genome-based model including GE (M3) captured more phenotypic variation than the models that did not include this component. Also, M3 provided higher prediction accuracy than models M1 and M2 for the different allocation scenarios. Reducing the size of the calibration sets decreased the prediction accuracy under all allocation designs with M3 being the less affected model; however, using the genome-enabled models (i.e., M2 and M3) the predictive ability is recovered when more genotypes are tested across environments. Our results indicate that a substantial part of the testing resources can be saved when using genome-based models including GE for optimizing sparse testing designs.

Abstract:Abstract Background With the emphasis on analysing genotype-by-environment interactions within the framework of genomic selection and genome-wide association analysis, there is an increasing demand for reliable tools that can be used to simulate large-scale genomic data in order to assess related approaches. Results We proposed a theory to simulate large-scale genomic data on genotype-by-environment interactions and added this new function to our developed tool GPOPSIM. Additionally, a simulated threshold trait with large-scale genomic data was also added. The validation of the simulated data indicated that GPOSPIM2.0 is an efficient tool for mimicking the phenotypic data of quantitative traits, threshold traits, and genetically correlated traits with large-scale genomic data while taking genotype-by-environment interactions into account. Conclusions This tool is useful for assessing genotype-by-environment interactions and threshold traits methods.

Abstract:The goal of wheat breeding is the development of superior cultivars tailored to specific environments, and the identification of promising crosses is crucial for the success of breeding programs. Although genomic estimated breeding values were developed to estimate additive effects of genotypes before testing as parents, application has focused on predicting performance of candidate lines, ignoring non-additive genetic effects. However, non-additive genetic effects are hypothesized to be especially importance in allopolyploid species due to the interaction between homeologous genes. The objectives of this study were to model additive and additive-by-additive epistatic effects to better delineate the genetic architecture of grain yield in wheat and to the improve accuracy of genomewide predictions. The dataset utilized consisted of 3740 F experimental lines tested in the K-State wheat breeding program across the years 2016 and 2018. Covariance matrices were calculated based on whole and sub-genome marker data and the natural and orthogonal interaction approach (NOIA) was used to estimate variance components for additive and additive-by-additive epistatic effects. Incorporating epistatic effects in additive models resulted in non-orthogonal partitioning of genetic effects but increased total genetic variance and reduced deviance information criteria. Estimation of sub-genome effects indicated that genotypes with the greatest whole genome effects often combine sub-genomes with intermediate to high effects, suggesting potential for crossing parental lines which have complementary sub-genome effects. Modeling epistasis in either whole-genome or sub-genome models led to a marginal (3%) but significant improvement in genomic prediction accuracy, which could result in significant genetic gains across multiple cycles of breeding.

A penalized robust semiparametric approach for gene-environment interactions

Abstract:In genetic and genomic studies, gene-environment (G×E) interactions have important implications. Some of the existing G×E interaction methods are limited by analyzing a small number of G factors at a time, by assuming linear effects of E factors, by assuming no data contamination, and by adopting ineffective selection techniques. In this study, we propose a new approach for identifying important G×E interactions. It jointly models the effects of all E and G factors and their interactions. A partially linear varying coefficient model is adopted to accommodate possible nonlinear effects of E factors. A rank-based loss function is used to accommodate possible data contamination. Penalization, which has been extensively used with high-dimensional data, is adopted for selection. The proposed penalized estimation approach can automatically determine if a G factor has an interaction with an E factor, main effect but not interaction, or no effect at all. The proposed approach can be effectively realized using a coordinate descent algorithm. Simulation shows that it has satisfactory performance and outperforms several competing alternatives. The proposed approach is used to analyze a lung cancer study with gene expression measurements and clinical variables. Copyright © 2015 John Wiley & Sons, Ltd.

Abstract:Understanding how interactions among set of genes affect diverse phenotypes is having a greater impact on biomedical research, agriculture and evolutionary biology. Mapping and characterizing the isolated effects of single quantitative trait locus (QTL) is a first step, but we also need to assemble networks of QTLs and define non-additive interactions (epistasis) together with a host of potential environmental modulators. In this article, we present a full-QTL model with which to explore the genetic architecture of complex trait in multiple environments. Our model includes the effects of multiple QTLs, epistasis, QTL-by-environment interactions and epistasis-by-environment interactions. A new mapping strategy, including marker interval selection, detection of marker interval interactions and genome scans, is used to evaluate putative locations of multiple QTLs and their interactions. All the mapping procedures are performed in the framework of mixed linear model that are flexible to model environmental factors regardless of fix or random effects being assumed. An F-statistic based on Henderson method III is used for hypothesis tests. This method is less computationally greedy than corresponding likelihood ratio test. In each of the mapping procedures, permutation testing is exploited to control for genome-wide false positive rate, and model selection is used to reduce ghost peaks in F-statistic profile. Parameters of the full-QTL model are estimated using a Bayesian method via Gibbs sampling. Monte Carlo simulations help define the reliability and efficiency of the method. Two real-world phenotypes (BXD mouse olfactory bulb weight data and rice yield data) are used as exemplars to demonstrate our methods.A software package is freely available at http://ibi.zju.edu.cn/software/qtlnetwork
Genetic Dissection of Phosphorus Use Efficiency and Genotype-by-Environment Interaction in Maize

Abstract:Genotype-by-environment interaction (G-by-E) is a common but potentially problematic phenomenon in plant breeding. In this study, we investigated the genotypic performance and two measures of plasticity on a phenotypic and genetic level by assessing 234 maize doubled haploid lines from six populations for 15 traits in seven macro-environments with a focus on varying soil phosphorus levels. It was found intergenic regions contributed the most to the variation of phenotypic linear plasticity. For 15 traits, 124 and 31 quantitative trait loci (QTL) were identified for genotypic performance and phenotypic plasticity, respectively. Further, some genes associated with phosphorus use efficiency, such as Zm00001eb117170, Zm00001eb258520, and Zm00001eb265410, encode small ubiquitin-like modifier E3 ligase were identified. By significantly testing the main effect and G-by-E effect, 38 main QTL and 17 interaction QTL were identified, respectively, in which MQTL38 contained the gene Zm00001eb374120, and its effect was related to phosphorus concentration in the soil, the lower the concentration, the greater the effect. Differences in the size and sign of the QTL effect in multiple environments could account for G-by-E. At last, the superiority of G-by-E in genomic selection was observed. In summary, our findings will provide theoretical guidance for breeding P-efficient and broadly adaptable varieties.

Abstract:Estimating marker effects based on routinely generated phenotypic data of breeding programs is a cost-effective strategy to implement genomic selection. Truncation selection in breeding populations, however, could have a strong impact on the accuracy to predict genomic breeding values. The main objective of our study was to investigate the influence of phenotypic selection on the accuracy and bias of genomic selection. We used experimental data of 788 testcross progenies from an elite maize breeding program. The testcross progenies were evaluated in unreplicated field trials in ten environments and fingerprinted with 857 SNP markers. Random regression best linear unbiased prediction method was used in combination with fivefold cross-validation based on genotypic sampling. We observed a substantial loss in the accuracy to predict genomic breeding values in unidirectional selected populations. In contrast, estimating marker effects based on bidirectional selected populations led to only a marginal decrease in the prediction accuracy of genomic breeding values. We concluded that bidirectional selection is a valuable approach to efficiently implement genomic selection in applied plant breeding programs.

Abstract:In crop breeding, genomic selection (GS) serves as a powerful tool for predicting unknown phenotypes by using genome-wide markers, aimed at enhancing genetic gain for quantitative traits. However, in practical applications of GS, predictions are not always made within populations or for individuals that are genetically similar to the training population. Therefore, exploring possibilities and effective strategies for across-population prediction becomes an attractive avenue for applying GS technology in breeding practices. In this study, we used an existing maize population of 5820 hybrids as the training population to predict another population of 523 maize hybrids using the GBLUP and BayesB models. We evaluated the impact of optimizing the training population based on the genetic relationship between the training and breeding populations on the accuracy of across-population predictions. The results showed that the prediction accuracy improved to some extent with varying training population sizes. However, the optimal size of the training population differed for various traits. Additionally, we proposed a population structure-based across-population genomic prediction (PSAPGP) strategy, which integrates population structure as a fixed effect in the GS models. Principal component analysis, clustering, and Q-matrix analysis were used to assess the population structure. Notably, when the Q-matrix was used, the across-population prediction exhibited the best performance, with improvements ranging from 8 to 11% for ear weight, ear grain weight and plant height. This is a promising strategy for reducing phenotyping costs and enhancing maize hybrid breeding efficiency.

Abstract:In plant breeding, Multi-Environment Trials (METs) evaluate candidate genotypes across various conditions, which is financially costly due to extensive field testing. Sparse testing addresses this challenge by evaluating some genotypes in selected environments, allowing for a broader range of environments without significantly increasing costs. This approach integrates genomic information to adjust phenotypic data, leading to more accurate genetic effect estimations. Various sparse testing methods have been explored to optimize resource use. This study employed Incomplete Block Design (IBD) to allocate lines to environments, ensuring not all lines were tested in every environment. We compared IBD to Random line allocation, maintaining a consistent number of environments per line across both methods. The primary objective was to estimate grain yield performance of lines using Genomic Estimated Breeding Values (GEBVs) computed through six Genomic Best Linear Unbiased Predictor (GBLUP) methods. In the first five methods, missing values were predicted before cross-environment adjustment; in the sixth, adjustment was performed directly. Using the Bayesian GBLUP model, we analyzed genotype performance under both IBD and random allocation. Results indicate that computing GEBVs for a target population of environments (TPE) using available phenotype and marker data is effective for selection. The IBD method showed superior performance with less variability compared to random allocation. These findings suggest that using IBD designs can enhance selection accuracy and efficiency, and that pre-adjustment prediction of missing lines may not necessarily improve selection outcomes.

Abstract:Maize phenotypes are plastic, determined by the complex interplay of genetics and environmental variables. Uncovering the genes responsible and understanding how their effects change across a large geographic region are challenging. In this study, we conducted systematic analysis to identify environmental indices that strongly influence 19 traits (including flowering time, plant architecture, and yield component traits) measured in the maize nested association mapping (NAM) population grown in 11 environments. Identified environmental indices based on day length, temperature, moisture, and combinations of these are biologically meaningful. Next, we leveraged a total of more than 20 million SNP and SV markers derived from recent de novo sequencing of the NAM founders for trait prediction and dissection. When combined with identified environmental indices, genomic prediction enables accurate performance predictions. Genome-wide association studies (GWASs) detected genetic loci associated with the plastic response to the identified environmental indices for all examined traits. By systematically uncovering the major environmental and genomic factors underlying phenotypic plasticity in a wide variety of traits and depositing our results as a track on the MaizeGDB genome browser, we provide a community resource as well as a comprehensive analytical framework to facilitate continuing complex trait dissection and prediction in maize and other crops. Our findings also provide a conceptual framework for the genetic architecture of phenotypic plasticity by accommodating two alternative models, regulatory gene model and allelic sensitivity model, as special cases of a continuum.

Abstract:Motivation: Epistasis provides a feasible way for probing potential genetic mechanism of complex traits. However, time-consuming computation challenges successful detection of interaction in practice, especially when linear mixed model (LMM) is used to control type I error in the presence of population structure and cryptic relatedness. Results: A rapid epistatic mixed-model association analysis (REMMA) method was developed to overcome computational limitation. This method first estimates individuals' epistatic effects by an extended genomic best linear unbiased prediction (EG-BLUP) model with additive and epistatic kinship matrix, then pairwise interaction effects are obtained by linear retransformations of individuals' epistatic effects. Simulation studies showed that REMMA could control type I error and increase statistical power in detecting epistatic QTNs in comparison with existing LMM-based FaST-LMM. We applied REMMA to two real datasets, a mouse dataset and the Wellcome Trust Case Control Consortium (WTCCC) data. Application to the mouse data further confirmed the performance of REMMA in controlling type I error. For the WTCCC data, we found most epistatic QTNs for type 1 diabetes (T1D) located in a major histocompatibility complex (MHC) region, from which a large interacting network with 12 hub genes (interacting with ten or more genes) was established.
Improving the Efficiency of Genomic Selection in Chinese Simmental beef cattle

Abstract:Genomic selection is an accurate and efficient method of estimating genetic merits by using high-density genome-wide single nucleotide polymorphisms (SNPs).In this study, we investigate an approach to increase the efficiency of genomic prediction by using genome-wide markers. The approach is a feature selection based on genomic best linear unbiased prediction (GBLUP),which is a statistical method used to predict breeding values using SNPs for selection in animal and plant breeding. The objective of this study is the choice of kinship matrix for genomic best linear unbiased prediction (GBLUP).The G-matrix is using the information of genome-wide dense markers. We compare three kinds of kinships based on different combinations of centring and scaling of marker genotypes. And find a suitable kinship approach that adjusts for the resource population of Chinese Simmental beef cattle. Single nucleotide polymorphism (SNPs) can be used to estimate kinship matrix and individual inbreeding coefficients more accurately. So in our research a genomic relationship matrix was developed for 1059 Chinese Simmental beef cattle using 640000 single nucleotide polymorphisms and breeding values were estimated using phenotypes about Carcass weight and Sirloin weight. The number of SNPs needed to accurately estimate a genomic relationship matrix was evaluated in this population. Another aim of this study was to optimize the selection of markers and determine the required number of SNPs for estimation of kinship in the Chinese Simmental beef cattle. We find that the feature selection of GBLUP using Xu’s and the Astle and Balding’s kinships model performed similarly well, and were the best-performing methods in our study. Inbreeding and kinship matrix can be estimated with high accuracy using ≥12,000s in Chinese Simmental beef cattle.

Abstract:Plant height (PH) and ear height (EH) are important traits associated with biomass, lodging resistance, and grain yield in maize. There were strong effects of genotype x environment interaction (GEI) on plant height and ear height of maize. In this study, 203 maize inbred lines were grown at five locations across China's Spring and Summer corn belts, and plant height (PH) and ear height (EH) phenotype data were collected and grouped using GGE biplot. Five locations fell into two distinct groups (or mega environments) that coincide with two corn ecological zones called Summer Corn Belt and Spring Corn Belt. In total, 73,174 SNPs collected using GBS sequencing platform were used as genotype data and a recently released multi-environment GWAS software package IIIVmrMLM was employed to identify QTNs and QTN x environment (corn belt) interaction (QEIs); 12 and 11 statistically significant QEIs for PH and EH were detected respectively and their phenotypic effects were further partitioned into Add*E and Dom*E components. There were 28 and 25 corn-belt-specific QTNs for PH and EH identified, respectively. The result shows that there are a large number of genetic loci underlying the PH and EH GEIs and IIIVmrMLM is a powerful tool in discovering QTNs that have significant QTN-by-Environment interaction. PH and EH candidate genes were annotated based on transcriptomic analysis and haplotype analysis. EH related-QEI S10_135 ( Zm00001d025947 , saur76 , small auxin up RNA76) and PH related-QEI S4_4 ( Zm00001d049692 , mads32 , encoding MADS-transcription factor 32), and corn-belt specific QTNs including S10_4 ( Zm00001d023333 , sdg127 , set domain gene127) and S7_1 ( Zm00001d018614 , GLR3.4 , and glutamate receptor 3.4 or Zm00001d018616 , DDRGK domain-containing protein) were reported, and the relationship among GEIs, QEIs and phenotypic plasticity and their biological and breeding implications were discussed.

Factors Affecting the Accuracy of Genomic Selection for Agricultural Economic Traits in Maize, Cattle, and Pig Populations

Abstract:Genomic Selection (GS) has been proved to be a powerful tool for estimating genetic values in plant and livestock breeding. Newly developed sequencing technologies have dramatically reduced the cost of genotyping and significantly increased the scale of genotype data that used for GS. Meanwhile, state-of-the-art statistical methods were developed to make the best use of high marker density genotype data. In this study, 14 traits from four data sets of three species (maize, cattle, and pig) and five influential factors that affect the prediction accuracy were evaluated, including marker density (from 1 to ~600 k), statistical method (GBLUP-A, GBLUP-AD, and BayesR), minor allele frequency (MAF), heritability, and genetic architecture. Results indicate that in the GBLUP method, higher marker density leads to a higher prediction accuracy. In contrast, BayesR method needs more Monte Carlo Markov Chain (MCMC) iterations to reach the convergence and get reliable prediction values. BayesR outperforms GBLUP in predicting high or medium heritability trait that affected by one or several genes with large effects, while GBLUP performs similarly or slightly better than BayesR in predicting low heritability trait that controlled by a large amount of genes with minor effects. Prediction accuracy of trait with complex genetic architecture can be improved by increasing the marker density. Interestingly, for simple traits that controlled by one or several genes with large effects, higher marker density can cause a lower prediction accuracy if the QTN is included, but leads to a higher prediction accuracy if the QTN is excluded. The quantity of genetic markers with low MAF would not significantly affect the prediction accuracy of GBLUP, but results in a bad prediction accuracy performance of BayesR method. Compared with GBLUP-A, GBLUP-AD didn't show any advantages in capturing the non-additive variance for the traits with high heritability. The factors that affected prediction accuracy are discussed in this study and indicate that a combination of either GBLUP or BayesR method with moderate marker density and favorable polymorphism single nucleotide polymorphisms (SNPs) (~25 k SNPs) would always produce a good and stable prediction accuracy with acceptable breeding and computational costs.

Abstract:Detection of gene-environment interactions using an exhaustive search necessarily raises the multiple hypothesis problem. While frequently used to control for experiment-wise type I error, Bonferroni correction is overly conservative and results in reduced statistical power. We have previously shown that prioritizing SNPs on the basis of heterogeneity in quantitative trait variance per genotype leads to increased power to detect genetic interactions. Our proposed method, variance prioritization (VP), selects SNPs having significant heterogeneity in variance per genotype using a pre-determined P-value threshold. We now suggest prioritizing SNPs individually such that the optimal heterogeneity of variance P-value is determined for each SNP. The large number of SNPs in genome-wide studies calls for a fast algorithm to output the optimal prioritization threshold for each SNP. In this report, we present such an algorithm, the Gene Environment Wide Interaction Search Threshold (GEWIST), and show that the use of GEWIST will increase power under a variety of interaction scenarios. Furthermore, by integrating over possible interaction effect sizes, we provide a framework to optimize prioritization in situations where interactions are a priori unknown. Genet. An Improved Linear Mixed Model for Multivariate Genome-Wide Association Studies

Abstract:Current methods of multivariate analysis require complete multivariate phenotypes from each individual and have a computational time complexity of O ( n 2) per SNP, where n is the sample size. We develop an efficient genomic multivariate analysis tool (GMAT) for genome-wide association studies of multiple correlated traits. The new method can handle incomplete multivariate data with missing records and reduce the time complexity to O ( n ) per SNP. Simulation studies based on known genotypes and phenotypes of actual populations show that GMAT has increased the statistical power with a proper control of false positivity for association studies compared to the conventional linear mixed model (LMM) that removes individuals with incomplete records. Applications to a balanced donkey data and an unbalanced yeast data show that the computational efficiency of the new method has been increased about tens of times faster than the conventional LMM analysis. Abstract:Abstract Summary We have developed a rapid mixed model algorithm for exhaustive genome-wide epistatic association analysis by controlling multiple polygenic effects. Our model can simultaneously handle additive by additive epistasis, dominance by dominance epistasis and additive by dominance epistasis, and account for intrasubject fluctuations due to individuals with repeated records. Furthermore, we suggest a simple but efficient approximate algorithm, which allows the examination of all pairwise interactions in a remarkably fast manner of linear with population size. Simulation studies are performed to investigate the properties of REMMAX. Application to publicly available yeast and human data has showed that our mixed model-based method has similar performance with simple linear model on computational efficiency. It took less than 40 h for the pairwise analysis of 5000 individuals genotyped with roughly 350 000 SNPs with five threads on Intel Xeon E5 2.6 GHz CPU.
