Abstract:Identifying drug-disease associations is helpful for not only predicting new drug indications and recognizing lead compounds, but also preventing, diagnosing, treating diseases. Traditional experimental methods are time consuming, laborious and expensive. Therefore, it is urgent to develop computational method for predicting potential drug-disease associations on a large scale. Herein, a novel method was proposed to identify drug-disease associations based on the deep learning technique. Molecular structure and clinical symptom information were used to characterize drugs and diseases. Then, a novel two-dimensional matrix was constructed and mapped to a gray-scale image for representing drug-disease association. Finally, deep convolution neural network was introduced to build model for identifying potential drug-disease associations. The performance of current method was evaluated based on the training set and test set, and accuracies of 89.90 and 86.51% were obtained. Prediction ability for recognizing new drug indications, lead compounds and true drug-disease associations was also investigated and verified by performing various experiments. Additionally, 3,620,516 potential drug-disease associations were identified and some of them were further validated through docking modeling. It is anticipated that the proposed method may be a powerful large scale virtual screening tool for drug research and development. Deep Collaborative Filtering for Prediction of Disease Genes

Abstract:Accurate prioritization of potential disease genes is a fundamental challenge in biomedical research. Various algorithms have been developed to solve such problems. Inductive Matrix Completion (IMC) is one of the most reliable models for its well-established framework and its superior performance in predicting gene-disease associations. However, the IMC method does not hierarchically extract deep features, which might limit the quality of recovery. In this case, the architecture of deep learning, which obtains high-level representations and handles noises and outliers presented in large-scale biological datasets, is introduced into the side information of genes in our Deep Collaborative Filtering (DCF) model. Further, for lack of negative examples, we also exploit Positive-Unlabeled (PU) learning formulation to low-rank matrix completion. Our approach achieves substantially improved performance over other state-of-the-art methods on diseases from the Online Mendelian Inheritance in Man (OMIM) database. Our approach is 10 percent more efficient than standard IMC in detecting a true association, and significantly outperforms other alternatives in terms of the precision-recall metric at the top-k predictions. Moreover, we also validate the disease with no previously known gene associations and newly reported OMIM associations. The experimental results show that DCF is still satisfactory for ranking novel disease phenotypes as well as mining unexplored relationships. Abstract:Increasing studies have revealed the critical roles of human microbiome in a wide variety of disorders. Identification of disease-associated microbes might improve our knowledge and understanding of disease pathogenesis and treatment. Computational prediction of microbe-disease associations would provide helpful guidance for further biomedical screening, which has received lots of research interest in bioinformatics. In this study, a deep learning-based computational approach entitled SGJMDA is presented for predicting microbe-disease associations. Specifically, SGJMDA first fuses multiple similarities of microbes and diseases using a nonlinear strategy, and extracts feature information from homogeneous networks composed of the fused similarities via a graph convolution network. Second, a heterogeneous microbe-disease network is built to further capture the structural information of microbes and diseases by employing multi-neighborhood graph convolution network and jumping knowledge network. Finally, potential microbe-disease associations are inferred through computing the linear correlation coefficients of their embeddings. Results from cross-validation experiments show that SGJMDA outperforms 6 state-of-the-art computational methods. Furthermore, we carry out case studies on three important diseases using SGJMDA, in which 19, 20, and 11 predictions out of their top 20 results are successfully checked by the latest databases, respectively. The excellent performance of SGJMDA suggests that it could be a valuable and promising tool for inferring disease-associated microbes.

Abstract:Disease genes identification is the key to the issue of human genetic diseases cure. This paper describes a new method of human genetic disease gene prediction, which is based on the relations between clinical manifestations and protein-protein interaction network. A new prediction model which is based on associated probability and Pearson correlation coefficient is also described. This mathematical model reflects the regularity of associations between similarities of phenotypes and interactions of proteins. It can discribe the real biological systems better than traditional models, and gives a stronger predictive ability.

Abstract:MicroRNAs (miRNAs) are an important class of non-coding RNAs that play an essential role in the occurrence and development of various diseases. Identifying the potential miRNA-disease associations (MDAs) can be beneficial in understanding disease pathogenesis. Traditional laboratory experiments are expensive and time-consuming. Computational models have enabled systematic large-scale prediction of potential MDAs, greatly improving the research efficiency. With recent advances in deep learning, it has become an attractive and powerful technique for uncovering novel MDAs. Consequently, numerous MDA prediction methods based on deep learning have emerged. In this review, we first summarize publicly available databases related to miRNAs and diseases for MDA prediction. Next, we outline commonly used miRNA and disease similarity calculation and integration methods. Then, we comprehensively review the 48 existing deep learning-based MDA computation methods, categorizing them into classical deep learning and graph neural network-based techniques. Subsequently, we investigate the evaluation methods and metrics that are frequently used to assess MDA prediction performance. Finally, we discuss the performance trends of different computational methods, point out some problems in current research, and propose 9 potential future research directions. Abstract:Many studies have suggested that lncRNAs are involved in distinct and diverse biological processes. The mutation of lncRNAs plays a major role in a wide range of diseases. A comprehensive information of lncRNA-disease associations would improve our understanding of the underlying molecular mechanism that can explain the development of disease. However, the discovery of the relationship between lncRNA and disease in biological experiment is costly and time-consuming. Although many computational algorithms have been proposed in the last decade, there still exists much room to improve because of diverse computational limitations. In this paper, we proposed a deep-learning framework, NNLDA, to predict potential lncRNA-disease associations. We compared it with other two widely-used algorithms on a network with 205,959 interactions between 19,166 lncRNAs and 529 diseases. Results show that NNLDA outperforms other existing algorithm in the prediction of lncRNA-disease association. Additionally, NNLDA can be easily applied to large-scale datasets using the technique of mini-batch stochastic gradient descent. To our best knowledge, NNLDA is the first algorithm that uses deep neural networks to predict lncRNA-disease association. Abstract:miRNAs are important regulators for many crucial biological processes. Many recent studies have shown that miRNAs are closely related to various human diseases and can be potential biomarkers or therapeutic targets for some diseases, such as cancers. Therefore, accurately predicting miRNA–disease associations is of great importance for understanding and curing diseases. However, how to efficiently utilize the characteristics of miRNAs and diseases and the information on known miRNA–disease associations for prediction is still not fully explored. In this study, we propose a novel computational method for predicting miRNA–disease associations. The proposed method combines the graph convolutional network and the hypergraph convolutional network. The graph convolutional network is utilized to extract the information from miRNA-similarity data as well as disease-similarity data. Based on the representations of miRNAs and diseases learned by the graph convolutional network, we further use the hypergraph convolutional network to capture the complex high-order interactions in the known miRNA–disease associations. We conduct comprehensive experiments with different datasets and predictive tasks. The results show that the proposed method consistently outperforms several other state-of-the-art methods. We also discuss the influence of hyper-parameters and model structures on the performance of our method. Some case studies also demonstrate that the predictive results of the method can be verified by independent experiments.

Abstract:Abstract Identifying disease–gene associations is a fundamental and critical biomedical task towards understanding molecular mechanisms, the diagnosis and treatment of diseases. It is time-consuming and expensive to experimentally verify causal links between diseases and genes. Recently, deep learning methods have achieved tremendous success in identifying candidate genes for genetic diseases. The gene prediction problem can be modeled as a link prediction problem based on the features of nodes and edges of the gene–disease graph. However, most existing researches either build homogeneous networks based on one single data source or heterogeneous networks based on multi-source data, and artificially define meta-paths, so as to learn the network representation of diseases and genes. The former cannot make use of abundant multi-source heterogeneous information, while the latter needs domain knowledge and experience when defining meta-paths, and the accuracy of the model largely depends on the definition of meta-paths. To address the aforementioned challenges above bottlenecks, we propose an end-to-end disease–gene association prediction model with parallel graph transformer network (DGP-PGTN), which deeply integrates the heterogeneous information of diseases, genes, ontologies and phenotypes. DGP-PGTN can automatically and comprehensively capture the multiple latent interactions between diseases and genes, discover the causal relationship between them and is fully interpretable at the same time. We conduct comprehensive experiments and show that DGP-PGTN outperforms the state-of-the-art methods significantly on the task of disease–gene association prediction. Furthermore, DGP-PGTN can automatically learn the implicit relationship between diseases and genes without manually defining meta paths.

Abstract:Abstract Previous studies indicated that miRNA plays an important role in human biological processes especially in the field of diseases. However, constrained by biotechnology, only a small part of the miRNA-disease associations has been verified by biological experiment. This impel that more and more researchers pay attention to develop efficient and high-precision computational methods for predicting the potential miRNA-disease associations. Based on the assumption that molecules are related to each other in human physiological processes, we developed a novel structural deep network embedding model (SDNE-MDA) for predicting miRNA-disease association using molecular associations network. Specifically, the SDNE-MDA model first integrating miRNA attribute information by Chao Game Representation (CGR) algorithm and disease attribute information by disease semantic similarity. Secondly, we extract feature by structural deep network embedding from the heterogeneous molecular associations network. Then, a comprehensive feature descriptor is constructed by combining attribute information and behavior information. Finally, Convolutional Neural Network (CNN) is adopted to train and classify these feature descriptors. In the five-fold cross validation experiment, SDNE-MDA achieved AUC of 0.9447 with the prediction accuracy of 87.38% on the HMDD v3.0 dataset. To further verify the performance of SDNE-MDA, we contrasted it with different feature extraction models and classifier models. Moreover, the case studies with three important human diseases, including Breast Neoplasms, Kidney Neoplasms, Lymphoma were implemented by the proposed model. As a result, 47, 46 and 46 out of top-50 predicted disease-related miRNAs have been confirmed by independent databases. These results anticipate that SDNE-MDA would be a reliable computational tool for predicting potential miRNA-disease associations.

Abstract:Disease gene prediction is a challenging task that has a variety of applications such as early diagnosis and drug development. The existing machine learning methods suffer from the imbalanced sample issue because the number of known disease genes (positive samples) is much less than that of unknown genes which are typically considered to be negative samples. In addition, most methods have not utilized clinical data from patients with a specific disease to predict disease genes. In this study, we propose a disease gene prediction algorithm (called dgSeq) by combining protein-protein interaction (PPI) network, clinical RNA-Seq data, and Online Mendelian Inheritance in Man (OMIN) data. Our dgSeq constructs differential networks based on rewiring information calculated from clinical RNA-Seq data. To select balanced sets of non-disease genes (negative samples), a disease-gene network is also constructed from OMIM data. After features are extracted from the PPI networks and differential networks, the logistic regression classifiers are trained. Our dgSeq obtains AUC values of 0.88, 0.83, and 0.80 for identifying breast cancer genes, thyroid cancer genes, and Alzheimer's disease genes, respectively, which indicates its superiority to other three competing methods. Both gene set enrichment analysis and predicted results demonstrate that dgSeq can effectively predict new disease genes.

Abstract:Background: The identification of disease-related genes is of great significance for the diagnosis and treatment of human disease. Most studies have focused on developing efficient and accurate computational methods to predict disease-causing genes. Due to the sparsity and complexity of biomedical data, it is still a challenge to develop an effective multi-feature fusion model to identify disease genes. Results: This paper proposes an approach to predict the pathogenic gene based on multi-head attention fusion (MHAGP). Firstly, the heterogeneous biological information networks of disease genes are constructed by integrating multiple biomedical knowledge databases. Secondly, two graph representation learning algorithms are used to capture the feature vectors of gene-disease pairs from the network, and the features are fused by introducing multi-head attention. Finally, multi-layer perceptron model is used to predict the gene-disease association. Conclusions: The MHAGP model outperforms all of other methods in comparative experiments. Case studies also show that MHAGP is able to predict genes potentially associated with diseases. In the future, more biological entity association data, such as gene-drug, disease phenotype-gene ontology and so on, can be added to expand the information in heterogeneous biological networks and achieve more accurate predictions. In addition, MHAGP with strong expansibility can be used for potential tasks such as gene-drug association and drug-disease association prediction.
LDAGSO: Predicting IncRNA-Disease Associations from Graph Sequences and Disease Ontology Via Deep Learning Techniques

Abstract:Recent studies have confirmed the significant effects of long non-coding RNAs (1ncRNAs) in understanding the mechanism of diseases. Because of the relatively small number of validated associations between 1ncRNAs and diseases, and previous computational methods have limited performance without capturing important features of sequences and ontology information, we developed LDAGSO, a novel deep learning framework to predict 1ncRNA and disease associations from 1ncRNA sequences and disease ontology. For 1ncRNA sequences, we converted them into graph structure based on k-mer technique and de Bruijn graph, and captured high-level features of the graph using graph convolutional networks. For diseases, we extracted ontology term paths from the disease ontology tree, and treated them as sentences to obtain their feature representation using Bidirectional Encoder Representations from Transformers (BERT) technique. Finally, these two kinds of features were fed into a fully connected layer to perform the task of association prediction between 1ncRNAs and diseases. According to the results, our approach provides state-of-the-art results when evaluated by leave-one-out cross-validation.
Learning Association Characteristics by Dynamic Hypergraph and Gated Convolution Enhanced Pairwise Attributes for Prediction of Disease-Related lncRNAs

Abstract:As the long non-coding RNAs (lncRNAs) play important roles during the incurrence and development of various human diseases, identifying disease-related lncRNAs can contribute to clarifying the pathogenesis of diseases. Most of the recent lncRNA-disease association prediction methods utilized the multi-source data about the lncRNAs and diseases. A single lncRNA may participate in multiple disease processes, and multiple lncRNAs usually are involved in the same disease process synergistically. However, the previous methods did not completely exploit the biological characteristics to construct the informative prediction models. We construct a prediction model based on adaptive hypergraph and gated convolution for lncRNA-disease association prediction (AGLDA), to embed and encode the biological characteristics about lncRNA-disease associations, the topological features from the entire heterogeneous graph perspective, and the gated enhanced pairwise features. First, the strategy for constructing hyperedges is designed to reflect the biological characteristic that multiple lncRNAs are involved in multiple disease processes. Furthermore, each hyperedge has its own biological perspective, and multiple hyperedges are beneficial for revealing the diverse relationships among multiple lncRNAs and diseases. Second, we encode the biological features of each lncRNA (disease) node using a strategy based on dynamic hypergraph convolutional networks. The strategy may adaptively learn the features of the hyperedges and formulate the dynamically evolved hypergraph topological structure. Third, a group convolutional network is established to integrate the entire heterogeneous topological structure and multiple types of node attributes within an lncRNA-disease-miRNA graph. Finally, a gated convolutional strategy is proposed to enhance the informative features of the lncRNA-disease node pairs. The comparison experiments indicate that AGLDA outperforms seven advanced prediction methods. The ablation studies confirm the effectiveness of major innovations, and the case studies validate AGLDA's ability in application for discovering potential disease-related lncRNA candidates.
A Deep Ensemble Model to Predict Mirna-Disease Association.

Abstract:Cumulative evidence from biological experiments has confirmed that microRNAs (miRNAs) are related to many types of human diseases through different biological processes. It is anticipated that precise miRNA-disease association prediction could not only help infer potential disease-related miRNA but also boost human diagnosis and disease prevention. Considering the limitations of previous computational models, a more effective computational model needs to be implemented to predict miRNA-disease associations. In this work, we first constructed a human miRNA-miRNA similarity network utilizing miRNA-miRNA functional similarity data and heterogeneous miRNA Gaussian interaction profile kernel similarities based on the assumption that similar miRNAs with similar functions tend to be associated with similar diseases, and vice versa. Then, we constructed disease-disease similarity using disease semantic information and heterogeneous disease-related interaction data. We proposed a deep ensemble model called DeepMDA that extracts high-level features from similarity information using stacked autoencoders and then predicts miRNA-disease associations by adopting a 3-layer neural network. In addition to five-fold cross-validation, we also proposed another cross-validation method to evaluate the performance of the model. The results show that the proposed model is superior to previous methods with high robustness.
Identifying Disease Related Genes by Network Representation and Convolutional Neural Network.

Abstract:The identification of disease related genes plays essential roles in bioinformatics. To achieve this, many powerful machine learning methods have been proposed from various computational aspects, such as biological network analysis, classification, regression, deep learning, etc. Among them, deep learning based methods have gained big success in identifying disease related genes in terms of higher accuracy and efficiency. However, these methods rarely handle the following two issues very well, which are (1) the multifunctions of many genes; and (2) the scale-free property of biological networks. To overcome these, we propose a novel network representation method to transfer individual vertices together with their surrounding topological structures into image-like datasets. It takes each node-induced sub-network as a represented candidate, and adds its environmental characteristics to generate a low-dimensional space as its representation. This image-like datasets can be applied directly in a Convolutional Neural Network-based method for identifying cancer-related genes. The numerical experiments show that the proposed method can achieve the AUC value at 0.9256 in a single network and at 0.9452 in multiple networks, which outperforms many existing methods.

Abstract:It has been proved that long noncoding RNA (lncRNA) plays critical roles in many human diseases. Therefore, inferring associations between lncRNAs and diseases can contribute to disease diagnosis, prognosis and treatment. To overcome the limitation of traditional experimental methods such as expensive and time-consuming, several computational methods have been proposed to predict lncRNA-disease associations by fusing different biological data. However, the prediction performance of lncRNA-disease associations identification needs to be improved. In this study, we propose a computational model (named LDICDL) to identify lncRNA-disease associations based on collaborative deep learning. It uses an automatic encoder to denoise multiple lncRNA feature information and multiple disease feature information, respectively. Then, the matrix decomposition algorithm is employed to predict the potential lncRNA-disease associations. In addition, to overcome the limitation of matrix decomposition, the hybrid model is developed to predict associations between new lncRNA (or disease) and diseases (or lncRNA). The ten-fold cross validation and de novo test are applied to evaluate the performance of method. The experimental results show LDICDL outperforms than other state-of-the-art methods in prediction performance.

Abstract:Identification of disease-associated miRNAs (disease miRNAs) are critical for understanding etiology and pathogenesis. However, these methods establish only shallow prediction models that fail to capture complex relationships among miRNA similarities, disease similarities, and miRNA-disease associations. We propose a prediction method on the basis of network representation learning and convolutional neural networks to predict disease miRNAs, called CNNMDA. CNNMDA deeply integrates the similarity information of miRNAs and diseases, miRNA-disease associations, and representations of miRNAs and diseases in low-dimensional feature space. The new framework based on deep learning was built to learn the original and global representation of a miRNA-disease pair. First, diverse biological premises about miRNAs and diseases were combined to construct the embedding layer in the left part of the framework, from a biological perspective. Second, the various connection edges in the miRNA-disease network, such as similarity and association connections, were dependent on each other. Therefore, it was necessary to learn the low-dimensional representations of the miRNA and disease nodes based on the entire network. The right part of the framework learnt the low-dimensional representation of each miRNA and disease node based on non-negative matrix factorization, and these representations were used to establish the corresponding embedding layer. Finally, the left and right embedding layers went through convolutional modules to deeply learn the complex and non-linear relationships among the similarities and associations between miRNAs and diseases. Experimental results based on cross validation indicated that CNNMDA yields superior performance compared to several state-of-the-art methods. Furthermore, case studies on lung, breast, and pancreatic neoplasms demonstrated the powerful ability of CNNMDA to discover potential disease miRNAs.
An Efficient Approach Based on Multi-Sources Information to Predict Circrna-Disease Associations Using Deep Convolutional Neural Network

Abstract:Motivation: Emerging evidence indicates that circular RNA (circRNA) plays a crucial role in human disease. Using circRNA as biomarker gives rise to a new perspective regarding our diagnosing of diseases and understanding of disease pathogenesis. However, detection of circRNA-disease associations by biological experiments alone is often blind, limited to small scale, high cost and time consuming. Therefore, there is an urgent need for reliable computational methods to rapidly infer the potential circRNA-disease associations on a large scale and to provide the most promising candidates for biological experiments. Results: In this article, we propose an efficient computational method based on multi-source information combined with deep convolutional neural network (CNN) to predict circRNA-disease associations. The method first fuses multi-source information including disease semantic similarity, disease Gaussian interaction profile kernel similarity and circRNA Gaussian interaction profile kernel similarity, and then extracts its hidden deep feature through the CNN and finally sends them to the extreme learning machine classifier for prediction. The 5-fold cross-validation results show that the proposed method achieves 87.21% prediction accuracy with 88.50% sensitivity at the area under the curve of 86.67% on the CIRCR2Disease dataset. In comparison with the state-of-the-art SVM classifier and other feature extraction methods on the same dataset, the proposed model achieves the best results. In addition, we also obtained experimental support for prediction results by searching published literature. As a result, 7 of the top 15 circRNA-disease pairs with the highest scores were confirmed by literature. These results demonstrate that the proposed model is a suitable method for predicting circRNA-disease associations and can provide reliable candidates for biological experiments.
A Deep Belief Networks Based Prediction Method for Identification of Disease-Associated Non-coding SNPs in Human Genome.

Abstract:Single nucleotide polymorphisms (SNPs), as one kind of the most common genetic variations, are responsible for individual differences. Furthermore, SNPs are found to be closely associated with many major kinds of diseases that could affect human health, such as hypertension, diabetes, cancer and mental illness. To accurately distinguish functionally related variants from the mass background genetic variations is a significant challenge facing biology and computer scientists and the challenge becomes more severe when dealing with variants in non-coding human genome. In this study, we present a deep belief networks (DBNs) based prediction method to identify candidate disease-associated non-coding SNPs in human genome. For feature extraction, we propose a digital coding based method to convent the nucleotide sequences of SNPs into numerical vectors directly as the input of DBNs. Then the DBNs with 10 layers are used to build the prediction model. 10-fold cross-validation result shows that the proposed method can achieve accuracy with the sensitivity of 73.48% and specificity of 74.31%. Since there is no any artificial feature needed, our approach can get rid of the dependence on huge amounts of genome annotation data which used by other traditional methods.
