Abstract:There is an increasing demand for software that can handle an arbitrary number of linked markers in forensic genetics; primarily with application to inference of relationships and direct matching but also in applications such as ancestry inference and mixture interpretation. With the emergence of sequencing technologies, denser sets of SNP markers are generated and analyzed. Additionally, sequence data of low quality and quantity DNA generate uncertainty about the underlying true genotype. We provide an efficient implementation of a general model for pedigree likelihood computations with genetic marker data using a three-layered approach. The top and first layer is the population model where allele frequencies and population substructure are accounted for. The second layer is the inheritance model which efficiently handles linked markers using an IBD model. The third and bottom layer is the observational level where we model the likelihood of the true genotype given underlying reads as well as parameters for errors.We exemplify the utility of our implementation as well as provide validation according to guidelines established by the ISFG using a combination of two published SNP panels. We demonstrate that computations are feasible for panels encompassing 10,000 markers and we argue that, due to the properties of the underlying algorithm, extending the number of markers will result in a linear increase in computation time. In addition we study the impact of parameters used in our model and suggest some guidelines pertaining to their values. The results demonstrate that a probabilistic model for low coverage sequence read data is needed instead of relying on an a threshold based genotype and applying our general model for inference of relationships on a real case can be superior, i.e. higher information content, to other methods relying on either fixed genotypes with low quality sequence data or simple pair wise relationship tests.In summary, the implementation, FamLink2 (freely available at https://famlink.se ), can jointly handle genetic linkage, genotype uncertainty and population substructure for an arbitrary pedigree with data for any number of individuals. Whereas the current study will focus on calculations disregarding mutations, FamLink2 has the ability to model mutations for certain built-in pedigrees.

Association Test Between Haplotypes and Longitudinal Traits in Complex Pedigrees.

Abstract:Evaluating the association of candidate genes with longitudinal traits would be a useful method to study the genetic basis of complex traits. Haplotypes incorporate more information about the underlying polymorphisms than do genotypes for individual SNP, and have been considered as a more informative format of data in association analysis. In this study, we extended the random regression model to allow analysing haplotype effects in a longitudinal framework and then performed a hierarchical Bayesian method to estimate parameter values. We assessed the performance of the proposed approach and demonstrated its validity and power with simulation. The power of our method was also demonstrated by an example of Meishan pigs, in which one haplotype affecting the total number of piglets born was detected using our method, whereas it cannot be detected using the conventional single SNP-based model. Additionally, the model is flexible to be extended to model a complex network of genetic regulation that includes the interactions between different haplotypes and between haplotypes and environments.
[An Analysis Method to Apply Linkage Disequilibrium Maps to Association Study].

Abstract:OBJECTIVE:To apply linkage disequilibrium (LD) maps to associations studies with high throughput single nucleotide polymorphisms (SNPs).METHODS:Seven hundred and fifty-four SNPs were genotyped in 160 Shanghai Chinese. LD maps were constructed in cases and controls separately. By comparing the decline of LD unit with distance between the two groups, disease susceptible loci were estimated. This method was compared with traditional analyses including LD analysis, single SNP and haplotype analyses.RESULTS:The analysis of LD maps could detect the chromosome regions with different LD patterns between the cases and controls. The alleles and/or haplotypes frequencies of SNPs within the regions had significantly different distributions or trends of significantly different distributions.CONCLUSION:This method may be applied to analyze the data from association studies with high throughput SNPs genotype information.
Linkage Analysis with Mixed Sample of Affected Full and Half Sib Pairs in the Presence of Uncertain Relationship

Abstract:Affected sib pairs are widely used in human genetic linkage studies. Simple non-parametric tests, such as mean and proportion tests have been proposed for detecting linkage between the disease of interest and candidate markers. In practice, however, some of the relationship information of affected sib pairs (full sib pairs vs. half sib pairs) may be missing due to unavailability of parents, incompleteness of records, and some other reasons. Power loss is unavoidable if those sib pairs with uncertain relationship are excluded in analysis, while a small proportion of half sib pairs can lead to substantial increase of false positive rates if half sib pairs are misspecified as full sib pairs. Particularly, serious bias will be introduced into mean and proportion tests in the presence of uncertain relationship. In this article, we propose three test procedures, one is likelihood ratio test, the other two are modified mean and proportion tests, with biases and variances being carefully corrected. All the three tests are theoretically shown to be valid in the presence of sib pairs with uncertain relationship. Simulation studies are conducted to assess the performances of the proposed tests, and the results show that the proposed tests have correct type I error rates and satisfactory powers. ∗Corresponding author 4 Section I Statistical Genetics Furthermore, power loss is minor when the proportion of sib pairs with uncertain relationship is not too large, compared with the situation when true sibling relationships for all sib pairs are known for sure.

Abstract:Using a two-stage global scan design, we analyzed general population replicates I and 42 of the Genetic Analysis Workshop (GAW) 12 simulated data set using three methods: revisited Haseman-Elston (HER), maximum likelihood variance estimation (ML), and variance components (VC). Three marker densities, 5-, 10-, and 15-cM intervals, were examined in the first-stage scan. We found that the 10-cM interval appears to be the most cost-effective approach in genotyping without sacrificing power when using a first stage significance level of 0.01. Subsequently, we performed the second-stage scan at 1-cM intervals for those putative positive regions identified in the first-stage scan at a significance level of 0.01. We also compared the power to detect linkage using different numbers of sib pairs for a genome-wide scan at a 10-cM interval and found that power decreases nonlinearly as the number of sib pairs decreases. Abstract:Sibships are commonly used in genetic dissection of complex diseases, particularly for late-onset diseases. Haplotype-based association studies have been advocated as powerful tools for fine mapping and positional cloning of complex disease genes. Existing methods for haplotype inference using data from relatives were originally developed for pedigree data. In this study, we proposed a new statistical method for haplotype inference for multiple tightly linked single-nucleotide polymorphisms (SNPs), which is tailored for extensively accumulated sibship data. This new method was implemented via an expectation-maximization (EM) algorithm without the usual assumption of linkage equilibrium among markers. Our EM algorithm does not incur extra computational burden for haplotype inference using sibship data when compared with using unrelated parental data. Furthermore, its computational efficiency is not affected by increasing sibship size. We examined the robustness and statistical performance of our new method in simulated data created from an empirical haplotype data set of human growth hormone gene 1. The utility of our method was illustrated with an application to the analyses of haplotypes of three candidate genes for osteoporosis.
Comparative linkage analysis and visualization of high-density oligonucleotide SNP array data

Abstract:Background The identification of disease-associated genes using single nucleotide polymorphisms (SNPs) has been increasingly reported. In particular, the Affymetrix Mapping 10 K SNP microarray platform uses one PCR primer to amplify the DNA samples and determine the genotype of more than 10,000 SNPs in the human genome. This provides the opportunity for large scale, rapid and cost-effective genotyping assays for linkage analysis. However, the analysis of such datasets is nontrivial because of the large number of markers, and visualizing the linkage scores in the context of genome maps remains less automated using the current linkage analysis software packages. For example, the haplotyping results are commonly represented in the text format. Results Here we report the development of a novel software tool called CompareLinkage for automated formatting of the Affymetrix Mapping 10 K genotype data into the "Linkage" format and the subsequent analysis with multi-point linkage software programs such as Merlin and Allegro. The new software has the ability to visualize the results for all these programs in dChip in the context of genome annotations and cytoband information. In addition we implemented a variant of the Lander-Green algorithm in the dChipLinkage module of dChip software (V1.3) to perform parametric linkage analysis and haplotyping of SNP array data. These functions are integrated with the existing modules of dChip to visualize SNP genotype data together with LOD score curves. We have analyzed three families with recessive and dominant diseases using the new software programs and the comparison results are presented and discussed. Conclusions The CompareLinkage and dChipLinkage software packages are freely available. They provide the visualization tools for high-density oligonucleotide SNP array data, as well as the automated functions for formatting SNP array data for the linkage analysis programs Merlin and Allegro and calling these programs for linkage analysis. The results can be visualized in dChip in the context of genes and cytobands. In addition, a variant of the Lander-Green algorithm is provided that allows parametric linkage analysis and haplotyping.

Abstract:There are many single nucleotide polymorphism (SNP) markers available, due to the improved high-throughput genotyping technology. Currently, in the genome research, haplotype analysis has been applied to the association analysis between the SNP loci and complex traits. Existing haplotyping methods include population-based methods, pooled DNA methods, and methods for family and pedigree data. Family and pedigree datasets are abundant and have unique advantages. Currently there are many haplotyping methods for family and pedigree data that have been developed. We review the haplotyping methods and the corresponding computer programs suitable for family and pedigree data, discuss their applications and limitation, and describe the challenges that remain to be addressed.
Multivariate and multilocus variance components method, based on structural relationships to assess quantitative trait linkage via SEGPATH

Abstract:A general-purpose modeling framework for performing path and segregation analysis jointly, called SEGPATH (Province and Rao [1995] Stat. Med. 7:185-198), has been extended to cover "model-free" robust, variance-components linkage analysis, based on identity-by-descent (IBD) sharing. These extended models can be used to analyze linkage to a single marker or to perform multipoint linkage analysis, with a single phenotype or multivariate vector of phenotypes, in pedigrees. Within a single, consistent approach, SEGPATH models can perform segregation analysis, path analysis, linkage analysis, or combinations thereof. SEGPATH models can incorporate environmental or other measured covariate fixed effects (including measured genotypes), genotype-specific covariate effects, population heterogeneity models, repeated-measures models, longitudinal models, autoregressive models, developmental models, gene-by-environment interaction models, etc., with or without linkage components. The data analyzed can have any missing value structure (assumed missing at random), with entire individuals missing, or missing on one or more measurements. Corrections for ascertainment can be made on a vector of phenotypes and/or other measures. Because of the flexibility of the class of models, the SEGPATH approach can also be used in nongenetic applications where there is a hierarchical structure, such as longitudinal, repeated-measures, time series, or nested models. A variety of specific models are provided, as well as some comparisons with other linkage analysis models. Particular applications demonstrate the importance of correctly accounting for the extraneous sources of familial resemblance, as can be done easily with these SEGPATH models, so as to give added power to detect linkage as well as to protect against spuriously inferring linkage.

Methodology

Abstract:Although prospective logistic regression is the standard method of analysis for case-control data, it has been recently noted that in genetic epidemiologic studies one can use the ``retrospective'' likelihood to gain major power by incorporating various population genetics model assumptions such as Hardy-Weinberg-Equilibrium (HWE), gene-gene and gene-environment independence. In this article we review these modern methods and contrast them with the more classical approaches through two types of applications (i) association tests for typed and untyped single nucleotide polymorphisms (SNPs) and (ii) estimation of haplotype effects and haplotype-environment interactions in the presence of haplotype-phase ambiguity. We provide novel insights to existing methods by construction of various score-tests and pseudo-likelihoods. In addition, we describe a novel two-stage method for analysis of untyped SNPs that can use any flexible external algorithm for genotype imputation followed by a powerful association test based on the retrospective likelihood. We illustrate applications of the methods using simulated and real data.

Abstract:Analysis of integrated data often requires record linkage in order to join together the data residing in separate sources. In case linkage errors cannot be avoided, due to the lack a unique identity key that can be used to link the records unequivocally, standard statistical techniques may produce misleading inference if the linked data are treated as if they were true observations. In this paper, we propose methods for categorical data analysis based on linked data that are not prepared by the analyst, such that neither the match‐key variables nor the unlinked records are available. The adjustment is based on the proportion of false links in the linked file and our approach allows the probabilities of correct linkage to vary across the records without requiring that one is able to estimate this probability for each individual record. It accommodates also the general situation where unmatched records that cannot possibly be correctly linked exist in all the sources. The proposed methods are studied by simulation and applied to real data.

Haplotypes Vs Single Marker Linkage Disequilibrium Tests: What Do We Gain?

Abstract:The genetic dissection of complex diseases represents a formidable challenge for modern human genetics. Recently, it has been suggested that linkage disequilibrium (LD) based methods will be a powerful approach for delineating complex disease genes. Most proposed LD test statistics search for association between a single marker and a putative trait locus. However, the power of a single marker association test may suffer because LD information contained in flanking markers is ignored. Intuitively, haplotypes (which can be regarded as a collection of ordered markers) may be more powerful than individual, unorganised markers. In this study, we derive the analytical tools based on standard chi-square statistics to directly investigate and compare the power between multilocus haplotypes and single marker LD tests. More specifically, novel formulas are obtained in order to calculate expected haplotype frequencies of unlimited size. This study demonstrates that the use of haplotypes can significantly improve the power and robustness of mapping disease genes. Additionally, we detail how the power of haplotype based association tests are affected by important population genetic parameters such as the genetic distance between markers and disease locus, mode of disease inheritance, age of trait causing mutation, frequency of associated marker allele, and level of initial LD. Finally, published data from the Hereditary Hemochromatosis disease region is used to illustrate the utility of haplotypes.
Joint Linkage and Association Analysis Using GENEHUNTER-MODSCORE with an Application to Familial Pancreatic Cancer

Abstract:Introduction: Joint linkage and association (JLA) analysis combines two disease gene mapping strategies: linkage information contained in families and association information contained in populations. Such a JLA analysis can increase mapping power, especially when the evidence for both linkage and association is low to moderate. Similarly, an association analysis based on haplotypes instead of single markers can increase mapping power when the association pattern is complex. Methods: In this paper, we present an extension to the GENEHUNTER-MODSCORE software package that enables a JLA analysis based on haplotypes and uses information from arbitrary pedigree types and unrelated individuals. Our new JLA method is an extension of the MOD score approach for linkage analysis, which allows the estimation of trait-model and linkage disequilibrium (LD) parameters, i.e., penetrance, disease-allele frequency, and haplotype frequencies. LD is modeled between alleles at a single diallelic disease locus and up to three diallelic test markers. Linkage information is contributed by additional multi-allelic flanking markers. We investigated the statistical properties of our JLA implementation using extensive simulations, and we compared our approach to another commonly used single-marker JLA test. To demonstrate the applicability of our new method in practice, we analyzed pedigree data from the German National Case Collection for Familial Pancreatic Cancer (FaPaCa). Results: Based on the simulated data, we demonstrated the validity of our JLA-MOD score analysis implementation and identified scenarios in which haplotype-based tests outperformed the single-marker test. The estimated trait-model and LD parameters were in good accordance with the simulated values. Our method outperformed another commonly used JLA single-marker test when the LD pattern was complex. The exploratory analysis of the FaPaCa families led to the identification of a promising genetic region on chromosome 22q13.33, which can serve as a starting point for future mutation analysis and molecular research in pancreatic cancer. Conclusion: Our newly proposed JLA-MOD score method proves to be a valuable gene mapping and characterization tool, especially when either linkage or association information alone provide insufficient power to identify the disease-causing genetic variants.

Quantifying the Relationship Between Gene Expressions and Trait Values in General Pedigrees.

Abstract:Treating mRNA transcript abundances as quantitative traits and examining their relationships with clinical traits have been pursued by using an analytical approach of quantitative genetics. Recently, Kraft et al. presented a family expression association test (FEXAT) for correlation between gene expressions and trait values with a family-based (sibships) design. This statistic did not account for biological relationships of related subjects, which may inflate type I error rate and/or decrease power of statistical tests. In this article, we propose two new test statistics based on a variance-components approach for analyses of microarray data obtained from general pedigrees. Our methods accommodate covariance between relatives for unmeasured genetic effects and directly model covariates of clinical importance. The efficacy and validity of our methods are investigated by using simulated data under different sample sizes, family sizes, and family structures. The proposed LR method has correct type I error rate with moderate to large sample sizes regardless of family structure and family sizes. It has higher power with complex pedigrees and similar power to the FEXAT with sibships. The other proposed FEXAT(R) method is favorable with large family sizes, regardless of sample sizes and family structure. Our methods, robust to population stratification, are complementary to the FEXAT in expression-trait association studies.
A Bayesian Approach to Linking Data Without Unique Identifiers

Abstract:Existing file linkage methods may produce sub-optimal results because they consider neither the interactions between different pairs of matched records nor relationships between variables that are exclusive to one of the files. In addition, many of the current methods fail to address the uncertainty in the linkage, which may result in overly precise estimates of relationships between variables that are exclusive to one of the files. Bayesian methods for record linkage can reduce the bias in the estimation of scientific relationships of interest and provide interval estimates that account for the uncertainty in the linkage; however, implementation of these methods can often be complex and computationally intensive. This article presents the gfs_sampler package for the Python programming language that utilizes a Bayesian approach for file linkage. The linking procedure implemented in gfs_sampler samples from the joint posterior distribution of model parameters and the linking permutations. The algorithm approaches file linkage as a missing data problem and generates multiple linked data sets. For computational efficiency, only the linkage permutations are stored and multiple analyses are performed using each of the permutations separately. This implementation reduces the computational complexity of the linking process and the expertise required of researchers analyzing linked data sets. We describe the algorithm implemented in the gfs_sampler package and its statistical basis, and demonstrate its use on a sample data set.

Linear Models for Analysis of Multiple Single Nucleotide Polymorphisms with Quantitative Traits in Unrelated Individuals

Abstract:Population-based genetic association studies are increasingly used to explore the association between genetic polymorphisms and outcomes such as disease-status and disease-related quantitative traits. Because multiple polymorphisms are typically available, there are several statistical analysis strategies that might be appropriate depending on the goal of the study. In this paper, we compare several linear model parameterizations that might be used to perform a test of association between a genomic region defined by multiple SNPs and a quantitative trait. We compare via simulation the type I error and power of the omnibus F-test to detect association. As expected, there is no one most powerful test across the genetic models we considered, although tests based on simple parameterizations that do not rely on phase information can be as powerful as more complicated haplotype-based tests even when it is a haplotype that is truly associated with the trait.

Abstract:Genomewide linkage studies are tending toward the use of single-nucleotide polymorphisms (SNPs) as the markers of choice. However, linkage disequilibrium (LD) between tightly linked SNPs violates the fundamental assumption of linkage equilibrium (LE) between markers that underlies most multipoint calculation algorithms currently available, and this leads to inflated affected-relative-pair allele-sharing statistics when founders' multilocus genotypes are unknown. In this study, we investigate the impact that the degree of LD, marker allele frequency, and association type have on estimating the probabilities of sharing alleles identical by descent in multipoint calculations and hence on type I error rates of different sib-pair linkage approaches that assume LE. We show that marker-marker LD does not inflate type I error rates of affected sib pair (ASP) statistics in the whole parameter space, and that, in any case, discordant sib pairs (DSPs) can be used to control for marker-marker LD in ASPs. We advocate the ASP/DSP design with appropriate sib-pair statistics that test the difference in allele sharing between ASPs and DSPs.

Abstract:Chapter 13 covers the analysis of family data, including linkage and association studies. Both model-free and model-based linkage analyses are discussed. For the former, estimating marker identity by descent, interval mapping, the Haseman-Elston regression method for a quantitative trait, and the likehood variance component method are studied. The transmission-Disequilibrium Test (TDT) is presented. Robust tests for linkage using affected sibpairs and for association using parent-offspring trio data are presented. Finally, family-based methods for linkage and association analysis (FBAT) are reviewed.

Abstract:It is well known that pedigree/family data record information on the coexistence in founder haplotypes of alleles at nearby loci and the cotransmission from parent to offspring that reveal different, but complementary, profiles of the genetic architecture. Either conventional linkage analysis that assumes linkage equilibrium or family-based association tests (FBATs) capture only partial information, leading to inefficiency. For example, FBATs will fail to detect even very tight linkage in the case where no allelic association exists, while a violation of the assumption of linkage equilibrium will result in biased estimation and reduced efficiency in linkage mapping. In this article, by using a data augmentation technique and the EM algorithm, we propose a likelihood-based approach that embeds both linkage and association analyses into a unified framework for general pedigree data. Relative to either linkage or association analysis, the proposed approach is expected to have greater estimation accuracy and power. Monte Carlo simulations support our theoretical expectations and demonstrate that our new methodology: (1) is more powerful than either FBATs or classic linkage analysis; (2) can unbiasedly estimate genetic parameters regardless of whether association exists, thus remedying the bias and less precision of traditional linkage analysis in the presence of association; and (3) is capable of identifying tight linkage alone. The new approach also holds the theoretical advantage that it can extract statistical information to the maximum extent and thereby improve mapping accuracy and power because it integrates multilocus population-based association study and pedigree-based linkage analysis into a coherent framework. Furthermore, our method is numerically stable and computationally efficient, as compared to existing parametric methods that use the simplex algorithm or Newton-type methods to maximize high-order multidimensional likelihood functions, and also offers the computation of Fisher's information matrix. Finally, we apply our methodology to a genetic study on bone mineral density (BMD) for the vitamin D receptor (VDR) gene and find that VDR is significantly linked to BMD at the one-third region of the wrist.
