Abstract:Correctly locating the gene transcription start site and the core-promoter is important for understanding transcriptional regulation mechanism. Here we have integrated specific genome-wide histone modification and DNA sequence features together to predict RNA polymerase II core-promoters in the human genome. Our new predictor CoreBoost_HM outperforms existing promoter prediction algorithms by providing significantly higher sensitivity and specificity at high resolution. We demonstrated that even though the histone modification data used in this study are from a specific cell type (CD4+ T-cell), our method can be used to identify both active and repressed promoters. We have applied it to search the upstream regions of microRNA genes, and show that CoreBoost_HM can accurately identify the known promoters of the intergenic microRNAs. We also identified a few intronic microRNAs that may have their own promoters. This result suggests that our new method can help to identify and characterize the core-promoters of both coding and noncoding genes.

PromoterExplorer: an Effective Promoter Identification Method Based on the AdaBoost Algorithm

Abstract:Motivation: Promoter prediction is important for the analysis of gene regulations. Although a number of promoter prediction algorithms have been reported in literature, significant improvement in prediction accuracy remains a challenge. In this paper, an effective promoter identification algorithm, which is called PromoterExplorer, is proposed. In our approach, we analyze the different roles of various features, that is, local distribution of pentamers, positional CpG island features and digitized DNA sequence, and then combine them to build a high-dimensional input vector. A cascade AdaBoost- based learning procedure is adopted to select the most 'informative' or 'discriminating' features to build a sequence of weak classifiers, which are combined to form a strong classifier so as to achieve a better performance. The cascade structure used for identification can also reduce the false positive.Results: PromoterExplorer is tested based on large- scale DNA sequences from different databases, including the EPD, DBTSS, GenBank and human chromosome 22. Methods

Abstract:Promoters play an irreplaceable role in biological processes and genetics, which are responsible for stimulating the transcription and expression of specific genes. Promoter abnormalities have been found in some diseases, and the level of promoter-binding transcription factors can be used as a marker before a disease occurs. Hence, detecting promoters from DNA sequences has important biological significance, particular, distinguishing strong promoters can help to elucidate differences in gene expression and the mechanisms of specific diseases. With the introduction of third-generation sequencing, it is difficult to match the speed of sequencing to the speed of labeling promoters experimentally. Many computing models have been designed to fill this gap and identify unlabeled DNA. However, their feature representation methods are very singular, which cannot reflect the information contained in the original samples. With the aim of avoiding information loss, we propose a computational model based on multiple descriptors and feature selection to jointly express samples. It is worth mentioning that a new feature descriptor called K-mer word vector is defined. The promoter model of multiple feature descriptors dominated by K-mer word vector achieves similar performance to existing methods, the sensitivity of 85.72% can distinguish the promoter more effectively than other methods. Furthermore, the performance of the promoter strength has surpassed published methods, and accuracy of 77.00% greatly improves the ability to distinguish between strong and weak promoters.

An Effective Promoter Detection Method Using the Adaboost Algorithm.

Abstract:In this paper, an effective promoter detection algorithm, which is called PromoterExplorer, is proposed. iEnhancer-DCSV: Predicting enhancers and their strength based on DenseNet and improved convolutional block attention module

Abstract:Enhancers play a crucial role in controlling gene transcription and expression. Therefore, bioinformatics puts many emphases on predicting enhancers and their strength. It is vital to create quick and accurate calculating techniques because conventional biomedical tests take too long time and are too expensive. This paper proposed a new predictor called iEnhancer-DCSV built on a modified densely connected convolutional network (DenseNet) and an improved convolutional block attention module (CBAM). Coding was performed using one-hot and nucleotide chemical property (NCP). DenseNet was used to extract advanced features from raw coding. The channel attention and spatial attention modules were used to evaluate the significance of the advanced features and then input into a fully connected neural network to yield the prediction probabilities. Finally, ensemble learning was employed on the final categorization findings via voting. According to the experimental results on the test set, the first layer of enhancer recognition achieved an accuracy of 78.95%, and the Matthews correlation coefficient value was 0.5809. The second layer of enhancer strength prediction achieved an accuracy of 80.70%, and the Matthews correlation coefficient value was 0.6609. Abstract:Computational identification of promoters is notoriously difficult as human genes often have unique promoter sequences that provide regulation of transcription and interaction with transcription initiation complex. While there are many attempts to develop computational promoter identification methods, we have no reliable tool to analyze long genomic sequences. In this work we further develop our deep learning approach that was relatively successful to discriminate short promoter and non-promoter sequences. Instead of focusing on the classification accuracy, in this work we predict the exact positions of the TSS inside the genomic sequences testing every possible location. We studied human promoters to find effective regions for discrimination and built corresponding deep learning models. These models use adaptively constructed negative set which iteratively improves the models discriminative ability. The developed promoter identification models significantly outperform the previously developed promoter prediction programs by considerably reducing the number of false positive predictions. The best model we have built has recall 0.76, precision 0.77 and MCC 0.76, while the next best tool FPROM achieved precision 0.48 and MCC 0.60 for the recall of 0.75. Abstract:Abstract Summary Enhancers and promoters are important classes of DNA regulatory elements (DREs) that govern gene expression. Identifying them at a genomic scale is a critical task in bioinformatics. The DREs often exhibit unique histone mark binding patterns, which can be captured by high-throughput ChIP-seq experiments. To account for the variations and noises among the binding sites, machine learning models are trained on known enhancer/promoter sites using histone mark ChIP-seq data and predict enhancers/promoters at other genomic regions. To this end, we have developed a highly customizable program named DeepRegFinder, which automates the entire process of data processing, model training, and prediction. We have employed convolutional and recurrent neural networks for model training and prediction. DeepRegFinder further categorizes enhancers and promoters into active and poised states, making it a unique and valuable feature for researchers. Our method demonstrates improved precision and recall in comparison to existing algorithms for enhancer prediction across multiple cell types. Moreover, our pipeline is modular and eliminates the tedious steps involved in preprocessing, making it easier for users to apply on their data quickly. Abstract:Elucidation of endogenous cellular protein-protein interactions and their networks is most desirable for biological studies. Here we report our study of endogenous human coregulator protein complex networks obtained from integrative mass spectrometry-based analysis of 3290 affinity purifications. By preserving weak protein interactions during complex isolation and utilizing high levels of reciprocity in the large dataset, we identified many unreported protein associations, such as a transcriptional network formed by ZMYND8, ZNF687, and ZNF592. Furthermore, our work revealed a tiered interplay within networks that share common proteins, providing a conceptual organization of a cellular proteome composed of minimal endogenous modules (MEMOs), complex isoforms (uniCOREs), and regulatory complex-complex interaction networks (CCIs). This resource will effectively fill a void in linking correlative genomic studies with an understanding of transcriptional regulatory protein functions within the proteome for formulation and testing of future hypotheses.

iPromoter-CLA: Identifying promoters and their strength by deep capsule networks with bidirectional long short-term memory

Abstract:Background and objective: The promoter is a fragment of DNA and a specific sequence with transcriptional regulation function in DNA. Promoters are located upstream at the transcription start site, which is used to initiate downstream gene expression. So far, promoter identification is mainly achieved by biological methods, which often require more effort. It has become a more effective classification and prediction method to identify promoter types through computational methods. Methods: In this study, we proposed a new capsule network and recurrent neural network hybrid model to identify promoters and predict their strength. Firstly, we used one-hot to encode DNA sequence. Secondly, we used three one-dimensional convolutional layers, a one-dimensional convolutional capsule layer and digit capsule layer to learn local features. Thirdly, a bidirectional long short-time memory was utilized to extract global features. Finally, we adopted the self-attention mechanism to improve the contribution of relatively important features, which further enhances the performance of the model. Results: Our model attains a cross-validation accuracy of 86% and 73.46% in prokaryotic promoter recognition and their strength prediction, which showcases a better performance compared with the existing approaches in both the first layer promoter identification and the second layer promoter's strength prediction. Conclusions: our model not only combines convolutional neural network and capsule layer but also uses a self-attention mechanism to better capture hidden information features from the perspective of sequence. Thus, we hope that our model can be widely applied to other components.
A Method for Yeast Promoter Strength Prediction Based on a Branched CNN Feature Extractor

Abstract:Promoters with desired strengths are of great importance in metabolic engineering and synthetic biology applications. However, experimental identification of them through the existing mutagenesis-based methods is time-consuming and laborious. With the accumulation of sequence data in the post-genomic era and the development of machine learning, it is imperative to develop computational models for precisely predicting the strengths from promoter sequences as these models are expected to be useful for rapid generation of large promoter sets with desired strengths. In this paper, we proposed a hybrid model within multiple modalities to predict the yeast promoter strength. First, according to the prior biological knowledge, we encoded promoter sequences into three modalities, namely nucleotide composition, trinucleotide composition, dinucleotide structural property, and introduced three parallel branches of the convolution network, which were used to extract the hidden representations of promoter sequences. Then, we merged the generated feature vectors corresponding to the three encoding forms for building the final model. We conducted experiments on a yeast promoter benchmark dataset, and achieved 67.2% accuracy, 68.65% sensitivity, 83.23% specificity, and 82.19% AUC value. Moreover, we compared our model with the existing promoter strength prediction tools, indicating that our method outperformed them, verifying the effectiveness of the proposed method. Landscape and Significance of Human Super Enhancer-driven Core Transcription Regulatory Circuitry

Abstract:A core transcription regulatory circuitry (CRC) is an interconnected self-regulatory circuitry that is formed by a group of core transcription factors (TFs). These core TFs collectively regulate gene expression by binding not only to their own super enhancers (SEs) but also to the SEs of one another. For most human tissue/cell types, a global view of CRCs and core TFs has not been generated. Here, we identified numerous CRCs using two identification methods and detailed the landscape of the CRCs driven by SEs in large cell/tissue samples. The comprehensive biological analyses, including sequence conservation, CRC activity and genome binding affinity were conducted for common TFs, moderate TFs and specific TFs, which exhibit different biological features. The local module located from the common CRC network highlighted the essential functions and prognostic performance. The tissue-specific CRC network was highly related to cell identity. Core TFs in tissue-specific CRC networks exhibited disease markers, and had regulatory potential for cancer immunotherapy. Moreover, a user-friendly resource named CRCdb ( http://www.licpathway.net/crcdb/index.html ) was developed, which contained the detailed information of CRCs and core TFs used in this study, as well as other interesting results, such as the most representative CRC, frequency of TFs, and indegree/outdegree of TFs.

DeepEnhancer: Predicting Enhancers by Convolutional Neural Networks.

Abstract:Enhancers are crucial to the understanding of mechanisms underlying gene transcriptional regulation. Although having been successfully applied in such projects as ENCODE and Roadmap to generate landscape of enhancers in human cell lines, high-throughput biological experimental techniques are still costly and time consuming for even larger scale identification of enhancers across a variety of tissues under different disease status, making computational identification of enhancers indispensable. In this paper, we propose a computational framework, named DeepEnhancer, to classify enhancers from background genomic sequences. We construct convolutional neural networks of various architectures and compare the classification performance with traditional sequence-based classifiers. We first train the deep learning model on the FANTOM5 permissive enhancer dataset, and then fine-tune the model on ENCODE cell type-specific enhancer datasets by adopting the transfer learning strategy. Experimental results demonstrate that DeepEnhancer has superior efficiency and effectiveness in classification tasks, and the use of max-pooling and batch normalization is beneficial to higher accuracy. To make our approach more understandable, we propose a strategy to visualize the convolutional kernels as sequence logos and compare them against the JASPAR database using TOMTOM. In summary, DeepEnhancer allows researchers to train highly accurate deep models and will be broadly applicable in computational biology.
DeepCAPE: A Deep Convolutional Neural Network for the Accurate Prediction of Enhancers.

Abstract:The establishment of a landscape of enhancers across human cells is crucial to deciphering the mechanism of gene regulation, cell differentiation, and disease development. High-throughput experimental approaches, which contain successfully reported enhancers in typical cell lines, are still too costly and time-consuming to perform systematic identification of enhancers specific to different cell lines. Existing computational methods, capable of predicting regulatory elements purely relying on DNA sequences, lack the power of cell line-specific screening. Recent studies have suggested that chromatin accessibility of a DNA segment is closely related to its potential function in regulation, and thus may provide useful information in identifying regulatory elements. Motivated by the aforementioned understanding, we integrate DNA sequences and chromatin accessibility data to accurately predict enhancers in a cell line-specific manner. We proposed DeepCAPE, a deep convolutional neural network to predict enhancers via the integration of DNA sequences and DNase-seq data. Benefitting from the well-designed feature extraction mechanism and skip connection strategy, our model not only consistently outperforms existing methods in the imbalanced classification of cell line-specific enhancers against background sequences, but also has the ability to self-adapt to different sizes of datasets. Besides, with the adoption of auto-encoder, our model is capable of making cross-cell line predictions. We further visualize kernels of the first convolutional layer and show the match of identified sequence signatures and known motifs. We finally demonstrate the potential ability of our model to explain functional implications of putative disease-associated genetic variants and discriminate disease-related enhancers. Core element characterization of Rhodococcus promoters and development of a promoter-RBS mini-pool with different activity levels for efficient gene expression.

Abstract:To satisfy the urgent demand for promoter engineering that can accurately regulate the metabolic circuits and expression of specific genes in the Rhodococcus microbial platform, a promoter-ribosome binding site (RBS) coupled mini-pool with fine-tuning of different activity levels was successfully established. Transcriptome analyses of R. ruber TH revealed several representative promoters with different activity levels, e.g., Pami, Pcs, Pnh, P50sl36, PcbiM, PgroE and Pniami. β-Galactosidase (LacZ) reporter measurement demonstrated that different gene expression levels could be obtained with these natural promoters combined with an optimal RBS of ami. Further use of these promoters to overexpress the nitrile hydratase (NHase) gene with RBSami in R. ruber THdAdN produced different expression levels consistent with the transcription analyses. The -35 and -10 core elements of different promoters were further analyzed, and the conserved sequences were revealed to be TTGNNN and (T/C)GNNA(A/C)AAT. By mutating the core elements of the strong promoters, Pnh and Pami, into the above consensus sequence, two even stronger promoters, PnhM and PamiM, were obtained with 2.2-fold and 7.7-fold improvements in transcription, respectively. Integrating several strategies, including transcriptome promoter screening, -35 and -10 core element identification, core element point-mutation, RBS optimization and diverse reporter verification, a fine-tuning promoter-RBS combination mini-pool with different activity levels in Rhodococcus strains was successfully established. This development is significant for broad applications of the Rhodococcus genus as a microbial platform.

Abstract:Nucleotide changes in gene regulatory elements are important determinants of neuronal development and diseases. Using massively parallel reporter assays in primary human cells from mid-gestation cortex and cerebral organoids, we interrogated the cis-regulatory activity of 102,767 open chromatin regions, including thousands of sequences with cell type–specific accessibility and variants associated with brain gene regulation. In primary cells, we identified 46,802 active enhancer sequences and 164 variants that alter enhancer activity. Activity was comparable in organoids and primary cells, suggesting that organoids provide an adequate model for the developing cortex. Using deep learning we decoded the sequence basis and upstream regulators of enhancer activity. This work establishes a comprehensive catalog of functional gene regulatory elements and variants in human neuronal development.

Boosting Prediction Performance of Protein-Protein Interaction Hot Spots by Using Structural Neighborhood Properties

Abstract:Binding of one protein to another in a highly specific manner to form stable complexes is critical in most biological processes, yet the mechanisms involved in the interaction of proteins are not fully clear. The identification of hot spots, a small subset of binding interfaces that account for the majority of binding free energy, is becoming increasingly important in understanding the principles of protein interactions. Despite experiments like alanine scanning mutagenesis and a variety of computational methods that have been applied to this problem, comparative studies suggest that the development of accurate and reliable solutions is still in its infant stage. We developed PredHS (Prediction of Hot Spots), a computational method that can effectively identify hot spots on protein-binding interfaces by using 38 optimally chosen properties. The optimal combination of features was selected from a set of 324 novel structural neighborhood properties by a two-step feature selection method consisting of a random forest algorithm and a sequential backward elimination method. We evaluated the performance of PredHS using a benchmark of 265 alanine-mutated interface residues (Dataset I) and a trimmed subset (Dataset II) with 10-fold cross-validation. Compared with the state-of-the art approaches, PredHS achieves a significant improvement on the prediction quality, which stems from the new structural neighborhood properties, the novel way of feature generation, as well as the selection power of the proposed two-step method. We further validated the capability of our method by an independent test and obtained promising results.

Abstract:Abstract Designing high-performance thermal catalysts with stable catalytic sites is an important challenge. Conventional wisdom holds that strong metal-support interactions can benefit the catalyst performance, but there is a knowledge gap in generalizing this effect across different metals. Here, we have successfully developed a generalizable strong metal-support interaction strategy guided by Tammann temperatures of materials, enabling functional oxide encapsulation of transition metal nanocatalysts. As an illustrative example, Co@BaAl 2 O 4 core@shell is synthesized and tracked in real-time through in-situ microscopy and spectroscopy, revealing an unconventional strong metal-support interaction encapsulation mechanism. Notably, Co@BaAl 2 O 4 exhibits exceptional activity relative to previously reported core@shell catalysts, displaying excellent long-term stability during high-temperature chemical reactions and overcoming the durability and reusability limitations of conventional supported catalysts. This pioneering design and widely applicable approach has been validated to guide the encapsulation of various transition metal nanoparticles for environmental tolerance functionalities, offering great potential to advance energy, catalysis, and environmental fields.

Abstract:CompleteMOTIFs (cMOTIFs) is an integrated web tool developed to facilitate systematic discovery of overrepresented transcription factor binding motifs from high-throughput chromatin immunoprecipitation experiments. Comprehensive annotations and Boolean logic operations on multiple peak locations enable users to focus on genomic regions of interest for de novo motif discovery using tools such as MEME, Weeder and ChIPMunk. The pipeline incorporates a scanning tool for known motifs from TRANSFAC and JASPAR databases, and performs an enrichment test using local or precalculated background models that significantly improve the motif scanning result. Furthermore, using the cMOTIFs pipeline, we demonstrated that multiple transcription factors could cooperatively bind to the upstream of important stem cell differentiation regulators.http://cmotifs.tchlab.org.
