Abstract:Conservation genetics focuses on the effects of contemporary genetic structuring on long-term survival of a species. It helps wildlife managers protect biodiversity by identifying a series of conservation units, which include species, evolutionarily significant units (ESUs), management units (MUs), action units (AUs), and family nets (FNs). Although mitochondrial DNA (mtDNA) evolves 5-10 times faster than single-copy nuclear DNA (scnDNA), it records few traces of contemporary events. Thus, mtDNA can be used to resolve taxonomic uncertainties and ESUs. Variable number of tandem repeats (VNTRs) evolve 100-1000 times faster than scnDNA and provide a powerful tool for analyzing recent and contemporary events. VNTR analysis techniques include polymerase chain reaction (PCR)-based microsatellite assays and oligonucleotide probing. Size homoplasy problems in PCR-based microsatellite assays can strongly affect the inference of recent population history. The high homozygosity in endangered species is reflected in a relatively low number and level of variability in microsatellite loci. This combined with "allelic dropout" and "misprinting" errors contributes to the generation of highly biased genetic data following analyses of natural populations. Thus, in conservation genetics, microsatellites are of limited use for identifying ESUs, MUs, and AUs. In contrast to PCR-based microsatellite analysis, oligonucleotide probing avoids errors resulting from PCR amplification. It is particularly suitable for inferring recent population history and contemporary gene flow between fragmented subpopulations. Oligonucleotide fingerprinting generates individual-specific DNA banding patterns and thus provides a highly precise tool for monitoring demography of natural populations. Hence, DNA fingerprinting is powerful for distinguishing ESUs, MUs, AUs, and FNs. The use of oligonucleotide fingerprinting and fecal DNA is opening new areas for conservation genetics.

Abstract:The Earth’s biodiversity is currently experiencing immense pressure from habitat loss, overexploitation, global climate change, and invasive species, which escalate the global extinction crisis. Comprehensive knowledge of the extent and impact of biodiversity loss is therefore critical for determining species vulnerability and prioritizing conservation goals. An integral part of wildlife conservation research and management is nowadays genetic sampling. Animal DNA has been traditionally obtained invasively, from blood or other tissues, however public concerns over animal welfare require that animals are affected as little as possible during research. One of the ways to minimize the impact on wildlife animal welfare is to use non-invasive genetic sampling. Even though non-invasive genetic sampling techniques have been developed for many animal species, it is not clear how often they are being implemented. Here, I present an overview of recently published articles on genetics in amphibians, birds, carnivores, molluscs and rodents, for which I examined whether they used a lethal, invasive or non-invasive DNA sampling technique. Disappointingly, only 22% of the identified relevant studies implemented the available non-invasive genetic sampling method. I conclude highlighting the need for better implementation of non-invasive DNA collection methods in wildlife research through raising awareness, increasing financial support, and introducing more stringent criteria for obtaining research permits.

Abstract:Nowadays, breed conservation has entered the genomics era and it is imperative to develop novel theory to design the breeding schemes of the conservation populations by using the genomic information. The genome-wide markers have been regarded as a useful strategy to maintain genetic diversity. However, using the genome-wide SNPs to optimize diversity might not be optimal for some specific loci associated with specific-traits. Using the sequencing data of the conserved population of the Saba pig breed, we demonstrated that the conservation program designed by using the genome-wide SNPs might result in the loss of the genetic diversity of the reproduction trait. We suggested an idea of using phylogenetic tree to select valuable individuals for conservation program based on the genome-wide and trait-specific makers. The selection rule was to make the selected samples to be widely distributed as much as possible in both the genome-wide and trait-specific phylogenetic trees.

Abstract:State governments in China have laid down laws for protecting rare and endangered species. This study develops a genetic test using ‘southern hybridization’ to identify carcases of Chinese water deer (Hydropotes inermis Swinhoe) to provide forensic evidence of poaching. The method uses pta2 oligonucleotide probe, which is quite distinct from PCR amplification and sequencing of Cytb gene or ribosomal sequences. It could be extended to identify other species of protected deer.

Abstract:Genetic monitoring has proven helpful in estimating species presence and abundance, and detecting trends in genetic diversity, to be incorporated in providing data and recommendations to management authorities for action and policy development. We reviewed 148 genetics research papers conducted on the bear species worldwide retrieved from Web of Science, SCOPUS, and Google Scholar. This review aims to reveal sampling methodology and data collection instructions, and to unveil innovative noninvasively genetic monitoring techniques that may be integrated into the genetic monitoring of a large bear population. In North American studies, hair samples were collected more often than faeces, whereas in Europe, both faeces and hair samples surveys are recommended, usually focusing on faeces. The use of the Isohelix sample collection method, previously tested locally and, if suitable, applied at the national level, could generate numerous advantages by reducing shortcomings. Additionally, dogs trained for faeces sampling could be used in parallel with hunting managers, foresters, and volunteers for sample collection organised during autumn and winter. It was stated that this is the best period in terms of cost-efficiency and high quality of the gathered samples. We conclude that large-scale noninvasive genetic monitoring of a large bear population represents a challenge; nevertheless, it provides valuable insights for biodiversity monitoring and actions to respond to climate change.

Abstract:The construction of a genomic library is essential to research on genome structure and function. A comprehensive genomic library makes it possible to screen and isolate any DNA fragments from it. With the emergence of various vector systems in recent years, genomic libraries have also developed. Among these vector systems, the bacterial artificial chromosome (BAC) is presently the most widely used due to its higher transformation efficiency, lower chimerism level, ease with which inserted fragments can be isolated, and larger capability. Because of increasing human population, environmental destruction, and the rapid development of molecular genetics in recent decades, the new field of conservation genetics, employing the theories of conservation biology and molecular genetics, has come on the stage. The construction of a genomic library of endangered wildlife, which has been playing a more and more important role in species conservation strategy, is the most effective means to save the genome resource and to provide material support for advanced research in conservation genetics.

Abstract:Non-invasive biological samples benefit studies that investigate rare, elusive, endangered, or dangerous species. Integrating genomic techniques that use non-invasive biological sampling with advances in computational approaches can benefit and inform wildlife conservation and management. Here, we used non-invasive fecal DNA samples to generate low- to medium-coverage genomes (e.g., >90% of the complete nuclear genome at six X-fold coverage) and metagenomic sequences, combining widely available and accessible DNA collection cards with commonly used DNA extraction and library building approaches. DNA preservation cards are easy to transport and can be stored non-refrigerated, avoiding cumbersome or costly sample methods. The genomic library construction and shotgun sequencing approach did not require enrichment or targeted DNA amplification. The utility and potential of the data generated was demonstrated through genome scale and metagenomic analyses of zoo and free-ranging African savanna elephants ( Loxodonta africana ). Fecal samples collected from free-ranging individuals contained an average of 12.41% (5.54–21.65%) endogenous elephant DNA. Clustering of these elephants with others from the same geographic region was demonstrated by a principal component analysis of genetic variation using nuclear genome-wide SNPs. Metagenomic analyses identified taxa that included Loxodonta , green plants, fungi, arthropods, bacteria, viruses and archaea, showcasing the utility of this approach for addressing complementary questions based on host-associated DNA, e.g., pathogen and parasite identification. The molecular and bioinformatic analyses presented here contributes towards the expansion and application of genomic techniques to conservation science and practice.

Abstract:Single nucleotide polymorphisms (SNPs) have gained wide use in humans and model species and are becoming the marker of choice for applications in other species. Technology that was developed for work in model species may provide useful tools for SNP discovery and genotyping in non-model organisms. However, SNP discovery can be expensive, labour intensive, and introduce ascertainment bias. In addition, the most efficient approaches to SNP discovery will depend on the research questions that the markers are to resolve as well as the focal species. We discuss advantages and disadvantages of several past and recent technologies for SNP discovery and genotyping and summarize a variety of SNP discovery and genotyping studies in ecology and evolution.

Abstract:Genetic information can be critical in identifying conservation priorities and developing conservation strategies. There is an urgent need for noninvasive genetic tools to study the wild populations of Asian colobine monkeys. The majority of these species are threatened with habitat destruction, population reduction and even extinction, but generally lack information on their genetic diversity and population structure. Genetic sampling and tissue collection have been scarce in these species owing to strict regulations on manipulation of endangered species, and the difficulties and risks associated with capturing these arboreal and fast-moving monkeys in the challenging environments that they inhabit. These difficulties have hindered the development of molecular genetic markers, which are usually derived from tissues or blood. In this study, we present a method for de novo microsatellite isolation and genotyping using DNA from noninvasive origins of a critically endangered Asian colobine, the white-headed langur (Trachypithecus leucocephalus). Genomic DNA isolated from hair was shown to be sufficient for microsatellite enrichment and isolation, with similar isolation efficiencies as from tissue DNA. We identified and characterized 20 polymorphic microsatellite loci, and evaluated their amplification success and genotyping reliability with 86 field-collected fecal samples. These results show that this panel of loci can produce reliable genotypes from fecal samples, and represent a useful tool for noninvasive investigation of genetic structure, individual identification and kinship assessment in this highly endangered species. Our approach can be applied to conservation genetic studies of other wild species that lack sequence information and tissue samples.
Long-Term Impact of Conventional and Optimal Contribution Conservation Methods on Genetic Diversity and Genetic Gain in Chinese Indigenous Pig Breeds

Abstract:Abstract Background China has rich and vast genetic resources of indigenous pig breeds. Currently, great attention is paid to either crossbreeding or conservation of these indigenous pig breeds, and insufficient attention is paid to the combination of conservation and breeding along with their long-term effects on genetic diversity. The genetic diversity of livestock is essential to increase productivity and respond to future challenges such as climate change. The genetic stability and product consistency of these indigenous pig breeds should be focused on and further improved. Therefore, the objective of this study is to compare the long-term effects of using conventional conservation and optimal contribution selection methods on genetic gain and genetic diversity. Results A total of 11 different methods including conventional conservation and optimal contribution selection methods were investigated using stochastic simulations with a population size of 600 animals in each generation. Each scenario was run for 20 generations and 100 replicates. The long-term effects of using these methods were evaluated in terms of rate of genetic gain, rate of true inbreeding based on genome-wide identity-by-descient (IBD) markers and various genetic diversity metrices such as expected heterozygosity (He). The results indicated that the rates of true inbreeding in these conventional conservation methods were maintained at around 0.01. The optimal contribution selection methods based either on the pedigree (POCS) or genome (GOCS) information showed more genetic gain than conventional methods, and POCS achieved the largest gentic gain. Furthermore, the effect of using GOCS methods on most of the genetic diversity metrics was slightly better than the conventional conservation methods when the the rate of true inbreeding was the same, but this also required more sires used in OCS methods. According to the rate of true inbreeding, there was no significant difference among these conventional methods. Conclusion In conclusion, there is no significant difference in different ways of selecting sows on inbreeding when we use different conventional conservation methods. Compared with conventional methods, POCS method could achieve the most genetic gain. However, GOCS methods can not only achieve higher genetic gain, but also maintain a relatively high level of genetic diversity. Therefore, GOCS is a better choice if we want to combine conservation and breeding in actual production in the Chinese national-level conservation farms.

Abstract:Aquatic non-indigenous species (NIS) threaten biodiversity, ecosystem functions, and the economy worldwide. Monitoring NIS is of immediate concern to identify newly arriving species, assess the efficacy of mitigation measures, and report long-term indicators of introduction, spread, and impacts. The challenges associated with conventional methods of specimen collection and morphological identification have led to the development of alternative methods, such as DNA-based methods, which could offer rapid and cost-effective detection of NIS. Depending on whether a few (targeted monitoring) or many species (passive monitoring) are being monitored, environmental DNA (eDNA) can infer presence-absence and relative abundances, enabling informed decisions and actions to be made based on patterns of detection. Compared to more conventional methods, eDNA tools can increase the levels of detection and sensitivity for rare and elusive species, which is even more noticeable for some taxa when using targeted monitoring. The use of DNA-based tools not only minimizes the onus on taxonomic expertise and reduces resource demands but can also be more sensitive and cost-efficient in detecting NIS, thus proving its value as an early warning tool. As nucleic acid (DNA/RNA) methods advance rapidly for NIS detection, there must be a balance between method sensitivity, logistical requirements, and associated costs, which must be factored into future management decisions. While there are many complementary reviews available, our aim is to emphasize the importance of incorporating eDNA tools into NIS surveys and to highlight the available opportunities in this field.

Reduced Genetic Diversity in a Breeding Population of the Chinese Sucker (myxocyrinus Asiaticusbleeker) As Revealed by DNA Fingerprinting

Abstract:ABSTRACT Artificial breeding for endangered species and subsequent reintroduction are often implemented as conservation strategies, but the reliability of the measures in avoiding the extinction of wild populations is questionable. In this study, we demonstrated reduced genetic variability in a farmed population of the Chinese sucker (Myxocyrinus asiaticus) by DNA fingerprinting. Direct parameters (genetic variability, hypervariable loci and heterozygosity) and indirect parameters (band-sharing coefficient and allelic frequency) revealed that artificial breeding of this species caused the reduction of genetic diversity below historic levels, which predicts reduced individual fitness and lower population adaptability than in historic individuals. As a result, conservation efforts, including the introduction of parent fish from natural waters into farmed populations, are needed to improve the genetic structure of farmed breeding stock and to maximize chances for persistence of the whole species after subsequent reintroduction of farmed individuals.

Abstract:Abstract DNA-based methods form the cornerstone of contemporary evolutionary biology and they are highly valued tools in conservation biology. The development of non-invasive sampling methods can be crucial for both gathering sample sizes needed for robust ecological inference and to avoid a negative impact on small and/or endangered populations. Such sampling is particularly challenging in working with aquatic organisms, if the goal is to minimize disturbance and to avoid even temporary removal of individuals from their home range. We developed an in situ underwater method of DNA sampling and preservation that can be applied during diving in less than a minute of animal handling. We applied the method on a Herzegovinian population of olm ( Proteus anguinus , Caudata), an endangered aquatic cave-dwelling vertebrate, which makes it an excellent model to test the method under the harshest conditions. We sampled 22 adults during cave-diving and extracted sufficient quantity and quality of DNA from all individuals. We amplified 10 species-specific microsatellite loci, with PCR success varying between 6 and 10 loci (median: 7 loci). Fragment length analyses on 9 loci revealed a single allele at all loci across all individuals. This is in stark contrast to four Croatian populations studied with the same 10 loci previously that showed high within-population genetic variation. Our population and the four Croatian populations were genetically highly divergent. We propose that our method can be widely used to sample endangered aquatic populations, or in projects where the disturbance of individuals must be kept minimal for conservation and scientific purposes.

Abstract:Abstract The butterfly genus of Teinopalpus, endemic to Asia, embodies a distinct species of mountain-dwelling butterflies with specific habitat requirements. These species are rare in the wild and hold high conservation and research value. Similar to other protected species, the genetic analysis of the rare Teinopalpus aureus poses challenges due to the complexity of sampling. In this study, we successfully extracted DNA and amplified mitochondrial genomic DNA from various noninvasive sources such as larval feces, larval exuviae, larval head capsules, pupal exuviaes, and filamentous gland secretions, all integral parts of butterfly metamorphosis. This was conducted as part of a research initiative focused on the artificial conservation of T. aureus population in Jinggang Shan Nature Reserve. Our findings illustrated the successful extraction of DNA from multiple noninvasive sources, achieved through modified DNA extraction methodologies. Although the DNA concentration obtained from noninvasive samples was lower than that from muscle tissues of newly dead larvae during rearing, all samples met the requirements for PCR amplification and sequencing, yielding complete circular sequences. These sequences are pivotal for both interspecific and intraspecific genetic relationship analysis. Our methods can be extended to other insects, especially scarce species.

Abstract:Transcriptome studies disentangle functional mechanisms of gene expression regulation and may elucidate the underlying biology of disease processes. However, the types of tissues currently collected typically assay a single post-mortem timepoint or are limited to investigating cell types found in blood. Noninvasive tissues may improve disease-relevant discovery by enabling more complex longitudinal study designs, by capturing different and potentially more applicable cell types, and by increasing sample sizes due to reduced collection costs and possible higher enrollment from vulnerable populations. Here, we develop methods for sampling noninvasive biospecimens, investigate their performance across commercial and in-house library preparations, characterize their biology, and assess the feasibility of using noninvasive tissues in a multitude of transcriptomic applications. We collected buccal swabs, hair follicles, saliva, and urine cell pellets from 19 individuals over three to four timepoints, for a total of 300 unique biological samples, which we then prepared with replicates across three library preparations, for a final tally of 472 transcriptomes. Of the four tissues we studied, we found hair follicles and urine cell pellets to be most promising due to the consistency of sample quality, the cell types and expression profiles we observed, and their performance in disease-relevant applications. This is the first study to thoroughly delineate biological and technical features of noninvasive samples and demonstrate their use in a wide array of transcriptomic and clinical analyses. We anticipate future use of these biospecimens will facilitate discovery and development of clinical applications.

Abstract:Genetic tools for wildlife monitoring can provide valuable information on spatiotemporal population trends and connectivity, particularly in systems experiencing rapid environmental change. Here, we developed a genotyping‐in‐thousands by sequencing (GT‐seq) panel (307 SNPs) as a potential monitoring tool for the American pika (Ochotona princeps) and evaluated its performance when applied to traditional, non‐invasive, and archival samples. The GT‐seq panel demonstrated high genotyping success, low genotyping error, and excellent performance identifying individuals, sex, relatedness, and population structure from contemporary and archival tissue samples, but this was not the case for the fecal pellet samples suggesting additional optimization of sample and genetic data collection techniques are required. Multiplexed targeted amplicon sequencing techniques, such as genotyping‐in‐thousands by sequencing (GT‐seq), can provide cost‐effective approaches for collecting genetic data from low‐quality and quantity DNA samples, making them potentially useful for long‐term wildlife monitoring using non‐invasive and archival samples. Here, we developed a GT‐seq panel as a potential monitoring tool for the American pika (Ochotona princeps) and evaluated its performance when applied to traditional, non‐invasive, and archival samples, respectively. Specifically, we optimized a GT‐seq panel (307 single nucleotide polymorphisms (SNPs)) that included neutral, sex‐associated, and putatively adaptive SNPs using contemporary tissue samples (n = 77) from the Northern Rocky Mountains lineage of American pikas. The panel demonstrated high genotyping success (94.7%), low genotyping error (0.001%), and excellent performance identifying individuals, sex, relatedness, and population structure. We subsequently applied the GT‐seq panel to archival tissue (n = 17) and contemporary fecal pellet samples (n = 129) collected within the Canadian Rocky Mountains to evaluate its effectiveness. Although the panel demonstrated high efficacy with archival tissue samples (90.5% genotyping success, 0.0% genotyping error), this was not the case for the fecal pellet samples (79.7% genotyping success, 28.4% genotyping error) likely due to the exceptionally low quality/quantity of recovered DNA using the approaches implemented. Overall, our study reinforced GT‐seq as an effective tool using contemporary and archival tissue samples, providing future opportunities for temporal applications using historical specimens. Our results further highlight the need for additional optimization of sample and genetic data collection techniques prior to broader‐scale implementation of a non‐invasive genetic monitoring tool for American pikas.
