Abstract:ZIF-8, as one of the most representative zeolite imidazolate frameworks, is rarely used for the enrichment of phosphopeptides due to its dissolution in acid solution. By introducing branched-chain polyethyleneimine (PEI), we have overcome the acid-intolerance shortcoming of ZIF-8 and applied it for phosphopeptides enrichment. A material with magnetic carbon nanotube (mCNT) as substrate, polydopamine (PDA) as hydrophilic interlayer and PEI-ZIF-8 as functional groups (denoted as mCNT@PDA@PEI-ZIF-8) was prepared through a facile method. The obtained material exhibited excellent performance on phosphopeptides enrichment, including high sensitivity (0.5 fmol), outstanding selectivity (molar ratio of beta-casein: BSA=1 : 2000), reusability of at least 6 times and so on. The enrichment performance on complicated biological samples was also remarkable, 20 phosphopeptides were successfully detected from human saliva and 4 phosphopeptides from human serum, exhibiting its great potential and bright prospects in phosphopeptides enrichment.

Abstract:Zwitterionic hydrophilic interaction chromatography (ZIC-HILIC) materials have been increasingly attractive in glycopeptide enrichment. However, the traditional ZIC-HILIC materials are modified with monolayer zwitterionic molecules on the surface, therefore, the hydrophilicity, detection sensitivity and loading capacity are limited. In this work, we synthesized novel silica nanoparticles with uniform poly(2( methacryloyloxy) ethyl) dimethyl-(3-sul-fopropyl) ammonium hydroxide (PMSA) brushes grafted onto the surface via reversible addition-fragmentation chain transfer (RAFT) polymerization (denoted as SiO2-RAFT@ PMSA). The resulting SiO2-RAFT@ PMSA nanoparticles demonstrated low detection limit (10 fmol) and high recovery yield (over 88%) for glycopeptide enrichment from tryptic digest of human IgG. The SiO2-RAFT@ PMSA nanoparticles were further applied for the analysis of mouse liver glycoproteome, a total number of 303 unique N-glycosylation sites corresponding to 185 glycoproteins was reliably profiled in three replicate nano-LC-MS/MS runs. Significantly, more glycopeptides were identified than those of nanoparticles, monolayer MSA molecules modified SiO2@single-MSA and nonuniform multilayer PMSA brushes coated SiO2@PMSA, as well as commercial ZIC@HILIC beads and Click Maltose beads. The excellent performance of SiO2-RAFT@PMSA nanoparticles results from the non-fouling property, a large quantity of functional molecules and suitable link arms provided by uniform PMSA brushes, as well as efficient interaction between glycopeptides and uniform PMSA brushes. It is concluded that the synthesized SiO2-RAFT@PMSA nanoparticles exhibit great potential in glycoproteome analysis. Moreover, this strategy to modify nanopaticles with uniform polymer brushes via RAFT polymerization can also be explored to design other types of materials for bioseparation application. Abstract:Architectural design is important to achieve appropriate chemical and biological properties of nanostructures. Yolk-shell magnetic microspheres consisting of Fe3O4 cores and porous and hollow YPO4 affinity shells have been designed and constructed. The yolk-shell magnetic microspheres have a saturation magnetization (Ms) value of 48.3 emu g-1 with a negligible coercivity and remanence at 300 K and a BET specific surface area of 12.5 m2 g-1 with an average pore size of 10.1 nm for the mesoporous YPO4 shell. The novel multifunctional yolk-shell nanostructures can realize the selective capture, convenient magnetic separation and rapid identification of target phosphopeptides by taking advantage of the Fe3O4 magnetic cores and the selective YPO4 affinity shells. Sensitivity and selectivity of the affinity yolk-shell nanostructures were evaluated by digests of standard proteins and complex biosamples. 2678 unique phosphopeptides were captured and identified from the digest of mouse brain proteins. Therefore, this work will be highly beneficial for future applications in the isolation and purification of biomolecules, in particular, low-abundance phosphopeptide biomarkers.

Abstract:Developing an effective strategy for endogenous phosphopeptides enrichment and separation is necessary in phosphopeptidomics analysis due to the serious inference caused by chaotic biological environment. In this work, a size-exclusive magnetic binary metal mesoporous nanocomposites were synthesized to capture phosphorylated peptides for mass spectrometry analysis. The novel Fe3O4@TiO2–ZrO2@mSiO2 nanocomposites possessed the merits of ordered mesoporous channels, superparamagnetism and the integration of dual affinity of Zr–O and Ti–O. Compared with single-metal centered nanocomposites (Fe3O4@TiO2@mSiO2 and Fe3O4@ZrO2@mSiO2), Fe3O4@TiO2–ZrO2@mSiO2 showing much enhanced enrichment performance towards mono- and multi-phospho-peptides with better sensitivity. With all the advances, the Fe3O4@TiO2–ZrO2@mSiO2 was also successfully applied to capture endogenous phosphorylated peptides from human saliva. And consequently, a total of 30 phosphopeptides containing 2 multi- and 28 mono-phosphopeptides were identified efficiently. These results show that the novel materials have the great potential in peptidome analysis.

Abstract:Highly selective enrichment of low abundance phosphopeptides from intricate biological samples before mass spectrometry detection is a vital prerequisite for in-depth phosphoproteomics. Herein, a magnetic material mMOF-FBP-Ti4+ is fabricated by grafting UiO-66-NH2 metal–organic framework (Zr-MOF) onto the surface of Fe3O4, and subsequently immobilizing Ti(IV) on the mMOF with fructose 1,6-bisphosphate as chelating ligands. The obtained mMOF-FBP-Ti4+ showed large specific surface area (202.4 m2 g−1) and superparamagnetism (47.5 emu/g). The intrinsic Zr − O clusters of mMOF and the immobilized Ti(IV) ions on the surface of mMOF could interact with phosphopeptides as metal oxide affinity chromatography (MOAC) and immobilized metal affinity chromatography (IMAC), respectively. The introduction of fructose 1,6-bisphosphate also improved the hydrophilicity of the material, which enhanced the hydrophilic chromatography interaction (HILIC) between mMOF-FBP-Ti4+ and phosphopeptides. The above strong affinities provided low limit of detection (0.2 fmol μL−1), high selectivity (α-/β-casein/BSA tryptic digests with a mass ratio of 1:1:500), great reusability (three times circles) and good postenrichment recovery (90.2 %) towards phosphopeptides. Furthermore, the mMOF-FBP-Ti4+ was successfully applied to capture phosphopeptides from non-fat milk tryptic digest and human saliva, indicating its great potential for highly efficient enrichment of low-abundance phosphopeptides in complex biological samples.

Abstract:Highly selective extraction of phosphopeptides is necessary before mass spectrometry (MS) analysis. Herein, zirconium phthalocyanine-modified magnetic nanoparticles were prepared through a simple method. The Fe-O groups on Fe3O4 and the zirconium ions on phthalocyanine had a strong affinity for phosphopeptides based on immobilized metal ion affinity chromatography (IMAC). The enrichment platform exhibited low detection limit (0.01 fmol), high selectivity (α-/β-casein/bovine serum albumin, 1/1/5000), good reusability (10 circles), and recovery (91.1 ± 1.1%) toward phosphopeptides. Nonfat milk, human serum, saliva, and A549 cell lysate were employed as actual samples to assess the applicability of the enrichment protocol. Metallo-phthalocyanine will be a competitive compound for designing highly efficient adsorbents and offers a new approach to phosphopeptide analysis.

Abstract:In this study, we describe a method for highly specific enrichment of phosphopeptides with multifunctional chitosan-glycidyl methacrylate (GMA)-iminodiacetic acid (IDA)-Fe (III) nanospheres for direct analysis by matrix-assisted laser desorption-ionization mass spectrometry (MALDI-MS). This is the first time that chitosan has been used to create nanospheres support material for selective enrichment of phosphopeptides by modification with GMA, derivatization with IDA, and loading with Fe (III) ions. Chitosan-GMA-IDA-Fe (III) nanospheres with a diameter of 20 to 100 nm have multifunctional chemical moieties which confer unique properties, good dispersibility in highly acidic binding buffers, as well as good biocompatibility and chemical stability which improves their specific interaction with phosphopeptides using various types of acid binding buffers. The process of enrichment is very simple, quick, efficient, and specific. Its high specificity and efficiency for purification of phosphopeptides is reflected in the very low and substoichiometric amounts of phosphopeptides which can be detected, in quantities as low as 1:3,000 M ratios. Compared with other state-of the-art technologies such as the use of conventional Fe(3+)-IMAC and TiO(2), these chitosan nanosphere techniques show superior specificity and sensitivity. Moreover, the resultant chitosan-GMA-IDA-Fe(3+) nanosphere-absorbed phosphopeptides can be either directly analyzed by MALDI-TOF MS analysis or eluted and further analyzed by nano-LC-MS/MS.

Abstract:Highly specific enrichment of glycopeptides or phosphopeptides from complex biological samples is crucial and necessary before mass spectrometry analysis. In this work, a hydrophilic dual-functional magnetic metal-organic framework was prepared via a facile strategy for both glycopeptides and phosphopeptides enrichment. Self-assemble polymerization of dopamine on magnetic graphene was performed in basic solution at room temperature, which offered good hydrophilicity and compatibility, Zr4+ was easily adhered to the polydopamine, and MOF reaction with amino ligand was easily to perform (magG@PDA@UiO-66-NH2). The large surface area and good hydrophilicity make it an ideal material for proteomics research. It was applied for glycopeptide enrichment based on hydrophilic interaction, while immobilized metal ion affinity chromatography for phosphopeptides enrichment, both exhibiting excellent specificity (1:1000 for phosphopeptides, 1:200 for glycopeptides) and sensitivity (1 fmol for phosphopeptides, 10 fmol for glycopeptides). It also shows good performance in human serum and defatted milk analysis.

Abstract:Selective detection of phosphopeptides from complex biological samples is a challenging and highly relevant task in many proteomics applications. In this study, a novel phosphopeptide enrichment approach based on the strong interaction of Fe(3)O(4)@Al(2)O(3) magnetic core-shell microspheres with phosphopeptides has been developed. With a well-defined core-shell structure, the Fe(3)O(4)@Al(2)O(3) magnetic core-shell microspheres not only have a shell of aluminum oxide, giving them a high-trapping capacity for the phosphopeptides, but also have magnetic property that enables easy isolation by positioning an external magnetic field. The prepared Fe(3)O(4)@Al(2)O(3) magnetic core-shell microspheres have been successfully applied to the enrichment of phosphopeptides from the tryptic digest of standard phosphoproteins beta-casein and ovalbumin. The excellent selectivity of this approach was demonstrated by analyzing phosphopeptides in the digest mixture of beta-casein and bovine serum albumin with molar ratio of 1:50 as well as tryptic digest product of casein and five protein mixtures. The results also proved a stronger selective ability of Fe(3)O(4)@Al(2)O(3) magnetic core-shell microspheres over Fe(3+)-immobilized magnetic silica microspheres, commercial Fe(3+)-IMAC (immobilized metal affinity chromatography) resin, and TiO(2) beads. Finally, the Al(2)O(3) coated Fe(3)O(4) microspheres were successfully utilized for enrichment of phosphopeptides from digestion products of rat liver extract. These results show that Fe(3)O(4)@Al(2)O(3) magnetic core-shell microspheres are very good materials for rapid and selective separation and enrichment of phosphopeptides.

Abstract:Enrichment of phosphopeptides based on various affinity probes prior to mass spectrometry detection is usually required due to the low abundance and low ionization efficiency of phosphopeptides. In this work, a 3-dimentional homochiral metal-organic frameworks (MOFs) was modified with magnetic nanoparticles using a facile method and then utilized for phosphopeptides capture with high efficiency and specificity. Based on magnetic solid phase extraction, a rapid and efficient method was developed and the whole enrichment procedure could be easily finished within 10min. Efficient and highly selective capture of phosphopeptides from tryptic digests and human serum was achieved. This affinity probe showed satisfactory reproducibility of the particle synthesis and could be recycled for at least seven times. With all the advantages mentioned above, this strategy is of great potential for routine application in phosphoproteomes.

Abstract:In this work, magnetic nanoporous carbon (NPC) materials were synthesized by choosing a MOF as a sacrificial template and a carbon precursor. The obtained Co-ZIF-67 materials showed strong magnetic response, high surface area, a uniform size of mesopores and high carbon content. The Co-ZIF-67 materials were successfully applied to glycomics analysis by enriching N-linked glycans in bio-samples with high selectivity and efficiency.

Abstract:Highly efficient extraction and enrichment of the N-linked glycopeptides from complex biological samples before mass spectrometry analysis remains important but challenging, due to the low abundance and suppression by proteins and salts. Herein, a facile route to an ultra-hydrophilic metal-organic frameworks (MOFs)-functionalized magnetic nanoparticle (Fe3O4@PDA@Zr-SO3H) was proposed. The as-prepared MOFs was endowed with excellent and unique properties, such as excellent hydrophilicity, ultrahigh surface area, and strong magnetic responsiveness. By virtue of these properties and based on hydrophilic interaction, Fe3O4@PDA@Zr-SO3H exhibited outstanding sensitivity and selectivity, remarkable recyclability and stability towards N-linked glycopeptide enrichment. In deep, a total of 177 N-linked glycopeptides, assigned to 85 different glycoproteins, were identified from the healthy human serum after treated with the Fe3O4@PDA@Zr-SO3H. These results confirmed that our strategy offered a promising platform for preparing hydrophilic metal-organic framework-functionalized magnetic nanoparticles for glycosylation analysis by mass spectrometry analysis. Abstract:Zeolitic imidazolate frameworks (ZIFs) are composed of tetrahedral transition metal ions and imidazolate type organic linkers. This kind of metal organic frameworks (MOFs) combines the unique properties of both zeolites and MOFs. Furthermore, ZIFs can be assembled under mild biocompatible conditions. These advantages make them be primarily studied for biochemical analysis. In this work, polydopamine-modified hydrophilic magnetic ZIFs were synthesized in a simple and mild way for the efficient extraction of low-abundance peptides. Thanks to the low-coordinated Zn2+ ions, the Fe3O4@PDA@ZIF-8 composites showed strong affinity towards low-abundance peptides, especially those with histidine residues. After enrichment, the sequence coverage of BSA and HSA tryptic digest got a significant increase. The solid phase method based on the magnetic ZIFs exhibited size-exclusion effect towards large-sized proteins, and proved to be effective even under the 200-fold dilution with BSA protein solution.

Abstract:Highly efficient detection of endogenous phosphopeptides from complex biosamples is essential in phosphopeptidomics analysis due to the severe disturbance caused by the chaotic biological environment. In this study, for highly selective capture of endogenous phosphopeptides, a magnetic binary metal-organic framework (MOF) with Zr-O and Ti-O centers (denoted as Fe3O4@PDA@Zr-Ti-MOF) was designed and synthesized by a facile postsynthetic method. Briefly, Zr-based MOF was first coated on the surface of magnetic Fe3O4 with polydopamine (PDA) as a linker, and then, the as-prepared Fe3O4@PDA@Zr-MOF was exposed to DMF solution containing TiCl4(THF)(2), resulting in the successful synthesis of Fe3O4@PDA@Zr-Ti-MOF. This newly prepared Fe3O4@PDA@Zr-Ti-MOF owned the merits of large specific surface area, unique porous structure, and superparamagnetism as well as the enhanced dual affinities of Zr-O and Ti-O centers toward both endogenous mono-phospho-peptides and multiphospho-peptides, showing highly improved performance with better selectivity and sensitivity compared to single-metal centered MOFs (Fe3O4@PDA@Zr-MOF, Fe3O4@PDA@Ti-MOF). The Fe3O4@PDA@Zr-Ti-MOF was also successfully applied to extract endogenous phosphopeptides in biological sample of human saliva. As a result, 34 mono-phosphorylated peptides and 10 multi-phosphorylated peptides were detected from merely 1 mu L of pristine human saliva, confirming its bright prospects in phosphopeptidomics analysis.

Abstract:Magnetic yolk-shell MSP@ZrO2 microspheres consisting of a movable magnetic supraparticle (MSP) core and a crystalline ZrO2 shell were synthesized via a two-step controlled "sol-gel" approach for the first time. First, a large amount of the generated hydrolyzate Zr(OH)(4) was firmly fixed onto the surface of the cross-linked polymethylacrylic acid matrix via a strong hydrogen-bonding interaction between Zr(OH)(4) and the carboxyl groups. Then a calcination process was adopted to convert the Zr(OH)(4) into a continuous ZrO2 shell and simultaneously make the ZrO2 shell crystallized. At the same time, the polymer matrix could be selectively removed to form a yolk-shell structure, which has better dispersibility and higher adsorbing efficiency of phosphopeptides than its solid counterpart. The formation mechanism of such yolk-shell microspheres could be reasonably proved by the results of TEM, TGA, VSM, XRD, and FT-IR characterization. By taking advantage of the unique properties, the yolk-shell MSP@ZrO2 exhibited high specificity and great capability in selective enrichment of phosphopeptides, and a total of 33 unique phosphopeptides mapped to 33 different phosphoproteins had been identified from 1 mL of human saliva. This result clearly demonstrated that the yolk-shell MSP@ZrO2 has great performance in purifying and identifying the low-abundant phosphopeptides from real complex biological samples. Moreover, the synthetic method can be used to produce hybrid yolk-shell MSP@ZrO2-TiO2.

Abstract:In this work, we developed phosphate functionalized magnetic Fe3O4@C microspheres to immobilize Zr4+ ions for selective extraction and concentration of phosphopeptides for mass spectrometry analysis. Firstly, we synthesized Fe3O4@C magnetic microspheres as our previous work reported. Then, the microspheres were functionalized with phosphate groups through a simple hydrolysis reaction using 3-(trihydroxysilyl)propyl methylphosphate. And the Zr4+ ions were immobilized on phosphate-functionalized magnetic microspheres by using phosphate chelator. Finally, we successfully employed Zr4+-phosphate functionalized magnetic microspheres to selectively isolate the phosphopeptides from tryptic digests of standard protein and real samples including rat brain. All the experimental results demonstrate the enrichment efficiency and selectivity of the method we reported here.
Facile Synthesis of Zirconium Phosphonate-Functionalized Magnetic Mesoporous Silica Microspheres Designed for Highly Selective Enrichment of Phosphopeptides

Abstract:In this work, we present a facile approach for the synthesis of zirconium phosphate (ZrP)-functionalized magnetic silica mesoporous microspheres for the selective enrichment of phosphopeptides. At first, magnetic mesoporous silica microspheres were prepared by directly coating mesoporous silica onto Fe3O4 magnetic microspheres, and then addition of phosphate onto the magnetic mesoporous silica microspheres was performed using 3-(trihydroxysilyl) propyl methylphosphate. The obtained phosphate-modified magnetic mesoporous microspheres were monodispersed with a mean diameter of 350 nm, and had an obvious mesoporous silica shell (similar to 65 nm). Finally, the resultant phosphate-functionalized magnetic mesoporous microspheres were incubated in ZrOCl2 solution with gentle stirring overnight for the loading of Zr4+ cations. The obtained Zr4+-functionalized materials were applied to the selective enrichment of phosphopeptides from both standard protein digestion and real samples. The enriched peptides were analyzed by MALDI-TOF MS and LC-ESI MS. Experimental results demonstrated that zirconium phosphonate-modified magnetic mesoporous silica microspheres show excellent potential for the selective enrichment of phosphopeptides.

Abstract:In this study, novel C8-functionalized magnetic polymer microspheres were prepared by coating single submicron-sized magnetite particle with silica and subsequent modification with chloro (dimethyl) octylsilane. The resulting C8-functionalized magnetic silica (C8-f-M-S) microspheres exhibit well-defined magnetite-core-silica-shell structure and possess high content of magnetite, which endow them with high dispersibility and strong magnetic response. With their magnetic property, the synthesized C8-f-M-S microspheres provide a convenient and efficient way for enrichment of low-abundance peptides from tryptic protein digest and human serum. The enriched peptides/proteins were subjected for MALDI-TOF MS analysis and the enrichment efficiency was documented. In a word, the facile synthesis and efficient enrichment process of the novel C8-f-M-S microspheres make them promising candidates for isolation of peptides even in complex biological samples such as serum, plasma, and urine.
