Comparison of Functional Genome Acquisition Strategies for Non-Model Bacteria

Abstract:With the development of high-throughput sequencing technology and the reduction of cost,the sequencing of bacterial genomes has become the standard procedure for studying bacteria.However,the variation of bacterial genome creates difficulties on obtaining accurate sequence of functional genes.Genome correction and de novo assembly have their own advantages and disadvantages,and no systematic evaluation of these strategies has been conducted concerning how to obtain more effective functional genes.In this study,we sequenced the genome of an environmental isolated Bacillus pumilus strain.We obtained its genome sequence using closely-related genome correction,whole-genome de novo assembly and assembly the uncorrected reads after the genome correction (correction+assembly) strategies,and evaluated their effectiveness.Genome correction was more accurate in revealing the genes that exist in the reference genome.Whole-genome de novo assembly revealed most of the functional genes at a cost of introducing a large number of false positives.Correction +assembly strategy combined both advantages but also introduced the most false positives.We further discovered that the genes annotated as the same phylum of these bacteria were robust and reliable,preventing most false positives introduced by assembly.This study provided a strategic guide and might promote the environmental microbiology research.
