Abstract:The formation of relevant biological structures poses a challenge for regenerative medicine. During embryogenesis, embryonic cells differentiate into somatic tissues and undergo morphogenesis to produce three-dimensional organs. Using stem cells, we can recapitulate this process and create biological constructs for therapeutic transplantation. However, imperfect imitation of nature sometimes results in in vitro artifacts that fail to recapitulate the function of native organs. It has been hypothesized that developing cells may self-organize into tissue-specific structures given a correct in vitro environment. This proposition is supported by the generation of neo-organoids from stem cells. We suggest that morphogenesis may be reverse engineered to uncover its interacting mechanical pathway and molecular circuitry. By harnessing the latent architecture of stem cells, novel tissue-engineering strategies may be conceptualized for generating self-organizing transplants.

Abstract:Development is remarkably reproducible, producing organs with the same size, shape, and function repeatedly from individual to individual. For example, every flower on the Antirrhinum stalk has the same snapping dragon mouth. This reproducibility has allowed taxonomists to classify plants and animals according to their morphology. Yet these reproducible organs are composed of highly variable cells. For example, neighboring cells grow at different rates in Arabidopsis leaves, sepals, and shoot apical meristems. This cellular variability occurs in normal, wild-type organisms, indicating that cellular heterogeneity (or diversity in a characteristic such as growth rate) is either actively maintained or, at a minimum, not entirely suppressed. In fact, cellular heterogeneity can contribute to producing invariant organs. Here, we focus on how plant organs are reproducibly created during development from these highly variable cells.

Abstract:How complicated cell activities produce characteristic tissue and organ morphologies is an important question in plant morphogenesis. To address this question, 3D morphometry of plant organs on multiscales is indispensable. In recent years, advances in confocal microscopy with fluorescent probes that mark the cell wall or plasma membrane enable the visualization of organ morphology with submicron precision. In parallel, new quantitative and correlative imaging pipelines realize 3D image processing on 2D curved surface, facilitating the study of cell and tissue behaviors in plant organogenesis. Here, we describe methods for 3D morphometry of Arabidopsis sepals, focusing on live imaging coupled with MorphoGraphX-based 3D image processing for cellular growth analysis.
Variable Cell Growth Yields Reproducible Organ Development Through Spatiotemporal Averaging

Abstract:Organ sizes and shapes are strikingly reproducible, despite the variable growth and division of individual cells within them. To reveal which mechanisms enable this precision, we designed a screen for disrupted sepal size and shape uniformity in Arabidopsis and identified mutations in the mitochondrial i-AAA protease FtsH4. Counterintuitively, through live imaging we observed that variability of neighboring cell growth was reduced in ftsh4 sepals. We found that regular organ shape results from spatiotemporal averaging of the cellular variability in wild-type sepals, which is disrupted in the less-variable cells of ftsh4 mutants. We also found that abnormal, increased accumulation of reactive oxygen species (ROS) in ftsh4 mutants disrupts organ size consistency. In wild-type sepals, ROS accumulate in maturing cells and limit organ growth, suggesting that ROS are endogenous signals promoting termination of growth. Our results demonstrate that spatiotemporal averaging of cellular variability is required for precision in organ size.

Abstract:Plant morphology is inherently mathematical in that morphology describes plant form and architecture with geometrical and topological descriptors. The geometries and topologies of leaves, flowers, roots, shoots and their spatial arrangements have fascinated plant biologists and mathematicians alike. Beyond providing aesthetic inspiration, quantifying plant morphology has become pressing in an era of climate change and a growing human population. Modifying plant morphology, through molecular biology and breeding, aided by a mathematical perspective, is critical to improving agriculture, and the monitoring of ecosystems with fewer natural resources. In this white paper, we begin with an overview of the mathematical models applied to quantify patterning in plants. We then explore fundamental challenges that remain unanswered concerning plant morphology, from the barriers preventing the prediction of phenotype from genotype to modeling the movement of leafs in air streams. We end with a discussion concerning the incorporation of plant morphology into educational programs. This strategy focuses on synthesizing biological and mathematical approaches and ways to facilitate research advances through outreach, cross-disciplinary training, and open science. This white paper arose from bringing mathematicians and biologists together at the National Institute for Mathematical and Biological Synthesis (NIMBioS) workshop titled “Morphological Plant Modeling: Unleashing Geometric and Topological Potential within the Plant Sciences” held at the University of Tennessee, Knoxville in September, 2015. Never has the need to quantify plant morphology been more imperative. Unleashing the potential of geometric and topological approaches in the plant sciences promises to transform our understanding of both plants and mathematics.

Abstract:Plant organ shape is determined by the spatial-temporal expression of genes that control the direction and rate of cell division and expansion, as well as the mechanical constraints provided by the rigid cell walls and surrounding cells. Despite the importance of organ morphology during the plant life cycle, the interplay of patterning genes with these mechanical constraints and the cytoskeleton is poorly understood. Shapes of harvestable plant organs such as fruits, leaves, seeds and tubers vary dramatically among, and within crop plants. Years of selection have led to the accumulation of mutations in genes regulating organ shapes, allowing us to identify new genetic and molecular components controlling morphology as well as the interactions among the proteins. Using tomato as a model, we discuss the interaction of Ovate Family Proteins (OFPs) with a subset of TONNEAU1-recruiting motif family of proteins (TRMs) as a part of the protein network that appears to be required for interactions with the microtubules leading to coordinated multicellular growth in plants. In addition, SUN and other members of the IQD family also exert their effects on organ shape by interacting with microtubules. In this review, we aim to illuminate the probable mechanistic aspects of organ growth mediated by OFP-TRM and SUN/IQD via their interactions with the cytoskeleton.

Abstract:Shapes of edible plant organs vary dramatically among and within crop plants. To explain and ultimately employ this variation towards crop improvement, we determined the genetic, molecular and cellular bases of fruit shape diversity in tomato. Through positional cloning, protein interaction studies, and genome editing, we report that OVATE Family Proteins and TONNEAU1 Recruiting Motif proteins regulate cell division patterns in ovary development to alter final fruit shape. The physical interactions between the members of these two families are necessary for dynamic relocalization of the protein complexes to different cellular compartments when expressed in tobacco leaf cells. Together with data from other domesticated crops and model plant species, the protein interaction studies provide possible mechanistic insights into the regulation of morphological variation in plants and a framework that may apply to organ growth in all plant species.

Abstract:Significance Plant leaves and flower petals in nature exhibit a wide variety of complex 3D shapes. Formation of these shapes has largely been studied from genetic and biomolecular viewpoints, overlooking contributions from biophysical factors such as mechanical stress and deformation. By means of computational simulations and quantitative analyses of the growth strains in live plant organs, we develop fundamental mechanistic insights into how nature invokes mechanics in the evolution of four commonly found shapes in plant organs by differential growth. We also demonstrate how these common shapes can be synthetically reproduced in hydrogel using this mechanistic understanding. Our study provides a broad scientific framework for rationalizing plant organ morphogenesis, but also provides pathways for generating bioinspired 3D architectures in soft materials.

Abstract:Plant morphogenesis involves multiple biochemical and physical processes inside the cell wall. With the continuous progress in biomechanics field, extensive studies have elucidated that mechanical forces may be the most direct physical signals that control the morphology of cells and organs. The extensibility of the cell wall is the main restrictive parameter of cell expansion. The control of cell wall mechanical properties largely determines plant cell morphogenesis. Here, we summarize how cell wall modifying proteins modulate the mechanical properties of cell walls and consequently influence plant morphogenesis.

Abstract:The control of cell position and division act in concert to dictate multicellular organization in tissues and organs. How these processes shape global order and molecular movement across organs is an outstanding problem in biology. Using live 3D imaging and computational analyses, we extracted networks capturing cellular connectivity dynamics across the Arabidopsis shoot apical meristem (SAM) and topologically analyzed the local and global properties of cellular architecture. Locally generated cell division rules lead to the emergence of global tissue-scale organization of the SAM, facilitating robust global communication. Cells that lie upon more shorter paths have an increased propensity to divide, with division plane placement acting to limit the number of shortest paths their daughter cells lie upon. Cell shape heterogeneity and global cellular organization requires KATANIN, providing a multiscale link between cell geometry, mechanical cell-cell interactions, and global tissue order.

Abstract:Understanding how the genome encodes organismal shape is fundamental to biology. Extensive molecular genetic studies have uncovered genes regulating morphogenesis, that is, the generation of shape, however, such genes do not directly determine cell and tissue shape. Recent studies have started to elucidate how mechanical cues mediate the physical shaping of cells and tissues. In particular, the mechanical force generated during cell and tissue growth coordinates deformation at the tissue and organ scale. In this review, we summarize the recent progress of mechanical regulation of plant development. We focus our discussion on how patterns of mechanical stresses are formed, how mechanical cues are perceived, and how they guide cell and organ morphogenesis.

Abstract:How gene activities and biomechanics together direct organ shapes is poorly understood. Plant leaf and floral organs develop from highly similar initial structures and share similar gene expression patterns, yet they gain drastically different shapes later-flat and bilateral leaf primordia and radially symmetric floral primordia, respectively. We analyzed cellular growth patterns and gene expression in young leaves and flowers of Arabidopsis thaliana and found significant differences in cell growth rates, which correlate with convergence sites of phytohormone auxin that require polar auxin transport. In leaf primordia, the PRESSED-FLOWER-expressing middle domain grows faster than adjacent adaxial domain and coincides with auxin convergence. In contrast, in floral primordia, the LEAFY-expressing domain shows accelerated growth rates and pronounced auxin convergence. This distinct cell growth dynamics between leaf and flower requires changes in levels of cell-wall pectin de-methyl-esterification and mechanical properties of the cell wall. Data-driven computer model simulations at organ and cellular levels demonstrate that growth differences are central to obtaining distinct organ shape, corroborating in planta observations. Together, our study provides a mechanistic basis for the establishment of early aerial organ symmetries through local modulation of differential growth patterns with auxin and biomechanics.
Cytoskeleton-dependent endomembrane organization in plant cells: an emerging role for microtubules

Abstract:Movement of secretory organelles is a fascinating yet largely mysterious feature of eukaryotic cells. Microtubule-based endomembrane and organelle motility utilizing the motor proteins dynein and kinesin is commonplace in animal cells. In contrast, it has been long accepted that intracellular motility in plant cells is predominantly driven by myosin motors dragging organelles and endomembrane-bounded cargo along actin filament bundles. Consistent with this, defects in the acto-myosin cytoskeleton compromise plant growth and development. Recent findings, however, challenge the actin-centric view of the motility of critical secretory organelles and distribution of associated protein machinery. In this review, we provide an overview of the current knowledge on actin-mediated organelle movement within the secretory pathway of plant cells, and report on recent and exciting findings that support a critical role of microtubules in plant cell development, in fine-tuning the positioning of Golgi stacks, as well as their involvement in cellulose synthesis and auxin polar transport. These emerging aspects of the biology of microtubules highlight adaptations of an ancestral machinery that plants have specifically evolved to support the functioning of the acto-myosin cytoskeleton, and mark new trends in our global appreciation of the complexity of organelle movement within the plant secretory pathway.

Abstract:Cortical microtubules guide the direction and deposition of cellulose microfibrils to build the cell wall, which in turn influences cell expansion and plant morphogenesis. In the model plant Arabidopsis thaliana (Arabidopsis), petal is a relatively simple organ that contains distinct epidermal cells, such as specialized conical cells in the adaxial epidermis and relatively flat cells with several lobes in the abaxial epidermis. In the past two decades, the Arabidopsis petal has become a model experimental system for studying cell expansion and organ morphogenesis, because petals are dispensable for plant growth and reproduction. Recent advances have expanded the role of microtubule organization in modulating petal anisotropic shape formation and conical cell shaping during petal morphogenesis. Here, we summarize recent studies showing that in Arabidopsis, several genes, such as SPIKE1, Rho of plant (ROP) GTPases, and IPGA1, play critical roles in microtubule organization and cell expansion in the abaxial epidermis during petal morphogenesis. Moreover, we summarize the live-confocal imaging studies of Arabidopsis conical cells in the adaxial epidermis, which have emerged as a new cellular model. We discuss the microtubule organization pattern during conical cell shaping. Finally, we propose future directions regarding the study of petal morphogenesis and conical cell shaping.

Abstract:As with other biological processes, genetics can be used to disrupt and then understand these mechanisms. Assessing shapes carefully and quantitatively leads to the identification of mutants that have less-regular organs, displaying higher phenotypical variability. One of the organs that is now used as a model for this type of research is the tiny sepal that is produced during flower development in Arabidopsis to protect the delicate buds. A mutant named drmy1 , isolated by Adrienne Roeder and colleagues and previously described in our pages, was re-examined in a recent study. The affected gene encodes a putative Myb-like transcription factor. Transcriptome and proteome analyses show that translation is lowered in the mutant, owing to a drastic reduction in the activity of TOR kinase, the central protein synthesis regulator. Consequently, decreased production of A-type ARR and AHP6 inhibitors increases cytokinin signalling. Converging and solid evidence from multiple approaches suggests that precise patterns of both auxin and cytokinins are disrupted in early mutant floral buds, which causes variability: three to five mispositioned sepals with variable shapes, instead of the usual four regular ones. The authors conclude that, in the wild-type plant, fully active translation is key to keeping hormone signalling balanced and precisely localized in the buds, which is needed to keep morphogenesis robust.

Abstract:Underlying the architectural complexity of plants are diverse cell types that, under the microscope, easily reveal relationships between cell structure and specialized functions. Much less obvious are the mechanisms by which the cellular growth machinery and mechanical properties of the cell interact to dictate cell shape. The recent combined use of mutants, genomic analyses, sophisticated spectroscopies, and live cell imaging is providing new insight into how cytoskeletal systems and cell wall biosynthetic activities are integrated during morphogenesis. The purpose of this review is to discuss the unique geometric properties and physical processes that regulate plant cell expansion, then to overlay on this mechanical system some of the recent discoveries about the protein machines and cellular polymers that regulate cell shape. In the end, we hope to make clear that there are many interesting opportunities to develop testable mathematical models that improve our understanding of how subcellular structures, protein motors, and extracellular polymers can exert effects at spatial scales that span cells, tissues, and organs.

Abstract:Plant organ outgrowth superficially appears like the continuous mechanical deformation of a sheet of cells. Yet, how precisely cells as individual mechanical entities can act to morph a tissue reliably and efficiently into three dimensions during outgrowth is still puzzling especially when cells are tightly connected as in plant tissue. In plants, the mechanics of cells within a tissue is particularly well defined as individual cell growth is essentially the mechanical yielding of cell-wall in response to internal turgor pressure. Cell wall stiffness is controlled by biological signalling and, hence, cell growth is observed to respond to mechanical stresses building up within a tissue. What is the role of the mechanical feedback during morphing of tissue in three dimensions? Here, we develop a three dimensional vertex model to investigate tissue mechanics at the onset of organ outgrowth at the tip of a plant shoot. We find that organ height is primarily governed by the ratio of growth rates of faster growing cells initiating the organ to slower growing cells surrounding them. Remarkably, the outgrowth rate is higher when cells growth responds to the tissue-wide mechanical stresses. Our quantitative analysis of simulation data shows that tissue mechanical feedback on cell growth can act via twofold mechanism. First, the feedback guides patterns of cellular growth. Second, the feedback modifies the stress patterns on the cells, consequently amplifying and propagating growth anisotropies. This mechanism may allow plants to grow organs efficiently out of the meristem by reorganizing the cellular growth rather than inflating growth rates.

Abstract:Understanding the mechanism by which patterned gene activity leads to mechanical deformation of cells and tissues to create complex forms is a major challenge for developmental biology. Plants offer advantages for addressing this problem because their cells do not migrate or rearrange during morphogenesis, which simplifies analysis. We synthesize results from experimental analysis and computational modeling to show how mechanical interactions between cellulose fibers translate through wall, cell, and tissue levels to generate complex plant tissue shapes. Genes can modify mechanical properties and stresses at each level, though the values and pattern of stresses differ from one level to the next. The dynamic cellulose network provides elastic resistance to deformation while allowing growth through fiber sliding, which enables morphogenesis while maintaining mechanical strength.

Abstract:The morphogenesis of plant organs and tissues has fascinated scientists for centuries. However, it remains a challenge to quantitatively decipher the biomechanical mechanisms underlying the morphological evolutions of growing plants. In this study, we investigate the formation, optimization, and evolution mechanisms of plant roots through biomechanical morphogenesis. A transdisciplinary computational framework is established based on the adaptive design domain topology optimization method. Two typical kinds of root systems are studied for illustration, including the taproot and the fibrous systems. The effects of coupled biomechanical and environmental factors on the growth and form of the root systems are revealed. It is found that the morphological evolutions of both systems tend to maximize the transport efficiency of water and nutrients. Lateral roots are constantly generated, forming a hierarchically branched layout. The thickness and concentration of roots depend on the growth history, while the growth directions of root caps are regulated by geotropism, hydrotropism, and growth inertia. These results are consistent with experimental observations. This work not only helps understand the topological formation of root systems, but also provides a quantitative tool for exploring the structure-property-function interrelations of living systems.
