Abstract:The study of mitochondria and diseases is a very hot field in biomedicine.We introduce here the basic knowledge of mitochondrial medicine and the hereditary character of mitochondrial diseases.In this review we highlight the most recent advances in the field,including the correlation of mitochondrial DNA (mtDNA) mutations and diseases,nuclear gene mutations and diseases.In particular,the molecular mechanisms of regulation of nuclear modifier genes on the phenotypic expression of mtDNA mutations are discussed in detail.

Abstract:Mitochondrial DNA (mtDNA) mutations result in a variety of genetic diseases. As an emerging therapeutic method, mtDNA editing technology recognizes targets more based on the protein and less on the nucleic acid. Although the protein recognition type mtDNA editing technology represented by zinc finger nuclease technology, transcription activator like effector nuclease technology and base editing technology has made some progress, the disadvantages of complex recognition sequence design hinder further popularization. Gene editing based on nucleic acid recognition by the CRISPR system shows superiority due to the simple structure, easy design and modification. However, the lack of effective means to deliver nucleic acids into mitochondria limits application in the field of mtDNA editing. With the advances in the study of endogenous and exogenous import pathways and the deepening understanding of DNA repair mechanisms, growing evidence shows the feasibility of nucleic acid delivery and the broad application prospects of nucleic acid recognition type mtDNA editing technology. Based on the classification of recognition elements, this article summarizes the current principles and development of mitochondrial gene editing technology, and discusses its application prospects.

Abstract:Inter-species and intraspecific variations in mitochondrial DNA (mtDNA) were observed in a bioinformatics analysis of the mitochondrial genomic sequences of 11 animal species. Some highly conserved regions were identified in the mitochondrial 12S and 16S ribosomal RNA (rRNA) genes of these species. To test whether these sequences are universally conserved, primers were designed to target the conserved regions of these two genes and were used to amplify DNA from 21 animal tissues, including two of unknown origin. By sequencing these PCR amplicons and aligning the sequences to a database of non-redundant nucleotide sequences, it was confirmed that these amplicons aligned specifically to mtDNA sequences from the expected species of origin. This molecular technique, when combined with bioinformatics, provides a reliable method for the taxonomic classification of animal tissues.

Abstract:Mitochondrial DNA(mtDNA) is organized in solid particles with a series of proteins,and these nucleoprotein complexes are named as mitochondrial nucleoids because of the prokaryotic origin of mitochondria. Proteins in mitochondrial nucleoids consist of mitochondrial transcription factors,mitochondrial single stranded-DNA binding proteins and multiple functional proteins which catalyze the metabolic reactions in mitochondria.The elucidation of mitochondrial nucleoid structure is meaningful to interpret the mechanisms of the maintenance and inheritance of mitochondrial genome,and in revealing the potential regulation of mitochondrial gene expression.This review focuses on the current opinions in the components,structure and functions of mitochondrial nucleoid, especially how these proteins coordinate the mtDNA and mitochondrial metabolisms like TCA cycle and amino acid metabolism.Meanwhile,abnormality in nucleoid-associated proteins leads to many human diseases.The research in mitochondrial nucleoids is helpful to develop new therapeutics.

Abstract:Abstract Molecular techniques are powerful tools that can address many research problems in insect ecology. Mitochondrial DNA (mtDNA) is a widely used molecular marker. It is easy to use and has favorable biological properties, such as near-neutrality, lack of recombination, and a clock-like evolutionary rate. However, there are some issues involved when using mtDNA data in population genetics, species delimitation, and estimating the evolutionary history of populations and species. Exceptions to the simplicity of mitochondrial inheritance and other limitations include small effective population sizes, maternal inheritance, and complex evolutionary processes. Combining mtDNA and nuclear DNA markers can improve the power of molecular data to test phylogenetic and phylogeographic hypotheses. We review the applications of mtDNA in insect ecology and conclude that a better understanding of the properties of mitochondria is essential for the application of mtDNA.

Abstract:Mitochondria, organelles that harbor their own circular genomes, are critical for energy production and homeostasis maintenance in eukaryotic cells. Recent studies discovered hundreds of mitochondria-encoded noncoding RNAs (mt-ncRNAs), including novel subtypes of mitochondria-encoded circular RNAs (mecciRNAs) and mitochondria-encoded double-stranded RNAs (mt-dsRNAs). Here, we discuss the emerging field of mt-ncRNAs by reviewing their expression patterns, biogenesis, metabolism, regulatory roles, and functional mechanisms. Many mt-ncRNAs have regulatory roles in cellular physiology, and some are as-sociated with, or even act as, causal factors in human diseases. We also highlight developments in technologies and methodologies and further insights into future perspectives and challenges in studying these noncoding RNAs, as well as their potential biomedical applications.

Abstract:Mitochondria, the power house of cells, are important organelles in eukaryotic cells. Having their own unique and complete DNA (mtDNA) and genetic system, mitochondria play an essential role in cellular energy metabolism, intracel?lular signaling and apoptotic pathways, as well as many other biological functions, which are closely related with cellular met?abolic network. A disruption of mitochondrial genes can therefore result in mitochondrial dysfunction and human diseases, thus they have been widely used in molecular biology, development biology, genetics, forensic identification and clinical diag?nosis. Consequently, sequencing mitochondrial genome has shown great significance in mitochondrial structure and function research. In this review, research progress in mitochondrial genome sequencing method is summarized, mainly focusing on Sanger sequencing, long-PCR and next-generation sequencing. Also rolling circle amplification and indirect sequencing of mtDNA are reviewed. The ambiguities caused by numts in indirect sequencing are mentioned and resolved.
Molecular Genetics of Mitochondrial Respiratory / ATP-Related Genes in Relation to Cytoplasmic Male-Sterility of Higher Plants

Abstract:With the sequencing of the entire mitochondrial genome for some species, including Arabidopsis thaliana, Brassica napus, Beta vulgaris, Marchantia polymorpha, Oryza sativa, and Zea mays it is promising to explore the molecular genetics of mitochondrial respiratoryrelated genes in relation to some special traits with an emphasis on cytoplasmic male-sterility unique to plant mitochondria. Mitochondrial genomes encode only partial genetic information required for their biogenesis and function, however the vast majority is nuclear-derived, which is encoded by the nucleus and imported into mitochondria through the transported proteins. Consequently, most mitochondrial genetic and biochemical features displayed in plant mitochondria arise from the context of nuclear-mitochondrial co-evolution. Cytoplasmic male sterility (CMS), one useful trait for heterosis in agricultural production, is considered to be the result of the interactions between the mitochondrion and the nucleus in which the former exhibits the role of a tuning fork in nuclear gene expression that induces abnormal reproductive development. Likewise, expression of some mitochondrial genes is also regulated by nuclear genes in which the expression of some CMS-associated genes is influenced by nuclear restorer lines. In this review, we attempt to address the molecular genetics of mitochondrial respiratory/ATP-related genes concomitant with the occurrence of CMS. Furthermore, how the mitochondrion and nucleus interact on a molecular level to influence gene expression and function are also discussed in detail. _____________________________________________________________________________________________________________
Genetic Landscape of Human Mitochondrial Genome Using Whole-Genome Sequencing.

Abstract:Increasing evidences suggest that mitochondrial dysfunction is implicated in diseases and aging, and whole-genome sequencing (WGS) is the most unbiased method in analyzing the mitochondrial genome (mtDNA). However, the genetic landscape of mtDNA in the Chinese population has not been fully examined. Here, we described the genetic landscape of mtDNA using WGS data from Chinese individuals (n = 3241). We identified 3892 mtDNA variants, of which 3349 (86%) were rare variants. Interestingly, we observed a trend toward extreme heterogeneity of mtDNA variants. Our study observed a distinct purifying selection on mtDNA, which inhibits the accumulation of harmful heteroplasmies at the individual level: (1) mitochondrial dN/dS ratios were much <1; (2) the dN/dS ratio of heteroplasmies was higher than homoplasmies; (3) heteroplasmies had more indels and predicted deleterious variants than homoplasmies. Furthermore, we found that haplogroup M (20.27%) and D (20.15%) had the highest frequencies in the Chinese population, followed by B (18.51%) and F (16.45%). The number of variants per individual differed across haplogroup groups, with a higher number of homoplasmies for the M lineage. Meanwhile, mtDNA copy number was negatively correlated with age but positively correlated with the female sex. Finally, we developed an mtDNA variation database of Chinese populations called MTCards (http://genemed.tech/mtcards/) to facilitate the query of mtDNA variants in this study. In summary, these findings contribute to different aspects of understanding mtDNA, providing a better understanding of the genetic basis of mitochondrial-related diseases.

Abstract:Donkeys (Equus asinus) play a pivotal role as essential livestock in arid and semi-arid regions, serving various purposes such as transportation, agriculture, and milk production. Despite their significance, donkey breeding has often been overlooked in comparison to other livestock species, resulting in limited genetic improvement programs. Preserving donkey genetic resources within each country necessitates the establishment of breed conservation programs, focusing on managing genetic diversity among populations. In recent years, significant strides have been made in sequencing and analyzing complete mitochondrial DNA (mtDNA) molecules in donkeys. Notably, numerous studies have honed in on the mitochondrial D-loop region, renowned for its remarkable variability and higher substitution rate within the mtDNA genome, rendering it an effective genetic marker for assessing genetic diversity in donkeys. Furthermore, genetic markers at the RNA/DNA level have emerged as indispensable tools for enhancing production and reproduction traits in donkeys. Traditional animal breeding approaches based solely on phenotypic traits, such as milk yields, weight, and height, are influenced by both genetic and environmental factors. To overcome these challenges, genetic markers, such as polymorphisms, InDel, or entire gene sequences associated with desirable traits in animals, have achieved widespread usage in animal breeding practices. These markers have proven increasingly valuable for facilitating the selection of productive and reproductive traits in donkeys. This comprehensive review examines the cutting-edge research on mitochondrial DNA as a tool for assessing donkey biodiversity. Additionally, it highlights the role of genetic markers at the DNA/RNA level, enabling the informed selection of optimal production and reproductive traits in donkeys, thereby driving advancements in donkey genetic conservation and breeding programs.

The relationship between mitochondrial DNA haplotype and the reproductive capacity of domestic pigs (Sus scrofa domesticus)

Abstract:BackgroundThe maternally inherited mitochondrial genome encodes key proteins of the electron transfer chain, which produces the vast majority of cellular ATP. Mitochondrial DNA (mtDNA) present in the mature oocyte acts as a template for all mtDNA that is replicated during development to meet the specific energy requirements of each tissue. Individuals that share a maternal lineage cluster into groupings known as mtDNA haplotypes. MtDNA haplotypes confer advantages and disadvantages to an organism and this affects its phenotype. In livestock, certain mtDNA haplotypes are associated with improved milk and meat quality, whilst, other species, mtDNA haplotypes have shown increased longevity, growth and susceptibility to diseases. In this work, we have set out to determine whether mtDNA haplotypes influence reproductive capacity. This has been undertaken using a pig model.ResultsTo determine the genetic diversity of domestic pigs in Australia, we have sequenced the D-loop region of 368 pigs, and identified five mtDNA haplotypes (A to E). To assess reproductive capacity, we compared oocyte maturation, fertilization and development to blastocyst, and found that there were significant differences for maturation and fertilization amongst the haplotypes. We then determined that haplotypes C, D and E produced significantly larger litters. When we assessed the conversion of developmentally competent oocytes and their subsequent developmental stages to offspring, we found that haplotypes A and B had the lowest reproductive efficiencies. Amongst the mtDNA haplotypes, the number of mtDNA variants harbored at >25 % correlated with oocyte quality. MtDNA copy number for developmentally competent oocytes positively correlated with the level of the 16383delC variant. This variant is located in the conserved sequence box II, which is a regulatory region for mtDNA transcription and replication.ConclusionsWe have identified five mtDNA haplotypes in Australian domestic pigs indicating that genetic diversity is restricted. We have also shown that there are differences in reproductive capacity amongst the mtDNA haplotypes. We conclude that mtDNA haplotypes affect pig reproductive capacity and can be used as a marker to complement current selection methods to identify productive pigs.

Abstract:The mitochondrial DNA (mtDNA) typing is useful for the species determination of degraded samples and the nucleotide diversity of target fragments across species is crucial for the discrimination. In this study, the short and highly polymorphic regions flanked by two conserved termini were sought by the sequence alignment of mtDNA across species and two target regions located at 12S rRNA gene were characterized. Two universal primer sets were developed that appear to be effective for a wide variety of mammalian species, even for domestic birds. The two target regions could be efficiently amplified using their universal primer sets on degraded samples and provide sufficient information for species determination. Therefore, the two short and highly variable target regions might provide a high discriminative capacity and should be suitable for the species determination of degraded samples.

Abstract:Mitochondrial DNA (mtDNA) encodes vital proteins and RNAs for the normal functioning of the mitochondria. Mutations in mtDNA leading to mitochondrial dysfunction are relevant to a large spectrum of diseases, including fertility disorders. Since mtDNA undergoes rather complex processes during gametogenesis and fertilization, clarification of the changes and functions of mtDNA and its essential impact on gamete quality and fertility during this process is of great significance. Thanks to the emergence and rapid development of gene editing technology, breakthroughs have been made in mitochondrial genome editing (MGE), offering great potential for the treatment of mtDNA-related diseases. In this review, we summarize the features of mitochondria and their unique genome, emphasizing their inheritance patterns; illustrate the role of mtDNA in gametogenesis and fertilization; and discuss potential therapies based on MGE as well as the outlook in this field.

Abstract:More than 1000 complete or near-complete mitochondrial DNA (mtDNA) sequences have been deposited in GenBank for eight common domestic animals (cattle, dog, goat, horse, pig, sheep, yak and chicken) and their close wild ancestors or relatives, as well. Nevertheless, few efforts have been performed to evaluate the sequence data quality. Herein, we conducted a phylogenetic survey of these complete or near-complete mtDNA sequences based on mtDNA haplogroup trees for the eight animals. We show that errors due to artificial recombination, surplus of mutations and phantom mutations do exist in 14.5% (194/1342) of mtDNA sequences and all of them should be treated with wide caution. We propose some caveats for future mtDNA studies of domestic animals.

Abstract:Mitochondria are essential double-membraned cytoplasmic organelles to support aerobic respiration and produce cellular energy by oxidative phosphorylation (OXPHOS). Mitochondrial functions are controlled by mitochondrial (mtDNA) and nuclear genomes (nDNA). Mutations of mtDNA result in mitochondrial dysfunction and multisystem diseases through compromising OXPHOS function directly by a point mutation or a large-scale mtDNA rearrangement. One or more of OXPHOS complexes are impaired and dysfunctional to affect tissues with high energy demands. mtDNA is more susceptible to oxidative damage and has more mutations than nDNA. Unlike diploid nDNA, mtDNA is a multi-copy genome transmitted and maternally inherited through oocyte. The multi-copy nature of mtDNA easily causes the heteroplasmy as a unique aspect of mtDNA, making mitochondrial diseases more complex and heterogeneous. mtDNA-associated mitochondrial dysfunction plays the important role in the development of multisystemic primary mitochondrial disease, neurodegeneration, and cancer. The present article overviews the occurrence of mtDNA mutation, interactions with other factors, and molecular mechanisms of mtDNA-associated diseases.

Abstract:Genetic progress for quantitative traits in livestock has been made by selection on phenotype or on Estimated Breeding Value derived from phenotype, have been very successful till date but, limitations like routinely recording of phenotypes which is a costly affair, sacrifice of animal for meat quality traits, recording in a particular sex for sex limited traits etc constraints the amount of genetic progress that can be made through conventional selection and breeding method. Molecular genetic techniques on the other hand are almost free from above mentioned limitations if applied with care. Molecular techniques like detection of DNA-level polymorphism by restriction fragment length polymorphism (RFLP), AFLP, SNP and a number of molecular markers are in frequent use to improve animal performance from one generation to next, both knock-out and/or over-expression of a gene have provided us a better understanding of a given gene and its relevance with respect to overall animal physiology, RNA interference (RNA I ) has been extensively leveraged to silent undesired disease specific genes in domestic animals and avian species, Mitochondrial DNA markers are particularly useful for studying evolutionary relationships among various taxa, DNA bar- coding based on mitochondrial genes has emerged as a powerful strategy for species identification. The origin and refinement of genetic markers clearly led to the development of innovative strategies against conventional breeding methods, which are slowly becoming obsolete.

Abstract:The human mitochondrial genome (mtDNA) was sequenced in 1981 long before advances that made sequencing of the entire human genome possible, the first draft of which was released about 20 years later. Although mtDNA makes up only a small percentage of the total cellular DNA, it has assumed outsized importance because of its implication in human diseases, as well as its role in priming the innate immune response and in inflammation. Human mtDNA codes for only 37 genes that express a handful of polypeptides, all essential subunits of the oxidative phosphorylation complexes, and the rRNAs and tRNAs necessary for their synthesis on dedicated mitochondrial ribosomes. MtDNA relies on the expression of hundreds of nucleus-encoded genes for its maintenance, replication, repair, transcription, and translation. Consequently, the expression of the nuclear and mitochondrial genomes requires exquisite coordination. Hundreds of mutations in mtDNA and the nuclear genes necessary for its expression have now been identified in a strikingly diverse array of human disease phenotypes. The reviews gathered in this special issue address recent developments in our understanding of the molecular genetics of mtDNA expression, mitochondrial disease pathogenesis, the role of mtDNA in innate immunity, and the emerging tools for mtDNA editing.
