A Simple, Rapid, and Practical Method for Single-Cell Proteomics Based on Mass-Adaptive Coating of Synthetic Peptides

Abstract:Since a typical mammalian cell contains only 200-300 pico-grams of proteins and the lack of a proteome amplification strategy[1],a practical and high-throughput approach for single-cell pro-teomics has long been awaited.A series of methods have been explored to make single-cell proteomics available.The design of nanoPOTS and OAD chip-based processes minimizes sample prepa-ration steps and volumes to reduce sample loss[2,3].The team that developed nanoPOTS further combined the sample preparation with ultrasensitive liquid chromatography(LC)separations,high field asymmetric ion mobility spectrometry(FAIMS),and the match-between-runs(MBR)algorithm in MaxQuant to achieve 1475 proteins from single HeLa cells on the Thermo Orbitrap Eclipse mass spectrometry(MS)platform[4].The Slavov team established and developed a series of SCoPE-MS methods in 2018 and 2021,in which they used multiplex isobaric labels and carriers(hundreds of cells)to improve the acquisition throughputs and ion signals of single-cell peptides[5,6].The concept of multiplexing and carrier channels was soon adopted by others[7-9],and Schoof et al.[9]recently reported an average of 987 proteins from single cells.However,a new strategy is still required to overcome the lim-itations in experimental design,challenging sample preparation[2-4],and the adverse impact of carrier proteins on data quality[10].Here,we report a simple,rapid,and practical approach of mass-adaptive coating-assisted single-cell proteomics(Mad-CASP).Combined with the designed synthetic peptides and novel data acquisition strategy,1240±93(n=3)proteins were identified from a single HeLa cell by Mad-CASP.For rare clinical samples,Mad-CASP efficiently profiled the proteomic heterogeneity among 240 human CD34+single cells derived from chronic total occlusion(CTO)patients.
