Abstract:We describe a method for sensitive monitoring of restriction endonuclease kinetics and activity by use of a universal molecular beacon (U-MB) coupled with real-time polymerase chain reaction (PCR). The method is used to monitor the progress of DNA cleavage in a sealed reaction tube and offers more accurate and high-throughput detection. The template has a universal tail hybridized with the U-MB and the remaining sequence is complementary to one of the restriction endonuclease digestion products. The U-MB is replaced by the extension of digested product and the fluorescence quenches. With this concept, one universal fluorescence probe can be used in different enzyme analytical systems. In the work described here, homogenous assays were performed with the restriction endonucleases AluI, EcoRI, XhoI, and SacI at smoothly controlled temperature. Cleavage efficiencies were determined, and the potential applications of this method were discussed. Furthermore, the AluI and EcoRI cleavage reactions were monitored online at varying substrate concentrations at the molecular level, and K(m), V(max), and K(cat) values were calculated. The results suggest that U-MB monitoring of restriction endonuclease assays based on real-time PCR will be very useful for high-throughput, sensitive, and precise assays for enzyme activity screening and evolutionary biotechnology analysis.

Abstract:Here, we demonstrate use of a Mg2+-dependent, site-specific DNA enzyme (DNAzyme) to cleave oligos from polyacrylamide gel beads, which is suitable for use in drop-based assays. We show that cleavage efficiency is improved by use of a tandem-repeat cleavage site. We further demonstrate that DNAzyme-released oligos function as primers in reverse transcription of cell-released mRNA.

Abstract:Dynamic DNA assembly, operated in an autonomous and reconfigurable manner by controlling the kinetics of strand displacement reactions (SDR), is an ideal approach to amplify the fluorescent signals for molecular diagnostic and imaging. Herein, we for the first time have demonstrated an enhancement of fluorescence intensity of DNA/Ag nanocluster-based beacons by the modulation of SDR. This is a new DNA/Ag NCs fluorescence light-up system through the use of the enhancer of G-rich overhang. Such a sensing system can be used to develop a DNA/Ag nanocluster-based beacon for the fluorescent detection of nucleic acid and thrombin with high selectivity and sensitivity, in which the detection sensitivity could be further enhanced through additional Exo III based amplification.

Abstract:Restriction endonucleases (ENases) and DNA methyltransferases (MTases) are important enzymes in biological processes, and detection of ENases/MTases activity is significant for biological and pharmaceutical studies. However, available nonamplification methods with a versatile design, desirable sensitivity, and signal production mode of unbiased quantification toward multiple nucleases are rare. By combining deliberately designed hairpin DNA probes with the colocalized particle counting technique, we present a nonamplification, separation-free method for multiplexed detection of ENases and MTases. In the presence of target ENases, the hairpin DNA is cleaved and the resulting DNA sequence forms a sandwich structure to tie two different-colored fluorescent microbeads together to generate a colocalization signal that can be easily detected using a standard fluorescence microscope. The multiplexed assay is realized via different color combinations. For the assay of methyltransferase, methylation by MTases prevents cleavage of the hairpin by the corresponding ENase, leading to decreased colocalization events. Three ENases can be simultaneously detected with high selectivity, minimal cross-talk, and detection limits of (4.1–6.4) × 10<sup>–4</sup> U/mL, and the corresponding MTase activity can be measured without a change of the probe design. The potential for practical application is evaluated with human serum samples and different ENase and MTase inhibitors with satisfactory results. Abstract:Molecular beacons (MBs) of DNA and RNA have aroused increasing interest because they allow a continuous readout, excellent spatial and temporal resolution to observe in real time. This kind of dual-labeled oligonucleotide probes can differentiate between bound and unbound DNA/RNA in homogenous hybridization with a high signal-to-background ratio in living cells. This review briefly summarizes the different unnatural sugar backbones of oligonucleotides combined with fluorophores that have been employed to sense DNA/RNA. With different probes, we epitomize the fundamental understanding of driving forces and these recognition processes. Moreover, we will introduce a few novel and attractive emerging applications and discuss their advantages and disadvantages. We also highlight several perspective probes in the application of cancer therapeutics.

Abstract:Nucleic acids, aside from being best known as the carrier of genetic information, are versatile biomaterials for constructing nanoscopic devices for biointerfacing, owing to their unique properties such as specific base pairing and predictable structure. For live-cell analysis of native RNA transcripts, the most widely used nucleic acid-based nanodevice has been the molecular beacon (MB), a class of stem-loop-forming probes that is activated to fluoresce upon hybridization with target RNA. Here, we overview efforts that have been made in developing MB-based bioassays for sensitive intracellular analysis, particularly at the single-molecule level. We also describe challenges that are currently limiting the wide-spread use of MBs and provide possible solutions. With continued refinement of MBs in terms of labeling specificity and detection accuracy, accompanied by new development in imaging platforms with unprecedented sensitivity, the application of MBs is envisioned to expand in various biological research fields.

Abstract:Exponential amplification reaction (EXPAR), as a simple and high sensitive method, holds great promise in nucleic acids detection. One major challenge in EXPAR is the generation of trigger DNA with a definite 3'-end, which now relies on fingerprinting technology. However, the requirement of different endonucleases for varying target sequences and two head-to-head recognition sites in double stranded DNA, as well as the confinement of trigger DNA's 3'-end to be near/within the recognition site, usually subject EXPAR to compromised universality and/or repeated matching of reaction conditions. Herein, we report a simple and universal method for high sensitive detection of nucleic acids, termed aligner-mediated cleavage-triggered exponential amplification (AMCEA). The aligner-mediated cleavage (AMC) needs only one nicking endonuclease and can make a break at any site of choice in a programmable way. Thus, the 3'-end of target DNA can be easily redefined as required, a key step for initiating the amplification reaction. This capability endows the proposed AMCEA with excellent universality and simplicity. Moreover, it is sensitive and specific, with a detection limit at amol level, a broad dynamic range of 5～6 orders of magnitude and the ability to distinguish single nucleotide mutation. Experiments performed with human serum indicate that AMCEA is compatible with the complex biological sample, and thus has the potentials for practical applications.

Abstract:<p>With a unique stem-loop hairpin structure, DNA molecular beacons have proven effective in the accurate discrimination of nucleic acid sequences with small changes. However, there are still many problems in current molecular beacons such as stringent assay conditions, insufficient specificity, non-universality and difficulty in multi-targets recognition. One universal type of allosteric DNA molecular beacons was developed in this work by separating the recognition element and signal reporter. The response process was demonstrated by real-time fluorescence simulations and native gel electrophoresis. Used as universal elements in biosensor arrays, the allosteric DNA molecular beacons can fully discriminate various muted DNA/RNA targets as separate clusters without any overlap. The new allosteric DNA molecular beacons have many advantages over conventional ones, typically used for biosensor arrays, and expand the application prospect of molecular beacons for complex bioassay tasks.</p>

Abstract:Herein, a double-stranded (ds) DNA microarray-based resonance light scattering (RLS) assay with multifunctional gold nanoparticle (GNP) probes has been developed for studying restriction endonuclease functionality and inhibition. Because of decreasing significantly melting temperature, the enzyme-cleaved dsDNAs easily unwind to form single-stranded (ss) DNAs. The ssDNAs are hybridized with multiplex complementary ssDNAs functionalized GNP probes followed by silver enhancement and RLS detection. Three restriction endonucleases (EcoRI, BamHI and EcoRV) and three potential inhibitors (doxorubicin hydrochloride (DOX), ethidium bromide (EB) and an EcoRI-derived helical peptide (α4)) were selected to demonstrate capability of the assay. Enzyme activities of restriction endonucleases are detected simultaneously with high specificity down to the limits of 2.0×10−2U/mL for EcoRI, 1.1×10−2U/mL for BamHI and 1.6×10−2U/mL for EcoRV, respectively. More importantly, the inhibitory potencies of three inhibitors are showed quantitatively, indicating that our approach has great promise for high-throughput screening of restriction endonuclease inhibitors.

Abstract:The field of nanopore sensing is now moving beyond nucleic acid sequencing. An exciting new avenue is the use of nanopore platforms for the monitoring of biochemical reactions. Biological nanopores have been used to investigate the dynamics of enzymatic reactions but solid-state nanopore approaches have lagged. This is partially due to the necessity of using higher salt conditions (e.g. 4M LiCl) to improve the signal-to-noise ratio. These conditions are often incompatible with monitoring biological activities such as restriction enzyme and CRISPR-Cas9 endonuclease activities, as their abilities to digest DNA are largely abolished under high salt conditions. We pioneered a polymer electrolyte based solid-state nanopore approach that can maintain a high signal-to-noise ratio even at a physiologically relevant salt concentration. Based on this, we report monitoring the endonuclease activities at physiological salt conditions in real time with a polymer electrolyte nanopore. We successfully monitor the dsDNA cleavage activity of the restriction enzyme SwaI in in a range of digestion buffers and the off -target activity of CRISPR-Cas9 RNP endonuclease in the presence of single base pair mismatches. This approach enables solid-state nanopore technology for the dynamic monitoring of biochemical reactions at single molecule resolution.

Abstract:DNAzymes as functional units play increasingly important roles for DNA nanotechnology, and fine control of the catalytic activities of DNAzymes is a crucial element in the design and construction of functional and dynamic devices. So far, attempts to control cleavage kinetics can be mainly achieved through varying the concentrations of the specific metal ions. Here we present a facile sequestered DNAzyme beacon strategy based on precisely blocking the catalytic core of the DNAzyme, which can flexibly regulate the DNAzyme cleavage kinetics without changing the concentrations of metal ions. This strategy can be extended to couple with a large number of other RNA-cleaving DNAzymes and was successfully applied in designing a dual stem-loop structure probe for arbitrary sequence biosensing, which provides the possibility of scaling up versatile and dynamic DNA devices that use DNAzymes as functional modules.

Abstract:In this paper, a simple and rapid method was developed for real-time monitoring of the kinetics of dNTP misincorporation and single nucleotide extension in DNA intra-molecular polymerization by using singly labeled fluorophore-oligonucleotide smart probes. The probes are designed with a self-complementary 3′-end and a sequence of stacked cytosines at the 5′-end, to which a fluorescein (FAM) is attached. When the DNA polymerase is introduced, it will bind to the 3′-end of the probe and catalyze the extension reaction, resulting in the formation of stacked guanines, which will instantly quench the fluorescence of FAM through photoelectron transfer. The method can accurately quantify the activity of the Klenow fragment of Escherichia coli DNA polymerase I with the exonuclease activity inactivated (KF−) in 3min with a detection limit down to 3.7pM, which is much faster and more sensitive than the existing technology in monitoring the polymerization in bulk reaction. Moreover, the smart probes could be used to determine the kinetics of dNTP misincorporation and single nucleotide extension by proper design of the sequence. The method is universally adaptive to any fluorescence spectrometer and offers a very convenient and cost-effective way for characterization of the fine kinetic procedures in DNA polymerization.

Abstract:We report here a new method for the real-time detection of DNA point mutations with molecular beacon as the fluorescence tracer and 3′ (exo-) Bst DNA polymerase large fragment as the polymerase. The method is based on the mechanism of allele specific primer extension-strand displacement (ASPE-SD). To improve the specificity of the method only one cycle of the allele specific polymerase chain reaction (PCR) was used that could largely eliminate the non-specific reactions between the primers and template of the “wrong” genotype. At first, the primer and molecular beacon both hybridize to the DNA template, and the molecular beacon emits intensive fluorescence. The role of 3′ exonuclease excision of Bst DNA polymerase large fragment is utilized for primer extension. When 3′-termini matches its corresponding template, the primer would efficiently extend and replace the molecular beacon that would simultaneously return to its closed form leading to the quenching of the fluorescence. However, when 3′-termini of the primer mismatches its corresponding template primer extension and molecular beacon displacement would not happen and fluorescence of the hybridized molecular beacon holds the line without fluorescence quenching. This approach was fully demonstrated in synthetic template systems and applied to detect point mutation at codon 259, a possible point mutation site in exon 7 of p53 gene, obtained from human genomic DNA samples with unambiguous differentiation power.

Abstract:Determining the base sequence of DNA broken site is quite crucial for the study on the cleavage site specificity and mechanism of various natural or synthetic DNA cleavage regents, and on developing novel therapeutic drugs targeting at DNA. The most frequently used method depending on chemical reactions of the Maxam-Gilbert procedure, and the late arising methods used by Rui Ren et al. which were based on Sanger; DNA sequencing strategy, all had some deficiencies, either the pollution of radioactive materials, or really complicated and difficult to operate. In the present paper, a new method for DNA cleavage site sequence determination was developed. The fluorescence FAM-labeled primer was annealed to the DNA fragments, which has been cleaved by restriction enzymes or other regents, and extended along the template sequence. The products then loaded onto the polyacrylamide electrophoresis gel of ABI 377 DNA Sequencer. Data was collected and analyzed by using ABI PRISM Data Collection Software and ABI PRISM Sequencing Analysis Software. It is proved to be a credible and simple new approach to determine the base sequence of DNA broken sites.
A Terminal-Block Strategy for the Amplified Detection of Dna-Break Events

Abstract:DNA break, including DNA single-stranded break (SSB) and DNA double-stranded break (DSB), is the most serious DNA damage. Sensitive detection of DNA-break events would be helpful for the monitoring and understanding of DNA break as well as the screening and preventing of those chemical or physical damage factors. However, most of the current detection methods suffer from some disadvantages of complex, time-consuming, lowly sensitive and especially only available for SSB or DSB only. In this work, we developed a novel terminal-block strategy for the convenient detection of both SSB and DSB events. Rolling circle amplification (RCA), a well-known isothermal nucleic acid amplification technique, was also introduced to improve the sensitivity. In our strategy, an oligonucleotide is elaborately designed to work as the primer of RCA. As contrasted with conventional mono-functional primer, our primer has three functional domains: a reserved sequence at the 5'-terminal to hybridize with the circular probe, a double-stranded domain to be exposed to DNA break inducements, and a blocking sequence at the 3'-terminal to block the RCA reaction. The RCA reaction can be launched once the blocking sequence is cut off under DNA break. Thus, the DNA break signal can be translated into the amplified RCA readout. Fenton reaction and nicking endonuclease were adopted as two model inducements of the DNA break in our study. The former induces DSB and random break sites on DNA, whereas the latter induces SSB and only one specific break site. Results show that both of these two typical kinds of DNA-break events can be well analyzed using our method, suggesting the prospect for universal application in the detection of DNA break. Abstract:CRISPR/Cas9 nucleases hold great potential for gene therapy, but they frequently induce unwanted off-target cleavage. We previously developed a GFP activation assay for detection of DNA cleavage in cells. Here, we demonstrate two novel applications of this assay. First, we use this assay to confirm off-target cleavage that cannot be detected by targeted deep sequencing in cells before. Second, we use this approach to detect multiple alternative PAMs recognized by SpCas9. These noncanonical PAMs are associated with low cleavage activity, but targets associated with these PAMs must be considered as potential off-target sites. Taken together, the GFP activation assay is a powerful platform for DNA cleavage detection in cells.

Abstract:We herein describe a simple and versatile approach to use conventional nicking endonuclease (NEase) for programmable sequence-specific cleavage of DNA, termed aligner-mediated cleavage (AMC), and its application to DNA isothermal exponential amplification (AMC-based strand displacement amplification, AMC-SDA). AMC uses a hairpin-shaped DNA aligner (DA) that contains a recognition site in its stem and two side arms complementary to target DNA. Thus, it enables the loading of an NEase on DA's stem, localization to a specific locus through hybridization of the side arms with target DNA, and cleavage thereof. By using just one NEase, it is easy to make a break at any specific locus and tune the cleavage site to the single-nucleotide scale. This capability also endows the proposed AMC-SDA with excellent universality, since the cleavage of target DNA, followed by a polymerase-catalyzed extension along a particular primer as a key step for initiating SDA, no longer relies on any special sequence. Moreover, this manner of initiation facilitates the adoption of 3'-terminated primers, thus making AMC-SDA highly sensitive and highly specific, as well as simple primer design.

Abstract:The Submillimeter Array (SMA) was conceived at the Smithsonian Astrophysical Observatory in 1984 as a six element interferometer to operate in the major atmospheric windows from about 200 to 900 GHz. In 1996, the Academica Sinica Institute of Astronomy and Astrophysics of Taiwan joined the project and agreed to provide additional hardware to expand the interferometer to eight elements. All eight antennas are now operating at the observatory site on Mauna Kea, and astronomical observations have been made in the 230, 345, and 650 GHz bands. The SMA antennas have a diameter of 6 m, a surface accuracy of better than 25 micron rms, and can be reconfigured to provide spatial resolutions down to about 0.5" at 200 GHz and, eventually, 0.1" at 850 GHz. Coupling to the receiver package within each antenna is achieved via a beam waveguide, in a bent Nasmyth configuration, comprised of a flat tertiary mirror and two ellipsoidal mirrors that form a secondary pupil used for receiver calibration. An additional fixed mirror and a rotating wire grid polarizer are then used for receiver selection. Each antenna houses a single cryostat, with an integrated cryocooler capable of cooling up to eight receivers to 4 K. In the current configuration only three receiver bands are available: 175-255 GHz, 250-350 GHz, and 600-720 GHz, and simultaneous operation of the 650 GHz receiver with either of the lower frequency receivers is possible. Eventually dual polarization will be available from 325-350 GHz, and dual frequency operation will be possible, pairing either of the lower frequency receivers with any of the high frequency units: 325-425 GHz, 425-510 GHz, 600-720 GHz, and 800-900 GHz.
