Abstract:The fixed dynamic range of traditional biosensors limits their utility in several real applications. For example, viral load monitoring requires the dynamic range spans several orders of magnitude; whereas, monitoring of drugs requires extremely narrow dynamic range. To overcome this limitation, here, we devised tunable biosensing interface using allosteric DNA tetrahedral bioprobes to tune the dynamic range of DNA biosensors. Our strategy takes the advantage of the readily and flexible structure design and predictable geometric reconfiguration of DNA nanotechnology. We reconfigured the DNA tetrahedral bioprobes by inserting the effector sequence into the DNA tetrahedron, through which, the binding affinity of DNA tetrahedral bioprobes can be tuned. As a result, the detection limit of DNA biosensors can be programmably regulated. The dynamic range of DNA biosensors can be tuned (narrowed or extended) for up to 100-fold. Using the regulation of binding affinity, we realized the capture and release of biomolecules by tuning the binding behavior of DNA tetrahedral bioprobes.

Abstract:Recognition of the fundamental importance of allosteric regulation in biology dates back to not long after its discovery in the 1960s. Our ability to rationally engineer this potentially useful property into normally non-allosteric catalysts, however, remains limited. In response we report a DNA nanotechnology-enabled approach for introducing allostery into catalytic nucleic acids. Specifically, we have grafted one or two copies of a peroxidase-like DNAzyme, hemin-bound G-quadruplex (hemin-G), onto a DNA tetrahedral nanostructure in such a manner as to cause them to interact, modulating their catalytic activity. We achieve allosteric regulation of these catalysts by incorporating dynamically responsive oligonucleotides that respond to specific "effector" molecules (complementary oligonucleotides or small molecules), altering the spacing between the catalytic sites and thus regulating their activity. This designable approach thus enables subtle allosteric modulation in DNAzymes that is potentially of use for nanomedicine and nanomachines.

Abstract:Structure-based molecular regulations have been widely adopted to modulate protein networks in cells and recently developed to control allosteric DNA operations in vitro. However, current examples of programmable allosteric signal transmission through integrated DNA networks are stringently constrained by specific design requirements. Developing a new, more general, and programmable scheme for establishing allosteric DNA networks remains challenging. Here, we developed a general strategy for programmable allosteric DNA regulations that can be finely tuned by varying the dimensions, positions, and number of conformational signals. By programming the allosteric signals, we realized fan-out/fan-in DNA gates and multiple-layer DNA cascading networks, as well as expanding the approach to long-range allosteric signal transmission through tunable DNA origami nanomachines ~100 nm in size. This strategy will enable programmable and complex allosteric DNA networks and nanodevices for nanoengineering, chemical, and biomedical applications displaying sense-compute-actuate molecular functionalities.

Abstract:Allostery is comprehensively studied for natural macromolecules, such as proteins and nucleic acids. Here, we present controllable allostery of synthetic DNA nanostructure-enzyme systems. Rational designs of the synthetic allosteric systems are based on an in-depth understanding of allosteric sites with several types of strand placements, whose varying stacking strengths determine the local conformation and ultimately lead to a gradient level of allosteric transition. When enzymes in a molecular cloning toolbox such as DNA polymerase, exonuclease and ligase are applied to treat the allosteric sites, the resulting local conformational changes propagate through the entire structure for a global allosteric transition.

Abstract:Abstract DNA nanostructures are among the most fascinating self-assembled nanostructures in diverse areas of science and technology, because of their nanoscale precision in biomolecule and nanoparticle organization. The implementation of dynamic and spatial regulation in structural morphology and hierarchical assembly upon specific external stimuli will greatly expand their applications in biocomputation, clinical diagnosis, and cancer therapy. Recently, noncanonical nucleic acids, particularly DNA triplexes, i-motifs, and G-quadruplexes, have become powerful tools for biosensing and mechanical switching. Developments in incorporating stimuli-responsive noncanonical nucleic acids into DNA nanostructures provide a promising approach to regulating the spatial organization and hierarchical assembly of DNA nanostructures. In this review, we briefly introduce recent progress in constructing DNA nanostructures with dynamic regulation of the structural transformation and programmable assembly pathways at the nanometer scale by noncanonical nucleic acids and discuss their potential applications and challenges.

Abstract:The physicochemical nature of DNA allows the assembly of highly predictable structures via several fabrication strategies, which have been applied to make breakthroughs in various fields. Moreover, DNA nanostructures are regarded as materials with excellent editability and biocompatibility for biomedical applications. The ongoing maintenance and release of new DNA structure design tools ease the work and make large and arbitrary DNA structures feasible for different applications. However, the nature of DNA nanostructures endows them with several stimulus-responsive mechanisms capable of responding to biomolecules, such as nucleic acids and proteins, as well as biophysical environmental parameters, such as temperature and pH. Via these mechanisms, stimulus-responsive dynamic DNA nanostructures have been applied in several biomedical settings, including basic research, active drug delivery, biosensor development, and tissue engineering. These applications have shown the versatility of dynamic DNA nanostructures, with unignorable merits that exceed those of their traditional counterparts, such as polymers and metal particles. However, there are stability, yield, exogenous DNA, and ethical considerations regarding their clinical translation. In this review, we first introduce the recent efforts and discoveries in DNA nanotechnology, highlighting the uses of dynamic DNA nanostructures in biomedical applications. Then, several dynamic DNA nanostructures are presented, and their typical biomedical applications, including their use as DNA aptamers, ion concentration/pH-sensitive DNA molecules, DNA nanostructures capable of strand displacement reactions, and protein-based dynamic DNA nanostructures, are discussed. Finally, the challenges regarding the biomedical applications of dynamic DNA nanostructures are discussed.

Abstract:In the past four decades, a variety of self-assembly design frameworks have led to the construction of versatile DNA nanostructures with increasing complexity and controllability. The controllable dynamics of DNA nanostructures has garnered much interest and emerged as a powerful tool for conducting sophisticated tasks at the molecular level. In this minireview, we summarized the controllable reconfigurations of complex DNA nanostructures induced by nucleic acid strands, environmental stimuli and enzymatic treatments. We also envisioned that with the optimization of response time, sensitivity and specificity, dynamic DNA nanostructures have great promise in applications ranging from nanorobotics to life sciences.

Abstract:Recently, due to the dual roles of DNA and enzyme, DNAzyme has been widely used in the field of DNA circuit, which has a wide range of applications in bio-engineered system, information processing and biocomputing. In fact, the activity of DNAzymes was regulated by subunits assembly, pH control and metal ions triggers. However, those regulations required to change the sequences of whole DNAzyme, as separating parts and inserting extra DNA sequence. Inspired by the allosteric regulation of proteins in nature, a new allosteric strategy is proposed to regulate the activity of DNAzyme without DNA sequences changes. In this strategy, DNA strand displacement was used to regulate the DNAzyme structure, through which the activity of DNAzyme was well controlled. The strategy was applied to E6-type DNAzymes, and the operations of DNA logic circuit (YES, OR, AND, cascading and feedback) were established and simulated with the dynamic analyses. The allosteric regulation has potential to construct more complicated molecular systems, which can be applied to bio-sensing and detection.

Abstract:A novel strategy of a versatile effectors‐responsive allosteric nucleic acid enzyme is proposed. The satisfying performance of the present versatile allosteric strategy guarantees the successful implementation of the innovative allosterically coregulatory nanodevices, a series of basic logic gates, and logic circuits. The rational design principle provides a versatile tool for developing new stimuli‐responsive DNA materials in biosensing. Allostery is a naturally occurring mechanism in which effector binding induces the modulation and fine control of a related biomolecule function. Deoxyribozyme (DNAzyme) with catalytic activity and substrate recognition ability is ideal to be regulated by allosteric strategies. However, the current regulations frequently confront various obstacles, such as severe activity decay, signal leakage, and limited effectors. In this work, a rational regulation strategy for developing versatile effectors‐responsive allosteric nucleic acid enzyme (ANAzyme) by introducing an allosteric domain in response to diverse effectors is established. The enzyme‐like activity of this re‐engineered ANAzyme can be modulated in a more predictable and fine way compared with the previous DNAzyme regulation strategies. Based on the allosteric strategy, the construction of allosterically coregulatory nanodevices and a series of basic logic gates and logic circuits are achieved, demonstrating that the proposed ANAzyme‐regulated strategy showed great potential in molecular computing. Given these facts, the rational design of ANAzyme with the allosteric domain presented here can expand the available toolbox to develop a variety of stimuli‐responsive allosteric DNA materials, including molecular machines, computing systems, biosensing platforms, and gene‐silencing tools.

Abstract:Inspired by allosteric regulation of natural molecules, we present a rational design scheme to build synthetic nucleic acid allosteric nanodevices. The clearly specified conformational states of switches obtained from systematic screening and analyses make the ON-OFF transition clear-cut and quantification ready. Under the rational design scheme, we have developed a series of DNA switches with triplex-forming oligos as allosteric modulators and implemented designated allosteric transitions, allosteric coregulation, and reaction pathway control. In conjunction with toehold-mediated strand displacement, our design scheme has also been applied to synthetic nucleic acid computing including a set of logic operations and complex algorithm.

Abstract:DNA-based nanostructures allow for complex self-assembly with nanometer precision through the specificity of Watson-Crick base pairing, but network behavior-directed control of the kinetic process is less studied. Here we show how the DNA reaction network (DRN), which has emerged as a reliable and programmable way to implement artificial network dynamics, can be built as the control center of programmable nanostructures, allowing spatiotemporal control over the dynamic behavior of DNA nanotubes. We chose a common network motif in biological control systems, the feed-forward loop, as the model network and demonstrated that dynamic behaviors, such as self-tuning control and multilayer hierarchical assembly, could be programmed by constructing an inhibition network and an excitation network, separately, in buffer solution and inside protocells.
Dynamic Transformation of DNA Nanostructures inside Living Cells

Abstract:DNA nanostructures, that show sequence programmable responsiveness to intracellular signals, have been explored as potential candidates of artificial dynamic functional structures in living cells. Recently, we developed a series of intracellular signals responding DNA nanostructures in living cells to perform a special mission. In this review, the developed DNA nanostructures and their dynamic transformation properties are summarized and discussed. The DNA nanostructures are generally categorized into DNA-inorganic nanomaterials and DNA-organic nanomaterials depending on the composition. At the end of this review, the challenges and prospects on instructing dynamic DNA nanostructures in living cells are discussed. We believe that this review will contribute to the further development of stimuli-responsive nanomaterials, which is of great potential in biomedical applications.

Abstract:DNA nanotechnology relies on the structural and functional information encoded in nucleic acids. Specifically, the sequence-guided reconfiguration of nucleic acids by auxiliary triggers provides a means to develop DNA switches, machines and stimuli-responsive materials. The present Review addresses recent advances in the construction and applications of dynamic reconfigurable DNA nanostructures, networks and materials. Dynamic transformations proceeding within engineered origami frames or between origami tiles, and the triggered dynamic reconfiguration of scaled supramolecular origami structures are addressed. The use of origami frameworks to assemble dynamic chiroplasmonic optical devices and to operate switchable chemical processes are discussed. Also, the dynamic operation of DNA networks is addressed, and the design of "smart" stimuli-responsive all-DNA materials and their applications are introduced. Future perspectives and applications of dynamic reconfigurable DNA nanostructures are presented.

Abstract:Often in nature, a macromolecule undergoes conformational changes upon binding of a ligand in order to modify its affinity for another ligand at a distant binding site. This phenomenon, called "allostery", is a fundamental mechanism for dynamic regulation of macromolecular properties. Although allostery is well-documented in proteins, it is less recognized for DNA-protein interactions, in which DNA has been often considered a mere template providing recognition sequences for proteins. Here we investigate the allosteric interactions through DNA both in single molecule experiments in vitro and in live cells. In the in vitro experiments, we demonstrate that when two proteins specifically bind to DNA within tens of base pairs, the binding affinity of one protein is altered by the other. We prove that this is not due to protein-protein interactions but to allostery through DNA. As the distance between the two proteins is varied, this allosteric coupling oscillates between positive and negative cooperativity with a periodicity of ∼10 base pairs, the helical pitch of the B-form DNA. The allostery through DNA is explained in terms of the free energy associated with the overall conformation of the ternary complex. We also demonstrate that such allostery affects gene expression in live E. coli cells, suggesting its physiological relevance.

Abstract:<p>The revolutionary idea that DNA can play a non-biological role in a material world has indeed become today's reality. Although much attentions have recently been paid to "structural DNA nanotechnology" centered on DNA origami, due to the need for DNA computation, hybridization and modification that are usually not easily accessed, reproduced, or manipulated, preparation of nanostructures using DNA origami may have yet set a threshold for researcher to advance their fields with functional nanomaterials. It is suggested that, consisting of a few nucleotides (base pairs), or readily obtained by a simple procedure, non-origami DNA itself has sufficiently rich chemical functionality, and afford sequence-programmed growth of hybrid nano-architectures made of DNA and interactive materials with base-resolution control, and that the potential of non-origami DNA in building functional nanostructures has been underestimated. We have investigated an impressive number of fundamental and application-orientated studies in the late few years, and been preparing the review of the state of research in various subdisciplines of functional nanostructures based on non-origami DNA, which involve fundamental interactions of DNA-inorganic species, DNA nanofabrication, electronic nanodevices, functional metal nanoparticles and chiral nanostructures as well. Applications for these nanostructures have been covered in fields ranging from plasmonic biosensing and electrical nanodevices to optical bioimaging and photocatalysis. In this review, we will start with the fundamentals in DNA-based nanofabrication, including structure, characteristics and handling of DNA. Then, the capability of morphological control by simple DNA molecules, the resultant nanostructures and novel properties will be discussed and compared. Particularly, we emphasized the potential of single DNA molecules in templating the growth of nanostructures with different compositions, such as electrical polymer/metal nanowires, plasmonic nanostructures, fluorescent quantum dots and chiral silica nanostructures. Furthermore, the advanced applications of the non-origami DNA-based functional nanostructures in a range of fields will be figured out, including nanoelectronics, therapeutics and photocatalysis. Finally, conclusions will be drawn, and perspectives will be given. This review should be important for the development of DNA nanotechnology and DNA-based nanomaterials in the next decade, and creation of new nanomaterials based on simple DNA molecules, and their expanded applications as well.</p>

Dynamic Chemistry of DNA-Based Nanoassemblies in Living Cells

Abstract:ConspectusIn recent years, the controlled assembly/disassembly of exogenous chemical components inside cells has become an emerging approach to regulating cell functions. However, the construction of dynamic material chemistry systems in living cells always remains highly challenging due to the complicated intracellular microenvironment. Nucleic acid is a category of biological components that can achieve efficient molecular assembly via specific base-pairing and perform biological functions in the intracellular microenvironment. Deoxyribonucleic acid (DNA) molecules exhibit the superior performance of intracellular assembly, including sequence programmability, molecule recognition ability, and nanostructure predictability, as well as the unique biological functions that traditional synthetic polymers do not carry, showing great superiority in the construction of dynamic material chemistry systems. Moreover, the technologies of DNA synthesis are relatively mature, and the conjugation of DNA with functional small molecules can be achieved through established chemical synthesis methods, facilitating the construction of DNA-based dynamic materials with more functions. In addition, a few specific DNA molecules have been proven to show responsiveness toward different stimuli, functioning as dynamic modules.In this Account, we summarize our recent work in dynamic chemistry of DNA-based nanoassemblies in living cells from the perspective of stimulus types including enzyme, H+, glutathione (GSH), adenosine triphosphate (ATP), and light. Upon the specific stimuli, DNA-based nanoassemblies undergo precise assembly in living cells, executing disassembly or aggregation, which consequently affects the functions and behaviors of living cells. In the first part, we describe the interactions between DNA-based nanoassemblies and intracellular enzymes, namely the enzymatic cleavage of intracellular enzymes on the DNA or RNA sequences. In the second part, we summarize the effects of H+ in lysosomes on DNA-based nanoassemblies, including the formation of a tetraplex i-motif structure and the decomposition of acid-degradable polymeric coating. In the third part, we discuss the mechanism of GSH responsiveness of DNA-based nanoassemblies, including the breaking of disulfide bonds and reduction-responsive nanoparticles. In the fourth part, we describe the ATP-mediated conformational transition for the specific release of functional RNA sequences. In the fifth part, we demonstrate the light-mediated spatiotemporally dynamic chemistry of DNA-based nanoassemblies. In summary, based on the achievements of our group in the study of dynamic chemistry of DNA-based nanoassemblies, the assembly, disassembly, and reassembly in living cells are well-controlled, the regulation of cellular functions are explored, and the new strategies for cancer therapeutics are demonstrated. We envision that our work on the dynamic chemistry of DNA-based nanoassembly is a new paradigm for constructing dynamic material chemistry systems inside living cells, and will facilitate the development of precision medicine.

Abstract:DNA origami nanotechnology has provided predictable static nanoarchitectures and dynamic nanodevices with rationally designed geometries, precise spatial addressability, and marked biocompatibility. Multiple functional elements, such as peptides, aptamers, nanoparticles, fluorescence probes, and proteins, etc. can be easily integrated into DNA origami templates with nanoscale precision, leading to a variety of promising applications. Triggered by chemical/physical stimuli, dynamic DNA origami nanodevices can switch between defined conformations or translocate autonomously, providing powerful tools for intelligent biosensing and drug delivery. In this minireview, we summarize the recent progress of dynamic DNA origami nanodevices with desired reconfigurability and feasibility to perform multiple biological tasks. We introduce varieties of DNA nanodevices that can be controlled by different molecular triggers and external stimuli. Subsequently, we highlight the recent advances in employing DNA nanodevices as biosensors and drug delivery vehicles. At last, future possibilities and perspectives are also discussed.

Abstract:Exploring molecular interaction mechanisms is vital for a better understanding of life activities. In recent years, with the development of DNA nanotechnology, researchers have been using DNA nanostructures to study molecular interactions. Numerous progresses have been made on molecular interaction mechanisms using DNA nanostructures. With high programmability and addressability of DNA nanostructures, the system to be observed could be located on DNA nanostructures through different strategies such as DNA hybridization and covalent interactions. The spatial arrangement, molecule type, and the number of target molecules can be precisely controlled. Thus, DNA nanostructures offer an excellent template for observing molecular interactions. With the designability and high rigidity, DNA nanostructures could be utilized as frames with certain mechanical properties. By spatially organizing anchored molecules, nanoscale microenvironment could also be regulated on the platform of DNA nanostructures. In addition, DNA nanotechnology could be combined with various single-molecule techniques such as fluorescent imaging, atomic force microscopy, allowing single-molecule study with DNA nanostructures. In this review, we provide an overview of the construction of observing platforms with DNA nanostructures and the applications of DNA nanostructures in the study of molecular interactions. Finally, we summarize and prospect the development of DNA nanotechnology in this field.
