Abstract:Despite constant improvement in prediction accuracy, gene-finding programs are still unable to provide automatic gene discovery with the desired correctness. This paper presents an analysis of gene and intergenic sequences from the point of view of language analysis, where gene and intergenic regions are regarded as two different subjects written in the four-letter alphabet {A,C,G,T}, and high frequency simple sequences are taken as keywords. A measurement α(l(τ)) was introduced to describe the relative repeat ratio of simple sequences. Threshold values were found for keyword selections. After eliminating ‘noise’, 178 short sequences were selected as keywords. DNA sequences are mapped to 178-dimensional Euclidean space, and SVM was used for prediction of gene regions. We showed by cross-validation that the program we developed could predict 93% of gene sequences with 7% false positives. When tested on a long genomic multi-gene sequence, our method improved nucleotide level specificity by 21%, and over 60% of predicted genes corresponded to actual genes.

Abstract:Motivation: A molecular interaction network can be viewed as a network in which genes with related functions are connected. Therefore, at a systems level, connections between individual genes in a molecular interaction network can be used to infer the collective functional linkages between biologically meaningful gene sets. Results: We present the human interactome resource and the gene set linkage analysis (GSLA) tool for the functional interpretation of biologically meaningful gene sets observed in experiments. GSLA determines whether an observed gene set has significant functional linkages to established biological processes. When an observed gene set is not enriched by known biological processes, traditional enrichment-based interpretation methods cannot produce functional insights, but GSLA can still evaluate whether those genes work in concert to regulate specific biological processes, thereby suggesting the functional implications of the observed gene set. The quality of human interactome resource and the utility of GSLA are illustrated with multiple assessments.

Abstract:With the quick progress of the Human Genome Project, a great amount of uncharacterized DNA sequences needs to be annotated copiously by better algorithms. Recognizing shorter coding sequences of human genes is one of the most important problems in gene recognition, which is not yet completely solved. This paper is devoted to solving the issue using a new method. The distributions of the three stop codons, i.e., TAA, TAG and TGA, in three phases along coding, noncoding, and intergenic sequences are studied in detail. Using the obtained distributions and other coding measures, a new algorithm for the recognition of shorter coding sequences of human genes is developed. The accuracy of the algorithm is tested based on a larger database of human genes. It is found that the average accuracy achieved is as high as 92.1% for the sequences with length of 192 base pairs, which is confirmed by sixfold cross-validation tests. It is hoped that by incorporating the present method with some existing algorithms, the accuracy for identifying human genes from unannotated sequences would be increased.

Abstract:In order to determine whether a given DNA sequence is a intergenic or a gene region,training features are extracted from DNA sequences based on linguistics method,and gene and intergenic regions of 22~# chromosome are classified with the Support Vector Machine(SVM)technique.The prediction accuracy of classifiers can reach more than 85% without any information in biologic field.Correspondingly,although Binary Logistic Regression(BLR)technique can get also relatively high classification accuracy,the training time of SVM is greatly preferable to BLR's.

Abstract:CpG islands (CGIs) play a fundamental role in genome analysis as genomic markers and tumor markers. Identification of potential CGIs has contributed not only to the prediction of promoters of most house-keeping genes and many tissue-specific genes but also to the understanding of the epigenetic causes of cancer. The most current methods for identifying CGIs suffered from various limitations and involved a lot of human intervention for search purpose. In this paper, we implement a HMM-based CGIs identification system, namely CpG-Discover. Experiments have been conducted on the EMBL human DNA database and in comparison with other widely-used tools. The controlled experimental results indicate that our system is a promising tool and has the capability of locating CGIs accurately. In addition, our system has significant differences from other tools in that it avoids the disadvantages of using sliding windows and it reduces the large amount of human intervention needed to search for or to combine potential CGIs (such as, the thresholds of initial density or distance seed). Therefore, given annotated training data set, our system has the adaptability to find other specific nucleotides sequences in DNA.

Abstract:Traditional sequence analysis depends on sequence alignment. In this study, we analyzed various functional regions of the human genome based on sequence features, including word frequency, dinucleotide relative abundance, and base-base correlation. We analyzed the human chromosome 22 and classified the upstream, exon, intron, downstream, and intergenic regions by principal component analysis and discriminant analysis of these features. The results show that we could classify the functional regions of genome based on sequence feature and discriminant analysis.

Abstract:Motivation: Since the early 1980s of the twentieth century, there has been great progress in the development of computational gene-finding algorithms. Some problems, however, have not yet been solved currently. Recognizing short genes in prokaryotes and short exons in eukaryotes is one of such problems. The paper is devoted to assessing various algorithms, including those currently available and the new ones proposed here, in order to find the best algorithm to solve the issue.Results: The databases consisting of phase-specific coding and non-coding sequences of human genes with length of 192, 162, 129, 108, 87, 63 and 42 bp, respectively, have been established. Based on the databases and a standard benchmark, 19 algorithms were evaluated, which include the methods of Markov models with orders of 1 through 5, codon usage, hexamer usage, codon preference, amino acid usage, codon prototype, Fourier transform and 8 Z curve methods with various numbers of parameters. Consequently, the Z curve methods with 69 and 189 parameters are the best ones among them, based on the databases constructed here. In addition to the highest recognition accuracy confirmed by 10-fold cross-validation tests, the Z curve methods are much simpler computationally than the second best one, the fifth-order Markov chain model, in which 12 288 parameters are used. We hope that the Z curve methods presented in this paper would be beneficial to the further development of gene-finding algorithms.
gWord: A tool for genome-wide word search and count

Abstract:Word search and count in whole genome DNA sequence is very important for re-sequencing an organism's genome DNA using the microarray based technology and studying the functional element's function based on genomewide approach. A stand-alone program named gWord (abbr. of genome Word), which applies a fast algorithm to rapidly map the n-mer word into an index in memory, is developed for the task that can fulfill two main functions: counting all possible n-mer short DNA sequences in genome and acquiring the locations of one motif or those words presented only once in genome DNA. In addition, the search hits of any word will be annotated with gene information. Two examples on human genome are given to demonstrate the application of gWord in genomics research. © 2007 IEEE.

Abstract:In the domain of genomic research, the understanding of specific gene name is a portal to most Information Retrieval (IR) and Information Extraction (IE) systems. In this paper we present an automatic method to extract genomic glossary triggered by the initial gene name in query. LocusLink gene names and MEDLINE abstracts are employed in our system, playing the roles of query triggers and genomic corpus respectively. The evaluation of the extracted glossary is through query expansion in TREC2003 Genomics Track ad hoc retrieval task, and the experiment results yield evidence that 90.15% recall can be achieved.

Abstract:This paper analyzed the key factors of constructing effective query keywords for discrete relational data and advanced a kind of query keywords forming technology named GQFA( Genetic-based Query Forming Algorithm). It learned the optimal at- tribute subset for the target attribute through applying genetic algorithm to the training data set,and then constructed the effective query keywords. Experimental results showed that the query keywords formed by this method can better meet the requirement.

Abstract:Objective To analyze the gene and protein sequence of a novel gene HCA56 with bioinformatics and to explore the value of bioinformatics in the novel gene research. Methods Based on the human genome resource, e-PCR and SAGE were used for the analysis of chromosome location and tissue expression of HCA56; BLAST procedure was used to analyze the gene sequence and the similarity gene; ORF finder and Gene Runner 3.05 were used to predict the sequence and the function of the HCA56 encoding protein. Results The full length of the HCA56 is 2 021 bp and locate in 1q31-q32. The longest ORF is 1 755 bp and encodes 584 amino acid with a leucine-zipper and a Putative RNA-binding Domain. Similarity research has shown that HCA56 protein shares highest homology with human ligatin partial cDNA (99%). HCA56 gene is expressed in different tissues. Conclusion Bioinformatics is an effective method for new gene analysis and HCA56 maybe the full length of the ligatin encoded gene.

Abstract:Protein coding region recognition has been the one of the main topics in computational biology. In this study, we try to solve the issue using new methods. We received two new features by integrating the information of the distributions of stop codons and the information of base compositional bias. And the pseudo-base composition features were given, which can extract the information of the bases interaction in different positions. The accuracy of the algorithm was tested based on a large database of human genes. The average accuracy achieved by three new features was as high as 92.73% for the fragments with length of 192 base pairs. And the accuracy of the algorithm with 15 features can achieve 95.65% in the same length. We find that the use of the combination of two characters and pseudo-base composition features improve the accuracy of coding region recognition.

Abstract:By reviewing previous CpG-related studies, we consider that the transcription regulation of about half of the human genes, mostly housekeeping (HK) genes, involves CpG islands (CGIs), their methylation states, CpG spacing and other chromosomal parameters. However, the precise CGI definition and positioning of CGIs within gene structures, as well as specific CGI-associated regulatory mechanisms, all remain to be explained at individual gene and gene-family levels, together with consideration of species and lineage specificity. Although previous studies have already classified CGIs into high-CpG (HCGI), intermediate-CpG (ICGI) and low-CpG (LCGI) densities based on CpG density variation, the correlation between CGI density and gene expression regulation, such as co-regulation of CGIs and TATA box on HK genes, remains to be elucidated. First, this study introduces such a problem-solving protocol for human-genome annotation, which is based on a combination of GTEx, JBLA and Gene Ontology (GO) analysis. Next, we discuss why CGI-associated genes are most likely regulated by HCGI and tend to be HK genes; the HCGI/TATA± and LCGI/TATA± combinations show different GO enrichment, whereas the ICGI/TATA± combination is less characteristic based on GO enrichment analysis. Finally, we demonstrate that Hadoop MapReduce-based MR-JBLA algorithm is more efficient than the original JBLA in k-mer counting and CGI-associated gene analysis.

Abstract:Based on our research, we established the novel human gene finding technical route by way of combining computer software analysis, artificial interference analysis and experimental biology which proved to be an effective way of speeding up gene cloning and identification. Eight hundreds of novel human genes gained by in silico cloning have the character of the typical genes and certain functional domains. Among which, 23 genes were accepted by GenBank and approved by the HGNC and used the standard gene symbols. In the first three groups, a total of 16 genes were verified by experiment, and all proved to be real genes. This shows that the successful rate of this technical route is quite high, and may be compiled into automatic software system for global use, and provided a group of human small peptide genes such as potential disease-related genes, cytokine genes and signal transduction genes, which have scientific significance and academic values. Especially the successful cloning of three novel human genes (RABL3, ZNF362 and C17orf32) and their orthologs of the mouse and rat may have important theoretical significance for stimulating the development of an in silico clone software system. Through cooperation, we set up half-automatic software packages for in silico cloning of novel human genes and developed the practical software necessary for biomedical laboratory which is expected to result in economic benefit. We obtained new cancer genes and transcriptional factor genes related to the proliferation and differentiation of human cells, such as RABL3, ZNF362 - 362, SPRYD1, C17orf32, Clorf31 and made functional identification in vivo and in vitro, finding that these genes, especially several of them have shown obvious biological function and are expected to gain China's independent intellectual property rights.

Abstract:According to base bias in the three positions of codon and base chemical properties,the YKW graph,a new graphical representation of gene sequences was introduced for recognizing short coding sequences of human genes.Nine effective features of area matrix were extracted in the YKW curves.In the identifying process,the incremental feature selection algorithm was used to add four statistical features to improve the accuracy.Then Principal Component Analysis(PCA) method was adopted to reduce dimensions and Support Vector Machine(SVM) was applied to classify the coding/un-coding sequence in short human genes.Finally,the experimental results show that the proposed method uses fewer features(seven or four) and gets better recognition results than other methods.

Abstract:All genes on the human Y-chromosome were studied using fractal dimension and Shannon entropy. Clear outlier clusters were identified. Among these were 6 sequences that have since been withdrawn as CDSs and 1 additional sequence that is not in the current assembly. A methodology for ranking the sequences based on deviation from average values of FD and SE was developed. The group of sequences scored among the 10% largest deviations had abnormally high likelihood to be from centromeric or pseudoautosomal regions and low likelihood to be from X-chromosome transposed regions. lncRNA sequences were also enriched among the outliers. In addition, the number of expressed genes previously identified for evolutionary study tended to not have large deviations from the average. Abstract:With the enormous amount of biological sequences that are available in the public domain, signal processing methods are playing an important role in genomic data processing. At first, we review the popular Voss representation which maps the alphabetic DNA sequence into the digital series. Secondly, in terms of the period-3 behavior of protein coding segments, the Kalman filtering approach for genomic signal processing is proposed, which can analyze and predict genes from real DNA sequences. Thirdly, the presented approach is applied to identify the exons in a real human nucleotide sequence. It is shown that the developed method is useful for human gene identification by experiments.
