Abstract:What we believe is a novel method for improving confocal microscopy's resolution and contrast in 3D space is proposed. Based on a conventional confocal microscopy setup, we use an array detector composed of 32 photomultiplier tubes (PMTs) to replace one point-detector, where the location offset of each PMT caused a different effective point spread function (PSF). By applying array detection and the fluorescence emission difference method of an image with a solid PSF and another with a donut-shaped PSF, we can enhance lateral resolution about 27% in real time with only one scan, and improve the axial resolving ability by about 22% simultaneously. Experimental results of both fluorescent beads and living cells are presented to verify the applicability and effectiveness of our method.

Abstract:Far-field super-resolution imaging techniques such as stimulated emission depletion (STED), stochastic optical reconstruction microscopy (STORM), and photoactivation localization microscopy (PALM) etc., have enabled fluorescence labeled nanoscale imaging and analysis. However, it is necessary or preferable to develop label-free high resolution imaging techniques to avoid the problems of phototoxicity with live cells and moreover, for many non-biological applications where fluorescent labelling is simply not feasible. Recently, by capturing the exponentially decaying evanescent waves and propagating it to far field, novel imaging technique like hyperlens and microsphere contacting technologies, micro-fiber and nanowire illumination technology have brought new opportunities to label-free super resolution imaging, but still suffer from weak signal compared to background noise. On the other hand, there is lack of criteria reported to quantify the imaging quality of label free far-field nanoscopy, that will slow down the developing of label-free far-field nanoscopy. We introduce CNR first to label-free far-field nanoscopy to quantify the imaging performance and investigate the key influencing elements systematically. In our study, we investigated and analyzed the key elements to achieve high CNR label-free wide-field far-field sub-diffraction imaging. By optimizing the key factors including polarization, materials, as well as fabrication conditions, sub-diffraction imaging with resolution of 122 nm in a large FOV has been achieved experimentally. This work has provided an efficient and convenient way to realize high contrast wide-field far-field label-free super-resolution based on evanescent wave illumination.

Abstract:The ptychographic iterative engine (PIE) is an algorithm for coherent lens-less diffraction imaging. It facilitates the development of low-cost large field of view (FOV) lens-less microscopy, as it can expand the FOV extensively by moving the light source or the bio-medical pathological sample slide. In a PIE setup, the illumination light needs to have high/partially coherence. Thus, to get a colorful microscopy image, more than 3 illumination light sources with different dominant wavelengths are required in a traditional PIE setup. In this manuscript, an improved PIE based on computational deep learning color-transferring method is proposed to achieve colorful large FOV lens-less microscopy imaging. In our method, only one high/partially coherent light source is used, where the image data are three times less than those images under multiple illuminations for colorful PIE microscopy. It is believable that our colorful PIE microscopy enhanced by the deep color-transferring method would be helpful for the development of low-cost large FOV lens-less microscopes.

Abstract:Traditional imaging methods can not capture axial information through one shot,which lead to information deficiency and incapability of three dimentional surface reconstruction.Unlike traditional camera,lytro's first generation pocket-sized camera using light field sensor can capture multi-dimensional light field information through one single exposure,and at the same time it has advantages such as portable.By using light field camera,with digital refocusing method,defocusing and correspondence cues,acquirement of high quality depth map can be realized.By using matlab platform to process acquired depth map matrix,reconstruction of three dimensional surface can be realized.Normalized depth data of object space is obtained.In this experiment,three dimensional surface reconstruction is realized with average error of 5.47％ in depth range of 100mm to 1 500 mm,and maximum reconstruction error is 8.30&.
Three Dimensional Reconstruction Using a Lenslet Light Field Camera

Abstract:A novel method is proposed in this paper to accurately reconstruct the three-dimensional scenes by using a passive single-shot exposure with a lenslet light field camera. This method has better performance of 3D scenes reconstruction with both defocus and disparity depth cues captured by light field camera. First, the light field data is used to refocus and shift viewpoints to get a focal stack and multi-view images. In refocusing procedure, the phase shift theorem in the Fourier domain is first introduced to substitute shift in spatial domain, and sharper focal stacks can be obtained with less blurriness. Thus, 3D scenes can be reconstructed more accurately. Next, through multi-view images, disparity depth cues are obtained by performing correspondence measure. Then, the focal stack is used to compute defocus depth cues by focus measure based on gray variance. Finally, the focus cost is built to integrate both defocus and disparity depth cues, and the accurate depth map is estimated by using Graph Cuts based on the focus cost. Using this accurate depth map and all-in-focus image, the 3D structure in real world are accurately reconstructed. Our method is verified by a number of synthetic and real-world examples captured with a dense camera array and a Lytro light field camera.
Extended Depth of Field Reconstruction with Complex Field Estimation

Abstract:The contradiction between high resolution and large depth of field (DOF) of microscopic imaging limits its application in imaging 3D distributed samples. Here, we propose a new technique to achieve extended depth of field reconstruction in bright-field microscopy through complex field estimation. The complex field is estimated by a phase retrieval algorithm with the four illumination modulation patterns and the corresponding captured Fourier intensities as dual constraints. Then, the digital refocusing strategy based on Fresnel propagator is integrated into reconstruction framework to achieve the reconstruction of high-resolution complex-valued information for each part of the sample, which ensures an effective extension of the DOF. The feasibility of the proposed method to maintain high resolution over extended DOF was verified in actual experiments with a tilted USAF target, biological sample and microlens array (MLA). The extended DOF reconstruction provides a robust method for imaging in both industrial inspection and biomedical research.
Noise-robust phase-space deconvolution for light-field microscopy

Abstract:Significance: Light-field microscopy has achieved success in various applications of life sciences that require high-speed volumetric imaging. However, existing light-field reconstruction algorithms degrade severely in low-light conditions, and the deconvolution process is time-consuming. Aim: This study aims to develop a noise robustness phase-space deconvolution method with low computational costs. Approach: We reformulate the light-field phase-space deconvolution model into the Fourier domain with random-subset ordering and total-variation (TV) regularization. Additionally, we build a time-division-based multicolor light-field microscopy and conduct the three-dimensional (3D) imaging of the heart beating in zebrafish larva at over 95 Hz with a low light dose. Results: We demonstrate that this approach reduces computational resources, brings a tenfold speedup, and achieves a tenfold improvement for the noise robustness in terms of SSIM over the state-of-the-art approach. Conclusions: We proposed a phase-space deconvolution algorithm for 3D reconstructions in fluorescence imaging. Compared with the state-of-the-art method, we show significant improvement in both computational effectiveness and noise robustness; we further demonstrated practical application on zebrafish larva with low exposure and low light dose. Design of a light field microscope with uniform spatial resolution across an extended 3D volume

Abstract:Light field microscopy (LFM) can capture the 4D light field for high-speed volumetric imaging with single-shot image by introducing a microlens array in traditional microscopy and combing with Richardson-Lucy deconvolution algorithm, which leads to wide usage in neuroimaging and dynamics observing, etc. However, the spatial resolution of the reconstructed results shows non-uniformity along the axial optical axis due to its varying spatial-angular sampling ratio along axial axis, which limits its application in observing thick samples. In this paper, we propose a new method including light field microscope scanning strategy and a multi-image deconvolution algorithm to address this problem. First, by designing several groups of different distances between the native object plane and microlens array, we can ensure appropriate spatial-angular sampling ratio among a wide range of depth. Secondly, according to the characteristics of camera noise in the process of fluorescence microscopy imaging, we get the loss function by calculating the K-L divergence of the Poisson noise likelihood, then provide an iterative reconstruction deconvolution algorithm. Applying the multi-image deconvolution algorithm to the captured light field images, we can finally get an extended 3D volume with uniform spatial resolution. We validate our approach by using both simulation and real experiments, which contain resolution measurements of a USAF 1951 resolution target and fluorescent beads. Under the same configuration, the proposed method can reduce the variance of the resolution across 200 mu m by 20%, compared with existing method, which demonstrates a more uniform resolution distribution.

Abstract:SIGNIFICANCE: High-speed 3D imaging methods have been playing crucial roles in many biological discoveries.AIM: We present a hybrid light-field imaging system and image processing algorithm that can visualize high-speed biological events.APPROACH: The hybrid light-field imaging system uses the selective plane optical illumination, which simultaneously records a high-resolution 2D image and a low-resolution 4D light-field image. The high-resolution 4D light-field image is obtained by applying the hybrid algorithm derived from the deconvolution and phase retrieval methods.RESULTS: High-resolution 3D imaging at a speed of 100-s volumes per second over an imaging field of 250 × 250 × 80 μm3 in the x, y, and z axis, respectively, is achieved with a 2.5 times enhancement in lateral resolution over the entire imaging field compared with standard light-field systems. In comparison to the deconvolution algorithm, the hybrid algorithm addresses the artifact issue at the focal plane and reduces the computation time by a factor of 4.CONCLUSIONS: The new hybrid light-field imaging method realizes high-resolution and ultrafast 3D imaging with a compact setup and simple algorithm, which may help discover important applications in biophotonics to visualize high-speed biological events.

Phase Guided Light Field for Spatial-Depth High Resolution 3D Imaging

Abstract:On 3D imaging, light field cameras typically are of single shot, and however, they heavily suffer from low spatial resolution and depth accuracy. In this paper, by employing an optical projector to project a group of single high-frequency phase-shifted sinusoid patterns, we propose a phase guided light field algorithm to significantly improve both the spatial and depth resolutions for off-the-shelf light field cameras. First, for correcting the axial aberrations caused by the main lens of our light field camera, we propose a deformed cone model to calibrate our structured light field system. Second, over wrapped phases computed from patterned images, we propose a stereo matching algorithm, i.e. phase guided sum of absolute difference, to robustly obtain the correspondence for each pair of neighbored two lenslets. Finally, by introducing a virtual camera according to the basic geometrical optics of light field imaging, we propose a reorganization strategy to reconstruct 3D point clouds with spatial-depth high resolution. Experimental results show that, compared with the state-of-the-art active light field methods, the proposed reconstructs 3D point clouds with a spatial resolution of 1280$\times$720 with factors 10$\times$ increased, while maintaining the same high depth resolution and needing merely a single group of high-frequency patterns.

Abstract:The contrast and resolution of images obtained with optical microscopes can be improved by deconvolution and computational fusion of multiple views of the same sample, but these methods are computationally expensive for large datasets. Here we describe theoretical and practical advances in algorithm and software design that result in image processing times that are tenfold to several thousand fold faster than with previous methods. First, we show that an 'unmatched back projector' accelerates deconvolution relative to the classic Richardson-Lucy algorithm by at least tenfold. Second, three-dimensional image-based registration with a graphics processing unit enhances processing speed 10- to 100-fold over CPU processing. Third, deep learning can provide further acceleration, particularly for deconvolution with spatially varying point spread functions. We illustrate our methods from the subcellular to millimeter spatial scale on diverse samples, including single cells, embryos and cleared tissue. Finally, we show performance enhancement on recently developed microscopes that have improved spatial resolution, including dual-view cleared-tissue light-sheet microscopes and reflective lattice light-sheet microscopes.

Abstract:In this paper, a novel microscopic imaging technology, termed light field Fourier ptychographic microscopy (LFFPM), is presented which enables the reconstruction of wide-field, high-resolution images with the depth information by utilizing a light-emitting-diode (LED) illumination matrix.Conventional light field microscope lacks the ability of high lateral resolution because it sacrifices its lateral resolution to its angular resolution. Compared to conventional light field microscope, LFFPM enhances the lateral resolution with no need for the object to be in focus. Using LFFPM, the result shows that the lateral resolution is more than 2 times better than light field microscopy in simulation and 1.5 times in the experiment. Furthermore, the simulation result also shows that the ability of LFFPM to recovery the information of the phase and amplitude.Thus, this technology has a wide prospect of various biomedical applications such as neuroanatomy and haematology.

Abstract:Precision measurement of three-dimensional (3D) microstructures has drawn great interests from researchers and industries. Currently there are a bunch of high precision measurement methods such as contour-graphs, interferometers and optical computed tomography used in industrial applications. Nonetheless, the loss of information, low efficiency and possible surface damaging of traditional ways still exist. This paper presents a new way to measure micro/nano structures based on light field microscope. The light field information of the microstructures is acquired by using a microlens array which is inserted between the camera sensor and the objective lens. Then a series of regular sub-images are recorded by the photosensor, which is used to reconstruct a 3D image by the developed algorithms. The non-contact shooting process is realized through only one exposure which is much more efficient than the traditional ways. Microlens array with aspheric surface is also designed and used in the developed system, to eliminate aberrations and compensate the loss of spatial resolution. A series of simulation and experimental studies have been undertaken to measure microstructures, and the feasibility of the developed system is validated.
Resolution Enhancement for Light Field Microscopic 3D Imaging Based on Polarization and Data Fusion

Abstract:Light field microscopy (LFM) is an emerging three-dimensional (3D) imaging technology that simultaneously captures both spatial and angular information of the incident light by placing a micro lens array (MLA) in front of an imaging sensor, enabling computational reconstruction of the full 3D volume of a specimen via a single camera frame or single shot imaging. Unlike other 3D imaging techniques that acquire spatial information sequentially or through scanning, LFM four-dimensional (4D) imaging scheme effectively frees volume acquisition time from spatial scales and easy to miniaturize, thus making LFM a highly scalable tool in diverse applications. However, its broad application has slowed down due to the low resolution of the limited angular and spatial information in one snapshot of captured image, the inhomogeneous resolution of reconstructed depth images, and the lack of lateral shift invariance, which greatly degrades the spatial resolution, causing grid-like artifacts and great computational complexity. The introduction of Fourier light field microscopy (FLFM) provides a promising path to improve the current LFM techniques and achieve high-quality imaging and rapid light field reconstruction. However, the inherent trade-off between the angular and spatial resolution is still not fundamentally resolved without the introduction of additional information. Polarization, another dimension of light field information, has been shown to integrate well with other 3D imaging techniques to obtain finer 3D reconstructions results. Unfortunately, this aspect has seldom received attention and is ignored in LFM. This paper presents a resolution enhancement scheme for Fourier light field microscopy system that utilizes polarization norms and light field point cloud data fusion to generate improved imaging resolution and 3D reconstruction accuracy. Different from conventional FLFM, this approach actively introduces additional surface polarization information of the sample into the reconstruction of 3D volume information. A universal polarization-integrated FLFM configuration is designed and built up, allowing polarization and light field data to be acquired simultaneously using the same set of optical paths. A mathematical model is derived to describe the mapping and fusion of the polarization norms and light field point cloud data. Simulation studies show that the resolution and accuracy of the 3D reconstruction of the proposed FLFM imaging system are significantly improved after incorporating the polarization information, confirming the validity of the proposed methods. Finally, the implications of this approach for FLM are discussed, providing guidance for future experiments and applications. The resolution enhancement approach based on polarization and data fusion provides a feasible solution to the contradiction between lateral resolution and vertical resolution, and further improve the resolution of the FLFM imaging system.

Abstract:High-speed visualization of three-dimensional (3D) processes across a large field of view with cellular resolution is essential for understanding living systems. Light-field microscopy (LFM) has emerged as a powerful tool for fast volumetric imaging. However, one inherent limitation of LFM is that the achievable lateral resolution degrades rapidly with the increase of the distance from the focal plane, which hinders the applications in observing thick samples. Here, we propose Spherical-Aberration-assisted scanning LFM (SAsLFM), a hardware-modification-free method that modulates the phase-space point-spread-functions (PSFs) to extend the effective high-resolution range along the z-axis by ~ 3 times. By transferring the foci to different depths, we take full advantage of the redundant light-field data to preserve finer details over an extended depth range and reduce artifacts near the original focal plane. Experiments on a USAF-resolution chart and zebrafish vasculatures were conducted to verify the effectiveness of the method. We further investigated the capability of SAsLFM in dynamic samples by imaging large-scale calcium transients in the mouse brain, tracking freely-moving jellyfish, and recording the development of Drosophila embryos. In addition, combined with deep-learning approaches, we accelerated the three-dimensional reconstruction of SAsLFM by three orders of magnitude. Our method is compatible with various phase-space imaging techniques without increasing system complexity and can facilitate high-speed large-scale volumetric imaging in thick samples.
Virtual-scanning light-field microscopy for robust snapshot high-resolution volumetric imaging

Abstract:High-speed three-dimensional (3D) intravital imaging in animals is useful for studying transient subcellular interactions and functions in health and disease. Light-field microscopy (LFM) provides a computational solution for snapshot 3D imaging with low phototoxicity but is restricted by low resolution and reconstruction artifacts induced by optical aberrations, motion and noise. Here, we propose virtual-scanning LFM (VsLFM), a physics-based deep learning framework to increase the resolution of LFM up to the diffraction limit within a snapshot. By constructing a 40 GB high-resolution scanning LFM dataset across different species, we exploit physical priors between phase-correlated angular views to address the frequency aliasing problem. This enables us to bypass hardware scanning and associated motion artifacts. Here, we show that VsLFM achieves ultrafast 3D imaging of diverse processes such as the beating heart in embryonic zebrafish, voltage activity in Drosophila brains and neutrophil migration in the mouse liver at up to 500 volumes per second.

Abstract:We developed an open-source deconvolution software that stunningly increases the visibility of minute details, as for example, neurons or nerve fibers in light-sheet microscopy or confocal microscopy data by combining rolling ball background subtraction in three directions with deconvolution using a synthetic or measured point spread function. Via automatic block-wise processing image stacks of virtually unlimited size can be deconvolved even on small computers with 8 or 16 GB RAM. By parallelization and optional GPU-acceleration, the software works with high speed: On a PC equipped with a state-of-the-art NVidia graphic board a three dimensional (3D)-stack of about 1 billion voxels can be deconvolved within 5 to 10 minutes. The implemented variation of the Richardson-Lucy deconvolution algorithm preserves the photogrammetry of the image data by using flux-preserving regularization, an approach that to our knowledge has not been applied for deconvolving microscopy data before.

Abstract:To solve the limitation of small depth of field in traditional optical microscopes, a light field microscopy platform based on the micro-lens array was constrcuted combining with the light field image technology. Light field pictures of chunk glass with a green illumination were experimentally acquired and a series of pictures refocusing at different depths were obtained. Through the imaging theory of geometrical optics and the corresponding theory of physical optics, the spatial resolution and the depth of field of the traditional optical microscopes and the light field microscopes were thereotically discussed. The results show that the light field mircoscopes sharply increase the depth of field by 38 times with decreasing spatial resulation of 1/9. The pictures refocusing at different depths from the experiments demonstrate that the depth of field of the light field microscopy proves to be bigger.
