Abstract:Although the incidence and mortality of lung cancer have decreased significantly in the past decade, it is still one of the leading causes of death, which greatly impairs people's life and health. Proteomics is an emerging technology that involves the application of techniques for identifying and quantifying the overall proteins in cells, tissues and organisms, and can be combined with genomics, transcriptomics to form a multi-omics research model. By comparing the content of proteins between normal and tumor tissues, proteomics can be applied to different clinical aspects like diagnosis, treatment, and prognosis, especially the exploration of disease biomarkers and therapeutic targets. The applications of proteomics have promoted the research on lung cancer. To figure out potential applications of proteomics associated with lung cancer, we summarized the role of proteomics in studies about tumorigenesis, diagnosis, prognosis, treatment and resistance of lung cancer in this review, which will provide guidance for more rational application of proteomics and potential therapeutic strategies of lung cancer.

Abstract:Intervention to the evolution and metastasis of oral squamous cell carcinoma (OSCC) from oral leukoplakia (OLK) out of normal mucosa is currently far from ultimate. New technologies and insights are reckoned on for etiology and clinical protocol of OSCC and mucosa lesions. SELDI-TOF-MS technology, Support vector machine, Discriminate Analysis, and CM10 protein chip were applied to study the sera proteomes of 32 healthy volunteers, 6 patients with oral mucosa leukoplakia, 28 OSCC patients, and 8 patients with metastatic OSCC. Ratios of protein mass to its charge (m/z) showed in valve peak value were delivered and discriminated out of the huge amount of protein data as group markers for identifications. Protein peak values 4181 and 4651 were high in volunteers serum while low in patients with OLK, the sensitivity of which was 100.00% (32/32), specificity was 83.33%(5/6), accuracy was 97.37%(37/38). And m/z 4162, 6886 of 87.82, 92.86 and 66.67%; 4289, 5661, 6195, 4352, 5072 of 97.22, 100.00 and 87.5% were discriminates between OLK and local OSCC, between local OSCC and regionally metastatic OSCC, respectively. Conclusively, researches are encouraged to launch a proteomics assistance and guidance in modern molecular diagnostic approaches for understanding and controlling the mucosa lesions especially in conquering the malignant progress. In recent years, studies on bepatocellular carcinoma are focusing on the mechanisms and intervention of metastasis and recurrence as well as searching for biological markers for early diagnosis and treatment. Abstract:Proteomics is a technology to study all the proteins encoded by gene.It has become a useful tool for analyzing the expression changes of proteins,and has been widely used in research of gastrointestinal tumors in recent years.Through kinds of techniques such as two-dimensional gel electrophoresis,some differentially expressed proteins correlated with patients prognosis were found,which may served as the possible biomarkers of gastroin testinal tumors in future.It helped to find some certain proteins related to tumor cell nutritional intake,cell metabolism,cell adhesion,cell migration and cytoskeleton remodeling which may play the important roles in development of gastrointestinal tumor.It also helped to explain the drug resistance mechacism of chemotherapy and molecular targeted theraphy for gastrointestinal tumors.Proteomics technology plays an increasingly important role in the basic research and clinical services for gastrointestinal tumors.

Abstract:Comprehensive profiling of genome and transcriptome has identified myriads of alternations at the level of gene and gene expression, which drive malignant development and progression in context of oncology. As a result, qualitative or quantitative changes of protein expression pattern will inevitably ensue during multi-stage of carcinogenesis. In this sense, the proteome is a functional translation of the genome and is the actual manipulator of cellular behavior. Therefore, proteomic profiling of cellular protein constituents should generate the most relevant marker of the functional state of a cell. On the other hand, lack of correlation between mRNA and protein expression have been documented for a variety of genes. Unlike the genome which is static in certain sense, the proteome of a cell is dynamic and changes over time in terms of protein pattern, protein interactions and modifications triggered by external or internal signals[Kolch et al., 2004; Kolch et al., 2005]. Only dynamic information flow through protein circuitry reflects the course of a disease and allows us to track the pathogenetic mechanisms as well as treatment response[Kolch et al., 2005]. Furthermore, examining DNA sequences and measuring mRNA expression do not specify splicing, post-translational modifications, cleavages, protein subcellular localization and complex formations[Banks et al., 2000; Chambers et al., 2000]. There exists a huge information gulf between RNA transcription and protein expression. Proteome represents a much richer source for the functional description of diseases and the biomarker discovery implicated in cancer. Moreover, most of diagnostic assays currently applied in clinical practice are protein-based immunological methods, which are well adapted to standardization and clinical implementation. Proteomic profiling during disease formation and evolution not only provides an integrated understanding of pathogenesis in context of genome and proteome but also holds greater promise to identify the biomarkers of diagnosis and therapeutic targets for diseases such as cancer.

Abstract:One of the main causes for esophageal squamous cell carcinoma(ESCC) with high mortality in northern China is the lagged diagnosis until the advanced stage of the disease,where clinical options are limited and therapeutic outcome is poor.Therefore,the urgent need to identify biomarkers with high sensitivity and specificity is extremely valuable for ESCC early diagnosis,individualized therapeutic management and prognosis.Proteomics allows the characterization of the gene products dynamically over time in different locations,which reflects the physical basis of biological complexities.Under pathological conditions,proteomic analyses may precisely indicate the functional status of affected tissue or organs,where the generated data could be a rich source for the identification of biomarker,thus to provide a time window for monitoring and screening of certain disease,including cancer.In this review,we discuss the studies of proteomic finger-printing in ESCC,as well as the resulted potential biomarkers for their clinical relevance.

Abstract:With the development of sequencing technology, the cost of whole-genome sequencing was significantly declined.Meanwhile, with the application of combined whole-genome sequencing with epigenetic analysis on methylation and histone acetylation, the comprehensive and systematic analysis of numerous samples became a reality and we are able to re-understand the genesis and development of cancer. New ideas are emerging in comparative genomics research methods, from comparison of genomes among different individuals to horizontal self-comparison of different tissues and vertical self-comparison of genomes recently.Individualized diagnosis and treatment of cancer has shown a bright future.

Abstract:Abstract Esophageal squamous cell carcinoma (ESCC) is malignant while the carcinogenesis is still unclear. Here, we perform a comprehensive multi-omics analysis of 786 trace-tumor-samples from 154 ESCC patients, covering 9 histopathological stages and 3 phases. Proteogenomics elucidates cancer-driving waves in ESCC progression, and reveals the molecular characterization of alcohol drinking habit associated signatures. We discover chromosome 3q gain functions in the transmit from nontumor to intraepithelial neoplasia phases, and find TP53 mutation enhances DNA replication in intraepithelial neoplasia phase. The mutations of AKAP9 and MCAF1 upregulate glycolysis and Wnt signaling, respectively, in advanced-stage ESCC phase. Six major tracks related to different clinical features during ESCC progression are identified, which is validated by an independent cohort with another 256 samples. Hyperphosphorylated phosphoglycerate kinase 1 (PGK1, S203) is considered as a drug target in ESCC progression. This study provides insight into the understanding of ESCC molecular mechanism and the development of therapeutic targets.

Abstract:As of 2020 the human genome and proteome are both at >90% completion based on high stringency analyses. This has been largely achieved by major technological advances over the last 20 years and has enlarged our understanding of human health and disease, including cancer, and is supporting the current trend towards personalized/precision medicine. This is due to improved screening, novel therapeutic approaches and an increased understanding of underlying cancer biology. However, cancer is a complex, heterogeneous disease modulated by genetic, molecular, cellular, tissue, population, environmental and socioeconomic factors, which evolve with time. In spite of recent advances in treatment that have resulted in improved patient outcomes, prognosis is still poor for many patients with certain cancers (e.g., mesothelioma, pancreatic and brain cancer) with a high death rate associated with late diagnosis. In this review we overview key hallmarks of cancer (e.g., autophagy, the role of redox signaling), current unmet clinical needs, the requirement for sensitive and specific biomarkers for early detection, surveillance, prognosis and drug monitoring, the role of the microbiome and the goals of personalized/precision medicine, discussing how emerging omics technologies can further inform on these areas. Exemplars from recent onco-proteogenomic-related publications will be given. Finally, we will address future perspectives, not only from the standpoint of perceived advances in treatment, but also from the hurdles that have to be overcome.

Abstract:Lung cancer is the most frequently seen malignancy in the world in terms of incidence.For lack of effective diagnostic method in the early stage,it is notorious for poor prognosis and high mortality.Direct measurement of abnormally expressed or modified proteins in the tumor tissue and/or the patient's blood may be an effective approach to the discovery of new biomarkers,as well as a new way for the early diagnosis of lung cancer.This article reviews some clinical proteomic technologies and their successful applications to lung cancer proteomics.

Abstract:BACKGROUND: Mass spectrometry-based proteomics and glycomics reveal post-translational modifications providing significant biological insights beyond the scope of genomic sequencing.AIM: To characterize the N-linked glycoproteomic profile in esophageal squamous cell carcinoma (ESCC) <i>via</i> two complementary approaches.METHODS: Using tandem multilectin affinity chromatography for enrichment of N-linked glycoproteins, we performed N-linked glycoproteomic profiling in ESCC tissues by two-dimensional gel electrophoresis (2-DE)-based and isobaric tags for relative and absolute quantification (iTRAQ) labeling-based mass spectrometry quantitation in parallel, followed by validation of candidate glycoprotein biomarkers by Western blot.RESULTS: 2-DE-based and iTRAQ labeling-based quantitation identified 24 and 402 differentially expressed N-linked glycoproteins, respectively, with 15 in common, demonstrating the outperformance of iTRAQ labeling-based quantitation over 2-DE and complementarity of these two approaches. Proteomaps showed the distinct compositions of functional categories between proteins and glycoproteins with differential expression associated with ESCC. Western blot analysis validated the up-regulation of total procathepsin D and high-mannose procathepsin D, and the down-regulation of total haptoglobin, high-mannose clusterin, and GlcNAc/sialic acid-containing fraction of 14-3-3ζ in ESCC tissues. The serum levels of glycosylated fractions of clusterin, proline-arginine-rich end leucine-rich repeat protein, and haptoglobin in patients with ESCC were remarkably higher than those in healthy controls.CONCLUSION: Our study provides insights into the aberrant N-linked glycoproteome associated with ESCC, which will be a valuable resource for future investigations.
