Abstract:Recent efforts in high-throughput sequencing have given rise to a rapid increase in the amount of sequences available in the public databases. How to use these sequences efficiently to predict gene function is an important problem. Blast is a basic tool to predict novel gene function, but scientist can not based on the raw result of blast to find gene ontology （GO） annotation. Presently, user do Blast search first, then use the Blast search result to query the GO annotation on the website of gene ontology. This waste a lot of time, especially when the result of Blast is huge. To be efficient, we developed the GoBlast system, it combines the Blast and GO search in one action, the user can see both the Blast result and the GO annotation in the GoBlast result. GoBlast increases the reliability of gene annotation, and accelerates the speed of functional genome research. The system architecture is B/S（Browser/Server）, only if the client computer has a web browser, it can use the GoBlast software over the network. GoBlast can be used on Internet through the web interface provided at http ：//bioq.org/goblast.

Abstract:The sequence databases continue to grow at an extraordinary rate. Contributions come from both small laboratories and large-scale projects, such as the Merck EST project. This growth has placed new demands on computational sequence comparison tools such as BLAST. Even now it is no longer practical to evaluate some BLAST reports manually; it is necessary to filter the output by, for example, organism, source, or degree of annotation. The new network BLAST service makes such tools possible. It is also possible to present BLAST output in different formats, such as BLANCE. Perhaps most important of all, it becomes simple to call BLAST from another application, making it one step within an integrated system. This makes the automated preparation of sequence evaluations that include BLAST runs possible. In the near future we expect to see a number of applications that use the network BLAST interface to help molecular biologists search against a database that is growing not only in size but in biological richness.

Abstract:Based on a microcomputer installed with the Linux operating system and integrated with the intranet environment, the Blast software with the WEB interface was constructed for visualized sequence similarity analyze. All of the users in the intranet could visit the WEB Blast server using WEB browser to analysis their sequence easily. The databases to be searched might be either the public database such as EMBL or GenBank nucleic acid sequence database and SwissProt amino acid sequence database or the private sequence databases prepared by themselves. Result demonstrated that this intranet WEB Blast environment is very useful in large scale nucleic acid sequences and amino acid sequences analysis.

Abstract:Abstract Background Sequence similarity searching is a very important bioinformatics task. While Basic Local Alignment Search Tool (BLAST) outperforms exact methods through its use of heuristics, the speed of the current BLAST software is suboptimal for very long queries or database sequences. There are also some shortcomings in the user-interface of the current command-line applications. Results We describe features and improvements of rewritten BLAST software and introduce new command-line applications. Long query sequences are broken into chunks for processing, in some cases leading to dramatically shorter run times. For long database sequences, it is possible to retrieve only the relevant parts of the sequence, reducing CPU time and memory usage for searches of short queries against databases of contigs or chromosomes. The program can now retrieve masking information for database sequences from the BLAST databases. A new modular software library can now access subject sequence data from arbitrary data sources. We introduce several new features, including strategy files that allow a user to save and reuse their favorite set of options. The strategy files can be uploaded to and downloaded from the NCBI BLAST web site. Conclusion The new BLAST command-line applications, compared to the current BLAST tools, demonstrate substantial speed improvements for long queries as well as chromosome length database sequences. We have also improved the user interface of the command-line applications.

Abstract:BLAST search at NCBI is the most generally utilised programming in bioinformatics and biotechnology-related research. The BLAST is a programme that seeks sequence areas similar to two different sequences of nucleotides or protein. The BLAST compares a sequence of the researcher in a vast database (the ‘Query’ sequence), such as a whole genome sequence or a list of all the GenBank sequences. Despite the fact that BLAST's usefulness relies upon the researcher's decision of query sequence and database, BLAST's utility differs depending upon the specialist's determinations. The BLAST search reports the best matches or hits in the data set to the analyst. This chapter will present the essential ideas driving BLAST, its arrangement and scoring.

Abstract:With the development of the Internet and the growth of online resources, bioinformatics training for wet-lab biologists became necessary as a part of their education. This article describes a one-semester course ‘Applied Bioinformatics Course’ (ABC, http://abc.cbi.pku.edu.cn/) that the author has been teaching to biological graduate students at the Peking University and the Chinese Academy of Agricultural Sciences for the past 13 years. ABC is a hands-on practical course to teach students to use online bioinformatics resources to solve biological problems related to their ongoing research projects in molecular biology. With a brief introduction to the background of the course, detailed information about the teaching strategies of the course are outlined in the ‘How to teach’ section. The contents of the course are briefly described in the ‘What to teach’ section with some real examples. The author wishes to share his teaching experiences and the online teaching materials with colleagues working in bioinformatics education both in local and international universities.

Abstract:It has been ten years since we started the semester course Computer Application to Molecular Biology in 2000. We now use Applied Bioinformatics Course, or ABC as a simple acronym for this course. Apparently, as its name indicates, ABC is an entry level introductory course, rather than an advanced one. We run the course in a training room (Fig. 1). Each student has a PC with both Linux and Windows installed. The course is designed for biological graduate students to solve practical problems. After a brief introduction to the three most popular bioinformatics resources, the National Center for Biotechnology Information (NCBI), the European Bioinformatics Institute (EBI) and the Expert of Protein Analysis System (ExPASy), the students are happy to start with hands-on practice, to retrieve the alpha subunit of human, mouse and rat hemoglobin from Swiss-Prot, then make comparison of the amino acid sequences between each other [Swiss-Prot: HBA _ HUMAN, HBA _ MOUSE, HBA _ RAT]. Abstract:Background: BLAST searches are widely used for sequence alignment. The search results are commonly adopted for various functional and comparative genomics tasks such as annotating unknown sequences, investigating gene models and comparing two sequence sets. Advances in sequencing technologies pose challenges for high-throughput analysis of large-scale sequence data. A number of programs and hardware solutions exist for efficient BLAST searching, but there is a lack of generic software solutions for mining and personalized management of the results. Systematically reviewing the results and identifying information of interest remains tedious and time-consuming. Results: Personal BLAST Navigator (PLAN) is a versatile web platform that helps users to carry out various personalized pre- and post-BLAST tasks, including: (1) query and target sequence database management, (2) automated high-throughput BLAST searching, (3) indexing and searching of results, (4) filtering results online, (5) managing results of personal interest in favorite categories, (6) automated sequence annotation (such as NCBI NR and ontology-based annotation). PLAN integrates, by default, the Decypher hardware-based BLAST solution provided by Active Motif Inc. with a greatly improved efficiency over conventional BLAST software. BLAST results are visualized by spreadsheets and graphs and are full-text searchable. BLAST results and sequence annotations can be exported, in part or in full, in various formats including Microsoft Excel and FASTA. Sequences and BLAST results are organized in projects, the data publication levels of which are controlled by the registered project owners. In addition, all analytical functions are provided to public users without registration. Conclusion: PLAN has proved a valuable addition to the community for automated high-throughput BLAST searches, and, more importantly, for knowledge discovery, management and sharing based on sequence alignment results. The PLAN web interface is platform-independent, easily configurable and capable of comprehensive expansion, and user-intuitive. PLAN is freely available to academic users at http://bioinfo.noble.org/plan/. The source code for local deployment is provided under free license. Full support on system utilization, installation, configuration and customization are provided to academic users.

Abstract:MOTIVATION More and more often, a gene is epitomized by a large number of sequences in GenBank. This high redundancy makes it very difficult to identify a unique best match for a query sequence from its BLAST results. We developed a novel program UniBLAST that filters out uninformative hits, clusters the redundant hits, groups the hits by LocusLink, and graphically displays the results. We also implemented a scoring function in UniBLAST to assign a unique gene name to a query sequence. UniBLAST significantly increases the efficiency of gene annotation. Abstract:The EMBL-EBI provides access to various mainstream sequence analysis applications. These include sequence similarity search services such as BLAST, FASTA, InterProScan and multiple sequence alignment tools such as ClustalW, T-Coffee and MUSCLE. Through the sequence similarity search services, the users can search mainstream sequence databases such as EMBL-Bank and UniProt, and more than 2000 completed genomes and proteomes. We present here a new framework aimed at both novice as well as expert users that exposes novel methods of obtaining annotations and visualizing sequence analysis results through one uniform and consistent interface. These services are available over the web and via Web Services interfaces for users who require systematic access or want to interface with customized pipe-lines and workflows using common programming languages. The framework features novel result visualizations and integration of domain and functional predictions for protein database searches. It is available at http://www.ebi.ac.uk/Tools/sss for sequence similarity searches and at http://www.ebi.ac.uk/Tools/msa for multiple sequence alignments.

Abstract:Basic local-alignment search tool (BLAST) is a versatile and commonly used sequence analysis tool in bioinformatics. BLAST permits fast and flexible sequence similarity searches across nucleotide and amino acid sequences, leading to diverse applications such as protein domain identification, orthology searches, and phylogenetic annotation. Most BLAST implementations are command line tools which produce output as comma-separated values files. However, a portable, modular and embeddable implementation of a BLAST-like algorithm, is still missing from our toolbox. Here we present nsearch, a command line tool and C++11 library which provides BLAST-like functionality that can easily be embedded in any application. As an example of this portability we present Blaster which leverages nsearch to provide native BLAST-like functionality for the R programming language, as well as npysearch which provides similar functionality for Python. These packages permit embedding BLAST-like functionality into larger frameworks such as Shiny or Django applications. Benchmarks show that nsearch, npysearch, and Blaster are comparable in speed and accuracy to other commonly used modern BLAST implementations such as VSEARCH and BLAST+. We envision similar implementations of nsearch for other languages commonly used in data science such as Julia to facilitate sequence similarity comparisons. Nsearch, Blaster and npysearch are free to use under the BSD 3.0 license and available on Github Conda, CRAN (Blaster) and PyPi (npysearch).
Massively Parallel Implementation of Sequence Alignment with Basic Local Alignment Search Tool Using Parallel Computing in Java Library

Abstract:Basic Local Alignment Search Tool (BLAST) is an essential algorithm that researchers use for sequence alignment analysis. The National Center for Biotechnology Information (NCBI)-BLAST application is the most popular implementation of the BLAST algorithm. It can run on a single multithreading node. However, the volume of nucleotide and protein data is fast growing, making single node insufficient. It is more and more important to develop high-performance computing solutions, which could help researchers to analyze genetic data in a fast and scalable way. This article presents execution of the BLAST algorithm on high performance computing (HPC) clusters and supercomputers in a massively parallel manner using thousands of processors. The Parallel Computing in Java (PCJ) library has been used to implement the optimal splitting up of the input queries, the work distribution, and search management. It is used with the nonmodified NCBI-BLAST package, which is an additional advantage for the users. The result application-PCJ-BLAST-is responsible for reading sequence for comparison, splitting it up and starting multiple NCBI-BLAST executables. Since I/O performance could limit sequence analysis performance, the article contains an investigation of this problem. The obtained results show that using Java and PCJ library it is possible to perform sequence analysis using hundreds of nodes in parallel. We have achieved excellent performance and efficiency and we have significantly reduced the time required for sequence analysis. Our work also proved that PCJ library could be used as an effective tool for fast development of the scalable applications.

Abstract:Since 2009 the EMBL-EBI Job Dispatcher framework has provided free access to a range of mainstream sequence analysis applications. Through these services users can search mainstream sequence databases such as ENA, UniProt and Ensembl Genomes, utilising a uniform web interface or systematically through Web Services interfaces (https://www.ebi.ac.uk/Tools/webservices/) using common programming languages, and obtain enriched results with novel visualisations. Integration with EBI Search (https://www.ebi.ac.uk/ebisearch/) and the dbfetch retrieval service (https://www.ebi.ac.uk/Tools/dbfetch/) further expands the usefulness of the framework. New tools and updates such as NCBI BLAST+, InterProScan 5 and PfamScan, new categories such as RNA analysis tools (https://www.ebi.ac.uk/Tools/rna/), new databases such as ENA non-coding, WormBase ParaSite, Pfam and Rfam, and new workflow methods, together with the retirement of depreciated services, ensure that the framework remains relevant to today's biological community.

Abstract:Genomics is a novel subject that has been developed accompanying with the progress of human genome project. Genomics deals with the chemistry component, structure organization and evolution of genome at global level. As genomics associated with huge data, bioinformatics plays an important role in these processes of data production, data management and data mining. At present, many reliable programs have been used in genomic research successfully, which are usually accessible and downloaded freely. We address here the principles of some programs used wildly in genomics such as sequence alignment, sequence assembly, repeat identification and gene prediction, which are exemplified with typical programs respectively.
