Abstract:Compared with the increasing and widespread bacterial resistance to clinical medicines and the urgent need for cures of intractable diseases, there is a dramatic decline in the numbers of drugs reaching the market or clinical trials. Accordingly, it has become imperative to discover more rational and efficient strategies to design and develop novel drugs. Structure-based drug design/discovery (SBDD) is one of the computer-aided methods, by which novel drugs are designed or discovered based on the knowledge of 3D structures of the relevant specific targets. During the past few decades, the great potentials and success of SBDD have been seen in the field of drug discovery. In this review, we present an overview of the key mechanisms of SBDD, the frequently used computer programs in SBDD and the reported successful cases. Finally, several typical design processes of lead components from SBDD are also highlighted in detail, such as the discovery of inhibitors of G protein-coupled receptors (GPCRs), antibacterial drugs, and anti-cancer drugs.

Abstract:New drug development is a hot point in life sciences. For a developing country like China,it is always economically and socially important to deliver a series of new drugs or repurposed drugs in order to provide people with safe,effective and affordable therapies. Because of low throughput pharmacology /toxicology assays and clinical trials,traditional drug development pipelines are subject to long cycles,high cost and failure risk. As an interdisciplinary subject,bioinformatics shows specific advantage in management and processing of large-scale biological and medical data,at relatively low cost and high throughput. In drug development,bioinformatics is more often used to discover drug efficacy,mechanisms of action and side effects and to guide research and development. Based on the experience of drug development and drug repositioning in international pharmaceutical enterprises, the authors proposed the application of bioinformatics to new drug development and illustrated the importance and necessity of bioinformatics platforms in China.

Expert Opinion on Therapeutic Targets

Abstract:BACKGROUND: Drug discovery is the process of discovering and designing drugs, which includes target identification, target validation, lead identification, lead optimization and introduction of the new drugs to the public. This process is very important, involving analyzing the causes of the diseases and finding ways to tackle them.OBJECTIVE: The problems we must face include: i) that this process is so long and expensive that it might cost millions of dollars and take a dozen years; and ii) the accuracy of identification of targets is not good enough, which in turn delays the process. Introducing bioinformatics into the drug discovery process could contribute much to it. Bioinformatics is a booming subject combining biology with computer science. It can explore the causes of diseases at the molecular level, explain the phenomena of the diseases from the angle of the gene and make use of computer techniques, such as data mining, machine learning and so on, to decrease the scope of analysis and enhance the accuracy of the results so as to reduce the cost and time.METHODS: Here we describe recent studies about how to apply bioinformatics techniques in the four phases of drug discovery, how these techniques improve the drug discovery process and some possible difficulties that should be dealt with.RESULTS: We conclude that combining bioinformatics with drug discovery is a very promising method although it faces many problems currently.

Abstract:The huge amounts of diverse data (such as sequence data,chemical structure infor-mation,biological activity patterns,and global expression profiles at molecular levels) are generated during drug discovery and development. Integrating and making sense of these data pose a unique chal-lenge to the scientific community. The distinct nature of biological and chemical information requires the integrated capability of both bioinformatics and chemoinformatics to decipher existing and hidden relationships. It is essential for researchers to effectively access the diverse types of data and to extract as much information as possible in order to make a well-informed decision during drug discovery. Biochemoinformatics is the integration of bioinformatics and chemoinformatics. The challenges and po-tential solutions to integrate and analyze biological and chemical information for drug discovery and development were discussed in this review.

Abstract:Genomics and proteomics technologies have created a paradigm shift in the drug discovery process, with bioinformatics having a key role in the exploitation of genomic, transcriptomic, and proteomic data to gain insights into the molecular mechanisms that underlie disease and to identify potential drug targets. We discuss the current state of the art for some of the bioinformatic approaches to identifying drug targets, including identifying new members of successful target classes and their functions, predicting disease relevant genes, and constructing gene networks and protein interaction networks. In addition, we introduce drug target discovery using the strategy of systems biology, and discuss some of the data resources for the identification of drug targets.Although bioinformatics tools and resources can be used to identify putative drug targets, validating targets is still a process that requires an understanding of the role of the gene or protein in the disease process and is heavily dependent on laboratory-based work.

Abstract:MOTIVATION:Traditional Chinese medicine (TCM) is gaining increasing attention with the emergence of integrative medicine and personalized medicine, characterized by pattern differentiation on individual variance and treatments based on natural herbal synergism. Investigating the effectiveness and safety of the potential mechanisms of TCM and the combination principles of drug therapies will bridge the cultural gap with Western medicine and improve the development of integrative medicine. Dealing with rapidly growing amounts of biomedical data and their heterogeneous nature are two important tasks among modern biomedical communities. Bioinformatics, as an emerging interdisciplinary field of computer science and biology, has become a useful tool for easing the data deluge pressure by automating the computation processes with informatics methods. Using these methods to retrieve, store and analyze the biomedical data can effectively reveal the associated knowledge hidden in the data, and thus promote the discovery of integrated information. Recently, these techniques of bioinformatics have been used for facilitating the interactional effects of both Western medicine and TCM. The analysis of TCM data using computational technologies provides biological evidence for the basic understanding of TCM mechanisms, safety and efficacy of TCM treatments. At the same time, the carrier and targets associated with TCM remedies can inspire the rethinking of modern drug development. This review summarizes the significant achievements of applying bioinformatics techniques to many aspects of the research in TCM, such as analysis of TCM-related '-omics' data and techniques for analyzing biological processes and pharmaceutical mechanisms of TCM, which have shown certain potential of bringing new thoughts to both sides.

Abstract:Bioinformatics applies computer science approaches to the analysis of biological data. It is widely known for its genomics-based analysis approaches that have supported, for example, the 1000 Genomes Project. In addition, bioinformatics relates to many other areas, such as analysis of microscopic images (e.g., organelle localization), molecular modelling (e.g., proteins, biological membranes), and visualization of biological networks (e.g., protein-protein interaction networks, metabolism). Design is a highly interdisciplinary field that incorporates aspects such as aesthetic, economic, functional, philosophical, and/or socio-political considerations into the creative process and is usually determined by context. While visualization plays a critical role in bioinformatics, as reflected in a number of conferences and workshops in the field, design in bioinformatics-related research contexts in particular is not as well studied. With this special issue in conjunction with an international workshop, we aim to bring together bioinformaticians from different fields with designers, design researchers, and medical and scientific illustrators to discuss future challenges in the context of bioinformatics and design.

Abstract:The continuous advancement in molecular biology and information technology aided the development of a rich molecular simulation repertoire that can be applied in system biology, proteomics, molecular biology, bioinformatics, and materials science. We attempt to introduce the latest developments in drug design based on computational techniques, including protein structure modeling, docking, binding site prediction, quantitative structure–activity relationship (QSAR), and molecular dynamics simulation. Furthermore, a brief discussion on current docking issues, including accuracy of protein structure and protein–ligand interaction, is also included. Weight equation and rules and a new concept on flexibility are also described here as possible solution for these issues.

Abstract:Impressive progress in genome sequencing, protein expression and high-throughput crystallography and NMR has radically transformed the opportunities to use protein three-dimensional structures to accelerate drug discovery, but the quantity and complexity of the data have ensured a central place for informatics. Structural biology and bioinformatics have assisted in lead optimization and target identification where they have well established roles; they can now contribute to lead discovery, exploiting high-throughput methods of structure determination that provide powerful approaches to screening of fragment binding.

Abstract:Big data brings new ways of data-driven drug research and development, which are expected to prominently increase the success rate, shorten the time and reduce the cost of drug discovery. In this review, we briefly summarized the development of data integration and data mining in drug design and drug information in recent years. Semantic web with techniques such as resource description framework, web ontology language, simple protocol and RDF query language, and linked data were commonly used for drug related data integration. Machine learning methods such as support vector machine and artificial neural network were widely used for data mining in drug information processing. We also give an outlook on future data integration and data mining for drug design and drug information. The rapidly booming big data integration and processing techniques can be adopted and a new machine learning method, deep learning, is specially recommended for data mining in the field of drug design and drug information.

Abstract:The drug discovery process is a rocky path that is full of challenges, with the result that very few candidates progress from hit compound to a commercially available product, often due to factors, such as poor binding affinity, off-target effects, or physicochemical properties, such as solubility or stability. This process is further complicated by high research and development costs and time requirements. It is thus important to optimise every step of the process in order to maximise the chances of success. As a result of the recent advancements in computer power and technology, computer-aided drug design (CADD) has become an integral part of modern drug discovery to guide and accelerate the process. In this review, we present an overview of the important CADD methods and applications, such as in silico structure prediction, refinement, modelling and target validation, that are commonly used in this area.

Abstract:Designing drugs that can simultaneously interact with multiple targets is a promising approach for treating complicated diseases. Compared to using combinations of single target drugs, multitarget drugs have advantages of higher efficacy, improved safety profile, and simpler administration. Many in silico methods have been developed to approach different aspects of this polypharmacology-guided drug design, particularly for drug repurposing and multitarget drug design. In this review, we summarize recent progress in computational multitarget drug design and discuss their advantages and limitations. Perspectives for future drug development will also be discussed.

Abstract:With the emergence of innovative technologies, including combinatorial chemistry, high-throughput screening, computer-aided drug design (CADD), artificial intelligence (AI) and big data, the importance of drug design in the field of drug discovery and development is increasing. Additionally, education in drug design plays an important role in the training of pharmaceutical talent. Starting with undergraduates, cultivating pharmaceutical design thinking, developing innovation and creativity, and establishing an interdisciplinary knowledge system will not only provide students with a solid knowledge basis but also promote the development of the pharmaceutical industry in China. This article presents the current status of pharmaceutical education and the distribution of drug design courses in China and summarizes the employment prospects of graduates, thus providing valuable references and evidence for global pharmaceutical design education.

Abstract:Introduction: Structure-based drug design is a wide area of identification of selective inhibitors of a target of interest. From the time of the availability of three dimensional structure of the drug targets, mostly the proteins, many computational methods had emerged to address the challenges associated with drug design process. Particularly, drug-likeness, druggability of the target protein, specificity, off-target binding, etc., are the important factors to determine the efficacy of new chemical inhibitors. Objective: The aim of the present research was to improve the drug design strategies in field of design of novel inhibitors with respect to specific target protein in disease pathology. Recent statistical machine learning methods applied for structural and chemical data analysis had been elaborated in current drug design field. Methods: As the size of the biological data shows a continuous growth, new computational algorithms and analytical methods are being developed with different objectives. It covers a wide area, from protein structure prediction to drug toxicity prediction. Moreover, the computational methods are available to analyze the structural data of varying types and sizes of which, most of the semi-empirical force field and quantum mechanics based molecular modeling methods showed a proven accuracy towards analysing small structural data sets while statistics based methods such as machine learning, QSAR and other specific data analytics methods are robust for large scale data analysis. Results: In this present study, the background has been reviewed for new drug lead development with respect specific drug targets of interest. Overall approach of both the extreme methods were also used to demonstrate with the plausible outcome. Conclusion: In this chapter, we focus on the recent developments in the structure-based drug design using advanced molecular modeling techniques in conjunction with machine learning and other data analytics methods. Natural products based drug discovery is also discussed.

Abstract:Drug design is a complex pharmaceutical science with a long history. Many achievements have been made in the field of drug design since the end of 19th century, when Emil Fisher suggested that the drug–receptor interaction resembles the key and lock interplay. Gradually, drug design has been transformed into a coherent and well-organized science with a solid theoretical background and practical applications. Now, drug design is the most advanced approach for drug discovery. It utilizes the innovations in science and technology and includes them in its wide-ranging arsenal of methods and tools in order to achieve the main goal: discovery of effective, specific, non-toxic, safe and well-tolerated drugs. Drug design is one of the most intensively developing modern sciences and its progress is accelerated by the implication of artificial intelligence. The present review aims to capture some of the most important milestones in the development of drug design, to outline some of the most used current methods and to sketch the future perspective according to the author’s point of view. Without pretending to cover fully the wide range of drug design topics, the review introduces the reader to the content of Molecules’ Special Issue “Drug Design—Science and Practice”.

Abstract:Purpose of Research: This review paper delves into the transformative impact of computational approaches on drug discovery within molecular biology. It explores how these methods offer efficient and cost-effective solutions to identify and optimize potential drug candidates, addressing the shortcomings of traditional drug discovery methods. Scope of the Experiments: Algorithms, machine learning, artificial intelligence, and quantum mechanics are studied. These approaches analyse large datasets, anticipate drug- target interactions, and improve drug design. Supervised and unsupervised learning techniques enable chemical space exploration, target identification, and compound classification. Bioinformatics and data mining enable target identification, drug discovery, and personalised treatment by analysing large biological databases. Quantum mechanics- based techniques reveal molecular structures, interactions, and reactions, improving drug design and optimisation. Results and Findings: The review demonstrates that computational approaches have the potential to expedite drug discovery by leveraging machine learning, artificial intelligence, quantum mechanics, Big Data, and omics methods. These techniques enable accurate prediction of drug-target interactions and efficient exploration of chemical and biological spaces. The integration of diverse datasets enhances target identification and personalized medicine, while quantum mechanics-based insights improve drug design. Conclusions: Despite their benefits, computational approaches face challenges such as model accuracy, efficiency, and validation. Nonetheless, this review underscores the significance of these approaches and their applications in drug discovery. By addressing challenges and embracing emerging technologies, the field can propel advancements in computational drug discovery. This progress will not only benefit patients but also advance the overall landscape of healthcare.

Abstract:This paper provides an insight into the importance and application of computer-aided drug design in today's drug discovery and development. With the development of medicinal chemistry, molecular biology and proteomics, the synthesis and extraction pathways of many common drugs have been computer-assisted, which helps to optimize the reaction conditions, reduce the generation of waste and hazardous substances, and promote green synthesis and sustainable development. Scientists have conducted in-depth research on the pathogenesis of various diseases, especially in the field of oncology, where significant progress has been made. The intervention of computer technology in drug design and target search has accelerated the process of drug research and development and improved work efficiency. Meanwhile, the current progress of targeted drug research, traditional drug synthesis and target searching methods and computer-assisted target searching and drug design are introduced. Many targeted drugs have been applied in the clinic and shown good therapeutic effects, such as the application of EGFR inhibitors in non-small cell lung cancer patients. Traditional drug synthesis routes are complex, while computer design of targeted drugs can be used to obtain the desired drugs more easily. The article also details the general process and software used for computer-aided drug design, including methods for simulating target finding, protein prediction, and more. Although computer-aided design has made significant progress in the development of targeted anticancer drugs, some challenges remain, such as problems with prediction accuracy, design speed, and multidisciplinary integration. However, the accuracy and efficiency of targeted drug design can be improved by integrating the latest computational models and algorithms. In the future, combining big data and machine learning technologies, computer-aided drug synthesis is expected to become an important tool for drug development, improving therapeutic efficacy and reducing side effects.

Abstract:Fragment-based drug design (FBDD) has become an effective methodology for drug development for decades. Successful applications of this strategy brought both opportunities and challenges to the field of Pharmaceutical Science. Recent progress in the computational fragment-based drug design provide an additional approach for future research in a time- and labor-efficient manner. Combining multiple in silico methodologies, computational FBDD possesses flexibilities on fragment library selection, protein model generation, and fragments/compounds docking mode prediction. These characteristics provide computational FBDD superiority in designing novel and potential compounds for a certain target. The purpose of this review is to discuss the latest advances, ranging from commonly used strategies to novel concepts and technologies in computational fragment-based drug design. Particularly, in this review, specifications and advantages are compared between experimental and computational FBDD, and additionally, limitations and future prospective are discussed and emphasized.
