Abstract:In this paper, light sheet microscopy using line scan confocal with bidirectional Bessel beam illumination is presented. By matching the scanning of the Bessel beam with the line-by-line exposure of the sCMOS, we shape the active area of the sensor to a slit and use the slit as a spatial filter to suppress the background noise caused by the side lobe of the Bessel beam. The optimal signal-to-noise ratio is obtained by changing the width of the slit. The images of fluorescent particle samples and zebrafish samples obtained by using the in line confocal and wide field modes are compared to verify the ability of this method to suppress background noise. In addition, three-dimensional imaging is realized by cooperating with the movement of the sample translation stage. The system has the ability of in vivo imaging, which is confirmed by recording the heartbeat of a zebrafish and the flow of cells in blood vessels. Finally, an imaging of high-scattered Drosophila larvae confirms that bidirectional illumination can achieve uniform illumination in high-scattering samples.

Abstract:We describe a new light-sheet microscopy method for fast, large-scale volumetric imaging. Combining synchronized scanning illumination and oblique imaging over cleared, thick tissue sections in smooth motion, our approach achieves high-speed 3D image acquisition of an entire mouse brain within 2 hours, at a resolution capable of resolving synaptic spines. It is compatible with immunofluorescence labeling, enabling flexible cell-type specific brain mapping, and is readily scalable for large biological samples such as primate brain.

Abstract:High-speed three-dimensional (3D) intravital imaging in animals is useful for studying transient subcellular interactions and functions in health and disease. Light-field microscopy (LFM) provides a computational solution for snapshot 3D imaging with low phototoxicity but is restricted by low resolution and reconstruction artifacts induced by optical aberrations, motion and noise. Here, we propose virtual-scanning LFM (VsLFM), a physics-based deep learning framework to increase the resolution of LFM up to the diffraction limit within a snapshot. By constructing a 40 GB high-resolution scanning LFM dataset across different species, we exploit physical priors between phase-correlated angular views to address the frequency aliasing problem. This enables us to bypass hardware scanning and associated motion artifacts. Here, we show that VsLFM achieves ultrafast 3D imaging of diverse processes such as the beating heart in embryonic zebrafish, voltage activity in Drosophila brains and neutrophil migration in the mouse liver at up to 500 volumes per second.

Abstract:A detailed understanding of the function of neural networks and how they are supported by a dynamic vascular system requires fast three-dimensional imaging in thick tissues. Here we present confocal light field microscopy, a method that enables fast volumetric imaging in the brain at depths of hundreds of micrometers. It uses a generalized confocal detection scheme that selectively collects fluorescent signals from the in-focus volume and provides optical sectioning capability to improve imaging resolution and sensitivity in thick tissues. We demonstrate recording of whole-brain calcium transients in freely swimming zebrafish larvae and observe behaviorally correlated activities in single neurons during prey capture. Furthermore, in the mouse brain, we detect neural activities at depths of up to 370 μm and track blood cells at 70 Hz over a volume of diameter 800 μm × thickness 150 μm and depth of up to 600 μm. A new imaging method enables deep imaging of neural networks.

Abstract:The comprehensive analysis of biological specimens brings about the demand for capturing the spatial, temporal and spectral dimensions of visual information together. However, such high-dimensional video acquisition faces major challenges in developing large data throughput and effective multiplexing techniques. Here, we report the snapshot hyperspectral volumetric microscopy that computationally reconstructs hyperspectral profiles for high-resolution volumes of similar to 1000 mu m x 1000 mu m x 500 mu m at video rate by a novel four-dimensional (4D) deconvolution algorithm. We validated the proposed approach with both numerical simulations for quantitative evaluation and various real experimental results on the prototype system. Different applications such as biological component analysis in bright field and spectral unmixing of multiple fluorescence are demonstrated. The experiments on moving fluorescent beads and GFP labelled drosophila larvae indicate the great potential of our method for observing multiple fluorescent markers in dynamic specimens.

Abstract:Wide-field fluorescence microscopy (WFFM) is widely adopted in biomedical studies, due to its high imaging speed over large field-of-views. However, WFFM is susceptible to out-of-focus background. To overcome this problem, structured illumination microscopy (SIM) was proposed as a wide-field, optical-sectioning technique, which needs multiple raw images for image reconstruction and thus has a lower imaging speed. Here we propose SIM with interleaved reconstruction, to make SIM of lossless speed. We apply this method in volumetric imaging of neural network dynamics in brains of zebrafish larva in vivo.

Abstract:Traditional lens-based three-dimensional imaging methods struggle with speed, spatial resolution, field of view, and depth of field (DOF). Here, we propose a volumetric imaging method that combines rainbow-sheet illumination, chromatic-aberration-induced DOF extension, and compressive hyperspectral imaging to optically section transparent objects over 200 depth slices in a single snapshot. A proof-of-concept mesoscopic system with a lateral resolution of 12.7 line pairs per millimeter and a depth resolution of roughly 140 μm in a volume of 10 × 10 × 10 mm3 is constructed. The practicality of the suggested method is demonstrated by dynamic volumetric imaging of a transparent jellyfish at a rate of 15 volumes per second.

Abstract:We developed a Bessel light sheet fluorescence microscopy (LSFM) system to enable high-speed, wide-field intra-vital imaging of zebrafish and other thick biological samples. This system uses air objectives for the convenient mounting of large samples and incorporates an electrically tunable lens for automatic focusing during volumetric imaging. To enhance the precision of 3D imaging, the impact of the electrically tunable lens on system magnification is investigated and modified through designed experiments. Despite using Bessel beams with side lobes, we achieved satisfactory image quality through a straightforward background noise subtraction method, eliminating the need for further deconvolution. Our system provides zebrafish imaging at a resolution comparable to commercial confocal microscopy but in just 1/40th of the time. We also introduced light field microscopy (LFM) to improve 3D in vivo imaging temporal resolution. Apart from the 28-fold speed enhancement, the comparison of LFM and LSFM results reveals a unique aspect of LFM imaging concerning image dynamic range, which has not been previously reported.

Abstract:Light-sheet fluorescent microscopy (LSFM) is a crucial 3D imaging technique for tissues with advantages in high 3D spatial resolution, effective optical sectioning, and quick imaging. Prior to imaging, the sample's imaging depth, imaging region, and region of interest (ROI) division should all be established in accordance with the sample's outermost dimensions. However, because biological samples are inherently irregular a traditional imaging flow that images ROI by ROI, slice by slice, would waste a great deal of time and data storage space by additionally recording non-signal regions. In order to solve this problem, we create a high-speed LSFM with an adaptive three-dimensional region-of-signal identification method (RSI). We immediately perform crude imaging for each ROI before the software analyzes the longitudinal distribution and, ultimately, uses dimensionality reduction, binarization, filtering, and redundancy expansion to acquire the signal region result. By imaging two mouse spinal cord segments with a total of 170 ROIs and 180 ROIs on two channels, respectively, the high-speed imaging capability is validated. Our method reduced the overall imaging time and raw data size by more than treble and 14 times, respectively, without losing signal. With a programmable imaging range based on the real signal region, this method offers an efficient tool for flexible light-sheet microscopy. It can also be applied to other microscopy techniques to speed up imaging.

Abstract:Volumetric imaging of biodynamics at high spatiotemporal resolutions in vivo is vital in biomedical studies, in which Fourier light field microscopy (FLFM) is a promising technique. However, the commonly used wide-field illumination strategy in FLFM introduces intense out of depth-of-field background, which not only degrades the image quality, but also introduces reconstruction artifacts. Employing light sheet illumination is an effective way to alleviate the background and reduce photobleaching in light-field microscopy. Unfortunately, the introduction of light-sheet illumination often requires an extra objective and precise alignment, which increases the system complexity. Here, we propose the compact, hybrid light-sheet and FLFM (CLS-FLFM), which uses only a single objective to achieve both light-sheet illumination and Fourier light-field imaging simultaneously. With a micromirror under the objective, we focus the light sheet, which ensures selective-volume-illumination, on the imaging plane of the FLFM to perform volumetric imaging. We demonstrate the superior performance of CLS-FLFM in inhibiting background in both structural and dynamical imaging of larval zebrafish in vivo. We envision that CLS-FLFM finds wide applications in high-speed, background-inhibited volumetric imaging of biodynamics in vivo.

Abstract:High-speed visualization of three-dimensional (3D) processes across a large field of view with cellular resolution is essential for understanding living systems. Light-field microscopy (LFM) has emerged as a powerful tool for fast volumetric imaging. However, one inherent limitation of LFM is that the achievable lateral resolution degrades rapidly with the increase of the distance from the focal plane, which hinders the applications in observing thick samples. Here, we propose Spherical-Aberration-assisted scanning LFM (SAsLFM), a hardware-modification-free method that modulates the phase-space point-spread-functions (PSFs) to extend the effective high-resolution range along the z-axis by ~ 3 times. By transferring the foci to different depths, we take full advantage of the redundant light-field data to preserve finer details over an extended depth range and reduce artifacts near the original focal plane. Experiments on a USAF-resolution chart and zebrafish vasculatures were conducted to verify the effectiveness of the method. We further investigated the capability of SAsLFM in dynamic samples by imaging large-scale calcium transients in the mouse brain, tracking freely-moving jellyfish, and recording the development of Drosophila embryos. In addition, combined with deep-learning approaches, we accelerated the three-dimensional reconstruction of SAsLFM by three orders of magnitude. Our method is compatible with various phase-space imaging techniques without increasing system complexity and can facilitate high-speed large-scale volumetric imaging in thick samples.

Abstract:Volumetric functional imaging of transient cellular signaling and motion dynamics poses a significant challenge to current microscopy techniques, primarily due to limitations in hardware bandwidth and the restricted photon budget within short exposure times. In response to this challenge, we present squeezed light field microscopy (SLIM), a computational imaging method that enables rapid detection of high-resolution three-dimensional (3D) light signals using only a single, low-format camera sensor area. SLIM pushes the boundaries of 3D optical microscopy, achieving over one thousand volumes per second across a large field of view of 550 μm in diameter and 300 μm in depth with a spatial resolution of 3.6 μm laterally and 6 μm axially. Using SLIM, we demonstrated blood cell velocimetry across the embryonic zebrafish brain and in a free-moving tail exhibiting high-frequency swinging motion. The millisecond temporal resolution also enables accurate voltage imaging of neural membrane potentials in the leech ganglion, and in the hippocampus of behaving mice. These results collectively establish SLIM as a versatile and robust imaging tool for high-speed microscopy applications.

Abstract:A key challenge when imaging whole biomedical specimens is how to quickly obtain massive cellular information over a large field of view (FOV). Here, we report a sub-voxel light-sheet microscopy (SLSM) method enabling high-throughput volumetric imaging of mesoscale specimens at cellular-resolution. A non-axial, continuous scanning strategy is used to rapidly acquire a stack of large-FOV images with three-dimensional (3-D) nanoscale shifts encoded. Then by adopting a sub-voxel-resolving procedure, the SLSM method models these low-resolution, cross-correlated images in the spatial domain and iteratively recovers a 3-D image with improved resolution throughout the sample. This technique can surpass the optical limit of a conventional light-sheet microscope by more than three times, with high acquisition speeds of gigavoxels per minute. As demonstrated by quick reconstruction (minutes to hours) of various samples, e.g., 3-D cultured cells, an intact mouse heart, mouse brain, and live zebrafish embryo, the SLSM method presents a high-throughput way to circumvent the tradeoff between intoto mapping of large-scale tissue (>100 mm3) and isotropic imaging of single-cell (~1-μm resolution). It also eliminates the need of complicated mechanical stitching or precisely modulated illumination, using a simple light-sheet setup and fast graphics-processing-unit (GPU)-based computation to achieve high-throughput, high-resolution 3-D microscopy, which could be tailored for a wide range of biomedical applications in pathology, histology, neuroscience, etc.

Abstract:Light-field fluorescence microscopy uniquely provides fast, synchronous volumetric imaging by capturing an extended volume in one snapshot, but often suffers from low contrast due to the background signal generated by its wide-field illumination strategy. We implemented light-field-based selective volume illumination microscopy (SVIM), where illumination is confined to only the volume of interest, removing the background generated from the extraneous sample volume, and dramatically enhancing the image contrast. We demonstrate the capabilities of SVIM by capturing cellular-resolution 3D movies of flowing bacteria in seawater as they colonize their squid symbiotic partner, as well as of the beating heart and brain-wide neural activity in larval zebrafish. These applications demonstrate the breadth of imaging applications that we envision SVIM will enable, in capturing tissue-scale 3D dynamic biological systems at single-cell resolution, fast volumetric rates, and high contrast to reveal the underlying biology.

Abstract:Volumetric fluorescence imaging techniques, such as confocal, multiphoton, light sheet, and light field microscopy, have become indispensable tools across a wide range of cellular, developmental, and neurobiological applications. However, it is difficult to scale such techniques to the large 3D fields of view (FOV), volume rates, and synchronicity requirements for high-resolution 4D imaging of freely behaving organisms. Here, we present reflective Fourier light field computed tomography (ReFLeCT), a new high-speed volumetric fluorescence computational imaging technique. ReFLeCT synchronously captures entire tomograms of multiple unrestrained, unanesthetized model organisms over multi-millimeter 3D FOVs at 120 volumes per second. In particular, we applied ReFLeCT to reconstruct 4D videos of fluorescently labeled zebrafish and larvae, enabling us to study their heartbeat, fin and tail motion, gaze, jaw motion, and muscle contractions with nearly isotropic 3D resolution while they are freely moving. As a novel approach for snapshot tomographic capture, ReFLeCT is a major advance towards bridging the gap between current volumetric fluorescence microscopy techniques and macroscopic behavioral imaging.

Dynamic imaging of zebrafish heart with multi-planar light sheet microscopy

Abstract:Light sheet fluorescence microscopy has become a research hotspot in biomedicine because of low phototoxicity, high speed, and high resolution. However, the conventional methods to acquire three-dimensional spatial information are mainly based on scanning, which inevitably increases photodamage and is not real-time. Here, we propose a method to generate controllable multi-planar illumination with a dielectric isosceles triangular array and a design of multi-planar light sheet fluorescence microscopy system. We carry out experiments of three-dimensional illumination beam measurement, volumetric imaging of fluorescent microspheres, and dynamic in vivo imaging of zebrafish heart to evaluate the performance of this system. In addition, we apply this system to study the effects of bisphenol fluorene on the heart shape and heart-beating rate of zebrafish. Our experiment results indicate that the multi-planar light sheet microscopy system provides a novel and feasible method for three-dimensional selected plane imaging and low-phototoxicity in vivo imaging.

Abstract:Volumetric subcellular imaging has long been essential for studying structures and dynamics in cells and tissues. However, due to limited imaging speed and depth of field, it has been challenging to perform live-cell imaging and single-particle tracking. Here we report a 2.5D fluorescence microscopy combined with highly inclined illumination beams, which significantly reduce not only the image acquisition time but also the out-of-focus background by ∼2-fold compared to epi-illumination. Instead of sequential z -scanning, our method projects a certain depth of volumetric information onto a 2D plane in a single shot using multi-layered glass for incoherent wavefront splitting, enabling high photon detection efficiency. We apply our method to multi-color immunofluorescence imaging and volumetric super-resolution imaging, covering ∼3–4 μm thickness of samples without z -scanning. Additionally, we demonstrate that our approach can substantially extend the observation time of single-particle tracking in living cells.

Abstract:Benefiting from its advantages in fast volumetric imaging for recording biodynamics, Fourier light field microscopy (FLFM) has a wide range of applications in biomedical research, especially in neuroscience. However, the imaging quality of the FLFM is always deteriorated by both the out-of-focus background and the strong scattering in biological samples. Here we propose a structured-illumination and interleaved-reconstruction based Fourier light field microscopy (SI-FLFM), in which we can filter out the background fluorescence in FLFM without sacrificing imaging speed. We demonstrate the superiority of our SI-FLFM in high-speed, background-inhibited volumetric imaging of various biodynamics in larval zebrafish and mice in vivo. The signal-to-background ratio (SBR) is improved by tens of times. And the volumetric imaging speed can be up to 40 Hz, avoiding artifacts caused by temporal under-sampling in conventional structured illumination microscopy. These suggest that our SI-FLFM is suitable for applications of weak fluorescence signals but high imaging speed requirements.

Abstract:Light-field microscopy has emerged as a technique of choice for high-speed volumetric imaging of fast biological processes. However, artifacts, nonuniform resolution and a slow reconstruction speed have limited its full capabilities for in toto extraction of dynamic spatiotemporal patterns in samples. Here, we combined a view-channel-depth (VCD) neural network with light-field microscopy to mitigate these limitations, yielding artifact-free three-dimensional image sequences with uniform spatial resolution and high-video-rate reconstruction throughput. We imaged neuronal activities across moving <i>Caenorhabditis elegans</i> and blood flow in a beating zebrafish heart at single-cell resolution with volumetric imaging rates up to 200 Hz.
